p16과 RARB2 유전자의 비정상적인 메틸화 검사를 이용한 악성 흉수의 진단 (Diagnosis of Malignant Pleural Effusion by using Aberrant Methylation of p16 and RARB2)

  • 연구배경: 악성 흉수가 있는 환자는 예후가 좋지 않아 이를 감별하는 것은 임상적으로 중요한 일이다. 하지만 흉수 내 세포진 검사가 음성일 경우 진단이 쉽지 않다. 따라서 본 연구는 흉수 탈락 세포에서 추출한 DNA에서 종양억제 유전자로 알려진 retinoic acid receptor b2 (RARB2)와 p16 유전자의 과메틸화 측정이 악성 흉수 진단에 도움이 될 수 있을지를 확인하기 위하여 실시하였다. 방법: 43명의 환자에서 흉수를 천자하여 흉수 내 탈락 세포에서 메틸화 특이 PCR 방법으로 RARB2와 p16 유전자의 과메틸화를 측정하고, 이를 흉막 생검 및 흉수 세포진 검사법과 비교하였다. 결과: 43명의 환자 중 17명은 폐렴, 결핵에 의한 양성 흉수 환자였고, 26명은 흉막 침범 폐암 환자였다. 17명의 양성 흉수에서는 흡연 유무와 상관없이 RARB2와 p16 유전자의 과메틸화가 관찰되지 않았다. 26명의 악성 흉수에서 과메틸화는 각각 14명, 5명에서 관찰되었으며, 두 유전자 중 어느 한 쪽이라도 과메틸화가 생긴 경우는 15명이었다. 흉막 생검, 흉수 내 세포진 검사, RARB2 단독, p16 단독, 두 유전자 동시 측정 과메틸화 검사의 민감도는 각각 73.1%, 53.8%, 53.8%, 19.2%, 57.7%이었고, 음성 예측도는 각각 70.8%, 58.6%, 58.6%, 44.7%, 60.7%로서 두 유전자를 동시에 검사할 때의 민감도와 음성 예측도는 흉막 생검보다는 낮았지만, 흉수 내 세포진 검사보다는 높았다. 또, 소세포암에서 p16를 이용한 민감도가 14.3%로 떨어져서 조직 유형에 따른 차이를 보였다. 결론: 본 연구 결과에서 p16과 RARB2 유전자의 과메틸화의 발견은 악성 흉수를 양성과 감별하는데 높은 특이도를 보였고, 민감도 역시 흉수 내 세포진 검사보다 높은 방법이었다. 폐암의 세포 유형에 따른 분자 생물학적 병리를 이해하고 적절한 유전자를 선정한다면 이런 결과는 더욱 향상될 수 있을 것으로 생각된다.

Structural Analysis of the fcbABC Gene Cluster Responsible for Hydrolytic Dechlorination of 4-Chlorobenzoate from pJS1 Plasmid of Comamonas sp. P08

  • Bacterial strain No. P08 isolated from wastewater at the Cheongju industrial complex was found to be capable of degrading 4-chlorobenzoate under aerobic condition. P08 was identified as Comamonas sp. from its cellular fatty acid composition and 16S rDNA sequence. The fcb genes, responsible for the hydrolytic dechlorination of 4-chlorobenzoate, were cloned from the plasmid pJJl of Comamonas sp. P08. The fcb gene cluster of comamonas sp. PO8 was organized in the order fcbB-fcbA-fcbTl-fcbT2-fcbT3-fcbC. This organization of the fcb genes was very similar to that of the fcb genes carried on the chromosomal DNA of pseudomonas sp. DJ-12. However, it differed from the fcbA-fcbB -fcbC ordering of Arthrobacter sp. SU. The nucleotide sequences of the fcbABC genes of strain P08 showed 98% and 53% identities to those of Pseudomonas sp. DJ-12 and Arthrobacter sp. SU, respectively. This suggests that the fcb genes might have been derived from Pseudomonas sp. DJ-12 to form plasmid pJSl in Comamonas sp. P08, or that the fcb genes in strain DJ-12 were transposed from Comamonas sp. P08 plasmid.

충청지역의 사람과 닭으로부터 분리된 Proteus속에 속하는 균주에 존재하는 항균제 내성유전자의 유전형 분석 (Characterizations of the Antimicrobial Resistant Determinants in Proteus spp. Isolated from Humans and Chickens in the Chungcheong Province)

  • 최근 사람과 가축에 항균제의 과도한 사용으로 감염병을 일으키는 병원성 세균들의 항균제 내성이 증가하고 있다. 본 연구에서는 PCR과 염기서열분석법을 이용하여 충청지역 일개의 대학병원에 의뢰된 임상검체와 같은 지역에서 사육된 닭으로부터 분리된 P. mirabilis 균주를 대상으로 16S ribosomal RNA methyltransferase(RMTase) 유전자와 integron을 조사하였다. 또한 Repetitive extragenic palindromic sequence-based PCR (REP-PCR)을 이용하여 P. mirabilis 균주들의 역학적 연관성 조사하였다. 총 38균주의 P. mirabilis 중에서 임상검체로부터 분리된 7균주 (18.4%)만이 RMTases 유전자를 가지고 있었는데 이들은 모두 amikacin, tobramycin, 및 gentamicin에 내성을 나타냈다. 또한 대상균주 중 23균주(60.5%)가 class 1 integron을 가지고 있는 것으로 나타났으며 class 2 및 class 3 integron은 검출되지 않았다. 본 연구에서 확인된 integrons에는 aminoglycoside 내성유전자(aadA2, aadA5, aadA7, 및 aacCA5), ${\beta}$-lactmam 내성유전자($bla_{PSE}$), erythromycin 내성유전자(ereA), lincosamides 내성유전자(linF), 및 trimethoprim 내성유전자(dfrA12, dfrA17 및 dfrA32)등이 유전자 카세트로 포함되어 있었다. 본 연구결과 RMTase 유전자는 임상검체로부터 분리된 P. mirabilis 균주에만 확산되어 있었던 반면 class 1 integrons는 임상검체와 닭으로부터 분리된 P. mirabilis 균주에 광범위하게 확산되어 있음을 확인할 수 있었다. 게다가 닭으로부터 분리된 균주 중에는 동일한 REP-PCR 밴드패턴을 보인 균주들이 있었는데 이는 닭들 사이에서 P. mirabilis 균주가 수평확산 되었음을 의미한다. P. mirabilis 균주에서 항균제 내성유전자의 확산을 막기 위해서는 내성유전자 지속적인 모니터링과 감시가 필요할 것으로 사료된다.

Novel functional roles of caspase-related genes in the regulation of apoptosis and autophagy

  • Caspases, a family of cysteine proteases, cleave substrates and play significant roles in apoptosis, autophagy, and development. Recently, our group identified 72 genes that interact with Death Caspase-1 (DCP-1) proteins in Drosophila by genetic screening of 15,000 EP lines. However, the cellular functions and molecular mechanisms of the screened genes, such as their involvement in apoptosis and autophagy, are poorly understood in mammalian cells. In order to study the functional characterizations of the genes in human cells, we investigated 16 full-length human genes in mammalian expression vectors and tested their effects on apoptosis and autophagy in human cell lines. Our studies revealed that ALFY, BIRC4, and TAK1 induced autophagy, while SEC61A2, N-PAC, BIRC4, WIPI1, and FALZ increased apoptotic cell death. BIRC4 was involved in both autophagy and apoptosis. Western blot analysis and luciferase reporter activity indicated that ALFY, BIRC4, PDGFA, and TAK1 act in a p53-dependent manner, whereas CPSF1, SEC61A2, N-PAC, and WIPI1 appear to be p53-independent. Overexpression of BIRC4 and TAK1 caused upregulation of p53 and accumulation of its target proteins as well as an increase in p53 mRNA levels, suggesting that these genes are involved in p53 transcription and expression of its target genes followed by p53 protein accumulation. In conclusion, apoptosis and/or autophagy mediated by BIRC4 and TAK1 may be regulated by p53 and caspase activity. These novel findings may provide valuable information that will aid in a better understanding of the roles of caspase-related genes in human cell lines and be useful for the process of drug discovery.

위암에서 P16 및 hMLH1 유전자의 메틸화 (Methylation of P16 and hMLH1 in Gastric Carcinoma)

  • 목적: 위암조직에서 P16과 hMLH1 유전자의 메틸화상태를 검사하여 위암의 발생과정에서의 작용과 유전자의 발현에 미치는 영향과 Helicobacter paylori균 감염여부 및 임상병리학적인자와의 연관성을 알아보고자 하였다. 대상 및 방법: 위암 신선 동결 절편조직 100예를 대상으로 유전자의 단백질 발현상태는 면역조직화학 염색을 시행하여 확인하였고. 메틸화 상태는 methylation-specific PCR(MSP)과 염기서열분석을 시행하였다. 결과: P16유전자의 메틸화는 19예(19%)에서 관찰되었고 이 중 18예(94.7%)에서 P16유전자의 단백질 발현 소실이 있어, P16 유전자의 단백질 발현 소실이 P16유전자의 메틸화와 연관이 있음을 알 수 있었다(kappa 계수=0.317, P=.0011). hMLH1 유전자의 메틸화는 27예(27%)에서 관찰되었고, 이 중 24예(8.8%)에서 hMLH1 단백의 소실이 hMLH1유전자의 메틸화와 연관이 있음을 보여주었다(kappa계수=0.675, p<0.0001). hMLH1 유전자의 메틸화는 나이, 암종의 크기, Lauren 분류와 연관성이 있었다. P16 유전자와 hMLH1 유전자 메틸화 모두 Helicobacter paylori균 감염여부와는 연관성이 없었다. 결론: 위암에서 P16 및 hMLH1 유전자의 불활성화에는 DNA 메틸화가 작용을 함을 알 수 있었고, hMLH1유전자의 메틸화는 나이, 암종의 크기, Lauren 분류와 연관이 있음을 알 수 있었다.

Heterologous Expression of Novel Cytochrome P450 Hydroxylase Genes from Sebekia benihana

  • Actinomycetes are ubiquitous Gram-positive soil bacteria and a group of the most important industrial microorganisms for the biosynthesis of many valuable secondary metabolites as well as the source of various bioconversion enzymes. Cytochrome P450 hydroxylase (CYP), a hemebinding protein, is known to be involved in the modification of various natural compounds, including polyketides, fatty acids, steroids, and some aromatic compounds. Previously, six different novel CYP genes were isolated from a rare actinomycetes called Sebekia benihana, and they were completely sequenced, revealing significant amino acid similarities to previously known CYP genes involved in Streptomyces secondary metabolism. In the present study, these six CYP genes were functionally expressed in Streptomyces lividans, using an $ermE^{*}$ promoter-containing Streptomyces expression vector. Among six CYP genes, two S. benihana CYP genes (CYP503 and CYP504) showed strong hydroxylation activities toward 7-ethoxycoumarin. Furthermore, the recombinant S. lividans containing both the S. benihana CYP506-ferredoxin genes as well as the S. coelicolor feredoxin reductase gene also demonstrated cyclosporin A hydroxylation activity, suggesting potential application of actinomycetes CYPs for the biocatalysts of natural product bioconversion.

Establishment and Characterization of Immortalized Human Dermal Papilla Cells Expressing Human Papillomavirus 16 E6/E7

  • Primary human dermal papilla cells (HDPCs) are often preferred in studies on hair growth and regeneration. However, primary HDPCs are limited by their reduced proliferative capacity, decreased hair induction potential, and extended doubling times at higher passages. To overcome these limitations, pTARGET vectors containing human papillomavirus16 (HPV16) E6/E7 oncogenes were transfected into HDPCs and selected using G-148 to generate immortalized cells here. HPV16 E6/E7 oncogenes were efficiently transfected into primary HDPCs. Immortalized HDPC showed higher proliferative activity than primary HDPC, confirming an increased proliferation rate. Expression of p53 and pRb proteins was downregulated by E6 and E7, respectively. E6/E7 expressing HDPC cells revealed that cyclin-dependent kinase (CDK) inhibitor p21 expression was decreased, while cell cycle-related genes and proteins (CDK2 and cyclin E) and E2F family genes were upregulated. Immortalized HDPCs maintained their responsiveness to Wnt/β-catenin pathway and hair follicle formation capability, as indicated by their aggregative properties and stemness. E6/E7 immortalized HDPCs may facilitate in vitro hair growth and regeneration studies.

Polymorphisms in TP53 (rs1042522), p16 (rs11515 and rs3088440) and NQO1 (rs1800566) Genes in Thai Cervical Cancer Patients with HPV 16 Infection

  • The risk of cervical cancer development in women infected with HPV varies in relation to the individual host's genetic makeup. Many studies on polymorphisms as genetic factors have been aimed at analyzing associations with cervical cancer. In this study, single nucleotide polymorphisms (SNPs) in 3 genes were investigated in relation to cervical cancer progression in HPV16 infected women with lesions. Two thousand cervical specimens were typed by PCR sequencing methods for TP53 (rs1042522), p16 (rs11515 and rs3088440) and NQO1 (rs1800566). Ninety two HPV16 positive cases and thirty two normal cases were randomly selected. Analysis of TP53 (rs1042522) showed a significantly higher frequency in cancer samples (OR=1.22, 95%CI=1.004-1.481, p-value=0.016) while differences in frequency were not significant within each group (p-value=0.070). The genotype distributions of p16 (rs11515 and rs3088440) and NQO1 (rs1800566) did not show any significantly higher frequency in cancer samples (p-value=0.106, 0.675 and 0.132, respectively) or within each group (p-value=0.347, 0.939 and 0.111, respectively). The results indicated that the polymorphism in TP53 (rs1042522) might be associated with risk of cervical cancer development in HPV16 infected women. Further studies of possible mechanisms of influence on cervical cancer development would be useful to manage HPV infected patients.

Aberrant DNA Methylation of P16, MGMT, hMLH1 and hMSH2 Genes in Combination with the MTHFR C677T Genetic Polymorphism in Gastric Cancer

  • Associations of P16, MGMT, hMLH1 and hMLH2 with gastric cancer and their relation with MTHFR status in gastric patients who were confirmed with pathological diagnosis were assessed. Aberrant DNA methylation of P16, MGMT, hMLH1 and hMLH2 and polymorphisms of MTHFR C677T were assayed. The proportional DNA hypermethylation in P16, MGMT, hMLH1 and hMLH2 in cancer tissues was significantly higher than in remote normal-appearing tissues. DNA hypermethylation of P16 and MGMT was correlated with the T and N stages. Individuals with homozygotes (TT) of MTHFR C677T had significant risk of hypermethylation of MGMT in cancer tissues [OR (95% CI)= 3.47(1.41-7.93)]. However, we did not find association between polymorphism in MTHFR C677T and risk of hypermethylation in P16, MGMT, hMLH1 and hMLH2 genes either in cancer or remote normal-appearing tissues. Aberrant hypermethylation of P16, MGMT, hMLH1 and hMLH2 could be predictive of gastric cancer.

Expression of TS, RRM1, ERCC1, TUBB3 and STMN1 Genes in Tissues of Non-small Cell Lung Cancer and its Significance in Guiding Postoperative Adjuvant Chemotherapy

  • Background: To explore the expression of TS, RRM, ERCC1, TUBB3 and STMN1 genes in the tissues of patients with non-small cell lung cancer (NSCLC) and its significance in guiding the postoperative adjuvant chemotherapy. Materials and Methods: Real time polymerase chain reaction (PCR) was applied to detect the expression of TS, RRM, ERCC1, TUBB3 and STMN1 genes in the tissues of NSCLC patients so as to analyze the relationship between the expression of each gene and the clinical characteristics and to guide the postoperative individualized chemotherapy according to the detection results of NSCLC patients. Results: Expression of TS gene was evidently higher in patients with adenocarcinoma than those with non-adenocarcinoma (P=0.013) and so was the expression of ERCC1 (P=0.003). The expression of TUBB3 gene was obviously higher in NSCLC patients in phases I/II and IV than those in phase III ($P_1=0.021$; $P_2=0.004$), and it was also markedly higher in patients without lymph node metastasis than those with (P=0.008). The expression of STMN1 gene was apparently higher in patients in phase I/II than those in phase IV (P=0.002). There was no significant difference between the rest gene expression and the clinical characteristics of NSCLC patients (P>0.05). Additionally, the diseasefree survival (DFS) was significantly longer in patients receiving gene detections than those without (P=0.021). Conclusions: The selection of chemotherapeutic protocols based singly on patients' clinical characteristics has certain blindness. However, the detection of tumor-susceptible genes can guide the postoperative adjuvant chemotherapy and prolong the DFS of NSCLC patients.
