Tofua Arc의 열수구환경으로부터 호열성 혐기성 고세균(Thermococcus)의 농화배양 및 동정 (Identification of Anaerobic Thermophilic Thermococcus Dominant in Enrichment Cultures from a Hydrothermal Vent Sediment of Tofua Arc)

  • 열수구(Hydrothermal vent)는 빛이 없는 환경에서 생명체의 진화가 일어나는 독특한 환경을 유지하고 있다. 남태평양 Tonga의 Tofua arc의 열수구로부터 퇴적물을 채취하여 산화철[iron(III)], 황(elemental sulfur, $S^0$) 그리고 질산염을 전자수용체로 사용하고, 수소($H_2$), yeast extract를 전자공여체로 사용하여 배양에 의한 미생물의 다양성을 연구하였다. 배양 온도는 각각 $65^{\circ}C$$80^{\circ}C$였으며, 연속희석배양법과 16S rRNA 유전자의 PCR-Denaturing Gradient Gel Electrophoresis를 분석하고, 검출된 염기서열의 정보분석을 통하여 고세균을 동정하였다. 16S rRNA 유전자의 계통분류학적 분석 결과 배양된 대부분의 고세균은 Thermococcus 속(T. alcaliphilius, T. litoralis, T. celer, T. barossii, T. thoreducens, T. coalescens)에 속하며 그들과 98-99%의 상동성을 가지고 있었다. Thermococcus 속의 미생물들이 일반적으로 이용할 수 없는 질산염과 산화철을 전자수용체로 첨가한 배양에서 관찰되었으나, 이는 환원제로 첨가한 $Na_2S$의 산화물을 이용하여 성장한 것으로 추정된다. Thermococcus 속에 속하는 고세균 외의 다양한 고세균의 배양을 위해서는 $Na_2S$ 대신 다른 환원제를 사용하는 배양조건의 이용이 요구된다.

세포외 Protease를 생산하는 내염성 Bacillus sp. SJ-10 균주의 분리 동정 및 효소 특성 (Isolation and Identification of Halotolerant Bacillus sp. SJ-10 and Characterization of Its Extracellular Protease)

  • 오징어 젓갈로부터 호염성 균주를 분리하여 형태적, 생리 생화학적 특성 및 분자계통학적 분석을 통하여 동정하였고, 이 균주가 세포외로 생산하는 호염성 protease를 정제하여 그 특성을 분석하였다. 본 균주는 NaCl 0~14%, $20\sim55^{\circ}C$ 및 pH 5~8에서 성장하였으며, $35{\pm}5^{\circ}C$, pH 7 및 5% NaCl에서 최적으로 성장하였다. 주요 지방산 조성은 anteiso-$C_{15:0}$ (44.70%), anteiso-$C_{17:0}$ (15.76%) 및 $C_{16:0}$ (13.91%)이었고, menaquinone은 MK-7이었으며, DNA G+C 함량은 50.58 mol%였다. 16S rRNA 유전자 염기서열을 통한 계통분석 결과 Bacillus이었으며 Bacillus sp. SJ-10으로 명명하였다. SJ-10 균주 배양액으로부터 40% 황산암모늄 침전과 Mono Q 컬럼크로마토그래피 과정을 거쳐 collagen과 gelatin을 특이적으로 분해하는 약 40 kDa의 세포외 protease를 정제하였다. 이 효소는 $35{\pm}5^{\circ}C$, NaCl $5{\pm}1%$ 및 pH 8에서 최적 활성을 나타냈으며, pH 5~10 범위에서 안정하였다.

한국영아에서 분리된 로타바이러스의 VP7 유전자형 및 염기서열 분석 (Typing and Sequence Analysis of the VP7 Gene of Rotavirus Isolated from Infants in Korea)

  • Rotaviruses are the most common cause of severe vomiting and diarrhea in children worldwide and classified as a genus in the family Reoviridae. Rotavirus has eleven segmented dsRNAs and the virion consists of three shells. Outer capsid VP7 and VP4 induce neutralizing antibodies and are classified into G types (glycoprotein VP7) and P types (protease-sensitive VP4). Characterization of VP7 gene of Korean isolates of human rotavirus was performed using multiplex PCR and nucleotide sequence analysis. After RT-PCR amplification of full length (1,062 bp) of VP7 genes, the amplified PCR products were G typed by multiplex PCR and the nucleotide sequences were compared with those of reference rotavirus from GenBank. The G type analysis revealed that 25% (2/8) belong to G1, whereas 37.5% (3/8) benong to G2 and G4, respectively. The Korean isolates within the same serotypes showed high homology of nucleotide sequences and could be discriminated from foreign isolates exception with two strains (CAU009 and CAU022). But Korean isolates CAU009 and CAU022 were close related into japanease isolates 417 (99.2%) and indian isolates (97.6%) than Korean isolatese. Our results showed that these two strains were supposed to be originated from abroad. As a results, The G typing and nucleotide sequence analysis of VP7 gene of rotavirus isolated from infants in Korea could be used for identification, serotying and determination of novel or unusual strains of rotaviruses.

Human Infections with Spirometra decipiens Plerocercoids Identified by Morphologic and Genetic Analyses in Korea

  • Tapeworms of the genus Spirometra are pseudophyllidean cestodes endemic in Korea. At present, it is unclear which Spirometra species are responsible for causing human infections, and little information is available on the epidemiological profiles of Spirometra species infecting humans in Korea. Between 1979 and 2009, a total of 50 spargana from human patients and 2 adult specimens obtained from experimentally infected carnivorous animals were analyzed according to genetic and taxonomic criteria and classified as Spirometra erinaceieuropaei or Spirometra decipiens depending on the morphology. Morphologically, S. erinaceieuropaei and S. decipiens are different in that the spirally coiled uterus in S. erinaceieuropaei has 5-7 complete coils, while in S. decipiens it has only 4.5 coils. In addition, there is a 9.3% (146/1,566) sequence different between S. erinaceieuropaei and S. decipiens in the cox1 gene. Partial cox1 sequences (390 bp) from 35 Korean isolates showed 99.4% (388/390) similarity with the reference sequence of S. erinaceieuropaei from Korea (G1724; GenBank KJ599680) and an additional 15 Korean isolates revealed 99.2% (387/390) similarity with the reference sequences of S. decipiens from Korea (G1657; GenBank KJ599679). Based on morphologic and molecular databases, the estimated population ratio of S. erinaceieuropaei to S. decipiens was 35: 15. Our results indicate that both S. erinaceieuropaei and S. decipiens found in Korea infect humans, with S. erinaceieuropaei being 2 times more prevalent than S. decipiens. This study is the first to report human sparganosis caused by S. decipiens in humans in Korea.

한국 배추 기능유전체 연구의 현황 (Current status of Brassica rapa functional genome research in Korea)

  • 식물생명공학 분야에 있어 기능유전체 연구는 식물체가 지니고 있는 유용한 유전자의 생물학적 기능을 밝히고, 농업적 유용성을 확보하여 가치를 부여하는 것을 목적으로 한다. 배추는 우리나라 대표 음식 중의 하나인 김치의 주원료이며 식품영양학적으로도 우수성이 인정되었고 약 5만 ha에서 연간 약 250만 톤이 생산되어 1조원의 국내 시장 및 1억 달러의 수출액을 기록하는 경제작물이다. 그리고 우리나라가 주요 종자수출국의 위치를 차지하고 있어 재배에 있어서나 경제적, 상업적으로 그 중요성이 매우 높은 작물이다. Multinational Brassica Genome Project (MBGP)가 시작되고 배추와 같은 속에 속하는 애기장대의 전 염기서열 분석이 완료됨으로써 배추의 기능유전체 연구가 더욱 활발해 질 수 있는 환경이 마련되었다. 또한 유전자 기능 분석 연구에 필요한 새로운 기술들이 계속 개발되고 있으며 우리나라를 선두로 하여 국제적으로도 연구가 이루어져 해마다 많은 성과들이 보고되고 있다. 본 총설에서는 기능유전체 연구의 첫 단계인 배추 돌연변이체 유기 방법을 시작으로 다양한 표현형의 돌연변이체를 소개하고 이 돌연변이 배추의 게놈내 flanking DNA 분석 및 유전자 동정, microarray를 이용한 유전자 분석, 대표적인 기능유전체 연구 사례를 제시하고자 하였다.

Molecular Identification and Sequence Analysis of Coat Protein Gene of Ornithogalum mosaic virus Isolated from Iris Plant

  • A potyvirus was isolated from cultivated Iris plants showing leaf streak mosaic symptom. Reverse transcription and polymerase chain reaction (RT-PCR) product of 1 kb long which encoded partial nuclear inclusion B and N-terminal region of viral coat protein (CP) genes for potyviruses was successfully amplified with a set of potyvirus-specific degenerate primers with viral RNA samples from the infected leaves: The RT-PCR product was cloned into the plasmid vector and its nucleotide sequences were determined. The nucleotide sequence of a CDNA clone revealed that the virus was an isolate of Ornithogalum moseic virus (OrMV) based on BLAST search analysis and was denoted as OrMV Korean isolate (OrMV-Ky). To further characterize the CP gene of the virus, a pair of OrMV-specific primers was designed and used for amplification of the entire CP gene of OrMV-Kr, The virus was easily and reliably detected from virus-infected Iris leaves by using the RT-PCR with the set of virus-specific primers. The RT-PCR product of the CP gene of the virus was cloned and its sequences were determined from selected recombinant CDNA clones. Sequence analysis revealed that the CP of OrMV-Kr consisted of 762 nucleotides, which encoded 253 amino acid residues. The CP of OrMV-Ky has 94.1-98.0% amino acid sequence identities (20 amino acid alterations) with that of other three isolates of OrMV, Two NT rich potential N-glycosylation motif sequences, NCTS and NWTM, and a DAC triple box responsible for aphid transmission were conserved in CPs of all the strains of OrMV. The virus has 58.5-86.2% amino acid sequence identities with that of other 16 potyviruses, indicating OrMV to be a distinct species of the genus. OrMV-Ky was the most related with Pterostylia virus Yin the phylogenetic tree analysis of CP at the amino acid level. This is the first report on the occurrence of OrMV in Iris plants in Korea. Data in this study indicate that OrMV is found in cultivated Iris plants, and may have mixed infection of OrMV and Iris severe mosaic virus in Korea.

국내 보구간의 환경요인 차이에 의한 깔따구의 군집 구성 변화 (Changes in Community Structure of Chironomidae Caused by Variability of Environmental Factors among Weir Sections in Korean Rivers)

  • 국내 하천에서 발생하는 준설 및 보 건설은 하천 연속성 차단과 교란을 유도하여 수서 생물서식환경에 변화를 가져온다. 본 연구에서는 4대강 보(이포보, IP; 세종보, SJ; 죽산보, JS; 강정고령보, GG; 달성보, DS)에 서식하는 깔따구 군집 분포를 조사하고 서식환경에 영향을 주는 여러 환경인자를 측정하였다. 조사 지역 중 IP, SJ은 다른 조사 지역에 비해 WT, pH, TOC, Chl-a가 낮은 수준을 보였으며, 깔따구 개체수 결과에서는 Chironominae, Orthocladinae, Tanypodinae가 비교적 균등한 수준으로 관찰되었다. 반면, JS, GG, DS는 Chironominae가 높은 비율로 우점하며, TOC와 Chl-a의 농도가 높게 나타났다. 각 조사 정점에 대한 깔따구 군집 조성의 특징과 환경요인을 반영한 집괴분석 결과 4대강 보는 3개의 그룹으로 구분되었으며, 이는 정점별 환경 차이와 깔따구의 대악 및 하순기절의 구조에 따른 먹이원 선호도 차이와 일치하였다. 따라서 본 연구에서는 연구 정점 간 먹이원의 차이에 의해 깔따구의 군집 구조의 차이가 나타나는 것을 확인하였으며, 향후 각 깔따구 과 별 주 먹이원에 대한 연구에 대한 필요성을 제시한다.

Identification of a Causal Pathogen of Watermelon Powdery Mildew in Korea and Development of a Genetic Linkage Marker for Resistance in Watermelon (Citrullus lanatus)

  • Watermelon production is often limited by powdery mildew in areas with a large daily temperature range. Development of resistant watermelon cultivars can protect against powdery mildew; however, little is known about the characteristics of its causal agents. Here, we identified the genus and race of a causal pathogen of powdery mildew in Ansung province of South Korea, and developed molecular markers for the generation of resistant watermelon cultivars. The causal pathogen was determined to be Podosphaera xanthii based on multiple sequence alignments of internal transcribed spacers (ITS) of rDNA. The physiological race was identified as 1W, and the Ansung isolate was named P. xanthii 1W-AN. Following inoculation with the identified P. xanthii 1W-AN, we found inheritance of the resistant gene fitting a single dominant Mendelian model in a segregated population ('SBA' ${\times}$ PI 254744). To develop molecular markers linked to fungus-resistant loci, random amplified polymorphic DNA (RAPD) was accomplished between DNA pooled from eight near-isogenic lines (NILs; $BC_4F_6$), originated from PI 254744 and susceptible 'SBB' watermelon. After sequencing bands from RAPD were identified in all eight NILs and PI254744, 42 sequence-characterized amplifiedregion (SCAR) markers were developed. Overall, 107 $F_2$ plants derived from $BC_4F_6$ NIL-1 ${\times}$ 'SBB' were tested, and one SCAR marker was selected. Sequence comparison between the SCAR marker and the reference watermelon genome identified three Nco I restriction enzyme sites harboring a single nucleotide polymorphism, and codominant cleavage-amplified polymorphic site markers were subsequently developed. A CAPS marker was converted to a high-resolution melt (HRM) marker, which can discriminate C/T SNP (254PMR-HRM3). The 254PMR-HRM3 marker was evaluated in 138 $F_{2:3}$ plants of a segregating population ('SBA' ${\times}$ PI254744) and was presumed to be 4.3 cM from the resistance locus. These results could ensure P. xanthii 1W-AN resistance in watermelon germplasm and aid watermelon cultivar development in marker-assist breeding programs.

Molecular Identification of Taenia hydatigena from Sheep in Khartoum, Sudan

  • The cestode Taenia hydatigena uses canids, primarily dogs, as definitive hosts, while the metacestode larval stage cysticercus infects a range of intermediate hosts, including domestic animals such as goats, sheep, and pigs. Cysticercosis due to T. hydatigena has large veterinary and economic drawbacks. Like other taeniids, e.g., Echinococcus, intraspecific variation is found among the members of the genus Taenia. In Africa, few studies are available on the epidemiology and distribution of T. hydatigena, and even fewer studies are available on its genetic variation. In this study, we molecularly identified 11 cysticerci from sheep in Sudan and demonstrated the genetic variation based on the NADH dehydrogenase subunit 1 (nad1) and cytochrome c oxidase subunit 1 (cox1) mitochondrial genes. The isolates were correctly identified as T. hydatigena with more than 99% similarity to those in the GenBank database. Low diversity indices and insignificant neutrality indices were observed, with 3 and 2 haplotypes for the nad1 and cox1 genes, respectively. The results suggest the presence of unique T. hydatigena haplotypes in Sudan, as haplotypes with 100% similarity were not found in the GenBank database. With few available studies on the genetic variation of T. hydatigena in Africa, this report represents the first insights into the genetic variation of T. hydatigena in Sudan and constitutes useful data.

Cutaneous Microflora from Geographically Isolated Groups of Bradysia agrestis, an Insect Vector of Diverse Plant Pathogens

  • Larvae of Bradysia agrestis, an insect vector that transports plant pathogens, were sampled from geographically isolated regions in Korea to identify their cutaneous fungal and bacterial flora. Sampled areas were chosen within the distribution range of B. agrestis; each site was more than 91 km apart to ensure geographical segregation. We isolated 76 microbial (fungi and bacteria) strains (site 1, 29; site 2, 29; site 3, 18 strains) that were identified on the basis of morphological differences. Species identification was molecularly confirmed by determination of universal fungal internal transcribed spacer and bacterial 16S rRNA gene sequences in comparison to sequences in the EzTaxon database and the NCBI GenBank database, and their phylogenetic relationships were determined. The fungal isolates belonged to 2 phyla, 5 classes, and 7 genera; bacterial species belonged to 23 genera and 32 species. Microbial diversity differed significantly among the geographical groups with respect to Margalef's richness (3.9, 3.6, and 4.5), Menhinick's index (2.65, 2.46, and 3.30), Simpson's index (0.06, 0.12, and 0.01), and Shannon's index (2.50, 2.17, and 2.58). Although the microbial genera distribution or diversity values clearly varied among geographical groups, common genera were identified in all groups, including the fungal genus Cladosporium, and the bacterial genera Bacillus and Rhodococcus. According to classic principles of co-evolutionary relationship, these genera might have a closer association with their host insect vector B. agrestis than other genera identified. Some cutaneous bacterial genera (e.g., Pseudomonas) displaying weak interdependency with insect vectors may be hazardous to agricultural environments via mechanical transmission via B. agrestis. This study provides comprehensive information regarding the cutaneous microflora of B. agrestis, which can help in the control of such pests for crop management.
