Case influence diagnostics for the significance of the linear regression model

  • In this paper we propose influence measures for two basic goodness-of-fit statistics, the coefficient of determination $R^2$ and test statistic F in the linear regression model using the deletion method. Some useful lemmas are provided. We also express the influence measures in terms of basic building blocks such as residual, leverage, and deviation that showed them as increasing function of residuals and a decreasing function of deviation. Further, the proposed measure reduces computational burden from O(n) to O(1). As illustrative examples, we applied the proposed measures to the stackloss data sets. We verified that deletion of one or few influential observations may result in big change in $R^2$ and F-statistic.

Association between the Alu Insertion/Deletion Polymorphism in the Tissue-Type Plasminogen Activator Gene and Mirtazapine Response in Koreans with Major Depression

  • Objectives To determine the relationship between the Alu insertion/deletion (I/D) polymorphism in the tissue-type plasminogen activator (tPA) gene and the clinical outcome of mirtazapine treatment in Korean major depressive disorder (MDD) patients. Methods We enrolled 422 patients in this study. Symptoms were evaluated using the 21-item Hamilton Depression Rating (HAMD-21) Scale. After 1, 2, 4, and 8 weeks of mirtazapine treatment, the association between the Alu I/D polymorphism in the tPA gene and remission/response outcomes were evaluated. Results The proportion of I/I homozygotes in responders was higher than that in non-responders, whereas the proportion of D/D homozygotes in responders was lower than that in non-responders at 8 weeks of treatment (p = 0.032, OR = 1.57). The percentage decline of HAMD-21 scores in I allele carriers was larger than that of D/D homozygotes at 2 and 8 weeks of treatment (p = 0.035 and 0.007, respectively). I allele carriers were associated with remission at 8 weeks of treatment (p = 0.047, OR = 2.2). Conclusions These results show that treatment response and remission to mirtazapine were associated with the Alu I/D polymorphism of the tPA gene. This suggests the Alu I/D polymorphism may be a potential genetic marker for the prediction of therapeutic response to mirtazapine treatment in patients with MDD.

  • This paper attempts to verify the theoretical claims in Syntax ($Bo{\check{s}}kovi{\acute{c}}$ & Lasnik, 2003; Kim, 1999, 2004) about the phrasing in English that-clauses, presenting an acoustic experiment conducted to observe the patterns of edge tones at the boundaries of that. In the experiment, two different that clauses, complement and relative clauses, were varied in forms (that-retention, that-deletion, adverb insertion before that) and length. Results showed that edge tones, if occurred, mostly showed up before the complement clauses in that-deletion sentences (67%), and that their positions polarized in adverb insertion sentences (56% before toot and 44% after toot). In the relative clauses, phrasing mostly occurred before toot as opposed to after toot in that-retention (73%) and adverb insertion sentences (87%). Additionally, phrasing tends to occur more frequently as the sentences get longer. The results suggest that the previous claims based on syntax are not consistent with the results of the current phonetic experiment. This may be interpreted as stating that syntactic boundaries do not always indicate phonetic phrasing, and that there may be some other factors to determine phrasing patterns, for example, rhythmic phrasing operating at the surface level of speech.

지방산 생합성 관련 유전자 결손 Bacillus subtilis 균주들의 저온충격 민감성 생장 (Cold shock sensitive growth of Bacillus subtilis mutants deleted for genes involved in fatty acid synthesis)

  • 저온 환경에서의 생장에 영향을 주는 지방산 합성 관련 유전자 bkdR, sigL, yplP, des들의 역할을 알아보기 위하여 각각 유전자들이 상실된 Bacillus subtilis CU1065와 JH642 돌연변이들을 제조하였다. 이들 유전자들의 저온 민감성을 확인하기 위해 $37^{\circ}C$$15^{\circ}C$에서 세포들의 생장을 측정하였다. $37^{\circ}C$에서 야생형과 결실 돌연변이 균주는 거의 유사한 정도의 생장을 보였으나, $15^{\circ}C$에서 오직bkdR 결실 돌연변이만이 야생형에 비해 매우 느린 생장이 관찰되었으며 sigL, yplP 결실의 경우 야생형에 비해 다소 느리거나 유사한 생장을 보였다. bkdR, sigL, yplP 결실에 대한 이중, 삼중 돌연변이를 만들어 LB agar에서 $20^{\circ}C$로 키워 저온생장을 조사한 결과, bkdR 결실이 포함되지 않은 어떤 이중, 삼중 결실들에서는 저온에 민감한 생장을 보이지 않았다. 온도 민감성 특성을 보다 잘 알아보기 위하여 $37^{\circ}C$에서 $OD_{600}=0.4$까지 키워 $15^{\circ}C$로 온도를 내리는 저온충격 조건에서 생장하는 실험을 진행하였다. 이 실험에서 오직bkdR 결실 돌연변이만이 현저히 낮은 생장을 보였으며 추가적인 des 결실은 저온 민감성을 증가시킨다. bkdR은 branched-chain fatty acid을 합성하는 전구물질인 isoleucine, valine, leucine 아미노산을 생산하는 bkd operon을 활성화한다. bkdR 결실 돌연변이의 저온생장에서 이들 아미노산의 저온생장에 미치는 영향을 조사한 결과 isoleucine은 bkdR 결실에 대한 저온 민감성을 회복시켜주나 valine은 저온 민감성을 회복시켜 주지 못하는 결과를 보였다. isoleucine은 분해되어 anteiso-branched 지방산 합성의 전구물질로 만들어지는 반면에, valine은 iso-branched 지방산 합성의 전구물질로 만들어진다. 따라서 저온생장에서 branched-chain fatty acid 중 anteiso-branched 지방산이 중요한 역할을 하고 있음을 알 수 있었다.

Rapid Diagnosis of CMT1A Duplications and HNPP Deletions by Multiplex Microsatellite PCR

  • Charcot-Marie-Tooth (CMT) disease and hereditary neuropathy with liability to pressure palsies (HNPP) are frequent forms of genetically heterogeneous peripheral neuropathies. Reciprocal unequal crossover between flanking CMT1A-REPs on chromosome 17p11.2-p12 is a major cause of CMT type 1A (CMT1A) and HNPP. The importance of a sensitive and rapid method for identifying the CMT1A duplication and HNPP deletion is being emphasized. In the present study, we established a molecular diagnostic method for the CMT1A duplication and HNPP deletion based on hexaplex PCR of 6 microsatellite markers (D17S921, D17S9B, D17S9A, D17S918, D17S4A and D17S2230). The method is highly time-, cost- and sample-saving because the six markers are amplified by a single PCR reaction and resolved with a single capillary in 3 h. Several statistical and forensic estimates indicated that most of these markers are likely to be useful for diagnosing the peripheral neuropathies. Reproducibility, as determined by concordance between independent tests, was estimated to be 100%. The likelihood that genotypes of all six markers are homozygous in randomly selected individuals was calculated to be $1.6{\times}10^{-4}$, which indicates that the statistical error rate for this diagnosis of HNPP deletion is only 0.016%.

Transmembrane Helix of Novel Oncogene with Kinase-Domain (NOK) Influences Its Oligomerization and Limits the Activation of RAS/MAPK Signaling

  • Ligand-dependent or independent oligomerization of receptor protein tyrosine kinase (RPTK) is often an essential step for receptor activation and intracellular signaling. The novel oncogene with kinase-domain (NOK) is a unique RPTK that almost completely lacks an ectodomain, expresses intracellularly and activates constitutively. However, it is unknown whether NOK can form oligomer or what function oligomerization would have. In this study, two NOK deletion mutants were generated by either removing the ectodomain ($NOK{\Delta}ECD$) or including the endodomain (NOK-ICD). Co-immunoprecipitation demonstrated that the transmembrane (TM) domain of NOK was essential for its intermolecular interaction. The results further showed that NOK aggregated more closely as lower order oligomers (the dimer- and trimer-sized) than either deletion mutant did since NOK could be crosslinked by both Sulfo-EGS and formaldehyde, whereas either deletion mutant was only sensitive to Sulfo-EGS. Removing the NOK TM domain (NOK-ICD) not only markedly promoted higher order oligomerization, but also altered the subcellular localization of NOK and dramatically elevated the NOK-mediated constitutive activation of extracellular signal-regulated kinase (ERK). Moreover, NOK-ICD but not NOK or $NOK{\Delta}ECD$ was co-localized with the upstream signaling molecule RAS on cell membrane. Thus, TM-mediated intermolecular contacting may be mainly responsible for the constitutive activation of NOK and contribute to the autoinhibitory effect on RAS/MAPK signaling.

The Role of Abp140p in Actin Dynamics of Budding Yeast

  • In the previous studies of Saccharomyces cerevisiae, Abp140p (actin binding protein 140) fused to GFP has been only a protein that can label actin cables of yeast cells so far. However, the role of Abp140p in actin dynamics was remained elusive. In this study, the function of Abp140p was investigated with a deletion mutant and overexpression of GFP fused Abp140p. The deletion mutant was slightly more susceptible to Latrunculin-A (Lat-A), an actin-monomer sequestering agent, than wild type, although no significant deformation of actin structures was caused by ABP 140 deletion. Overexpression of Abp140p-GFP retarded cell growth, and produced thick and robust actin cables. Lat-A was not able to destabilize the thick actin cables, which suggests that actin dynamics was compromised in the cells with surplus of Abp140p. Therefore, Abp140p seems to stabilize actin cables together with other bundling proteins. Recently, actin cable dynamics of budding yeast was found to have a resemblance to that of filopodial tip of cultured mammalian cells. Retrograde movement of actin cables from buds to mother cells indicated local generation of the cable at bud sites. By using Abp140p-GFP, we traced the steps in the generation of a new actin cable after elimination of old cables by sodium azide. Before the appearance of a new actin cable, Abp140p-GFP concentrated in buds and disappeared, as mother cells became abundant in actin cables. Our observations provide a direct evidence of actin cable formation at buds of budding cells.

NAND 플래시 파일 시스템을 위한 안전 삭제 기법 (A Secure Deletion Method for NAND Flash File System)

  • 대부분의 파일 시스템에서는 파일이 삭제되더라도 메타데이타만 삭제되거나 변경될 뿐, 파일의 데이타는 물리 매체에 계속 저장된다. 그렇기 때문에 지워진 파일을 복구하는 것도 가능한데 이러한 복구를 불가능하도록 하는 것을 원하는 사용자들도 있다. 특히 이러한 요구는 플래시 메모리를 저장 장치로 사용하는 임베디드 시스템에서 더욱 더 많아지고 있다. 이에 본 논문에서는 NAND 플래시 파일 시스템을 위한 안전 삭제 기법을 제안하고 이를 가장 대표적인 NAND 플래시 파일 시스템인 YAFFS에 적용하였다. 제안 기법은 암호화를 기반으로 하고 있으며, 특정 파일을 암호화하는데 사용된 모든 키들이 같은 블록에 저장되도록 하여, 단 한번의 블록 삭제 연산으로 파일 복구가 불가능하도록 하였다. 시뮬레이션 결과는 제안 기법으로 인해 파일의 생성 및 변경 시 발생하는 블록 삭제를 감안하더라도 파일 삭제 시 발생하는 블록 삭제 횟수가 단순 암호화 기법의 경우보다 더 작다는 것을 보여준다. 본 논문에서는 제안 기법을 YAFFS에만 적용하였지만, 다른 NAND 플래시 전용 파일 시스템에도 쉽게 적용 가능하다.

Deletion of cg1360 Affects ATP Synthase Function and Enhances Production of L-Valine in Corynebacterium glutamicum

  • Bacterial ATP synthases drive ATP synthesis by a rotary mechanism, and play a vital role in physiology and cell metabolism. Corynebacterium glutamicum is well known as an industrial workhorse for amino acid production, and its ATP synthase operon contains eight structural genes and two adjacent genes, cg1360 and cg1361. So far, the physiological functions of Cg1360 (GenBank CAF19908) and Cg1361 (GenBank CAF19909) remain unclear. Here, we showed that Cg1360 was a hydrophobic protein with four transmembrane helices (TMHs), while no TMH was found in Cg1361. Deletion of cg1360, but not cg1361, led to significantly reduced cell growth using glucose and acetic acid as carbon sources, reduced F1 portions in the membrane, reduced ATP-driven proton-pumping activity and ATPase activity, suggesting that Cg1360 plays an important role in ATP synthase function. The intracellular ATP concentration in the ${\Delta}cg1360$ mutant was decreased to 72% of the wild type, while the NADH and NADPH levels in the ${\Delta}cg1360$ mutant were increased by 29% and 26%, respectively. However, the ${\Delta}cg1361$ mutant exhibited comparable intracellular ATP, NADH and NADPH levels with the wild-type strain. Moreover, the effect of cg1360 deletion on L-valine production was examined in the L-valine-producing V-10 strain. The final production of L-valine in the $V-10-{\Delta}cg1360$ mutant reached $9.2{\pm}0.3g/l$ in shake flasks, which was 14% higher than that of the V-10 strain. Thus, Cg1360 can be used as an effective engineering target by altering energy metabolism for the enhancement of amino acid production in C. glutamicum.

Impact of HIV-1 subtypes on gross deletion in the nef gene after Korean Red Ginseng treatment

  • Background: The number of primary human immunodeficiency virus (HIV)-1 non-B subtype infections (non-B) and that of reports regarding the differences in the pathogenesis of subtype B and non-B infections are increasing. However, to the best of our knowledge, there have been no reports on gross deletion in the nef gene (g∆nef) in non-B infections. Methods: To determine whether there is a difference in the change in CD4+ T cells after treatment with Korean Red Ginseng (KRG) between patients with subtype B and non-B infections, we retrospectively analyzed and compared the annual decrease in CD4+ T cells (AD) and the proportion of g∆nef in 77 patients who were followed for more than 10 years in the absence of combination antiretroviral therapy. Results: Overall, AD was significantly faster in patients with non-B infections than in those with subtype B infections. Survival analysis showed that the survival probability was significantly higher in subtype B than in non B-infected patients. These differences mainly resulted from significant differences in the amount of KRG and age. In the patients treated with KRG, there was a significant correlation between the amount of KRG and the AD in both subtypes. Interestingly, there was a significant correlation between the amount of KRG and the proportion of g∆nef in patients infected with subtype B, but not in those infected with non-B. The same phenomenon was observed when the KRG dose was adjusted. Conclusion: Our results suggest that non-B may be biologically more stable than subtype B.
