Nutritional Flexibility of Oligotrophic and Copiotrophic Bacteria Isolated from Deionzed-ultrapure Water Made by High-purity Water Manufacturing System in A Semiconductor Manufacturing Company

  • Bacteria isolated from ultrapure water made by a high-purity water manufacturing system in a semiconductor manufacturing plant were classified into two groups which either grew in diluted nutrient broth medium (oligotrophic bacteria) or could not grow (copiotrophic bacteria). The nutritional flexibility of oligotrophic and copiotrophic bacteria was investigated. The oligotrophic bacteria were shown to be able to utilize a significantly broader range of organic substrates than the copiotrophic bateria. This finding substantiates the hypothesis that nutritional flexibility is adaptive for oligotrophic bacteria.

산림토양으로부터 분리한 저영양성-질소고정세균의 분류학적 특성 (Taxonomic Characteristics of Nitrogen-Fixing Oligotrophic Bacteria from Forest Soil)

  • 산림토양의 각 토양층으로부터 분리된 세균 중에는 통상 농도의 NB배지에서는 중식이 현저히 저해되고 희석한 DNB 배지에서만 중식이 가능한 세균이 다수 포 되어 있었으며, 이들 세균은 NB배지를 $10^{-1}$~$10^{-4}$배로 희석한 배지에서의 증식양상에 따라 4가지형으로 구분되었다. 본 연구에서는 저영양세균의 기준에 따라 $10^{-4}$NB(1 mg C/liter)배지에서 양호하게 증식하는 Type II와 IV세균을 저영양세균으로 분류하였고, 60개의 Type IV(편성저영양세균; obligate oligotrophic bacteria)균주를 순수분리 하였다. 이들 저영양성 세균중 질소고정능을 갖는 11균주에 대하여 화학분류 및 계통분류학적 특성을 검토한 결과 모든 균주는 주요 균체지방산으로 $C_{18:1}$)을, 퀴논종은 Q-10을 함유하였으며, G+C함량은 61-64 mol%범위를 나타내었다. 16S rDNA염기서열을 결정한 결과 각 균주는 Proteobacteria $\alpha$-subdivision의 BANA domain (Bradyrhizobium, Agromonas, Nitrobacter 및 Afipia)에 속하였고 Bradyrhizobium japonicum 및 Bradyrhizobium elkanii와 98% 이상의 높은 상동성을 나타내었다. 나타내었다.

Oligotrophic Media Compared with a Tryptic Soy Agar or Broth for the Recovery of Burkholderia cepacia Complex from Different Storage Temperatures and Culture Conditions

  • The Burkholderia cepacia complex (BCC) is capable of remaining viable in low-nutrient environments and harsh conditions, posing a contamination risk in non-sterile pharmaceutical products as well as a challenge for detection. To develop optimal recovery methods to detect BCC, three oligotrophic media were evaluated and compared with nutrient media for the recovery of BCC from autoclaved distilled water or antiseptic solutions. Serial dilutions ($10^{-1}$ to $10^{-12}CFU/ml$) of 20 BCC strains were inoculated into autoclaved distilled water and stored at $6^{\circ}C$, $23^{\circ}C$ and $42^{\circ}C$ for 42 days. Six suspensions of Burkholderia cenocepacia were used to inoculate aqueous solutions containing $5{\mu}g/ml$ and $50{\mu}g/ml$ chlorhexidine gluconate (CHX) and $10{\mu}g/ml$ benzalkonium chloride (BZK), and stored at $23^{\circ}C$ for a further 199 days. Nutrient media such as Tryptic Soy Agar (TSA) or Tryptic Soy Broth (TSB), oligotrophic media (1/10 strength TSA or TSB, Reasoner's $2^{nd}$ Agar [R2A] or Reasoner's $2^{nd}$ Broth [R2AB], and 1/3 strength R2A or R2AB) were compared by inoculating these media with BCC from autoclaved distilled water and from antiseptic samples. The recovery of BCC in water or antiseptics was higher in culture broth than on solid media. Oligotrophic medium showed a higher recovery efficiency than TSA or TSB for the detection of 20 BCC samples. Results from multiple comparisons allowed us to directly identify significant differences between TSA or TSB and oligotrophic media. An oligotrophic medium pre-enrichment resuscitation step is offered for the United States Pharmacopeia (USP) proposed compendial test method for BCC detection.

Niche partitioning of picocyanobacterial lineages in the oligotrophic northwestern Pacific Ocean

  • More than 20 and 10 clades / ecotypes of Synechococcus and Prochlorococcus, respectively, have been identified in various oceanic regions. However, their diversity has yet to be thoroughly studied in the northwest Pacific Ocean. Further, spatial distribution of Synechococcus clades in the oligotrophic oceans has been scarcely characterized. To elucidate picocyanobacterial lineage distribution in the northwest Pacific Ocean, 16S-23S internal transcribed spacer sequences of picocyanobacteria were sequenced by barcoded amplicon pyrosequencing method. Additional pyrosequencing library using a primer specific for the Synechococcus subcluster-5.1 was constructed to thoroughly understand Synechococcus diversity in the oligotrophic oceans. In warm pool area, Prochlorococcus was predominant and showed a distinct depthpartitioning between HLII and LL ecotypes. Despite low abundances, diverse Synechococcus clades appeared in the oligotrophic open ocean, showing both vertical and horizontal niche partitioning. Clade II was the predominant Synechococcus clade, especially in upper euphotic depths. In shallow and middle euphotic depths, clades UC-A, III, and CRD1 were distributed broadly. However, a distinct shift in the horizontal distribution was found at ca. $20^{\circ}N$. Conversely, clades XVII and CRD2 dominated at deep euphotic depths and constituted a higher proportion than clade II. These niche-partitioning of Synechococcus clades seemed to be related with temperature, nutrient concentration as well as iron concentration.

Isolation and Characterization of Oligotrophic Bacteria Possessing Induced Systemic Disease Resistance against Plant Pathogens

  • Biocontrol microbes have mainly been screened among large collections of microorganisms $via.$ nutrient-rich $in$ $vitro$ assays to identify novel and effective isolates. However, thus far, isolates from only a few genera, mainly spore-forming bacilli, have been commercially developed. In order to isolate field-effective biocontrol microbes, we screened for more than 200 oligotrophic bacterial strains, isolated from rhizospheres of various soil samples in Korea, which induced systemic resistance against the soft-rot disease caused by $Pectobacterium$ $carotovorum$ SCC1; we subsequently conducted in $planta$ bioassay screening. Two oligotrophic bacterial strains were selected for induced systemic disease resistance against the $Tobacco$ $Mosaic$ $Virus$ and the gray mold disease caused by $Botrytis$ $cinerea$. The oligotrophic bacterial strains were identified as $Pseudomonas$ $manteilii$ B001 and $Bacillus$ $cereus$ C003 by biochemical analysis and the phylogenetic analysis of the 16S rRNA sequence. These bacterial strains did not exhibit any antifungal activities against plant pathogenic fungi but evidenced several other beneficial biocontrol traits, including phosphate solubilization and gelatin utilization. Collectively, our results indicate that the isolated oligotrophic bacterial strains possessing induced systemic disease resistance could provide useful tools as effective biopesticides and might be successfully used as cost-effective and preventive biocontrol agents in the field.

음용 지하수중에 분포하는 저영양세균의 계통학적 해석 (Phylogenetic Analysis of Oligotrophic Bacteria Found in Potable Groundwater)

  • 다양한 농도의 영양배지(nutrient broth, NB; diluted nutrient broth, DNB)를 이용하여 음용 지하수중의 세균수를 계수한 결과, 통상농도의 NB배지에 비해 저영양배지인 DNB배지에서 2~50배 이상 높은 계수치를 나타내었다. 이와 같은 결과로부터 지하수중에는 NB배지에서는 중식이 현저히 저해되고 DNB배지에서만 중식이 가능한 저영양세균(oligotrophic bacteria)이 다수 분포하고 있음이라 판단되어 DNB배지로부터 184균주의 저영양세균을 분리하였다. 본 연구에서는 시판 음용수(CW, CJ )와 광천수(DPG, CJG1)에서 분리된 저영양세균 102 균주의 165 rDNA 염기서열을 결정하여 계통분류학적 특성을 검토한 결과 세 개의 주요한 계통군: Proteobacteria $\alpha$-subdivision (49 균주), $\beta$-subdivision (50 균주), $\gamma$-subdivision (3 균주)으로 분류되었다. Proteobacteria $\alpha$-subdivision에는 Afipia, Blastobacter, Bradyrhizobium, Caulobacter, Phenylobacterium, Rhizobioum, Sphingomonas가 포함되었으며, $\beta$-subdivision에는 Acidovorax, Azonexus, Ferribacterium, Janthinobacterium, Leptothrix, Polaromonas, Variovorax가 포함되었고, $\gamma$-subdivision에는 Rhodanobacter 등 다양한 계통군이 확인되었다.

해수의 광학적 성질과 해양기초생산 -동열대 대서양 Oligotrophic zone을 중심으로- (Optical Properties of Ocean Water and Marine Primary Production -A Study on the Oligotrophic Zone in the Eastern Tropical Atlantic Ocean-)

  • Using the optical data from the EUMELI 3 and 4 missions, the optical properties are discussed in relation to primary production in the oligotrophic zone of the Eastern Atlantic Ocean. The depth of euphotic layer $(Z_{eu})$, the total accumulated concentration of pigment $(C_{TOT})$ and the concentration of pigment (C) are 88m, $12.4mgm^{-2}\;and\;0.14mgm^{-3}$, respectively for the EUMELI 3 mission and 101.7m, $10.0mgm^{-2}\;and\;0.10mgm^{-3}$, respectively for the EUMELI 4 mission. The concentration of pigment is higher in autumn (EUMELI 3) than in spring (EUMELI 4). This indicates that the concentration of photosynthetic pigment has a close correlation with vertical attenuation coefficient $(K(\lambda))$ that changes seasonally in the euphotic layer. While the spectral distributions of downward Irradiance$(E_d)$ for the wave length of 470nm increase with depth, those of upward irradiance $(E_u)$ for the wave length range between 410nm and 490nm are constant, because the study area is covered with the blue and clear oceanic deep waters. The vertical attenuation coefficients of downward irradiance $(K_d)$ and upward irradiance $(K_u)$ have low values between 0.02 and $0.06m^{-1}$ due to the low absorption and scattering by the photosynthetic pigment of phytoplankton. Therefore this zone has the characteristics of the case 1 waters with low concentrations of photosynthetic pigment, and can be classifed into IB.

Chemotaxonomic and Phylogenetic Study on the Oligotrophic Bacteria Isolated from Forest Soil

  • Oligotrophic bacteria isolated from forest soil showed a specific community consisting of various taxonomic groups compared with those in other soil or aquatic habitats. Based on the cell shape, the isolates were divided into four groups: regular rod, curved/spiral rod, irregular rod, and prosthecate bacteria. The cellular fatty acids 60 oligotrophic isolates were analyzed. The 30 fatty acids which were identified or characterized are classified. At the dendrogram based on cellular fatty acid composition, four clusters(I-IV) were separated at a euclidian distance of about 50. Cluster 3 and 4-a strains were containing Q-8, these strains are accommodated in the Proteobacteria gamma and beta subdivision. The chemotaxonomic profiles of the cluster 4-a strains showed good agreement with those of the genus Burkholderia. Cluster 3 was characterized by the presence of branched-chain fatty acids, iso-C15:0, iso-C17:1, and iso-C17:0 as the major components. These chemotaxonomy suggested the close relationship of the isolates with Xathomonas/Sterotrophomonas group. Based on the 16S rDNA sequence analysis, the two representative strains(MH256 and MA828) of cluster 3 showed the close relation to genera, Xathomonas/Sterotrophomonas, but were not included in these genera. These strains were even further away from core Xanthomonas, and clearly were seen to branch outside the cluster formed by the Sterotrophomonas maltophilia. MH256 and MA828 16S rDNA sequence was different enough to put new genus on a separate branch. The isolates with Q-10 were also studied. They are corresponded to the two large groups in Proteobacteria alpha subdivision. One was incorporated in the genus Bradyrhizobium cluster, which also includes Agromonas, a genus for oligotrophic bacteria. The strains of the other group showed high similarity to the genus Agrobacterium.

The results indicate that there were possibilities for finding new compounds from the rare microorganisms such as oligotrophs.

산림 토양 중 저 영양성 방선균의 분포 (Distribution of Oligotrophic Actinomycetes in Forest Soil.)

  • From 5 forest soil samples, the isolation frequency of oligotrophic Actinomycetes was investigated with nutrient and minimal media. The frequency of soil Actinomycetes by the minimal media. The frequency of soil Actinomycetes by the minimal media of DHV, WA, BA and NA was similar to the value by HV nutrient medium. In addition, different Actinomycetes were isolated from all the media used in this experiment and then their growth were tested on nutrient (Bennett's agar) and minimal media(WA). In consequent, the number of different Actinomycetes from minimal media was 26.1 strains, whereas the number of from nutrient medium (HV) was 26.6 strains. Furthermore, the percentage of facultative and obligate strains among the oligotrophic Actinomycetes was 90% and 10%, respectively.
