Secondary Structure and Phylogenetic Implications of ITS2 in the Genus Tricholoma

  • The internal transcribed spacer (ITS) region in the genus Tricholoma was analyzed, including for its primary nucleotide sequence and secondary structural characterization. The secondary structures of the ITS2 region in the genus Tricholoma were identified for use in bioinformatic processes to study molecular evolution and compare secondary structures. Ten newly sequenced ITS regions were added to the analysis and submitted to the GenBank database. The resulting structure from a minimum energy algorithm indicated the four-domain model, as previously suggested by others. The conserved secondary structure of the ITS2 sequences of the genus Tricholoma exhibited certain unique features, including pyrimidine tracts in the loops of domain A and a complete structure containing four domains, with motifs identified in other ITS2 secondary structures. A phylogenetic tree was derived from sequence alignment based on the secondary structures. From the resulting maximum parsimonious tree, it was found that the species in the genus Tricholoma had evolved monophyletically and were composed of four groups, as supported by the bootstrapping values and pileus color.

  • Fungal infections by human pathogenic fungi are increasing globally in elderly, children and immune suppressed or deficient patients. Aspergillus fumigatus is one of the well-known pathogenic fungi and causes aspergilloses in human world widely. However, current identification and classification methods based on its phenotypic characteristics still have limitations. Therefore, currently, molecular biological tools using their DNA sequences are used for genotype identification and classification. In the present study, in order to analyze genetic variations of A. fumigatus clinical isolates, a total of six housekeeping genes were amplified by PCR using specific primer pairs and multi-locus sequence typing (MLST) assay. Results from phylogenetic tree analysis showed that most A. fumigatus strains (88.9%) from respiratory specimens were classified into cluster A and B, and approximately half of A. fumigatus strains (46%) from non-respiratory specimens were classified into cluster C and D. Although the sample size was limited, genetic characteristics of A. fumigatus clinical isolates according to their origins were very similar and well-correlated with other clinical data.

Genetic Diversity in the Coat Protein Genes of Prune dwarf virus Isolates from Sweet Cherry Growing in Turkey

  • Sweet cherry is an important fruit crop with increasing economical value in Turkey and the world. A number of viruses cause diseases and economical losses in sweet cherry. Prune dwarf virus (PDV), is one of the most common viruses of stone fruits including sweet cherry in the world. In this study, PDV was detected from 316 of 521 sweet cherry samples collected from 142 orchards in 10 districts of Isparta province of Turkey by double antibody sandwich-enzyme linked immunosorbent assay (DAS-ELISA). The presence of PDV in ELISA positive samples was confirmed in 37 isolates by reverse transcription- polymerase chain reaction (RT-PCR) method. A genomic region of 862 bp containing the coat protein (CP) gene of PDV was re-amplified from 21 selected isolates by RT-PCR. Amplified DNA fragments of these isolates were purified and sequenced for molecular characterization and determining genetic diversity of PDV. Sequence comparisons showed 84-99% to 81-100% sequence identity at nucleotide and amino acid level, respectively, of the CP genes of PDV isolates from Isparta and other parts of the world. Phylogenetic analyses of the CP genes of PDV isolates from different geographical origins and diverse hosts revealed that PDV isolates formed different phylogenetic groups. While isolates were not grouped solely based on their geographical origins or hosts, some association between phylogenetic groups and geographical origins or hosts were observed.

Chemosystematics and Molecular Phylogeny of a New Bioflocculant-Producing Aspergillus Strain Isolated from Korean Soil

  • The ubiquinone and G+C contents of the bioflocculant-producing fungus, a new Aspergillus strain, were detennined using high-perfonnance liquid chromatography. The internal transcribed spacers 1 and 2 (ITS1 and ITS2), and the 5.8S ribosomal DNA (rDNA) of the strain were amplified and sequenced. The strain contained ubiquinone-l0($H_2$)as a major quinone and the G+C content was 49 mol%. A phylogenetic analysis of the ITS regions indicated that the strain belonged to the genus Aspergillus according to its previously classified morphological characteristics. Based on a sequence homology search, the strain was most closely related to Petromyces muricatus (anamorph, A. muricatus; accession number, AJ005674). The sequence of a new Aspergillus strain in ITS1 and ITS2, and 5.8S rDNA showed 97% homology to P. muricatus. Therefore, the strain is believed to be a new bioflocculant-producing Aspergillus strain.

토양에서 분리된 Herbaspirillum sp. meg3의 유전체 염기서열 분석 (Complete genome sequence of Herbaspirillum sp. meg3 isolated from soil)

  • Betaproteobacteria에 속하는 Herbaspirillum sp. meg3을 제주도 토양으로부터 분리하였다. 본 연구에서는 대략 5.47 Mb의 크기와 57.1%의 평균 G + C 함량을 가진 meg3 균주의 완전한 유전체를 보고한다. 유전체는 4,816개의 코딩 서열, 9개의 리보솜 RNA 및 51개의 전사 RNA 유전자가 존재하며, 두 개의 불완전한 프로파지 영역이 발견되었다. 또한 유전체 분석 결과는 meg3 균주가 방향족 화합물에 대한 분해능을 가지고 있음을 제시하고 있다.

단메밀과 쓴메밀의 ITS 염기서열 기반 식별마커 (Discriminability of Molecular Markers Based on Muclear Ribosomal ITS Sequences of Fagopyrum esculentum and F. tataricum)

  • We analyzed the nuclear ribosomal internal transcribed spacer (ITS) sequence of common buckwheat, Fagopyrum esculentum and tartary buckwheat, F. tataricum. The diversity of the nucleotides and haplotypes, Tajima's D, and Fu's Fs was analyzed and compared among the varieties of common buckwheat and tartary buckwheat. The diversity of nucleotides and haplotypes indicated that the buckwheat populations had undergone rapid population expansion but D and Fs did not support their expansion statistically. The phylogenetic analysis of ITS sequences did not clearly establish the phylogenetic relationships between the varieties of common buckwheat. The In/Del sequence of ITS-1 region could, therefore, be used as a DNA marker to distinguish raw or manufactured products derived from common buckwheat and tartary buckwheat.

First report of gill thelohanellosis from common carp (Cyprinus carpio) fingerling in Korea

  • Myxosporeans are widespread cnidarian endoparasites in marine and freshwater ecosystems and several species were reported to be a threat to cultured fish causing serious diseases with mass mortality. In the present study, we found a myxosporean species in the genus Thelohanellus from the gills of the cultured common carp (Cyprinus carpio) fingerling for the first time in Korea. The morphological observation showed 500 ㎛ ~ 1 mm size, oval to circular shaped plasmodia containing spores which are pyriform at the anterior end and round at the posterior end (average size 20.1 ㎛ × 9.1 ㎛), with 5 to 6 turns of a single polar filament located in the polar capsule with an average size of 10 ㎛ × 4.6 ㎛. The 18S rRNA sequence was closest to the sequence of T. wangi among Thelohanellus species infecting gills but was not completely identical. Based on the morphological characteristics and molecular analysis results, we classified the present myxosporean parasite as Thelohanellus sp., temporarily. The prevalence and infection intensity of Thelohanellus sp. in the common carp fingerling were very high, which was thought to be the main cause of high mortality.

Molecular epidemiological analysis of viscerotropic velogenic Newcastle disease viruses

  • 내장친화성 뉴캣슬병 바이러스 한국분리주의 분자역학적 분석 뉴캣슬병 바이러스 한국분리주의 유전자 염기서열과 아미노산 염기서열을 분석한 후 미국, 유럽, 일본, 대만과 중국 등지에서 보고된 뉴캣슬병 바이러스의 유전자와 비교분석을 실시하였다. 1949, 1982-1984, 1988-1997, 1995-2002년도에 분리된 뉴캣슬병 바이러스 한국분리주 들은 각각 유전자형 III, V, VI, VII형에 속하는 것으로 나타났다. 이와 같은 결과는 다섯번의 한국 뉴캣슬병 유행기에 분리된 바이러스의 유전자형이 시대순으로 차례대로 III, V, VI, VII형으로 교체되어 왔음을 의미한다. 계통발생학적 분석 결과, 뉴캣슬병 바이러스 한국분리주중 V유전자형에 속하는 바이러스는 1970년대의 유럽 유행주와 관련성이 있는 반면, 1988년 이후 분리된 VI과 VII 유전자형의 바이러스는 일본, 대만, 중국과 같은 극동아시아의 뉴캣슬병 발생과 관련성이 높은 것으로 나타났다. 따라서 최근에는 극동아시아 유래의 VI과 VII유전자형이 한국분리주의 주류를 이루고 있으며, 이는 극동아시아 국가들간의 축산물과 사람의 교역 및 교류의 증가 때문인 것으로 보인다.

RAPD 분석과 multiplex-PCR을 이용한 석창포 감별용 SCAR 마커 개발 (Development of SCAR Markers for the Authentication of Acori Rhizoma Based on the Analysis of RAPD and Multiplex-PCR)

  • The rhizomes and herbal medicines originating from Acorus gramineus, A. calamus, A. tatarinowii, and A. gramineus var. pusilus, show significant similarity, and the correct identification of species is very difficult. Random Amplified Polymorphic DNA (RAPD) and Sequence Characterized Amplified Region (SCAR) were used to develop a reliable method for identification of these four species. Several distinct SCAR markers were developed from species-specific RAPD amplicons for each species. Furthermore, a useful molecular marker was established for multiplex-PCR, in order to the four species could be distinguished concurrently. These markers allow efficient and rapid identification of closely-related Acorus species and will be useful for standardization of herbal medicines.

Genetic Diversity among Local Populations of the Gold-spotted Pond Frog, Rana plancyi chosenica (Amphibia: Ranidae), Assessed by Mitochondrial Cytochrome b Gene and Control Region Sequences

  • The Gold-spotted pond frog, Rana plancyi chosenica, designated as a vulnerable species by IUCN Red list. This species is a typical example facing local population threats and extinction due to human activities in South Korea. A strategic conservation plan for this endangered species is urgently needed. In order to provide information for future conservation planning, accurate information on the genetic diversity and taxonomic status is needed for the establishment of conservation units for this species. In this study, we used a molecular genetic approach using the mitochondrial cytochrome b gene and control region sequences to find the genetic diversity of gold-spotted pond frogs within South Korea. We sequenced the mitochondrial DNA cytochrome b gene and control region of 77 individuals from 11 populations in South Korea, and one from Chongqing, China. A total of 15 cytochrome b gene haplotypes and 34 control region haplotypes were identified from Korean gold-spotted pond frogs. Mean sequence diversity among Korean gold-spotted pond frogs was 0.31% (0.0-0.8%) and 0.51% (0.0-1.0%), respectively. Most Korean populations had at least one unique haplotype for each locus. The Taean, Ansan and Cheongwon populations had no haplotypes shared with other populations. There was a sequence divergence between Korean and Chinese gold-spotted pond frogs (1.3% for cyt b; 2.9% for control region). Analysis of genetic distances and phylogenetic trees based on both cytochrome b and control region sequences indicate that the Korean gold-spotted pond frog are genetically differentiated from those in China.
