Simple sequence repeat marker development from Codonopsis lanceolata and genetic relation analysis

  • In this study, we developed 15 novel polymorphic simple sequence repeat (SSR) markers by SSR-enriched genomic library construction from Codonopsis lanceolata. We obtained a total of 226 non-redundant contig sequences from the assembly process and designed primer sets. These markers were applied to 53 accessions representing the cultivated C. lanceolata in South Korea. Fifteen markers were sufficiently polymorphic, and were used to analyze the genetic relationships between the cultivated C. lanceolata. One hundred three alleles of the 15 SSR markers ranged from 3 to 19 alleles at each locus, with an average of 6.87. By cluster analysis, we detected clear genetic differences in most of the accessions, with genetic distance varying from 0.73 to 0.93. Phylogenic analysis indicated that the accessions that were collected from the same area were distributed evenly in the phylogenetic tree. These results indicate that there is no correlative genetic relationship between geographic areas. These markers will be useful in differentiating C. lanceolata genetic resources and in selecting suitable lines for a systemic breeding program.

  • Dill (Anethum graveolens L.) is an annual herb with a long history and it is mainly used as a spice and as a medicine that is effective as a digestive aid, a sedative, and a narcotic, and that helps remove bad breath. Dill grows wild in the districts along the shores of the Mediterranean Sea, West Asia, China, and Korea. An estimate of the phylogenetic relationships within dill accessions in 20 countries was inferred using data from the rps16-trnK3-intergenic spacer. The aligned data sets for dill ranged from 747 to 779 nucleotides (bp) as a result of the differences in the insert/delete nucleotides. The sequence variation within the dill accessions was mostly due to nucleotide substitutions, although several small insertions and deletions can be found. Among 100 accessions from 20 countries, the Eastern Asia accessions were more closely related to the North American accessions than to the Central Asia and European accessions. Although some accessions were not congruent completely with geographical locations, the dill accessions with rps16-trnK analysis resulted in plants with better-resolved clades.

Description of Diplotriaena manipoli (Nematoda: Diplotriaenoidea) Detected in the Body Cavity of Garrulus glandarius brandtii from Republic of Korea

  • The present study was performed to identify the nematodes recovered from the Eurasian jay, Garrulus glandarius brandtii, from Daejeon Metropolitan City, the Republic of Korea. Total five nematode worms were detected in the body cavities of two out of the twenty birds necropsied, and they were identified using morphological features, light and scanning electron microscope (SEM), and molecular (18S rRNA analysis) methods. The nematodes were all female Diplotriaena manipoli and had numerous eggs at different developmental stages in the uterus. The nematodes were long and slender measuring about 123-145 mm. The eight submedian cephalic papillae were arranged into four large, outer papillae and four small, inner-circle papillae. A pair of amphidal pores were located at the lateral portion of the mouth. The manubrium apex of trident was rounded and three branches of trident were bluntly rounded at the posterior ends. Using 18S rRNA partial sequence arrangements, DNA analysis of nematode worms was also carried out, and they were identified to be close to the Serratospiculum tendo based on a phylogenic tree analysis. To our knowledge, this is the first report on the molecular characterization and SEM study of D. manipoli.

Study for Morphological and Genetic Characteristics of Chinese Milk Vetch (Astragalus sinicus L.) to Select Suitable Line in Central Area of Korea (중부지방 적합 자운영 (Astragalus sinicus L.) 형질 특성 및 유전적 연관성 분석에 관한 연구)

  • Although chemical fertilizers have a quick effect and broad applicability to agricultural fields, they have caused many problems like increasing soil acidity or decreasing soil organic matters. Environmental-friendly agriculture has been attempted in various ways such as organic agriculture, natural farming, low input and sustainable agriculture. The common interest of all environmental-friendly systems is to decrease burden to agricultural environment by low input of agricultural labor and materials. This study was conducted to estimate overwintering capacity and genetic distance among Chinese Milk Vetch (Astragalus sinicus, CMV) collections based on morphological characteristics and AFLP (Amplified fragment length polymorphism) analysis. Furthermore, the effect of CMV as green manure was observed in mix-cultured paddy fields with rice, sesame and sweet-potato. An another objective of this study was also to compare the pattern of weed occurrence in paddy fields with or without CMV and different rice transplanting times. The CMV collected from Paju district in central region of Korea was successively occurring through self-reseeding without artificial management. However, there was no noticeable difference in growth habit between Paju native CMV and introduced CMV from China which is currently used in farm fields. On the basis of multi-dimensional scaling and tree analyses, there are no significant difference of agricultural growth characteristics among Paju and chinese collections only excepting leaf angle and root length. The flowering time of Gurye collection was fast for 1 week as compared to other collections. AFLP that was commonly used for plant classfication, was applied to exam the genetic variation of CMV collections. Total 579 PCR products and 336 polymorphic fragments were generated using 8 primer pairs.

Antimicrobial Efficacy of Fermented Dark Vinegar from Unpolished Rice (현미 발효 흑초의 항균활성)

  • Vinegar is a widely used acidic seasoning and can be manufactured using various methods and bases, including cereals, wheat, and fruits. Most studies on vinegar have been conducted to evaluate its antioxidant activity. In the present study, fermented dark vinegar (FDV) produced from unpolished rice was examined for its antimicrobial activity, biochemical content, including the amounts of sugar, total soluble sugar, organic acid, and free amino acids, and pH and physiological activity. The antimicrobial efficiency of FDV was assessed using the paper disc-agar diffusion method. FDV exhibited strong antimicrobial activity against the pathogenic bacteria and yeast strains that were tested. In fact, the activity of FDV was shown to be higher than that of the commercial antibiotics carbenicillin (50 µg/ml) and tetracycline (50 µg/ml) against Staphylococcus aureus, Escherichia coli, Listeria monocytogenes, Pseudomonas aeruginosa, Salmonella typhimurium, Yersinia enterocolitica, and Lodderomyces elongisporus. The antioxidant activity of FDV and ascorbic acid was evaluated. Using the 2,2-diphenyl-1-picrylhydrazyl (DPPH) radical scavenging method, we found that FDV has the highest activity of the antioxidants. After spreading FDV onto tryptic soy broth and yeast extract-peptone-dextrose agar media, the microbial strains were isolated and characterized through physiological and biochemical analysis. Based on 16S ribosomal DNA sequence analysis, the isolated microorganisms exhibited a close similarity to Acetobacter papayae, Acetobacter pasteurianus, and Acetobacter peroxidans.

Genetic and Phylogenetic Relationships of Genus Hemerocallis in Korea Using ISSR (ISSR에 의한 한국 내 원추리속 식물의 유전적 및 계통학적 연구)

  • Genus Hemerocallis is a herbaceous species and some species among their taxa are very important herbal medicines. We evaluated representative samples of the eight taxa in Korea with inter simple sequence repeats (ISSR) markers to estimate phylogenetic relationships within taxa of this genus. The studied taxa were Hemerocallis fulva L., H. fulva for. kwanso, H. dumortieri Morren, H. coreana Nakai, H. hongdoensis M.G.Chung & S.S.Kang, H. middendorffi Trautv. et Mayer, H. thunbergii Baker, H. minor Miller. In addition, we investigated the genetic variation and structure of Korean populations of these taxa. The mean genetic diversity was 0.098 across species, varying from 0.068 to 0.123. A low level of genetic variation was found in populations of Hemerocallis species. Specially, gene diversity for H. minor was maintained the highest among genus Hemerocallis. An indirect estimate of the number of migrants per generation (Nm=0.218) indicated that gene flow was not extensive among Korean populations of Hemerocallis species. The phylogenic tree showed distinct three clades. One includes H. fulva, H. fulva for. kwanso and H. middendorffi. Another includes three Hemerocallis species, H. dumortieri, H. thunbergii and H. minor. The H. coreana and H. hongdoensis were shown as the sister group to the second clades. Although the size of sampling was not large enough for eight Korean Hemerocallis species, the analyses of ISSRs will certainly provide an enhanced view on the phylogeny of species.

Molecular Characterization of Cinnamate 4-Hydroxylase gene in Red Hot Pepper (Capsicum annuum L.) (고추에서 분리한 Cinnamate 4-Hydroxylase 유전자의 분자생물학적 특성)

  • Three different cDNAS for cinnamate 4-hydroxylase (C4H) which are involved in the second step of the general phenylpropanoid pathway were isolated and designated as pc4h1 (1,755 bp), pc4h2 (1,655 bp), and pc4h3 (1,316 bp), respectively. The nucleotide sequence analysis revealed that both pc4h1 and pc4h2 clones encode polypeptides of 505 amino acids frame but pc4h3 clone was truncated at the 5'-end of coding region. The alignment of the deduced amino acid sequences showed that PC4H1 and PC4H2 are highly homologous (95.8% identical) with each other and contain three conserved domains which are typical in cytochrome P450 monooxygenase: proline-rich region, threonine-containing binding pocket for the oxygen molecule, and heme binding region. In addition, result of the phylogenic tree analysis revealed that both pepper C4Hs belong to Class 1. pc4h2 transcription was strongly induced in wounded fruit (400%) and root (200%) relative to its very low basal level but not in leaf or stem tissue. In case of pc4h1, the basal level of transcription was higher than pc4h2 but induction by wounding was lower in fruit and root while leaf and stem tissues did not respond to wounding. The basal level of pc4h3 transcripts was not, if any, detectable and response to wounding was not observed.

Development of molecular markers for varietal identification of Brassica juncea on the basis of the polymorphic sequence of ITS regions and MITE families (갓 (Brassica juncea) 품종구분을 위한 ITS 영역 및 MITE Family 정보를 이용한 분자표지 개발)

  • Brassica juncea (2n = 4x = 36, AABB genome, 1,068 Mb) is a U's triangle species and an amphidiploid derivative of B. rapa and B. nigra. Fifteen varieties were used to study the ITS (internal transcribed spacer) regions of ribosomal DNA and MITEs (miniature inverted-repeat transposable elements) with a view of developing specific molecular markers. ITSs and MITEs are an excellent resource for developing DNA markers for genomics and evolutionary studies because most of them are stably inherited and present in high copy numbers. The ITS (ITS1 and ITS2) sequence was compared with the consensus sequence of B. rapa and B. nigra. Variation in ITS1 created two separate groups among 15 varieties, with 10 varieties in one group and 5 in the other. Phylogenetic analysis revealed two major clusters for those 10 and 5 varieties. Among the 160 different MITE primers used to evaluate the selected 15 varieties of B. juncea, 70 were related to the Stowaway, 79 to the Tourist, 6 to the hAT, and 5 to the Mutator super-families of MITEs. Of 160 markers examined, 32 were found to be polymorphic when fifteen different varieties of B. juncea were evaluated. The variety 'Blackgat' was different from the other mustard varieties with respect to both phenotype and genotype. The diversity of 47 additional accessions could be verified using eight selected molecular markers derived from MITE family sequences. The polymorphic markers identified in this study can be used for varietal classification, variety protection, and other breeding purposes.

The Study of Genetic Diversity for Drought Tolerance in Maize (옥수수 한발 내성에 관한 유전적 다양성 조사)

  • Drought is one of important environmental stress for plant. Drought has deleterious effect to plant growth including maize (Zea mays L.) such as vegetative and/or reproductive growth, root extension, photosynthesis efficiency, flowering, anthesis-silking interval (ASI), fertilization, and grain filling. In this study, we screened drought tolerant maize in 21 cultivars from different sources, sixteen NAM parent lines (B73, CML103, CML228, CML247, CML277, CML322, CML333, CML69, Ki11, Ki3, Ky21, M37W, Mo18w, NC350, Oh43 and Tx303), four Korean hybrids (Cheongdaok, Gangdaok, Kwangpyeongok and Pyeonganok) and one Southeast Asian genotype (DK9955). Drought stress (DS) index was evaluated with leaf rolling score at seedling stage and ASI at silking date. The leaf rolling scoring of CML228, DK9955 and Ki11 were determined 1.28, 1.85, 1.86, respectively. However, M37W, Kwangpyeongok, B73 and NC350 were determined over the 3. ASI analysis revealed that CML228, CML103, Cheongdaok, NC350, B73, CML322, Kwangpyeongok and Ki11 are represented less than 5 days under DS and less than 3 days of difference between DS and well-watered (WW), but CML69, Ki3, Pyeonganok, M37W, Mo18w and Gangdaok were represented more than 10 days under DS and more than 8 days of difference between DS and WW. Multi-Dimensional Scaling (MDS) analysis determined CML228, Ki11, and CML322 were regarded as drought tolerance cultivars. Eventually, Ki11 showed genetic similarity with Korean cultivars by QTL analysis and MDS analysis. Ki11 has a potential for development of drought tolerance maize with Korean cultivars.
