Molecular Epidemiology and Prevalence of Echovirus 30 in Zhejiang Province, China, from 2002 to 2015

  • Echovirus serotype 30 (ECHO30) has been responsible for several recent worldwide outbreaks of viral meningitis. In Zhejiang Province, China, ECHO30 has been one of the main causes of viral meningitis for years. This study, using phylogenetic analysis of the VP1 gene, was performed to investigate the general molecular epidemiology and genetic patterns of ECHO30 circulating in Zhejiang Province between the years 2002 and 2015. The nucleotide sequences of ECHO30 VP1 showed that they were 64.8% identical with the prototype strain, Bastianni, while the amino acids were 84.9% identical. Phylogenetic analyses showed that ECHO30 in the Zhejiang area has diverged into two genotypes. Genotype I consists of strains isolated since 2002, whereas genotype II includes strains that were mainly isolated during the 2002 to 2004 outbreak. ECHO30 has been endemically circulating in both humans and the environment for a long period of time. Additionally, we evaluated the significance of recombination presented during the years 2005 to 2007 to demonstrate that recombination plays an important role in the prevalence of ECHO30 in the Zhejiang area.

  • 남조세균 Anabaena (Cyanobacteria, Nostocales)는 담수 생태계에서 녹조 현상을 유발하거나 일부 종은 간독소(hepatotoxin)를 갖고 있어 수질관리 차원에서 주목 받아 왔다. 본 연구는 Anabaena RNA polymerase beta subunit (rpoB) 유전자 염기서열을 규명하였으며, 분류학적 분자 마커로 사용하기 위하여 이들 염기서열의 특성을 평가하였다. Anabaena rpoB 유전자는 16S rRNA 유전자와 비교하여 염기 유사도가 낮으며 유전자 변이가 큰 것으로 분석되었으며, 통계적으로 유의한 차이를 보였다(Student t-test, p<0.01). Parsimony 분석을 통해 rpoB 유전자가 4.8배의 속도로 빠르게 진화하는 것으로 파악되었다. 또한 rpoB 유전자 phylogeny 분석에서 16S rRNA tree보다 높은 해상도로 Anabaena 균주를 명확하게 구분해 주었다. 본 연구 결과는 Anabaena의 종 식별, 분자계통 분류, 분자적 검출을 위해 rpoB 유전자가 매우 효과적이라는 것을 제시해 준다.

  • 본 연구는 남조세균 흔들말목(Cyanobacteria, Oscillatoriales)의 16S ribosomal RNA (rRNA) 및 RNA polymerase beta subunit(rpoB) 유전자를 대상으로 염기서열 변이 및 분자계통학적 특성을 분석한 것이다. 흔들말목 rpoB 유전자는 16S rRNA보다 유전자 변이(유전거리: rpoB=0.270, 16S=0.109)가 큰 것으로 조사되었으며, 통계적으로 유의한 차이를 보였다(Student t-test, p<0.001). 흔들말목 16S rRNA와 rpoB의 계통분석에서 유사한 계통 분지형태를 보였으며, rpoB 유전자가 높은 해상도를 갖고 있어 흔들말목 분류군을 더 명확하게 구분하였다. 또한, parsimony 분석을 통해 rpoB 유전자가 16S rRNA 보다 2.40배 빠르게 진화하는 것으로 파악되었다. 본 연구결과는 rpoB 유전자가 흔들말목의 분자계통 및 종 분류 연구에 매우 유용하다는 것을 제시해 준다.

  • 남조세균 Microcystis (Cyanobacteria, Chroococcales)는 담수 녹조원인 생물의 하나로써 일부 종은 microcystin이라는 간 독소를 분비한다. 따라서 담수 수질관리 및 보건위생 측면에서 이들에 대한 관리가 필요하다. 본 연구는 Microcystis 분자 검출을 위한 신규 마커로 RNA polymerase beta subunit (rpoB) 유전자 염기서열을 분석하여 이들의 분자적 특성을 규명하였다. Microcystis rpoB 유전자는 16S rRNA보다 염기 유사도와 유전거리에서 큰 변이가 있는 것으로 조사되었으며, 통계적으로 유의한 차이를 보였다(Student t-test, p<0.05). Parsimony 분석을 통해 rpoB 유전자가 16S rRNA 유전자보다 2배 이상 빠르게 진화하는 것으로 파악되었다. 또한 rpoB 유전자 phylogeny 분석에서 16S rRNA tree 보다 M. aeruginosa 균주를 명확하게 구분해 주었다. Microcystis가 속하는 Chroococcales 목은 염색체 안에 2개 정도의 rRNA 오페론이 있고 rpoB 유전자는 1개 있는 것으로 조사되었다. 본 연구결과는 rpoB 유전자가 Microcystis의 분자계통분류 및 분자검출 마커로 유용하다는 것을 제시해 준다.

Molecular diversity of the VP2 of Carnivore protoparvovirus 1 (CPV-2) of fecal samples from Bogotá

  • Background: Carnivore protoparvovirus 1, also known as canine parvovirus type 2 (CPV-2), is the main pathogen in hemorrhagic gastroenteritis in dogs, with a high mortality rate. Three subtypes (a, b, c) have been described based on VP2 residue 426, where 2a, 2b, and 2c have asparagine, aspartic acid, and glutamic acid, respectively. Objectives: This study examined the presence of CPV-2 variants in the fecal samples of dogs diagnosed with canine parvovirus in Bogotá. Methods: Fecal samples were collected from 54 puppies and young dogs (< 1 year) that tested positive for the CPV through rapid antigen test detection between 2014-2018. Molecular screening was developed for VP1 because primers 555 for VP2 do not amplify, it was necessary to design a primer set for VP2 amplification of 982 nt. All samples that were amplified were sequenced by Sanger. Phylogenetics and structural analysis was carried out, focusing on residue 426. Results: As a result 47 out of 54 samples tested positive for VP1 screening, and 34/47 samples tested positive for VP2 980 primers as subtype 2a (n = 30) or 2b (n = 4); subtype 2c was not detected. All VP2 sequences had the amino acid, T, at 440, and most Colombian sequences showed an S514A substitution, which in the structural modeling is located in an antigenic region, together with the 426 residue. Conclusions: The 2c variant was not detected, and these findings suggest that Colombian strains of CPV-2 might be under an antigenic drift.

  • The evolutionary history of cattle and buffalo has always been a topic of great interest to the evolutionary biologists. The phylogenetic studies of bovin species has been carried out at various levels, varying from the study of domestication and migration of populations to major cladogenesis. Along with the archeological studies there are studies from molecular biology and more recently from genomics. The phylogenetic perspective of the bovins and their evolutionary history, are reviewed in terms of what has been done, what needs to be done and potential challenges in doing it.

Secondary Structure and Phylogenetic Implications of ITS2 in the Genus Tricholoma

  • The internal transcribed spacer (ITS) region in the genus Tricholoma was analyzed, including for its primary nucleotide sequence and secondary structural characterization. The secondary structures of the ITS2 region in the genus Tricholoma were identified for use in bioinformatic processes to study molecular evolution and compare secondary structures. Ten newly sequenced ITS regions were added to the analysis and submitted to the GenBank database. The resulting structure from a minimum energy algorithm indicated the four-domain model, as previously suggested by others. The conserved secondary structure of the ITS2 sequences of the genus Tricholoma exhibited certain unique features, including pyrimidine tracts in the loops of domain A and a complete structure containing four domains, with motifs identified in other ITS2 secondary structures. A phylogenetic tree was derived from sequence alignment based on the secondary structures. From the resulting maximum parsimonious tree, it was found that the species in the genus Tricholoma had evolved monophyletically and were composed of four groups, as supported by the bootstrapping values and pileus color.

First Report of Eight Milkcap Species Belonging to Lactarius and Lactifluus in Korea

  • Lactarius and Lactifluus are milkcaps that are characterized by the secretion of latex. These two genera are part of a globally distributed cosmopolitan group of ectomycorrhizal fungi that is an important food resource in various ecosystems. Recently, the taxonomy of Lactarius and Lactifluus has been revised based on molecular phylogenetics. Despite the importance of these taxa, Korean species of both genera are poorly understood. In an effort to describe milkcap species that are indigenous to Korea, a long-term study has been initiated. During a recent survey, eight species of milkcaps that were previously unrecorded in Korea were detected based on morphological observation and sequence analysis of the internal transcribed spacer region: five Lactarius species (Lactarius atromarginatus, L. austrotorminosus, L. kesiyae, L. tabidus, and L. vietus) and three Lactifluus species (Lactifluus acicularis, Lf. pilosus, and Lf. pinguis). Detailed morphological descriptions and phylogenetic relationships of these species are provided in this article.

Complete mitochondrial genome of Nyctalus aviator and phylogenetic analysis of the family Vespertilionidae

  • Bats influence overall ecosystem health by regulating species diversity and being a major source of zoonotic viruses. Hence, there is a need to elucidate their migration, population structure, and phylogenetic relationship. The complete mitochondrial genome is widely used for studying the genome-level characteristics and phylogenetic relationship of various animals due to its high mutation rate, simple structure, and maternal inheritance. In this study, we determined the complete mitogenome sequence of the bird-like noctule (Nyctalus aviator) by Illumina next-generation sequencing. The sequences obtained were used to reconstruct a phylogenic tree of Vespertilionidae to elucidate the phylogenetic relationship among its members. The mitogenome of N. aviator is 16,863-bp long with a typical vertebrate gene arrangement, consisting of 13 protein-coding genes (PCGs), 22 transfer RNA genes, 2 ribosomal RNA genes, and 1 putative control region. Overall, the nucleotide composition is as follows: 32.3% A, 24.2% C, 14.3% G, and 29.2% T, with a slight AT bias (61.5%). The base composition of the 13 PCGs is as follows: 30.3% A, 13.4% G, 31.0% T, and 25.2% C. The phylogenetic analysis, based on 13 concatenated PCG sequences, infers that N. aviator is closely related to N. noctula with a high bootstrap value (100%).

Paramyrothecium eichhorniae sp. nov., Causing Leaf Blight Disease of Water Hyacinth from Thailand

  • Paramyrothecium eichhorniae sp. nov. was observed and collected from Chiang Mai and Phetchaburi Provinces, Thailand. This new species is introduced based on morphological and molecular evidence. This fungus is characterized by its production of sporodochium conidiomata with a white setose fringe surrounding an olivaceous green to dark green slimy mass of conidia, penicillately branched conidiophores, and aseptate and cylindrical to ellipsoid conidia. Phylogenetic analyses of combined LSU rDNA, ITS rDNA, tef1, rpb2, tub2 and cmdA sequence data using maximum parsimony, maximum likelihood and Bayesian approaches placed the fungus in a strongly supported clade with other Paramyrothecium species in Stachybotryaceae (Hypocreales, Sordariomycetes). The descriptions of the species are accompanied by illustrations of morphological features, and a discussion of the related taxa is presented.
