Purpose: Colorectal cancer (CRC) is a common malignancy worldwide and the second leading cause of cancer-related deaths. In addition, lymph node metastasis in CRC is considered an important prognostic factor for predicting disease recurrence and patient survival. Recent studies demonstrated that the microbiome makes substantial contributions to tumor progression, however, there is still unknown about the microbiome associated with lymph node metastasis of CRC. Here, we first reported the microbial and tumor-infiltrating immune cell differences in CRC according to the lymph node metastasis status. Materials and Methods: Using Next Generation Sequencing data acquired from 368 individuals diagnosed with CRC (N0, 266; N1, 102), we applied the LEfSe to elucidate microbial differences. Subsequent utilization of the Kaplan-Meier survival analysis enabled the identification of particular genera exerting significant influence on patient survival outcomes. Results: We found 18 genera in the N1 group and 3 genera in the N0 group according to CRC lymph node metastasis stages. In addition, we found that the genera Crenobacter (P=0.046), Maricaulis (P=0.093), and Arsenicicoccus (P=0.035) in the N0 group and Cecembia (P=0.08) and Asanoa (P=0.088) in the N1 group were significantly associated with patient survival according to CRC lymph node metastasis stages. Further, Cecembia is highly correlated to tumor-infiltrating immune cells in lymph node metastasized CRC. Concolusion: Our study highlights that tumor-infiltrating immune cells and intratumoral microbe diversity are associated with CRC. Also, this potential microbiome-based oncology diagnostic tool warrants further exploration.
There are an increasing number of outbreaks of human pathogens related to fresh produce. Thus, the growth of human pathogens on plants should be explored. Human pathogens can survive under the harsh environments in plants, and can adhere and actively invade plants. Plant-associated microbiota or insects contribute to the survival and transmission of enteric pathogens in plants. Human enteric pathogens also trigger plant innate immunity, but some pathogens-such as Salmonella-can overcome this defense mechanism.
본 연구는 polyvinyl chlroride (PVC)와 stainless steel 표면에서 B. cereus의 온 습도에 따른 생존율을 조사하고, B. cereus이 오염된 작업대 표면에서 상추로의 교차오염도 조사를 통하여 B. cereus에 오염된 작업대가 상추의 미생물학적 안전성에 미치는 영향을 평가하고자 수행하였다. 작업대 재질별 B. cereus의 생존은 온도 $20^{\circ}C$, $30^{\circ}C$, 습도 43%, 69%, 100%에서 각각 노출 시켰을 때, 습도 43%, 69% 조건에서 24시간 이내에 전체 세포수는 약 3.53~4.00 log CFU/coupon이 감소한데 반해 포자수는 약 3.00 log CFU/coupon 수준을 일정하게 유지하였다. 한편 온도 $30^{\circ}C$, 상대습도 100%에서는 노출 12시간 후에 포자수가 2.29~2.59 log CFU/coupon정도 증가하였다. 유기물이 작업대 표면에 존재 시, B. cereus의 감소 속도가 느렸다. B. cereus에 오염된 작업대에 상추를 접촉시키고 상추의 오염도를 조사한 결과, 상추 표면에 수분이 존재할 때 B. cereus오염된 작업대 표면에서 B. cereus의 이동수준이 상추에 수분이 없을 때 보다 10배 이상 증가하는 것으로 나타났다. 따라서 B. cereus에 오염된 작업대는 상추의 안전성에 직접적인 영향을 미칠 수 있어 작업 후에 세척, 소독을 통하여 작업대를 위생적으로 관리하는 것이 필요하다.
Human have eaten various traditional fermented foods for a numbers of million years for health benefit as well as survival. The beneficial effects of fermented foods have been resulted from complex microbial communications within the fermented foods. Therefore, the holistic approaches for individual identification and complete microbial profiling involved in their communications have been of interest to food microbiology fields. Microbiome is the ecological community of microorganisms that literally share our environments including foods as well as human body. However, due to the limitation of culture-dependent methods such as simple isolations of just culturable microorganisms, the culture-independent methods have been consistently developed, resulting in new light on the diverse non-culturable and hitherto unknown microorganisms, and even microbial communities in the fermented foods. For the culture-independent approaches, the food microbiome has been deciphered by employing various molecular analysis tools such as fluorescence in situ hybridization, quantitative PCR, and denaturing gradient gel-electrophoresis. More recently, next-generation-sequencing (NGS) platform-based microbiome analysis has been of interest, because NGS is a powerful analytical tool capable of resolving the microbiome in respect to community structures, dynamics, and activities. In this overview, the development status of analysis tools for the fermented food microbiome is covered and research trend for NGS-based food microbiome analysis is also discussed.

Recently, probiotics is applied for aquaculture management as an alternative method of antibiotics. Probiotics is defined as a live microbial feed supplement which a good effect to the host animal by improving its microbial condition of gastrointestinal tract (Fuller, 1989). Generally, probiotics affect growth and survival of cultured fish, water quality, immune system and so on (Rengpipat et al, 2000, Robertson et al, 2000). (omitted)
Lactobacillus plantarum is a lactic acid bacterium that promotes animal intestinal health as a probiotic and is found in a wide variety of habitats. Here, we investigated the genomic features of different clusters of L. plantarum strains via pan-genomic analysis. We compared the genomes of 108 L. plantarum strains that were available from the NCBI GenBank database. These genomes were 2.9-3.7 Mbp in size and 44-45% in G+C content. A total of 8,847 orthologs were collected, and 1,709 genes were identified to be shared as core genes by all the strains analyzed. On the basis of SNPs from the core genes, 108 strains were clustered into five major groups (G1-G5) that are different from previous reports and are not clearly associated with habitats. Analysis of group-specific enriched or depleted genes revealed that G1 and G2 were rich in genes for carbohydrate utilization (${\text\tiny{L}}-arabinose$, ${\text\tiny{L}}-rhamnose$, and fructooligosaccharides) and that G3, G4, and G5 possessed more genes for the restriction-modification system and MazEF toxin-antitoxin. These results indicate that there are critical differences in gene content and survival strategies among genetically clustered L. plantarum strains, regardless of habitats.
본 연구는 polyvinyl chroride (PVC)와 stainless steel 표면에서 E. coli O157:H7의 부착, 바이오필름형성, 온 습도에 따른 생존율을 조사하고, E. coli O157:H7이 오염된 작업대 표면에서 상추로의 교차오염도 조사를 통하여 E. coli O157:H7에 오염된 작업대가 상추의 미생물학적 안전성에 미치는 영향을 평가하고자 수행하였다. 작업대 표면 재질인 PVC와 stainless steel에 E. coli O157:H7 배양액을 1시간 노출시켰을 때, PVC의 경우, stainless steel 보다 10배 정도 부착력이 높았으나, 6시간째는 두 재질간의 차이가 없었다. 또한, E. coli O157:H7의 바이오필름 형성은 TSB > 10% 상추추출액 > 1% 상추추출액 > phosphate buffer 순이었으며, 재질별로는 PVC에서 바이오필름형성능이 높은 것으로 나타났다. 온도 $20^{\circ}C$, $30^{\circ}C$, 습도 43%, 69%, 100%에서 각각 노출 시켰을 때, E. coli O157:H7은 온도 $30^{\circ}C$, 습도 43%, 69% 조건에서 12시간 내에 약 5.0 log CFU/coupon이 감소한데 반해, 상대습도 100%에서는 농도의 큰 변화 없이 5일 이상 생존이 지속되었다. 또한, 유기물이 작업대 표면에 존재 시, E. coli O157:H7의 감소 속도가 느렸다. E. coli O157:H7에 오염된 작업대에 상추를 접촉시키고 상추의 오염도를 조사한 결과, 상추 표면에 수분이 존재할 때 오염된 작업대 표면에서 E. coli O157:H7의 이동수준이 상추에 수분이 없을 때 보다 10배 이상 증가하는 것으로 나타났다. 따라서 E. coli O157:H7에 오염된 작업대는 상추의 안전성에 직접적인 영향을 미칠 수 있어 작업 후에 세척, 소독을 통하여 위생적으로 관리하는 것이 필요하다.
젓갈 미생물 계수용 배지의 소금농도를 결정하기 위한 실험에서는 NaCl을 5% 첨가한 배지에서 가장 많은 수의 미생물이 계수되었고, 시료를 보존하기 위한 동결보호제는 glycerol 15%를 사용하였을 때 $-170^{\circ}C$에서 30일 보존 후 총균수는 75.5%, 젖산균수는 61.3%로 가장 높은 생존율을 나타내었다. 조개젓의 숙성과정 중 pH는 초기 6.8에서 5.0으로 낮아졌고, 숙성 후 단백질 함량은 조개젓은 10%, 멸치액젓은 $6{\sim}7%$이었다. 조개젓의 미생물수는 멸치액젓의 미생물수보다 많았고, 조개젓의 경우는 숙성기간에 따라 미생물수가 증가했다가 감소하는 경향을 보여주었으나 멸치액젓은 서서히 감소하는 경향을 보여주었다. 조개젓의 경우 숙성 4주까지 그램 양성, 카탈라아제 음성 세균들의 비율이 크게 증가하는 전형적인 젖산 발효 형태를 보여주었다. 젓갈을 $-170^{\circ}C$의 액체질소 탱크에서 2년간 보존 후 미생물수는 전체적으로 90% 이상 사멸하였고, 균총 변화를 보면 조개젓의 경우에는 그램 음성 세균과 간균의 생존율이 더 높았으나 거제 멸치액젓의 경우는 간균의 비율이 구균에 비해 감소하였다. 두 가지 젓갈에서 모두 효모의 비율은 크게 떨어졌다.

Although gut microbial functions have been analyzed through cultivation of isolated microbes, molecular analysis without cultivation is becoming a popular approach in recent years. Gene cloning studies have partially revealed the mechanisms involved in fiber digestion of individual microbe. The molecular approach finally made it possible to analyze full genomes of the representative rumen cellulolytic bacteria Fibrobacter and Ruminococcus. The coming database may contain useful information such as regulation of gene expression relating to fiber digestion. Meanwhile, unculturable bacteria are still poorly characterized, even though they are main constituents of gut microbial ecosystem. The molecular analysis is essential to initiating the studies on these unculturable bacteria. The studies dealing with rumen and large intestine are revealing considerable complexity of the microbial ecosystems with many undescribed bacteria. These bacteria are being highlighted as possibly functional members contributing to feed digestion. Manipulation of gut bacteria and gut ecology for improving animal production is still at challenging stage. Bacteria newly introduced in the rumen, whether they are genetically modified or not, suffer from poor survival. In one of these attempts, Butyrivibrio fibrisolvens expressing a foreign dehalogenase was successfully established in sheep rumen to prevent fluoroacetate poisoning. This expands choice of forages in tropics, since many tropic plants are known to contain the toxic fluoroacetate. This example may promise the possible application of molecular breeding of gut bacteria to the host animals with significance in their health and nutrition. When inoculation strategies for such foreign bacteria are considered, it is obvious that we should have more detailed information of the gut microbial ecology.

Most of the studies about stormwater low impact development technologies used generalized observations without fully understanding the mechanisms affecting the whole performance of the systems from catchment to the facility itself. At present, these LID technologies have been treated as black box due to fluctuating flow and environmental conditions affecting its operation and treatment performance. As such, the implications of microbial community to the overall performance of the tree-box filter were investigated in this study. Summer season was found to be the most suitable season for microorganism growth since more microorganism were found during this season. Least microorganism count was found in spring because of the plant growth during this season since plant penology influences the seasonal dynamics of soil microorganisms. Litterfall during fall season might have affected the microorganism count during winter since, during this season, the compositional variety of soil organic matter changes affecting growth of soil microbial communities. Microbial analyses of sediment samples collected in the system revealed that the most dominant microorganism phylum is Proteobacteria in all the seasons in both inlet and outlet comprising 37% to 47% of the total microorganism count. Proteobacteria was followed by Acidobacteria, Actinobacteria and Chloroflexi which comprises 6% to 20%, 9% to 20% and 2% to 27%, respectively of the total microorganism count for each season. These findings were useful in optimizing the design and performance of tree box filters considering physical, chemical and biological pollutant removal mechanisms.
