본 논문에서는 생물체의 세포에 존재하는 방대한 단백질들 사이의 복잡한 상화작용 관계 네트워크를 개념화하기 위한 방법을 제안한다. 일반적으로 하나의 단백질은 세포의 특정한 구성요소로서 몇 개의 생물학적 작용에 참여하며 고유의 분자 기능을 수행하게 된다. 즉, 하나의 상호작용 관계 네트워크에 포함된 각각의 단백질들은 구성요소(Cellular Component), 생물학적 작용(Biological Process), 그리고 분자 기능(Molecular Function) 3가지 특징으로 개념화할 수 있다. 또한, 비슷한 특징으로 개념화되는 단백질들은 서로 클러스터링될 수 있기 때문에 단백질 상호작용 네트워크를 일반적인 의미의 개념 네트워크로 표현할 수 있다. 여기서, 단백질 특징을 개념화하기 위해 사용되는 표준개념과 이 개념들 사이의 관계를 정의하는 유전자 온톨로지(Gene Ontology)가 이용된다.
Alzheimer's disease (AD) is a chronic, progressive brain disorder that slowly destroys affected individuals' memory and reasoning faculties, and consequently, their ability to perform the simplest tasks. This study investigated the hub genes of AD. Proteins interact with other proteins and non-protein molecules, and these interactions play an important role in understanding protein function. Computational methods are useful for understanding biological problems, in particular, network analyses of protein-protein interactions. Through a protein network analysis, we identified the following top 10 hub genes associated with AD: PTGER3, C3AR1, NPY, ADCY2, CXCL12, CCR5, MTNR1A, CNR2, GRM2, and CXCL8. Through gene enrichment, it was identified that most gene functions could be classified as integral to the plasma membrane, G-protein coupled receptor activity, and cell communication under gene ontology, as well as involvement in signal transduction pathways. Based on the convergent functional genomics ranking, the prioritized genes were NPY, CXCL12, CCR5, and CNR2.

Hexachlorobenzene (HCB) is a bioaccumulative, persistent, and toxic pollutant. HCB is one of the 12 priority of Persistent Organic Pollutants (POPs) intended for global action by the United Nations Environment Program (UNEP) Governing Council. POPs are organic compounds that are resistant to environmental degradation through chemical, biological, and photolytic processes. Some of HCB is ubiquitous in air, water, soil, and biological matrices, as well as in major environmental compartments. HCB has effects on various organs such as thyroid, bone, skin, kidneys and blood cells and especially, revealed strong toxicity to liver. In this study, we identified genes related to hepatotoxiciy induced by HCB in human hepatocellular carcinoma (HepG2) cells using microarray and gene ontology (GO) analysis. Through microarray analysis, we identified 96 up- and 617 down-regulated genes changed by more than 1.5-fold by HCB. And after GO analysis, we determined several key pathways which known as related to hepatotoxicity such as metabolism of xenobiotics by cytochrome P450, complement and coagulation cascades, and tight junction. Thus, our present study suggests that genes expressed by HCB may provide a clue for hepatotoxic mechanism of HCB and gene expression profiling by toxicogenomic analysis also affords promising opportunities to reveal potential new mechanistic markers of toxicity.
The retinal degenerative disease, progressive retinal atrophy (PRA) is a major reason of vision impairment in canine population. Canine PRA signifies an inherently dissimilar category of retinal dystrophies which has solid resemblances to human retinis pigmentosa. Even though much is known about the biology of PRA, the knowledge about the intricate connection among genetic loci, genes and pathways associated to this disease in dogs are still remain unknown. Therefore, we have performed a genome wide association study (GWAS) to identify susceptibility single nucleotide polymorphisms (SNPs) of PRA. The GWAS was performed using a case-control based association analysis method on PRA dataset of 129 dogs and 135,553 markers. Further, the gene-set and pathway analysis were conducted in this study. A total of 1,114 markers associations with PRA trait at p < 0.01 were extracted and mapped to 640 unique genes, and then selected significant (p < 0.05) enriched 35 gene ontology (GO) terms and 5 Kyoto Encyclopedia of Genes and Genomes (KEGG) pathways contain these genes. In particular, apoptosis process, homophilic cell adhesion, calcium ion binding, and endoplasmic reticulum GO terms as well as pathways related to focal adhesion, cyclic guanosine monophosphate)-protein kinase G signaling, and axon guidance were more likely associated to the PRA disease in dogs. These data could provide new insight for further research on identification of potential genes and causative pathways for PRA in dogs.
In this paper, we propose the integrated Bayesian network framework to reconstruct genetic regulatory networks from genome expression data. The proposed model overcomes the dimensionality problem of multivariate analysis by building coherent sub-networks from confined gene clusters and combining these networks via intermediary points. Gene Shaving algorithm is used to cluster genes that share a common function or co-regulation. Retrieved clusters incorporate prior biological knowledge such as Gene Ontology, pathway, and protein protein interaction information for extracting other related genes. With these extended gene list, system builds genetic sub-networks using Bayesian network with MDL score and Sparse Candidate algorithm. Identifying functional modules of genes is done by not only microarray data itself but also well-proved biological knowledge. This integrated approach can improve there liability of a network in that false relations due to the lack of data can be reduced. Another advantage is the decreased computational complexity by constrained gene sets. To evaluate the proposed system, S. Cerevisiae cell cycle data [1] is applied. The result analysis presents new hypotheses about novel genetic interactions as well as typical relationships known by previous researches [2].
세포는 다양한 인체 질환에 관련되어 있는 저산소 환경을 인지하고 반응하며 적응한다. 저산소 상태에 적응하기 위해서는 hypoxic 유전자의 발현을 증가시키고 aerobic 유전자의 발현을 감소시키는 유전자 발현 조절이 필요하다. 최근 연구에서 미토콘드리아 호흡계가 이러한 유전자 발현 조절에 관여됨이 밝혀지고 있다. 본 연구에서는 호흡이 가능한 곰팡이(Saccharomyces cerevisiae)와 호흡이 불가능한 돌연변이 곰팡이를 실험대상으로 하여 미토콘드리아 호흡계가 저산소 환경에서 유전자 발현 조절에 관여됨을 DNA microarray 기법을 이용하여 전체 유전자를 대상으로 조사하였다. 산소 농도가 감소함에 반응하여 많은 유전자의 발현에 변화가 있었으며, 이러한 차별적인 발현 양상을 보이는 유전자는 여러 그룹으로 분류할 수 있었다. 대부분의 hypoxic 그리고 aerobic 유전자는 저산소 상태에 적응하는 발현 양상을 위해서는 미토콘드리아 호흡계가 필요하였다. 그러나 일부 hypoxic 그리고 aerobic 유전자는 미토콘드리아 호흡계와 무관하게 저산소 상태에 적응하는 발현 양상을 보였다. 이러한 결과는 미토콘드리아 호흡계가 저산소 환경에 적응하는 유전자 발현 조절에 필요하며, 또한 여러 기전을 통하여 이러한 유전자 발현 조절에 관여함을 제시한다. 또한 microarray 실험 결과에서 도출된 산소 농도에 대해 차별적인 발현을 보이는 유전자에 대하여 gene ontology 및 promoter 분석을 수행하였고 이러한 추가 분석 결과는 산소에 의해 조절되는 유전자와 함께 세포가 저산소 환경에 적응하는 기작을 이해하는 데 유용한 자료가 될 것으로 기대된다.
We have developed a biologist-friendly, Java GUI application (GoBean) for GO term enrichment analysis. It was designed to be a comprehensive and flexible GUI tool for GO term enrichment analysis, combining the merits of other programs and incorporating extensive graphic exploration of enrichment results. An intuitive user interface with multiple panels allows for extensive visual scrutiny of analysis results. The program includes many essential and useful features, such as enrichment analysis algorithms, multiple test correction methods, and versatile filtering of enriched GO terms for more focused analyses. A unique graphic interface reflecting the GO tree structure was devised to facilitate comparisons of multiple GO analysis results, which can provide valuable insights for biological interpretation. Additional features to enhance user convenience include built in ID conversion, evidence code-based gene-GO association filtering, set operations of gene lists and enriched GO terms, and user -provided data files. The ascomycete fungus Cordyceps militaris infects lepidopteran larvae and pupae and forms characteristic fruiting bodies. Owing to its immune-enhancing effects, the fungus has been used as a medicine. For industrial application, this fungus can be grown on geminated soybeans as an alternative protein source. In our study, we performed a comprehensive transcriptomic analysis to identify core gene sets during C. militaris cultivation on germinated soybeans. RNA-Seq technology was applied to the fungal cultures at seven-time points (2, 4, and 7-day and 2, 3, 5, 7-week old cultures) to investigate the global transcriptomic change. We conducted a time-series analysis using a two-step regression strategy and chose 1460 significant genes and assigned them into five clusters. Characterization of each cluster based on Gene Ontology and Kyoto Encyclopedia of Genes and Genomes databases revealed that transcription profiles changed after two weeks of incubation. Gene mapping of cordycepin biosynthesis and isoflavone modification pathways also confirmed that gene expression in the early stage of GSC cultivation is important for these metabolic pathways. Our transcriptomic analysis and selected genes provided a comprehensive molecular basis for the cultivation of C. militaris on germinated soybeans.
생물학 분야의 방대한 지식을 효율적으로 다루기 위하여 생물정보학이 주요한 연구 분야가 되었다. 이중 특히 생물학 문헌에서 정보를 자동으로 추출하는 연구가 활발히 진행되고 있는데, 이러한 정보추출 결과를 이용하여 유전자 온톨로지와 같은 유용한 지식베이스를 자동으로 확장함으로써 폭발적으로 증가하는 생물학 분야의 연구 결과들을 지식베이스에 통합할 수 있다. 자동으로 확장된 온톨로지는 신뢰성을 보장하기 위한 검증 과정을 거쳐, 정보추출 시스템의 성능을 향상시키기 위한 지식베이스로 사용되게 된다. 본 연구에서는 단백질 간의 상호작용에서 나타나는 조건을 추출하는 시스템과 유전자 온톨로지를 이용하여 추출된 생물학 용어를 분석하는 시스템을 제안하고 유전자 온톨로지의 자동 확장 및 검증 시스템에 대하여 논의한다.
