Heterogeneity Analysis of the 16S rRNA Gene Sequences of the Genus Vibrio (Vibrio 속 16S rRNA 유전자 염기서열의 이질성 분석)

  • Bacterial 16S rRNA gene sequences have been widely used for the studies on molecular phylogeny, evolutional history, and molecular detections. Bacterial genomes have multiple rRNA operons, of which gene sequences sometimes are variable. In the present study, heterogeneity of the Vibrio 16S rRNA gene sequences were investigated. Vibrio 16S rRNA sequences were obtained from GenBank databases, considering the completion of gene annotation of Vibrio genome sequences. These included V. cholerae, V. harveyi, V. parahaemolyticus, V. splendidus, and V. vulnificus. Chromosome 1 of the studied Vibrio had 7~10 copies of the 16S rRNA gene, and their intragenomic variations were less than 0.9% dissimilarity (more than 99.1% DNA similarity). Chromosome 2 had none or single 16S rRNA gene. Intragenomic 16S rRNA genotypes were detected at least 5 types (V. vulnificus #CMCP6) to 8 types (V. parahaemolyticus #RIMD 2210633, V. harveyi #ATCC BAA-1116). These suggest that Vibrio has high heterogeneity of the 16S rRNA gene sequences.

Molecular Divergences of 16S rRNA and rpoB Gene in Marine Isolates of the Order Oscillatoriales (Cyanobacteria) (남조세균 흔들말목(Cyanobacteria, Oscillatoriales) 해양 균주의 16S rRNA와 rpoB 유전자 변이)

  • In this study, we investigated molecular divergences and phylogenetic characteristics of the 16S ribosomal RNA (rRNA) and RNA polymerase beta subunit (rpoB) gene sequences from the order Oscillatoriales (Cyanobacteria). The rpoB of Oscillatoriales showed higher genetic divergence when compared with those of 16S rRNA (p-distance: rpoB=0.270, 16S=0.109), and these differences were statistically significant (Student t-test, p<0.001). Phylogenetic trees of 16S rRNA and rpoB were generally compatible; however, rpoB tree clearly separated the compared Oscillatoriales taxa, with higher phylogenetic resolution. In addition, parsimony analyses showed that rpoB gene evolved 2.40-fold faster than 16S rRNA. These results suggest that the rpoB is a useful gene for the molecular phylogenetics and species discrimination in the order Oscillatoriales.

Divergence Analysis of 16S rRNA and rpoB Gene Sequences Revealed from the Harmful Cyanobacterium Microcystis aeruginosa (유해 남조세균 Microcystis aeruginosa의 16S rRNA 및 rpoB 유전자 염기서열 변이 분석)

  • Microcystis (Cyanobacteria, Chroococcales) is one of the green tide-causing organisms in freshwaters, and some species produce microcystin that is hepatotoxin. In the aspects of freshwater quality controls and health concerns, therefore it is necessary to manage the harmful organisms. In the present study, RNA polymerase beta subunit (rpoB) gene sequences of Microcystis were determined and characterized in order to use a potential marker for the molecular detections of the species. Microcystis rpoB showed high divergences of DNA similarity and genetic distances when compared with those of 16S rRNA, and the molecular differences were statistically significant (Student t-test, p<0.05). Parsimony analyses showed the rpoB gene evolves more than 2-fold faster than 16S rRNA. In addition, phylogeny of the rpoB gene separated each M. aeruginosa strain more clearly compared with a 16S rRNA tree. This study found that the order Chroococcales, including Microcystis, has approximately two rRNA operons and single copy of the rpoB gene in their chromosomes. These results suggest that the rpoB gene is a useful marker for the molecular phylogenetics and the detection of Microcystis.

  • The 16S rRNA gene is the most common gene in the phylogenetic analysis of procaryotes. However very high conservative of 16S rRNA has limitation in the discrimination of highly related organisms, hence other molecule was applied in this study and the result was compared with that of 16S rRNA. Three COGs (Clusters of Orthologous of protein) were only detected in 42 procaryotes ; transcription elongation facto. (COG0195), bacterial DNA primase (COG0358) and uridylate kinase (COG0528). Uridylate kinase gene was selected because of the similarity and one single copy number in each genome. Bacteria, belong to same genus, and Archaebacteria were same position with high bootstrap value in phylogenetic tree like the tree of 16S rRNA. However, alpha and epsilon Proteobcteria showed different position and Spirochaetales of Eubarteria was grouped together with Archaebacteria unlike the result of 16S rRNA. Uridylate kinase may compensate the problem of very high conservative of 16S rRNA gene and it would help to access more accurate discrimination and phylogenetic analysis of bacteria.

Uridylate kinase as a New Phylogenetic Molecule for Procaryotes

  • For the phylogenetic analysis of procaryotes, 16S rRNA gene has been used. In spite of it's common use, so high conservative of 16S rRNA gene limited resolving power, hence other molecule was applied in this study and the result was compared with that of 16S rRNA. COG (Clusters of Orthologous of protein) algorithm revealed that three COGs were only detected in 42 procaryotes ; transcription elongation factor (COG0195), bacterial DNA primase (COG0358) and uridylate kinase (COG0528). Uridylate kinase gene was selected owing to the similarity and one single copy number in each genome. Phylogenetic tree of 16S rRNA gene and uridylate kinase showed similarities and differences. Uridylate kinase may help the problem of very high conservative of 16S rRNA gene in rhylogenetic analysis and it would help to access more accurate discrimination and phylogenetic analysis of bacteria.

Isolation and Genetic Characterization of Protease-Producing Halophilic Bacteria from Fermenting Anchovy (발효중인 멸치액젓에서 분리한 단백질분해효소 생산 호염성 세균의 유전적 특성)

  • Three protease-producing halophilic bacteria were isolated from fermenting anchovy. Isolated FAM 10, FAM 114, and FAM 115 were found to grow optimally at salt concentrations of 2-4%, 10%, and 6%, respectively, and could grow in salinity of up to 18-22%. The salinity conditions for optimum protease production were 6% in FAM 10 and 10% in FAM 114 and FAM 115. The protease activity of FAM 10 was gradually inhibited by the addition of NaCl up to 10%, and was not evident at 14%, whereas FAM 114 and FAM 115 displayed protease activity at 14% NaCl and could not be measured at 18%. These results demonstrated that the three isolated strains belong to protease-producing, moderately halophilic bacteria. Strain FAM 10, FAM 114, and FAM 115 were identified as Salinivibrio sp., Halobacillus sp., and Halobacillus sp. respectively, based on comparative analyses of the 16S rRNA gene and the 16S-23S intergenic space sequence (IGS), biochemical testing, and Gram staining. Salinivibrio sp. FAM 10 had two 16S rDNAs containing different sequences at position 191 and four IGSs that harbored no tRNA gene and tRNA genes for isoleucine, alanine, glutamate, lysine, and/or valine. Halobacillus sp. FAM 114 and FAM 115 had completely identical 16S rRNA gene sequences and showed 99% identity to the sequences of various Halobacillus strains. The three IGSs found in the genome of both strains displayed 99% sequence identity with Halobacillus aidingensis and Halobacillus sp. JM-Hb, and had $IGS^0$ with no tRNA gene and $IGS^{IA}$ with tRNA genes for isoleucine and alanine.

  • Anabaena (Cyanobacteria, Nostocales) are important for water quality controls, because they are often responsible for freshwater green tides; moreover, some species are reported to produce hepatotoxin. In this study, we sequenced RNA polymerase beta subunit (rpoB) gene of Anabaena, and evaluated their sequences for the potential use of a molecular taxonomic marker in this taxon. Anabaena rpoB showed low DNA similarity and high genetic divergences when compared those of 16S rRNA, and the molecular differences were statistically significant (Student t-test, p<0.01). Parsimony analyses showed the rpoB gene evolves 4.8-fold faster than 16S rRNA. In addition, phylogeny of the rpoB gene separated each Anabaena strain more clearly compared with a 16S rRNA tree. These results suggest that the rpoB gene is a useful marker for the molecular phylogenetics and the species discrimination of Anabaena.

The List of Korean Organisms Registered in the NCBI Nucleotide Database for Environmental DNA Research (환경유전자 연구를 위한 NCBI Nucleotide 데이터베이스에 등록된 국내 생물 목록 현황)

  • Recently, with the development of genetic technology, interest in environmental DNA (eDNA) to study biodiversity according to molecular biological approaches is increasing. Environmental DNA has many advantages over traditional research methods for biological communities distributed in the environment but highly depends on the established base sequence database. This study conducted a comprehensive analysis of the habitat status and classification at the genus level, which is mainly used in eDNA (12S rRNA, 16S rRNA, 18S rRNA, COI, and CYTB), focusing on Korean registration taxon groups (phytoplankton, zooplankton, macroinvertebrates, and fish). As a result, phytoplankton and zooplankton showed the highest taxa proportion in 18S rRNA, and macroinvertebrates observed the highest ratio in the nucleotide sequence database in COI. In fish, all genes except 18S rRNA showed a high taxon ratio. Based on the Korean registration taxon group, the gene construction of the top 20 genera according to bio density observed that most of the phytoplankton were registered in 18S rRNA, and the most significant number of COI nucleotide sequences were established in macroinvertebrates. In addition, it was confirmed that there is a nucleotide sequence for the top 20 genera in 12S rRNA, 16S rRNA, and CYTB in fish. These results provided comprehensive information on the genes suitable for eDNA research for each taxon group.

  • Mesophilic Crenarchaeota have been known to be predominant among ammonia-oxidizing microorganisms in terrestrial and marine environments. In this study, we determined the archaeal phylotypes carrying specific amoA by combining digital PCR and multiplex-nested PCR. Analysis of samples in which amoA and 16S rRNA gene were amplified showed that amoA gene diversity was relatively higher than that of 16S rRNA gene. Nitrifying archaeal group I.1a was dominant over I.1b group of crenarchaota and euryarchaeota. This approach could be applied for interrelating a functional gene to a specific phylotype in natural environments.

A molecular Genetic Variation among Intra-poplations of Korean shiner, Coreoleuciscus splendidus Mori (Cyprinidae) (한국산 쉬리, Coreoleuciscus splendidus (잉어과)의 종내 집단간 분자 유전 변이)

  • We examined the genetic diversity in intra-populations of Korean shiner, Coreoleuciscus splendidus, in six major rivers (Bukhan, Namhan, Geum, Osipcheon, Nakdong and Seomjin river) of Korea based on two different mitochondrial genes, the mitochondrial cytochrome b and the 16S rRNA. Analysis of sequence variation in a 657-bp segment of the mitochondrial cytochrome b gene revealed deep divergence among populations (98.2~99.9%) and high genetic diversity from geographically isolated populations. Intra-specific variation in this 697-bp segment of the 16S rRNA gene sequences was very low and nearly identical. Six isolate populations of C. splendidus showed a high similarity (97.7%~99.7%). This result may be indicative of a complex history of connection and isolation of the rivers in the Korea peninsula.
