Dimension Reduction in Time-series Gene Expression Data using incremental PCA (점진적 주성분 분석을 이용한 시계열 유전자 발현 데이터의 효율적인 차원 축소)

  • 최근 생명 공학 기술의 발달로 마이크로 단위의 실험이 가능해지고 하나의 칩상에 수 만개의 유전자들의 발현 양상을 보다 쉽게 관찰할 수 있게 되었다. DNA 칩 기술에 의해 얻어지는 마이크로어레이(microarray) 데이터는 세포나 조직 내의 유전자 발현도(expression level)를 측정한 것으로 질병 진단이나 유전자 기능 예측 등에 이용되고 있다. 본 논문에서는 대량의 시계열 마이크로어레이 데이터 분석을 위해 효율적으로 데이터의 차원을 판단하는 점진적 주성분 분석을 이용하여 데이터의 차원을 축소 한다. 제안된 방법은 실제 시계열 마이크로어레이 데이터인 yeast cell cycle 데이터에 적용되었고, 데이터 차원 축소에 대한 효율성을 검증하기 위해 클러스터링을 수행하였다. 그 결과 데이터를 축소하여 클러스터링을 수행한 경우 학습 성능이 향상 된 결과를 보였다.

The Genetic Algorithm for Switchbox Routing (스위치박스 배선 유전자 알고리즘)

  • Current growth of VLSI design depends critically on the research and development of automatic layout tool. Automatic layout is composed of placement assigning a specific shape to a block and arranging the block on the layout surface and routing finding the interconnection of all the nets. Algorithms performing placement and routing impact on performance and area of VLSI design. Switchbox routing is a problem interconnecting each terminals on all four sides of the region, unlike channel routing. In this paper we propose a genetic algorithm searching solution space for switchbox routing problem. We compare the performance of proposed genetic algorithm(GA) for switchbox routing with that of other switchbox routing algorithm by analyzing the results of each implementation. Consequently experimental results show that out proposed algorithm reduce routing length and number of the via over the other switchbox routing algorithms.

  • Experiments and research on genes have become very convenient by using DNA chips, which provide large amounts of data from various experiments. The data provided by the DNA chips could be represented as a two dimensional matrix, in which one axis represents genes and the other represents samples. By performing an efficient and good quality clustering on such data, the classification work which follows could be more efficient and accurate. In this paper, we use a bio-inspired algorithm called the Particle Swarm Optimization algorithm to propose an efficient clustering mechanism for large amounts of DNA chip data, and show through experimental results that the clustering technique using the PSO algorithm provides a faster yet good quality result compared with other existing clustering solutions.

  • 최근 들어 유전자 서열의 생산량 증가에 비례하여 유전자 발현 마이크로 칩과 같은 새로운 분석방법과 기술들이 도입되면서 연구자들이 매일 수천 개의 서열을 효율적으로 분석해야 할 필요성이 증대되고 있다. 이러한 생명공학분야의 급속한 발전은 대용량 유전자 서열에 대한 빠른 분석이 가능한 컴퓨팅 자원을 요구하고 있으나 IT 인프라에 대한 막대한 투지비용으로 인해 관련 연구기관에서 쉽게 이들 컴퓨팅 자원을 도입하지 못하고 있는 실정이다. 본 연구에서는 저가의 PC 서버를 고속의 네트워크로 연결한 PC 클러스터를 활용하여 시스템의 안정성과 신뢰성을 보장함과 동시에 범용성을 지닌 생물정보 서열검색 시스템을 구축하였다. 이러한 효율적인 시스템 구축을 통해 생물정보 데이터베이스로 서열 검색 시스템을 제공하고, 대용량 서열 데이터베이스의 검색 시간을 단축하였다.

Manufacturing Protein-DNA Chip for Depigmenting Agent Screening (전사인자 저해제 통한 미백제 탐색용 단백질 칩 제작)

  • An attempt was made to develop a proteinchip for screening of MITF (microphthalmia transcription factor) inhibitor. Binding of MITF to E-box causes transcription of several pigmenting genes including tyrosinase gene. We investigated binding of MITF and its DNA binding site (E-box) using a protein-DNA chip with various detection methods including flurorescence (Cyt3). SPR (surface plasmon resonance) and SPRi (surface plasmon resonance imaging). A fusion protein (MITF-Maltose Binding Protein) was attached on the glass plate by chemical modification. An inhibitory synthetic DNA oligomer, artificially designed based on the E-box sequence, inhibited the binding of MITF and E-box. These results showed the potentials of flurorescence-based MITF protein chip as a microarray for high throughput screening (HTS) system of depigmenting agents.

  • Objectives : Alteration of hippocampus was demonstrated in the maternal social separation(MSS) pups, separated from dams on postnatal day(pnd) 14 and placed alone. Therefore, to understand the molecular events involved in the MSS, we have initiated a search for gene profiles that are up or down-regulated in the hippocampus of MSS pups. Methods : Analysis of cDNA microarray was performed by using total RNA extracted from the hippocampus of control and MSS pups on pnd 17. Also, passive-avoidance test was demonstrated on pnd 35. Results : Up-regulation of Nedd4a was observed in the hippocampus of MSS pups. Also, MSS rats showed less elongation of latency in passive avoidance test. Conclusion : We suggest that environmental effects of MSS may be altered the neural and/or glial differentiation and synapse formation-related genes which may lead cognitive alterations in MSS rats.

  • It is a widespread concern that electrical interconnection based network-on-chip (NoC) will ultimately face the limitation in communication bandwidth, transmission latency and power consumption in the near future. With the development of silicon photonics technology, a hybrid optical network-on-chip (HONoC) which embraces both electrical- and optical interconnect, is emerging as a promising solution to overcome these problems. Today's leading edge systems-on-chips (SoCs) comprise heterogeneous many-cores for higher energy efficiency, therefore, extended study beyond regular topology based NoC is required. This paper proposes an energy and latency optimization topology design technique for HONoC taking into account the traffic characteristics of target applications. The proposed technique is implemented with genetic algorithm and simulation results show the reduction by 13.84% in power loss and 28.14% in average latency, respectively.

  • Microbial whole-cell biosensors can be excellent analytical tools for monitoring environmental pollutants. They are constructed by fusing reporter genes (e.g., lux, gfp or lacZ) to inducible regulatory genes which are responsive to the relevant pollutants, such as aromatic hydrocarbons and heavy metals. A large spectrum of microbial biosensors has been developed using recombinant DNA technology and applied in fields as diverse as environmental monitoring, medicine, food processing, agriculture, and defense. Furthermore, their sensitivity and target range could be improved by modification of regulatory genes. Recently, microbial biosensor cells have been immobilized on chips, optic fibers, and other platforms of high-throughput cell arrays. This paper reviews recent advances and future trends of genetically modified microbial biosensors used for monitoring of specific environmental pollutants.

Detection for Methicillin Resistant Staphylococcus aureus in Using Bio-Chip Based Loop Mediated Isothermal Amplification Assay (칩 기반 등온증폭법을 이용한 약제 내성 포도상구균의 검출)

  • Staphylococcus aureus is the most important pathogen in nosocomial infections, including bloodstream infections. Prompt identification of S. aureus from blood cultures and detection of methicillin resistance are essential in cases of suspected sepsis. We have studied a new method for the sequence-specific visual detection of minute amounts of nucleic acids using intercalating reaction by addition of SYBR Green to amplicons of LAMP, and it's a unique gene amplification method in which DNA can be isothermally amplified using only one enzyme. Staphylococcus-LAMP, which targets the spa gene, encoding S.aureus-specific protein A, and the mecA gene, encoding penicillin-binding protein-2' for methicillin resistance, detected MRSA and MRSE. In this study, by using LAMP assay, I detected for Staphylococcus aureus and Staphylococcus epidermidis concentration in the clinical sample. The detection of Staphylococcus aureus and Staphylococcus epidermidis was tested by using serial 10-fold dilutions standard solution. I have accurate detected the limit of detection, sensitity, specificity and reproducibility of the assay. The Bio-chip based LAMP assay allowed easy, rapid, accurate and sensitive detection of infection with Staphylococcus and especially applicable in a resource-limited situation.
