This study was conducted to know the genetic diversity and population structure of Japanese halfbeak (Hyporhamphus sajori) in the Northeast Asia, using mitochondrial DNA control region. In the present study, a total of 70 individuals were collected from three locations of China (Liaoning), Korea (Tongyeong) and Japan (Wakasa Bay), and 47 individuals sequences from three locations of Japan (Wakasa Bay, Toyama Bay and Mikawa Bay) were downloaded from genbank. A total of 7 haplotypes were identified with 7 polymorphic sites from 358 bp length sequences. Haplotype and nucleotide diversity were very low and ranged from 0 to 0.295±0.156 and 0 to 0.0009±0.0011, respectively. Ancestral haplotype was shared by 94% individuals. An extremely low haplotype and nucleotide diversity, and starlike minimum spanning tree indicated that the species have undergone a recent population expansion after bottleneck. Pairwise FST values were low and there was no significant differences among populations suggesting a gene flow among the populations. Dispersal of the eggs with the aid of drifting seaweed and currents might be the major responsible factor for the genetic homogeneity.

Objective: The objectives of this study were to investigate the genetic diversity, population structure and relatedness among the five chicken populations of Bangladesh using microsatellite markers. Methods: A total of 161 individuals representing 5 chicken populations (non-descript Deshi [ND], naked neck [NN], hilly [HI], Aseel [AS], and red jungle fowl [JF]) were included in this study to investigate genetic diversity measures, population structure, genetic distance and phylogenetic relationships. Genotyping was performed using 16 selected polymorphic microsatellite markers distributed across 10 chromosomes. Results: The average observed and expected heterozygosity, mean number of alleles and polymorphic information content were found to be 0.67±0.01, 0.70±0.01, 10.7 and 0.748, respectively in the studied populations. The estimated overall fixation index across the loci (F), heterozygote deficiency within (FIS) and among (FIT) chicken populations were 0.04±0.02, 0.05 and 0.16, respectively. Analysis of molecular variance analysis revealed 88.07% of the total genetic diversity was accounted for within population variation and the rest 11.93% was incurred with population differentiation (FST). The highest pairwise genetic distance (0.154) was found between ND and AS while the lowest distance was between JF and AS (0.084). Structure analysis depicted that the studied samples can be categorized into four distinct types or varieties (ΔK = 3.74) such as ND, NN, and HI where AS and JF clustered together as an admixed population. The Neighbor-Joining phylogenetic tree and discriminant analysis of principal component also showed close relatedness among three chicken varieties namely AS, HI, and JF. Conclusion: The results reflected that indigenous chicken of Bangladesh still possess rich genetic diversity but weak differentiation among the studied populations. This finding provides some important insight on genetic diversity measures that could support the designing and implementing of future breeding plans for indigenous chickens of Bangladesh.

Background: Longitudinal connectivity in river systems strongly affects biological components related to ecosystem functioning, thereby playing an important role in shaping local biodiversity and ecosystem health. Environmental DNA (eDNA)-based metabarcoding has an advantage of enabling to sensitively diagnose the presence/absence of species, becoming an efficient/effective approach for studying the community structure of ecosystems. However, little attention has been paid to eDNA-based biomonitoring for river systems, particularly for assessing the river longitudinal connectivity. In this study, by using eDNA we analyzed and compared species diversity and composition among artificial barriers to assess the longitudinal connectivity of the fish community along down-, mid- and upstream in the Hotancheon from the Geum River basin. Moreover, we investigated temporal variation in eDNA fish community structure and species diversity according to season. Results: The results of species detected between eDNA and conventional surveys revealed higher sensitivity for eDNA and 61% of species (23/38) detected in both methods. The results showed that eDNA-based fish community structure differs from down-, mid- and upstream, and species diversity decreased from down to upstream regardless of season. We found that there was generally higher species diversity at the study sites in spring (a total number of species across the sites [n] = 29) than in autumn (n = 27). Nonmetric multidimensional scaling and heatmap analyses further suggest that there was a tendency for community clusters to form in the down-, mid- and upstream, and seasonal variation in the community structure also existed for the sites. Dominant species in the Hotancheon was Rhynchocypris oxycephalus (26.07%) regardless of season, and subdominant species was Nipponocypris koreanus (16.50%) in spring and Odontobutis platycephala (15.73%) in autumn. Artificial barriers appeared to negatively affect the connectivity of some fish species of high mobility. Conclusions: This study attempts to establish a biological monitoring system by highlighting the versatility and power of eDNA metabarcoding in monitoring native fish community and further evaluating the longitudinal connectivity of river ecosystems. The results of this study suggest that eDNA can be applied to identify fish community structure and species diversity in river systems, although some shortcomings remain still need to be resolved.

The seasonal and spatial diversity of picocyanobacteria (Pcy) in lakes of the Great Mazurian Lakes (GLM) system was examined by DGGE analysis of molecular markers derived from the 16S-23S internal transcribed spacer (ITS) of the ribosomal operon and the phycocyanin operon (cpcBA-IGS). The study of nine lakes, ranging from mesotrophy to hypereutrophy, demonstrated seasonal variance of Pcy. The richness and Shannon diversity index calculated on the basis of both markers were higher in spring and lower in early and late summer. No statistically significant relationships were found between the markers and trophic status of the studied lakes or Pcy abundance. There were, however, statistically significant relationships between the diversity indices and sampling time. The analysis pointed to a different distribution of the two markers. The ITS marker exhibited more unique sequences in time and space, whereas a greater role for common and ubiquitous sequences was indicated by the cpcBA-IGS data. Examination of the Pcy community structure demonstrated that communities were grouped in highly similar clusters according to sampling season/time rather than to the trophic status of the lake. Our results suggest that time is more important than trophic status in shaping the diversity and structure of Pcy communities. The seasonal changes in picocyanobacteria and differences in diversity and community structures are discussed in the context of well-established ecological hypotheses: the PEG model, intermediate disturbance hypothesis (IDH), and horizontal gene transfer (HGT).

The need to preserve and use plant genetic resources is widely recognized, and the prospect of dwindling plant genetic diversity, coupled with increased demands on these resources, has made them a topic of global discussion. In the present study, the genetic diversity and population structure of 73 ginseng accessions collected from six regions in China were analyzed using eight simple sequence repeat (SSR) markers. Major allele frequencies ranged between 0.38 ~ 0.78, with a mean allele frequency value of 0.571. The number of alleles discovered ranged from 3 to 10 per accession, with a mean number of 7; 56 alleles were discovered in total. Gene diversity (GD) and polymorphic information content (PIC) values were similar to each other, and they ranged from 0.36 ~ 0.77 (mean 0.588) and 0.33 ~ 0.74 (mean 0.548), respectively. Accessions were divided into three clusters based on their phylogenetic relationships and genetic similarities, and although the populations were similar, they were not classified according to the region. Regional genetic diversity was also similar, with slight differences observed based on the number of accessions per region. It is expected that the findings of the present study can provide basic data for future studies on ginseng genetic diversity and for breeding ginseng cultivars.

Objective: This study aimed to measure genetic diversity and to determine the relationships among fourteen goose breeds. Methods: Microsatellite markers were isolated from the genomic DNA of geese based on previous literature. The DNA segments, including short tandem repeats, were tested for their diversity among fourteen populations of geese. The diversity was tested on both breeds and loci level and by mean of unweighted pair group method with arithmetic mean and structure program, phylogenetic tree and population structure were tested. Results: A total of 108 distinct alleles (1%) were observed across the fourteen breeds, with 36 out of the 108 alleles (33.2%) being unique to only one breed. Genetic parameters were measured per the 14 breeds and the 9 loci. Medium to high heterozygosity was reported with high effective numbers of alleles (Ne). Polymorphic information contents (PIC) of the screened loci was found to be highly polymorphic for eleven breeds; while 3 breeds were reported moderately polymorphic. Breeding coefficient ($F_{IS}$) ranged from -0.033 to 0.358, and the pair wise genetic differentiation ($F_{ST}$) ranged from 0.01 to 0.36 across the fourteen breeds; for the 9 loci observed and expected heterozygosity, and Ne were same as the breeds parameters, PIC of the screened loci reported 6 loci highly polymorphic and 3 loci to be medium polymorphic, and $F_{IS}$ ranged from -0.113 to 0.368. In addition, genetic distance estimate revealed a close genetic distance between Canada goose and Hortobagy goose breeds by 0.04, and the highest distance was between Taihu goose and Graylag goose (anser anser) breed by 0.54. Conclusion: Cluster analyses were made, and they revealed that goose breeds had hybridized frequently, resulting in a loss of genetic distinctiveness for some breeds.

Genetic diversity and distribution patterns of marine macroalgae are increasingly being documented in Southeast Asia. These studies show that there can be significant levels of genetic diversity and isolation between populations on either side of the Thai-Malay Peninsula. Bostrychia tenellla is a common filamentous red seaweed in the region and the entity is represented by at least two cryptic species. Despite being highly diverse and widespread, genetic variation and population structure of this species complex remains understudied, especially around the Thai-Malay Peninsula. We analyzed genetic diversity and inferred the phylogeographic pattern of specimens identified as B. tenella using the plastid RuBisCo spacer from samples from the Andaman Sea and the Gulf of Thailand. Our genetic analysis confirmed the occurrence of the two cryptic B. tenella species (B and C) along both coasts. Cryptic species B was more common in the area and displayed higher genetic diversity than species C. Historical demographic analyses indicated a stable population for species B, but more recent population expansion for species C. Our analyses also revealed that both cryptic species from the Andaman Sea possessed higher genetic diversity than those of the Gulf of Thailand. We also detected moderate to high levels of gene flow and weak phylogeographic structure of cryptic species B between the two coasts. In contrast, phylogeographic analysis showed genetic differences between populations of both cryptic species within the Andaman Sea. Overall, these results suggest that cryptic B. tenella species around Thai-Malay Peninsula may have undergone different demography histories, and their patterns of genetic diversity and phylogeography were likely caused by geological history and regional sea surface current circulation in the area.

We selected 68 Chinese maize inbred lines to understand the genetic diversity, population structure, and marker-trait associations for eight agronomic traits and 50 simple sequence repeats (SSRs) markers. In this study, effective traits, such as days of anthesis (DA), days of silking (DS), ear height (EH), plant to ear height ratio (ER), plant height (PH), and leaf width (LW) were divided into PC1 and PC2 by PCA analysis for maize inbred lines. Genetic diversity analysis revealed a total of 506 alleles at 50 SSR loci. The mean number of alleles per locus was 10.12. The averages of genetic diversity (GD) and polymorphic information content (PIC) values were 0.771 and 0.743, respectively. Based on a membership probability threshold of 0.80, the population structure revealed that the total inbred lines were divided into three major groups with one admixed group. A marker-trait association using Q + K MLM showed that nine SSR markers (bnlg1017, umc2041, umc2400, bnlg105, umc1229, umc1250, umc1066, umc2092, and umc1426) were related with seven agronomic traits. Among these SSR markers, eight SSR markers were associated with only one agronomic trait (DA, DS, ER, LL, LW, PH, and ST), whereas one SSR marker (umc1229) was associated with two agronomic traits (DA and ST). These results will help in optimizing the choice of inbred lines for cross combinations, as well as in selecting markers for further maize breeding programs.
Objective: The first stage in both breeding and programs for the conservation of genetic resources are the identification of genetic diversity in the relevant population. The aim of the present study is to identify genetic diversity of six brown layer pure chicken lines (Rhode Island Red [RIRI, RIRII], Barred Rock [BARI, BARII], Columbian Rock [COL], and line 54 [L-54]) with microsatellite markers. Furthermore, the study aims to employ its findings to discuss the possibilities for the conservation and sustainable use of these lines that have been bred as closed populations for a long time. Methods: In the present study, a total number of 180 samples belonging to RIRI (n = 30), RIRII (n = 30), BARI (n = 30), BARII (n = 30), L-54 (n = 30), and COL (n = 30) lines were genotyped using 22 microsatellite loci. Microsatellite markers are extremely useful tools in the identification of genetic diversity since they are distributed throughout the eukaryotic genome in multitudes, demonstrate co-dominant inheritance and they feature a high rate of polymorphism and repeatability. Results: In this study, we found all loci to be polymorphic and identified the average number of alleles per locus to be in the range between 4.41 (BARI) and 5.45 (RIRI); the observed heterozygosity to be in the range between 0.31 (RIRII) and 0.50 (BARII); and $F_{IS}$ (inbreeding coefficient) values in the range between 0.16 (L-54) and 0.46 (RIRII). The $F_{IS}$ values obtained in this context points out to a deviation from Hardy-Weinberg equilibrium due to heterozygote deficiency in six different populations. The Neighbour-Joining tree, Factorial Correspondence Analysis and STRUCTURE clustering analyzes showed that six brown layer lines were separated according to their genetic origins. Conclusion: The results obtained from the study indicate a medium level of genetic diversity, high level inbreeding in chicken lines and high level genetic differentiation between chicken lines.
