녹조류 Chlamydomonas reinhardtii의 (CA/GT)n Simple Sequence Repeat DNA 다형현상 ((CA/GT)n Simple Sequence Repeat DNA Polymorphism in Chlamydomonas reinhardtii)

  • Simple sequence repeats (SSR)는 진핵생물체에 널리 산재되어 있으며, 큰 다형현상을 나타내고, polymerase chain reaction (PCR)으로 쉽게 분석된다. 이 연구의 목적은 서로 다른 Chlamydomonas reinhardtii계통간의 다형현상과 Chlamydomonas의 SSR 좌위에서의 유전양상을 결정하는데 있었다. C. reinhardtii의 genomic DNA library를 만들어 $^{32}$P로 라벨링한 (AC)$_{11}$ probe를 이용하여 (CA/GT)n 반복서열을 가지는 clone을 선택하기위해 screen하였다. 선택된 clone을 sequencing하여 (CA/GT)n sequence에 인접한 PCR primer set를 제조하였다. PCR은 여러 C. reinhardtii 계통의 SSR 좌위를 증폭하기 위하여 사용하였다. 그 좌위는 및몇 C. reinhardtii 계통에서 다형현상을 보였다. 그러나 그 좌위에서 C. reinhardtii의 6계통중 4계통만 DNA가 PCR 증폭을 하였고 2계통은 증폭을 하지 않았다. C. reinhardtii와 C. smithii의 교배로 생긴 4배체에서 2:2의 분리비를 보여주었는데, 이는 단순한 멘델의 유전양상을 나타낸다. 이러한 결과로 미루어 SSR 다형현상은 Chlamydomonas의 개체 식별, 개체군 연구, 연쇄 분석, 그리고 유전자 지도 작성을 하는데 유용할 것이다.다.

SSR-Primer Generator: A Tool for Finding Simple Sequence Repeats and Designing SSR-Primers

  • Simple sequence repeats (SSRs) are ubiquitous short tandem duplications found within eukaryotic genomes. Their length variability and abundance throughout the genome has led them to be widely used as molecular markers for crop-breeding programs, facilitating the use of marker-assisted selection as well as estimation of genetic population structure. Here, we report a software application, "SSR-Primer Generator " for SSR discovery, SSR-primer design, and homology-based search of in silico amplicons from a DNA sequence dataset. On submission of multiple FASTA-format DNA sequences, those analyses are batch processed in a Java runtime environment (JRE) platform, in a pipeline, and the resulting data are visualized in HTML tabular format. This application will be a useful tool for reducing the time and costs associated with the development and application of SSR markers.

  • 국내에서 유통되고 있는 토마토 품종의 판별 방법에 SSR marker의 이용 가능성에 대한 연구를 수행하여 얻어진 결과를 요약하면 다음과 같다. 토마토 28품종을 18개의 SSR marker를 이용하여 분석하였을 때 대립유전자의 수는 $2{\sim}9$개로 비교적 다양한 분포를 나타내었으며 전체 60개의 대립유전자가 분석되었다. PIC 값은 $0.476 {\sim}0.800$ 범위에 속하였으며 평균값은 0.607로 나타났다. SSR marker를 이용하여 작성된 토마토 28품종의 품종간 유전적 거리는 $0.35{\sim}0.97$의 범위로 나타났고, 유사도 지수 0.36을 기준으로 할 때 28개 품종은 체리형 토마토 그룹과 일반형 토마토 그룹으로 나눌 수 있었으며, 공시 품종 모두 SSR marker의 genotype에 의해 뚜렷이 구분되었다. 이 연구결과는 토마토의 품종식별에 기초 자료로 유용하게 이용될 수 있는 것으로 나타났다.

Genetic Diversity of Korean Rice Breeding Parents as Measured by DNA Fingerprinting with Simple Sequence Repeat (SSR) Markers

  • Molecular markers are useful tools for evaluating genetic diversity and determining cultivar identity. Present study was conducted to evaluate the genetic diversity within a diverse collection of rice accessions used for Korean breeding programs. Two hundred eighty-seven rice cultivars, composed of temperate japonica, tropical japonica, indica, and Tongil-type of Korean crossing parents were evaluated by means of 15 simple sequence repeat (SSR) markers. A total of 99 alleles were detected, and the number of alleles per marker ranged from 4 to 11, with an average of 6.6 per locus. Polymorphism information content (PIC) for each of the SSR markers ranged from 0.2924 to 0.8102 with an average of 0.5785. These results, with the result that use of only 15 SSR markers made all rice cultivars examined could be uniquely distinguished, imply the efficiency of SSR markers for analysis of genetic diversity in rice. Cluster analysis was performed on similar coefficient matrics calculated from SSR markers to generate a dendogram in which two major groups corresponding to japonica (Group I) and indica and Tongil type rice (group II) with additional subclasses within both major groups. The narrowness of the Korean breeding germplasm was revealed by the fact that most of the Korean-bred and Japan-bred temperate japonica cultivars were concentrated into only 2 of the sub-group I-1 (143 cultivars) and I-2 (58 cultivars) among six sub-groups in major group of japonica. This is because of the japonica accessions used in this study was a very closely related ones because of frequent sharing of the crossing parents with similar genetic background with synergy effect of the inherited genetic difference between indica and japonica. A rice breeding strategy with the use of molecular markers was discussed for overcoming of genetic vulnerability owing to this genetic narrowness.

Simple Sequence Repeat (SSR) and GC Distribution in the Arabidopsis thaliana Genome

  • We have mined each of the five A. thaliana chromosomes for the presence of simple sequence repeats (SSRs) and developed custom perl scripts to examine their distribution and abundance in relation to genomic position, local G/C content and location within and around transcribed sequences. The distribution of repeats and G/C content with respect to genomic regions (exons, UTRs, introns, intergenic regions and proximity to expressed genes) are shown. SSRs show a non-random distribution across the genome and a strong association within and around transcribed sequences, while G/C density is associated specifically with the coding portions of transcribed sequences. SSR motif repeat number shows a high degree of variation for each SSR type and a high degree of motif sequence bias reflecting local genome sequence composition. PCR primers suitable for the amplification of identified SSRs have been designed where possible, and are available for further studies.

Genetic diversity assessment of lily genotypes native to Korea based on simple sequence repeat markers

  • Molecular characterization of different genotypes reveals accurate information about the degree of genetic diversity that helps to develop a proper breeding program. In this study, a total of 30 EST-based simple sequence repeat (EST-SSR) markers derived from trumpet lily (Lilium longiflorum) were used across 11 native lily species for their genetic relationship. Among these 30 markers, 24 SSR markers that showed polymorphism were used for evaluation of diversity spectrum. The allelic number at per locus ranged from 1 at SSR2 locus to 34 alleles at SSR15 locus, with an average of 11.25 alleles across 24 loci observed. The polymorphic information content, PIC, values ranged from 0.0523 for SSR9 to 0.9919 for SSR2 in all 24 loci with an average of 0.3827. The allelic frequency at every locus ranged from 0.81% at SSR2 locus to 99.6% at SSR14 locus. The pairwise genetic dissimilarity coefficient revealed the highest genetic distance with a value of 81.7% was in between L. dauricum and L. amabile. A relatively closer genetic distance was found between L. lancifolium and L. dauricum, L. maximowiczii and L. concolor, L. maximowiczii and L. distichum (Jeju), L. tsingtauense and L. callosum, L. cernuum and L. distichum (Jeju ecotype), of which dissimilarity coefficient was 50.0%. The molecular fingerprinting based on microsatellite marker could serve boldly to recognize genetically distant accessions and to sort morphologically close as well as duplicate accessions.

High-Throughput Development of Polymorphic Simple Sequence Repeat Markers Using Two Whole Genome Sequence Data in Peucedanum japonicum

  • Resource plants are important and have strong potential for a variety of utilities as crops or pharmaceutical materials. However, most resource plants remain wild and thus their utility for breeding and biotechnology is limited. Molecular markers are useful to initiate genetic study and molecular breeding for these understudied resource plants. We collected various wild collections of Peucedanum japonicum which is indigenous resource plants utilized as oriental medicine and leafy vegetables in Korea. In this study, we produced two independent whole genome sequences (WGSs) from two collections and identified large scale polymorphic simple sequence repeat (pSSR) based on our pipeline to develop SSR markers based on comparison of two WGSs. We identified a total of 452 candidate pSSR contigs. To confirm the accuracy and utility of pSSR, we designed ten SSR primer pairs and successfully applied those to seven collections of P. japonicum. The WGS and pSSR candidates identified in this study will be useful resource for genetic research and breeding purpose for the valuable resource plant, P. japonicum.

Developing Strain-Specific Simple Sequence Repeat (SSR) Markers for Chlorella sorokiniana

  • Chlorella sorokiniana green microalga offers many environmentally friendly applications, including wastewater treatment, biofertilizers, animal feed, and biofuel production. Different strains of C. sorokiniana have unique properties that may suit one application but not another. There is a need to distinguish between the many available strains of C. sorokiniana to choose the one that best fits the application. Consequently, our research goal was to develop strain-specific simple sequence repeat (SSR) markers to differentiate between the different strains. Seventeen markers spanning ten out of the twelve chromosomes of the C. sorokiniana genome were developed and validated on eight different strains from culture collections and our lab, and were then analyzed by fragment analysis. The results demonstrate the potential of these polymorphic markers to detect the genetic differences between the strains of C. sorokiniana, and to serve as useful tools for the intra-species population genetic analysis and conservation genetics studies of C. sorokiniana.

Evaluation of Genetic Diversity among Soybean Genotypes Using SSR and SNP

  • Two different types of molecular markers, simple sequence repeat (SSR) and single nucleotide polymorphism (SNP), were used to measure genetic diversity among five Korean, eight Thai, and three wild soybeans. For SSR analysis, a total of 20 markers were surveyed to detect polymorphisms. For SNP analysis, four primers were designed from consensus sequence regions on disease resistance protein homolog genes, and used to amplify the genomic region. The PCR products were sequenced. A number of polymorphic SSR and SNP bands were scored on all genotypes and their genetic similarity was measured. Clustering analysis was performed independently on both types of markers. Clustering based on SSR markers separated the genotypes into three main groups originated from Korea, Thailand, and wild soybeans. On the other hand, two main groups were classified using SNP analysis. It seemed that SSR was more informative than SNP in this study. This may be due to the fact that SNP was surveyed on the smaller genomic region than SSR. Grouping based on the combined data of both markers revealed similar results to that of SNP rather than that of SSR. This might be due to the fact that more loci from SNP were considered to measure genetic relatedness than those from the SSR.

벼의 Doubled-haploid 집단육성과 SSR 마커를 이용한 유전자 지도작성 (Development of Doubled-haploid Population and Construction of Genetic Map Using SSR Markers in Rice)

  • 본 연구에서는 1998년부터 2003년 하계까지 약배양 기법 및 콜히친 처리를 이용하여 개발한 '삼강벼/낙동벼' DH(doubled-haploid) 183계통의 주요 농업 형질을 조사$.$분석하였다. DH 집단의 주요 농업형질을 조사한바 초장, 간장, 수장, 삼절간장, 수수 및 출수일수는 양적형질의 특징인 넓은 범위의 변이폭, 연속적인 빈도 분포양상 및 양친을 초월하는 초월분리 현상을 보였다. SSR 마커를 이용한 유전자지도의 작성에는 양친에 다형성을 나타내는 136개의 마커를 사용하였다. 작성된 유전자 지도는 전체 길이가 1,909cM이었으며, 마커간 평균길이는 14 cM을 나타내었다.
