A New Approach to Fragment Assembly in DNA Sequencing

  • For the last twenty years fragment assembly in DNA sequencing followed the "overlap - layout - consensus"paradigm that is used in all currently available assembly tools. Although this approach proved to be useful in assembling clones, it faces difficulties in genomic shotgun assembly: the existing algorithms make assembly errors and are often unable to resolve repeats even in prokaryotic genomes. Biologists are well-aware of these errors and are forced to carry additional experiments to verify the assembled contigs. We abandon the classical “overlap - layout - consensus”approach in favor of a new Eulerian Superpath approach that, for the first time, resolves the problem of repeats in fragment assembly. Our main result is the reduction of the fragment assembly to a variation of the classical Eulerian path problem. This reduction opens new possibilities for repeat resolution and allows one to generate error-free solutions of the large-scale fragment assemble problems. The major improvement of EULER over other algorithms is that it resolves all repeats except long perfect repeats that are theoretically impossible to resolve without additional experiments.

A Heuristic Method for Resolving Circular Shareholdings of Korean Large Business Groups (대규모 기업집단의 순환출자 해소를 위한 휴리스틱 기법)

  • Circular shareholding is established when at least three member firms in a business group hold stock in other member firms and form a series of ownership in a circular way. Although there have been many studies which investigated a negative effect of circular shareholding on firm's value, few studies have discussed how to resolve the problem given complicated ownership structures of large business groups. This paper is based on a mixed integer programming model, which was proposed in the author's previous research and can identify the ownership share divested in order to resolve circular shareholding. Since the optimization model becomes too complicated for large business groups and requires a sophisticated software to solve it, we propose a simple heuristic method that can find a good approximate solution to the model. Its applications to twelve Korean large business groups show that the heuristic method is not just computationally attractive but also provides near-optimal solutions in most cases.

  • A difficult problem in operating Flexible Manufacturing Systems (FMS) is to control the system in real-time by coordinating heterogeneous machines and integrating distributed information. The objective of the paper is to present the models and methodologies useful to resolve the difficult problem. The detailed objectives can be described in three folds. First, a hierarchical Colored and Timed Petri-Net (CTPN) is designed to control an FMS in real-time. The concerned FMS consists of a loading station, several machining cells, a material handling system, and an unloading station. Timed-transitions are used to represent the timed-events such as AGV movements between stations and cells, part machining activities in the cells. Signal places are also used to represent communication status between the host and the cell controllers. To resolve the event conflicts and scheduling problems, dispatching rules are introduced and applied. Second, an implementation methodology used to monitor and diagnose the errors occurring on the machines during system operation is proposed. Third, a Petri-Net simulator is developed to experiment with the designed control logic.

Use of Word Clustering to Improve Emotion Recognition from Short Text

  • Emotion recognition is an important component of affective computing, and is significant in the implementation of natural and friendly human-computer interaction. An effective approach to recognizing emotion from text is based on a machine learning technique, which deals with emotion recognition as a classification problem. However, in emotion recognition, the texts involved are usually very short, leaving a very large, sparse feature space, which decreases the performance of emotion classification. This paper proposes to resolve the problem of feature sparseness, and largely improve the emotion recognition performance from short texts by doing the following: representing short texts with word cluster features, offering a novel word clustering algorithm, and using a new feature weighting scheme. Emotion classification experiments were performed with different features and weighting schemes on a publicly available dataset. The experimental results suggest that the word cluster features and the proposed weighting scheme can partly resolve problems with feature sparseness and emotion recognition performance.

  • In RFID systems, the anti-collision algorithm is being improved to recognize Tag's ID within recognition area of the reader quickly and efficiently. This paper focuses on Tag collision. Many studies have been carried out to resolve Tag collision. This paper proposes a new N-ary Query Tree Algorithm to resolve more than Tag collision simultaneously, according to the value of m(2 ~ 6). This algorithm can identify more tags than existing methods by treating a maximum 6 bit collision, regardless of the continuation/non-continuation Tag's ID patterns. So, it extracts maximumly different $2^6$ bit patterns per single prefix in recognition process. The performance of N-ary Query Tree Algorithm is evaluated by theoretical analysis and simulation program.

  • In this paper, we propose a new events ordering mechanism for the optimistic distributed simulation of DEVS models. To simulate DEVS models in a distributed environment, a synchronization protocol is required for correct simulation. Time Warp is the most well-known optimistic synchronization protocol for distributed simulation. However, employing the Time Warp protocol in distributed simulation of DEVS models incurs events ordering problem due to the semantic difference between Time Warp and DEVS, Thus, to resolve such semantic difference, we devise the time-and-priority-stamp and $\varepsilon$ -delay schemes.   • This study was done to resolve the air reduction in mortar when mixed with ERCO. Effects of the water repellent ALC powder due to its particle size and substitution ratio on the cement mortar with ERCO was analyzed. Results showed more water repellent ALC powder ensured more air but did not affect the size of particles. It was determined the compression was caused by more air and water added to achieve the flow. Therefore, substituting with water repellent ALC powder may compensate for the air reduction in mortar with ERCO. Other measures and approaches are needed in order to resolve the reduced strength.

Conflict Resolution Strategies of School-Aged Children : Peer Status and Friendship (또래 지위와 친구 관계에 따른 아동의 갈등 해결 방식)

  • Peer conflicts between school-aged children were observed to examine differences in conflict resolution strategies according to children's sex, peer status, and friendship. One hundred and forty eight dyads in 4th grade were selected for the study. The dyads' interactions in a small room while playing a Domino game were videotaped. Strategies the children used to resolve peer conflicts were analyzed by frequencies, and ANOVAs. School-aged children used reasoning and insistences to the partners frequently to resolve conflicts. Conflict resolution strategies were different by children's status among peers. Popular children used reasoning and listening more frequently. Rejected children used standing firm, behaving aggressively, ignoring, and withdrawing more frequently, and explaining and listening less frequently. Rejected children, especially rejected boys, used aggressive strategies more frequently.

  • The purpose of this study is to make sure what the stress causes of women's EMTs within the firehouse are, and is to suggest ideas (plans) that are possible to resolve this problem. The reasons are because of difficulties such as not only the overwork at one's tasks, the uncomfortable working environment and circumstances, women's pregnancy, but also shift work or the shift system. It's own ideas about the way to resolve these difficulties are as follows: a separate operation of first-aid department, environmental improvement within a fire house (fire station) via remodeling, activation of substitute man power, alterating women's EMT services into daywork system, mutual encouragement and solicitude among co-workers, reinforcement of the number of the working force to be mobilized, and adoption about the rest year system in employment.

  • This study aims to find the major creative ideation patterns embedded in the commercially valuable patents in the mobile communication industry. For the purpose, we analyze 171 cases of the patent infringement lawsuit filed by Nokia in the United States. It is examined that what kind of TRIZ inventive principles and SIT thinking tools were applied to resolve technical contractions in each of the 171 cases respectively. Among the 40 inventive principles of TRIZ, 'feedback' principle was used mostly and 'division' principle the next. Among the 5 thinking tools of SIT, 'attribute dependency' mostly used, and 'division' the next. This suggests that what kind of inventive principles or thinking tools should be considered preferentially to resolve technical contradictions in practically important technical problems in the mobile communication industry.
