  • 식물 바이러스는 작물 수확량에 상당한 손실을 일으키고 작물 생산을 지속적으로 위협하여 세계 식량 안보에 심각한 위협이 된다. 그 중 tomato spotted wilt virus (TSWV)는 주로 원예작물을 감염시키는 가장 위협적인 식물 바이러스로 넓은 기주 범위를 가진다. Reverse-transcription quantitative real-time PCR (RT-qPCR)은 TSWV의 민감한 검출을 위해 널리 사용되고 있지만 표준화의 어려움으로 인해 유용성이 감소한다. 따라서 본 연구에서는 TSWV 검출을 위해 민감하고 정확한 reverse transcription droplet digital polymerase chain reaction (RT-ddPCR)을 확립하였다. TSWV 검출에 대한 RT-qPCR 및 RT-ddPCR의 민감도를 비교하였고, TSWV에 대한 RT-ddPCR의 특이성 분석은 고추에서 주로 발생하는 바이러스 및 음성 대조군에서 특이성을 확인한 결과 증폭되지 않았다. RT-ddPCR 및 RTqPCR에 의해 측정된 TSWV의 선형회귀곡선은 모두 높은 선형성을 나타냈지만, RT-ddPCR 분석이 10배 이상 더 민감하고 더 낮은 TSWV의 copy 수를 검출할 수 있었다. 종합적으로, 우리의 연구 결과는 RT-ddPCR이 TSWV 검출에 대해 높은 민감도와 특이성을 제공하고 낮은 농도의 현장 시료에서 TSWV 검출하는 데 적합하다는 것을 보여준다.

A Rapid and Sensitive Detection of Aflatoxin-producing Fungus Using an Optimized Polymerase Chain Reaction (PCR)

  • Aflatoxin B1 (AFB1) is produced by Aspergillus flavus growing in feedstuffs. Early detection of maize contamination by aflatoxigenic fungi is advantageous since aflatoxins exert adverse health effects. In this study, we report the development of an optimized conventional PCR for AFB1 detection and a rapid, sensitive and simple screening Real-time PCR (qPCR) with SYBR Green and two pairs of primers targeting the aflR genes which involved aflatoxin biosynthesis. AFB1 contaminated maize samples were divided into three groups by the toxin concentration. Genomic DNA was extracted from those samples. The target genes for A. flavus were tested by conventional PCR and the PCR products were analyzed by electrophoresis. A conventional PCR was carried out as nested PCR to verify the gene amplicon sizes. PCR-RFLP patterns, obtained with Hinc II and Pvu II enzyme analysis showed the differences to distinguish aflatoxin-producing fungi. However, they are not quantitative and need a separation of the products on gel and their visualization under UV light. On the other hand, qPCR facilitates the monitoring of the reaction as it progresses. It does not require post-PCR handling, which reduces the risk of cross-contamination and handling errors. It results in a much faster throughout. We found that the optimal primer annealing temperature was $65^{\circ}C$. The optimized template and primer concentration were $1.5{\mu}L\;(50ng/{\mu}L)$ and $3{\mu}L\;(10{\mu}M/{\mu}L)$ respectively. SYBR Green qPCR of four genes demonstrated amplification curves and melting peaks for tub1, afIM, afIR, and afID genes are at $88.0^{\circ}C$, $87.5^{\circ}C$, $83.5^{\circ}C$, and $89.5^{\circ}C$ respectively. Consequently, it was found that the four primers had elevated annealing temperatures, nevertheless it is desirable since it enhances the DNA binding specificity of the dye. New qPCR protocol could be employed for the determination of aflatoxin content in feedstuff samples.

Comparison of clinical diagnostic performance between commercial RRT-LAMP and RT-qPCR assays for SARS-CoV-2 detection

  • The rapid and reliable detection of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) plays a key role in isolating infected patients and preventing further viral transmission. In this study, we evaluated the clinical diagnostic performances of a commercial real-time reverse transcription loop-mediated isothermal amplification (RRT-LAMP) assay (Isopollo® COVID-2 assay, M-monitor, Daegu, Korea) using eighty COVID-19 suspected clinical samples and compared these with the results of a commercial real-time reverse transcription polymerase chain reaction (RT-qPCR) assay (AllplexTM 2019-nCoV rRT-QPCR Assay, SeeGene, Seoul, Korea). The results of the RRT-LAMP assay targeting the N or RdRp gene of SARS-CoV-2 showed perfect agreement with the RT-qPCR assay results in terms of detection. Furthermore, the RRT-LAMP assay was completed in just within a 20-min reaction time, which is significantly faster than about the 2 h currently required for the RT-qPCR assay, thus enabling prompt decision making regarding the isolation of infected patients. The RRT-LAMP assay will be a valuable tool for rapid, sensitive, and specific detection of SARS-CoV-2 in human or unexpected animal clinical cases.

A new cell-direct quantitative PCR based method to monitor viable genetically modified Escherichia coli

  • The development and commercialization of industrial genetically modified (GM) organisms is actively progressing worldwide, highlighting an increased need for improved safety management protocols. We sought to establish an environmental monitoring method, using real-time polymerase chain reaction (PCR) and propidium monoazide (PMA) treatment to develop a quantitative detection protocol for living GM microorganisms. We developed a duplex TaqMan quantitative PCR (qPCR) assay to simultaneously detect the selectable antibiotic gene, ampicillin (AmpR), and the single-copy Escherichia coli taxon-specific gene, D-1-deoxyxylulose 5-phosphate synthase (dxs), using a direct cell suspension culture. We identified viable engineered E. coli cells by performing qPCR on PMA-treated cells. The theoretical cell density (true copy numbers) calculated from mean quantification cycle (Cq) values of PMA-qPCR showed a bias of 7.71% from the colony-forming unit (CFU), which was within ±25% of the acceptance criteria of the European Network of GMO Laboratories (ENGL). PMA-qPCR to detect AmpR and dxs was highly sensitive and was able to detect target genes from a 10,000-fold (10-4) diluted cell suspension, with a limit of detection at 95% confidence (LOD95%) of 134 viable E. coli cells. Compared to DNA-based qPCR methods, the cell suspension direct PMA-qPCR analysis provides reliable results and is a quick and accurate method to monitor living GM E. coli cells that can potentially be released into the environment.

세가지 색상차이를 보이는 착색제를 이용한 치아 우식 관련 균에 관한 연구 (Study of Bacteria Associated with Dental Caries Using a 3 Tone Disclosing Agent)

  • 본 연구는 치태의 성숙도에 따라 치태를 서로 다른 색상으로 염색하는 GC Tri Plaque ID $Gel^{TM}$(GC corporation, Tokyo, Japan)을 이용하여 치아 우식 위험도를 평가하고자 하였다. 치아 우식의 발생 및 진행과 연관된 균인 Streptococcus mutans, Streptococcus sobrinus, Lactobacillus spp.의 수를 Quantitative real-time polymerase chain reaction (qRT-PCR)로 측정하여 치아 우식 위험도를 보았다. 본 실험은 강릉원주대학교 치과병원 임상시험 심사위원회의 심의를 받고 진행하였다. 강릉원주대학교 치과병원 소아치과에 내원한 전신질환이 없는 건강한 9 - 12세의 초등학생 15명의 치면을 착색제로 염색하였다. 치태의 성숙도에 따라 서로 다른 세가지 색상으로 염색되었으며 색상별로 3개의 실험군인 I군(pink/red), II군(blue/purple), III군(light blue)으로 나누었다. 3개의 실험군에서 각각 DNA를 추출한 후, qRT-PCR을 이용하여 S. mutans, S. sobrinus, Lactobacillus spp.의 수를 측정하였다. 3개의 실험군 사이에 S. mutans, S. sobrinus와 Lactobacillus spp. 균 수의 유의한 차이가 관찰되었으며 3종류의 균 모두 III군에서 가장 많이 관찰되었다(p < 0.05). GC Tri Plaque ID $Gel^{TM}$는 기존 착색제와는 달리 치태의 성숙도에 따라 서로 다른 세가지 색상으로 염색되며, 치태 염색 색상의 차이는 치아 우식 관련 균 수의 차이를 보여주었다. GC Tri Plaque ID $Gel^{TM}$이 치아 우식 위험도를 평가하는 하나의 지표로서 사용될 수 있는 가능성을 확인하였다.

Prevalence of Bordetella bronchiseptica, Mycoplasma felis, and Chlamydia felis using a newly developed triplex real-time polymerase chain reaction assay in Korean cat population

  • Bordetella (B.) bronchiseptica, Mycoplasma (M.) felis, and Chlamydia (C.) felis are considered as main bacterial pathogens of feline upper respiratory tract disease (URTD). In this study, a new triplex quantitative real-time polymerase chain reaction (tqPCR) assay was developed for the rapid and differential detection of these bacteria in a single reaction. The assay specifically amplified three bacterial genes with the detection limit of below 10 copies/reaction. The assay showed high repeatability and reproducibility, with coefficients of intra-assay and inter-assay variation of less than 1%. Based on the diagnostic results of the assay using 94 clinical samples obtained from cats with URTD signs, prevalence of B. bronchiseptica, M. felis, or C. felis was 10.6%, 36.2%, or 6.4%, respectively, indicating that the diagnostic sensitivity was comparable to those of previously reported monoplex qPCR assays. The dual infection rates for B. bronchiseptica and M. felis or M. felis and C. felis was 2.1% or 3.2%, respectively. These results indicated that M. felis has been widely spread, and its co-infection with B. bronchiseptica or M. felis has been frequently occurred in Korean cat population. The developed tqPCR assay will serve as a promising tool for etiological and epidemiological studies of these three bacterial pathogens and the prevalence data obtained in this study will contribute to expanding knowledge about the epidemiology of feline URTD in Korea.

Quantitative real-time PCR (qPCR)을 이용하여 2019년 남해도 해역에서 발생한 Cochlodinium polykrikoides (Dinophyceae) 적조의 조기검출 (Early Detection of Cochlodinium polykrikoides (Dinophyceae) Blooms in Namhaedo in 2019 Using Quantitative Real-Time PCR (qPCR))

  • 적조가 처음 시작되는 해역을 조기에 파악하기 위하여 Quantitative real-time PCR (qPCR)을 경남해역 적조현장에 활용하였다. 2019년 경남해역을 대상으로 Cochlodinium polykrikoides를 qPCR로 정량분석한 결과, 6월 초에 저밀도로(0.0015~0.0058 cells mL-1) 검출되기 시작하여 8월 중순에는 최대 0.163 cells mL-1 밀도로 증가하였고, 주로 남해도 주변에서 높게 검출되었다. 8월 말에는 현미경 검경으로 남해도 주변에서 높게 출현함이 확인되었고(최대 24 cells mL-1), 9월 2일에는 남해도에서 적조주의보가 발령되었고(최대 200 cells mL-1), 9월 1일에는 최대 12,000 cells mL-1까지 남해도 해역에서 발생하였다. 위 결과는 극미량의 C. polykrikoides이 적조발생 전에 남해도에서 검출되었고 이후 같은 해역에서 적조가 발생되었음을 보여준다. 이는 qPCR이 극미량의 C. polykrikoides을 조기검출하는데 유용한 방법임을 보여준다.

서양뒤영벌 야외개체군에서 Real-Time PCR을 이용한 Nosema ceranae의 검출 (Detection of a Microsporidium, Nosema ceranae, from Field Population of the Bumblebee, Bombus terrestris, via Quantitative Real-Time PCR)

  • 서양뒤영벌(Bombus terrestris)은 꿀벌의 봉군붕괴증후군(colony collapse disorder)에 대한 대체 화분매개곤충으로서 농업분야에서 중요한 역할을 하고 있다. 최근 서양뒤영벌에서 바이러스, 세균, 응애 등의 여러 병원체와 기생체가 발견되었고, 이들은 서양뒤영벌의 수명과 생식력 등에 영향을 주는 것이 알려져 있다. 서양뒤영벌 야외개체군에서 Nosema spp.를 탐지하기 위해, 서양뒤영벌 성충으로부터 genomic DNA를 추출하여 Nosema spp. 유전자들에 대해 polymerase chain reaction (PCR)을 수행하였다. 이들 유전자 중에서 small subunit ribosomal RNA (SSU rRNA) 유전자만이 증폭되었고, 염기서열분석을 통해 N. ceranae로 확인된 것은 조사된 야외개체군에서 N. ceranae가 서양뒤영벌의 주된 감염체임을 보여준다. Quantitative real-time PCR (qRT-PCR)을 이용하여 SSU rRNA 유전자를 탐지하기 위해, 먼저 PCR을 통해 SSU rRNA 유전자의 2개 영역에 대한 유전자 특이적 증폭을 확인하였다. qRT-PCR을 이용하여 각 개체에서 얻은 genomic DNA의 순차적인 농도희석를 통해 $0.85ng/{\mu}l$ 이하의 genomic DNA 농도에서도 SSU rRNA 유전자가 성공적으로 증폭되는 것이 확인되었다. 이러한 실험 결과, qRT-PCR를 이용한 N. ceranae 특이 유전자 증폭은 서양뒤영벌의 병원체 감염 진단 뿐만 아니라 생태계 위해성 평가에도 활용될 수 있을 것으로 사료된다.

Development of a New Duplex Real-Time Polymerase Chain Reaction Assay for Detection of Dicer in G. gallus

  • Recently, there has been a growing body of evidence showing that cellular microRNAs (miRNAs) are involved in virus-host interactions. Numerous studies have focused on analyses of the expression profiles of cellular miRNAs, but the expression patterns of Dicer, which is responsible for the generation of miRNAs, have only rarely been explored in Gallus gallus. We developed a duplex real-time reverse transcriptase polymerase chain reaction (RT-PCR) assay for the relative quantification of the mRNAs of Dicer and ${\beta}$-actin in G. gallus. To apply this method, the expression of Dicer in avian cells after infection with avian leukosis virus subgroup J (ALV-J) was detected using our established duplex real-time RT-PCR. The duplex real-time RT-PCR assay is sufficiently sensitive, specific, accurate, reproducible, and cost-effective for the detection of Dicer in G. gallus. Furthermore, this study, for the first time, demonstrated that ALV-J can induce differential expression of Dicer mRNA in the ALV-J-infected cells.

Clinicopathological Significance of BRCA1 Promoter Hypermethylation in Thai Breast Cancer Patients

  • Breast cancer susceptibility gene 1 (BRCA1), mapped on chromosome 17q21, is implicated in the mechanisms of cellular DNA repair. Inactivation of this gene is involved in the development of many human cancers, including breast cancer. This study aimed to investigate the prognostic value of BRCA1 promoter hypermethylation and expression in breast cancer cases. Sixty-one breast cancers were examined for BRCA1 hypermethylation by methylation-specific polymerase chain reaction (PCR), and 45 paired normal breast tissues were analyzed for altered BRCA1 mRNA levels by quantitative real-time reverse transcription-polymerase chain reaction (qRT-PCR). Aberrant methylation status in BRCA1 was detected in 15 of 61 cases (24.6%), while reduced expression was found in 7 of 45 (15.6%). BRCA1 hypermethylation was statistically associated with tumor grade III (p=0.04), a high frequency of stage IIB (p=0.02), and triple-negative phenotype (OR= 3.64, 95%CI =1.1-12.3, p=0.03). Our findings indicated that BRCA1 promoter hypermethylation is a useful prognostic marker for breast cancer.
