Draft genome sequence of Pelagicola sp. DSW4-44 isolated from seawater (해수에서 분리된 Pelagicola sp. DSW4-44의 초안 유전체 서열분석)

  • The draft genome sequencing for Pelagicola sp. DSW4-44 (= KCTC 62762 = KCCM 43261), isolated from deep seawater of East Sea in Korea, was performed using Illumina HiSeq platform. As a result, the draft genome was comprised of a total length of approximately 4.85 Mbp with G + C content of 54.3%, and included a total of 4,566 protein-coding genes, 3 rRNA genes, 48 tRNA genes, 3 non-coding RNA genes, and 67 pseudo genes. In the draft genome, the strain DSW4-44 contained genes involved in the nitrogen metabolism of dissimilatory nitrate reduction to ammonium (DNRA) and denitrification, which were not found other strains in the genus Pelagicola.

  • The draft genome sequencing for Zhongshania marina $DSW25-10^T$, isolated from deep seawater of East Sea in Korea, was performed using Illumina HiSeq platform. As a result, the draft genome was comprised of a total length of approximately 4.08 Mbp with G + C content of 49.0%, and included a total of 3,702 protein-coding genes, 3 rRNA genes, 39 tRNA genes, 4 non-coding RNA genes, and 36 pseudogenes. In addition, the metabolic pathways of aliphatic and aromatic compounds were identified. In light of these metabolic pathways, Zhongshania marina $DSW25-10^T$ is expected to be a useful bioremediation resource.

A Phylogenetic Study in Some Long-Horned Beetles (Coleoptera: Cerambycidae) Using Mitochondrial COI Gene and 16S rRNA Sequences

  • Two regions of mtDNA genome, cytochrome oxidase subunit I (COI) and 165 ribosomal RNA (165 rRNA) genes, were sequenced for 15 species of the long-horned beetle belonging to four subfamilies and geographic samples of mulberry longicorn beetle, Apriona germari, from two localities in Korea. Ten samples of A. germari collected from Suwon and Busan revealed three COI haplotypes ranging in nucleotide divergence of 0.3% to 0.5%, and the two populations shared one common COI haplotype (80%). The sequence divergence among 15 species of the long-horned beetle was much higher in COI gene (12.3%∼39.4%) than 16S rRNA gene (7.2% to 23.1), and the maximum value in the COI gene is exceptional compared with other relevant studies, including that of Coleoptera. The greatly increased divergence in the COI gene, in facto was stemmed from a peculiar sequence of Prionus insularis belonging to Prioninne, divergence of which ranges from 31.2% to 39.3% from other species. We discussed possible reason of the divergence in this species. Due to the abnormality of COI gene divergence, decrease in phylogenetic signal was severe in COI nucleotide and, subsequently, the converted amino acid sequences, rendering us to put more confidence on the 16S5 rRNA gene data. Although the molecular phylogeny confidently supports the monophyletic origin of Lepturinae, the presence of discrepancy between molecular data and traditional taxonomic views also is a testable hyothesis. One such discrepancy includes taxonomic position of Sophronica obrioides and Theophilea cylindricollis belonging to Lamiinae.

  • C. sinensis total RMh was containing large amount of 185 rRNA but little 285 rRNA. The size of the double-stranded cDNA synthesized from poly $(A)^{+}$ mRNA was 0.4-4.2 kb long with tapering unto 9.5 kb. Degenerated oligonucleotides (as 2 sense and 3 antisense Primers) were designed on the conserved regions of the known tropomyosin amino acid sequences. From one out of the PCR amplifications using total CDNA and matrix of primers, a specific gene product, 580 bp in size, was produced. Upon Southern hybridization of the PCR products with Schistosomn mnnsoni tropomyosin (SMTM) CDNA, only one signal appeared at the band of 580 bp product. This 580 bp product was considered to encode C. sinensis tropomyosin (CSTM) and cloned in pGEM-3Zf(-) for DNA sequencing. CSTM cDNA was 575 bp containing one open reading frame of 191 predicted amino acids, which revealed 86.3% homology with SMTM and 51.1% with rrichostronsylur coeubnlormis tropomyosin. CSTM cDNA obtained will serve as a probe in the studies of molecular cloning of CSTM.

Eight unrecorded bacterial species isolated from soil and marine sediment in Korea

  • The Earth contains billions of microbial species, although the vast majority cannot be cultured in laboratories and are thus considered unidentified and uncharacterized. Extremophiles are microorganisms that thrive in extreme conditions, including temperature, salinity, and pH. Extremophilic microorganisms have provided important insights for biological, metabolic, and evolutionary studies. Between 2017 and 2019, as part of a comprehensive investigation to identify bacterial species in Korea, eight bacterial strains were isolated from marine and non-marine environments in Jeju Island. These strains were cultured under extreme salinity or pH conditions. Phylogenetic analysis using 16S ribosomal RNA(rRNA) gene sequencing indicated that all eight strains belonged to the phyla Gammaproteobacteria, Bacilli, and Alphaproteobacteria. Based on their high 16S rRNA gene sequence similarities(>98.7%) and the formation of strong monophyletic clades with their closest related species, all isolated strains were considered as an unrecorded strain, previously unidentified species. Gram stain reaction, culture conditions, colony and cell morphology, biochemical characteristics, isolation source, and National Institute of Biological Resources(NIBR) IDs are described in this article. The characterization of these unrecorded strains provides information on microorganisms living in Korea.

Analysis of 16S-23S rRNA Intergenic Spacer Region of Vibrio vulnificus (Vibrio vulnificus의 16S-23S rRNA Intergenic Spacer Region 분석)

  • We have examined the 16S-23S rRNA intergenic spacer region (ISR) of Vibrio vulnificus KCTC 2959. ISRs were amplified by primers complementary to conserved regions of 16S and 23S rRNA genes. ISR amplicons were cloned and sequenced. Analysis of the ISR sequences showed that V. vulnificus KCTC 2959 contains five types of polymorphic ISRs. Size of ISRs ranged from 424 to 741 bp in length and the number of tRNA genes ranged from one to four. The ISRs were designated as ISR-E $(tRNA^{Glu}),\;ISR-IA\;(tRNA^{Ile}-tRNA^{Ala})$, ISR-EKV $(tRNA^{Glu}-tRNA^{Lys}-tRNA^{Val})$, ISR-IAV $(tRNA^{Ile}-tRNA^{Ala}-tRNA^{val})$ and ISR-EKAV $(tRNA^{Glu}-tRNA^{Lys}-tRNA^{Ala}-tRNA^{Val})$ based on their tRNA genes. Multiple alignment of representative sequences from different Vibrio species revealed several domains of high sequence variability. We used the sequences of variable domains to design species-specific primer for detection PCR. Specificity of the primers was examined using genomic DNA prepared from 18 different Vibrio species. The results showed that the PCR using primers designed in this study can be used to detect V. vulnificus from other Vibrio species.

Identification of Metarhizium sp. Isolated from Protaetia brevitarsis seulensis (Kolbe) Using Ribosomal DNA Sequence (흰점박이꽃무지로부터 Metarhizium속 사상균의 분리 및 ribosomal DNA 염기서열에 의한 동정)

  • For the purpose of the protection of beneficial insects from pathogens and the development of control agent against pests, a strain of Metarhizium sp. was isolated from the infected Protaetia brevitarsis seulensis larvae in Korea. Under the scanning electron microscope, the isolate, Metarhizium sp. KMA-1, showed distinct formation of conidia on the palisade-like masse which were comprised of elongate chains and this shape is a typical feature of Metarhizium species. PCR techniques were used to identify the isolate and the primers used were designed on the basis of two kinds of rRNAs sequences, 28S rRNA and internal transcribed spacer(ITS). The specific PCR products from each primer set were amplified and the DNA sequences were determined for the similarity comparison. Sequence alignment of these fragments using GenBank database resulted in the highest homology similarity between the isolate Metarhizium sp. KMA-1 and M. anisopliae. From these results, the isolate Metarhizium sp. KMA-1 in this study was identified as M. anisopliae.

Molecular identification and phylogenetic analysis of Neobenedenia spp. isolated from small yellow croaker (Larimichthys polyactis) (참조기(Larimichthys polyactis)에서 분리된 Neobenedenia spp.에 대한 분자 생물 동정 및 계통수 분석)

  • In this study, we determined the cause of a disease outbreak in small yellow croaker(Larimichthys polyactis) in Jeju island. The major external signs in the dead fish were hemorrhage of the skin. Vibrio harveyi were isolated from a few fishes and viruses were not detected from the diseased fish. However, flukes were confirmed on the skin and we conducted molecular identification and phylogenetic analysis of the isolated parasites. The obtained 28S rRNA sequence of our specimen(Accession No. OM333244) showed the highest homology with Neobenedenia girellae, while the COI sequence of our specimen showed the highest homology with N. melleni. Further sequence analysis with other genes and morphological observation are necessary for accurate identification.

Identification of a Carduus spp. Showing Anti-Mycobacterial Activity by DNA Sequence Analysis of Its ITS1, 5.8S rRNA and ITS2 (Mycobacteria에 대해 항균력을 나타내는 엉겅퀴의 분류를 위한 ITS1, 5.8S rRNA, ITS2의 염기서열 분석)

  • It has been reported that extracts of globe thistle (Echinops spp.) and thistle (Circium spp., Carduus spp. and Onopordum spp.) have anti-bacterial and anti-fungal activities. Methanol extracts of Echinops setifer and Carduus spp. were used to test and see if the extracts of these plants could suppress growth of Mycobacterium smegmatis and Mycobacterium fortuitum. Although extract of Echinops setifer showed no anti-mycobacterial activities, extract of Carduus spp. showed inhibition zones when tested with filter discs. Genomic DNA was isolated from Carduus spp. and PCR was performed to clone a DNA fragment containing ITS1, 5.8S rRNA gene and ITS2. A 733-bp PCR product was obtained and its DNA sequence was reported to the GenBank (accession number GU188570). BLAST search of the obtained DNA sequence did not show a match with any DNA sequences in the Genbank. Carduus crispus and Carduus defloratus had the closest phylogenetic relationships to this plant.

Ecogenetical Characteristics of Dolichospermum in Bukhan River (북한강 수계에서 Dolichospermum의 유전생태학적 특성 연구)

  • This study analyzed the occurrence pattern of Dolichospermum (= Anabaena) in the Bukhan river from March 2012 to December 2014 in order to identify the genotypes of Dolichospermum. Furthermore, 16S rRNA were analyzed to identify the genotypes of Dolichospermum that occurred in 2015 which were then compared to the reference sequence deposited at NCBI. During this period, the occurrence of Dolichospermum was highly correlated to water temperature. In the year 2012 and 2013, Dolichospermum appeared in Lake Cheongpyeong (CP), Sambong (SB), and Lake Paldang (P2) between July and August. However, in 2014, it appeared in SB and P2, but not in CP. This reduction in appearance was attributed to the decreased inflow to Lake Uiam as a result of low rainfall in 2014 as compared to 2012. In July 2015, the Dolichospermum 16S rRNA genotype was confirmed in five locations; Lake Cheongpyeong (CP), Seojong (SJ), Songchon Sewage Treatment Plant (SC), Joan (P4), and Lake Paldang (PD). Anabaena crassa of spiral clone, A. planctonica of linear clone, and A. circinalis of spiral clone exhibited high genetic similarity with the reference sequence. The 16r RNA genotype showed approximately 3 % sequence variation between the locations and were more similar to each other in locations that were closer.
