역전장 전기영동장치를 이용한 대형 DNA 분리에 관한 연구 (Separation of large DNA molecules by pulsed field gel electrophoresis)

  • Gel electrophoresis has proven to be one of the most useful of DNA separation and purification. The new technique of pulsed field gel electrophoresis (PFGE) is high resolution separation of large size DNA moleculs. Conventional continuous gel electrophresis can not be separation of large DNA fragments(20~50 k base). Field inversion gel electrophoresis(FIGE) is very useful for large DNA molecules. We have found that a pulse ratio ; 2 : 1, time ; 24hrs., volts ; $10^{volts}/_{cm}$, start ; 0.45sec, end ; 1sec, is most effectively resolves DNA fragment in the 6~50k base.

Pulsed-field Gel Electrophoresis를 이용한 Mycobacterium fortuitum의 유전형 분석 (Genomic analysis of Mycobacterium fortuitum by pulsed-field gel electrophoresis)

  • 항산균 감염증의 예방 및 치료를 위하여는 역학적인 연구가 중요하다. 본 연구에서는 감염증의 분자역학적 연구를 위한 기법중 아직 항산균을 대상으로 pulsed-field gel electrophoresis (PFGE) 분석법을 확립하고자 하였다. PFGE분석에 적절한 제한효소는 DraI, AsnI 및 XbaI 등이었고 각 제한효소마다 최적의 PFGE조건은 서로 달랐다. DraI의 경우는 두단계로 나누어 전기영동을 시행하였다. 제1단계의 initial pulse는 10초 final pulse는 15초였으며 제2단계는 initial pulse는 60초 final pulse는 70초이었다. 전기영동시간은 각 단계마다 각각 14시간씩이었다. XbaI의 경우는 제2단계 없이 initial pulse가 3초 final pulse가 12초였고 전기영동시간은 22시간이었다. AsnI의 경우는 제2단계 없이 initial pulse가 5초 final pulse가 25초였고 전기영동시간은 22시간이었다. 모든 경우에 있어서 전압은 200V로 하였다. 표준균주로는 M. bovis BCG, M. tuberculosis 및 M. fortuitum등을 사용하였는데 PFGE분석상 동일균종내에서 표준균주들 간의 차이는 발견할 수 없었다. 임상에서 분리된 9주의 M. fortuitum 균주를 대상으로 AsnI 제한효소로 PFGE분석을 시행한 결과 2주만을 제외하고는 서로 간의 유전형 분류가 가능하였다. 균주간의 유전적 거리를 결정하기 위하여 cluster analysis를 시행한 결과 M. fortuitum 균주들은 크게 두 집단으로 나뉘었다. 제한효소 AsnI으로 동일 균종의 분류가 안되는 M. fortuitum 균주들은 XbaI 제한효소을 사용한 PFGE분석으로 유전형의 구분이 가능하였다. Cluster analysis를 시행한 결과 크게 두 집단으로 나뉘었던 M. fortuitum 균주들은 보다 복잡한 집단으로 분류되어 XbaI을 사용한 PFGE분석법이 M. fortuitum 균주분류를 위하여는 보다 적절함을 알 수 있었다. Cluster analysis에서 얻은 최대 % dissimilarity 값은 0.74(AsnI) 및 0.75(XbaI)로서 이 값은 arbitrarily primed polymerase chain reaction(AP-PCR)법보다는 높고 restriction fragment length polymorphism(RFLP) 법보다는 낮아 PFGE법이 RFLP를 보완하거나 대치할 수 있는 세균 유전형 분석법임을 알 수 있었다.

Characterization of Excision Repair Genes Related to Damaged DNA Repair from Eukaryotic Cells

  • The RAD4 gene of Saccharomyces cerevisiae is essential for the incision step of UV-induced excision repair. A yeast RAD4 gene has been previously isolated by functional complementation. In order to identify the RAD4 homologous gene from fungus Coprinus cinereus, we have constructed cosmid libraries from electrophoretically separated chromosomes of the C. cinereus. The 13 C. cinereus chromosomes were resolved by pulse-field gel electrophoresis, hybridized with S. cerevisiae RAD4 DNA, and then isolated homologous C. cinereus chromosome. The insert DNA of the RAD4 homolog was contained 3.2 kb. Here, we report the partial cloning and characterization of fungus C. cinereus homolog of yeast RAD4 gene. Southern blot analysis confirmed that C. cinereus contains the sequence homologous DNA to RAD4 gene and this gene exists as a single copy in C. cinereus genome. When total RNA isolated from C. cinereus cells was hybridized with the 1.2 kb PvuII DNA fragment of the S. cerevisiae RAD4 gene, a 2.5 kb of transcript was detected. The level of the transcript did not increase upon UV-irradiation, suggesting that the RAD4 homologous gene in C. cinereus is not UV-inducible.

Genome Snapshot of Paenibacillus polymyxa ATCC $842^T$

  • Bacteria belonging to the genus Paenibacillus are facultatively anaerobic endospore formers and are attracting growing ecological and agricultural interest, yet their genome information is very limited. The present study surveyed the genomic features of P. polymyxa ATCC $842^T$ using pulse-field gel electrophoresis of restriction fragments and sample genome sequencing of 1,747 reads (approximately 17.5% coverage of the genome). Putative functions were assigned to more than 60% of the sequences. Functional classification of the sequences showed a similar pattern to that of B. subtilis. Sequence analysis suggests nitrogen fixation and antibiotic production by P. polymyxa ATCC $842^T$, which may explain its plant growth-promoting effects.

부산지역에서 분리된 Salmonella enterica serovar Typhi균에 대한 PFGE를 이용한 Molecular typing (Molecular Typing of Salmonella enterica serovar Typhi Strains Isolated in Busan by Pulsed-Field Gel Electrophoresis)

  • 1996년부터 2005년까지 부산지역에서 분리된 Salmonella enterica serovar Typhi 균주에 대한 항균제 내성 변화양상 및 Pulsed-field gel electrophoresis(PFGE)를 이용한 분리주의 분자역학적 형별을 분석하였다. 전체 424주에 대한 항균제 감수성 시험결과 multidrug-resistant (MDR) 6주(1.4%)와 nalidixic acid에만 내성을 보이는 2주를 제외한 나머지 416주(98.1%)가 시험 항균제 18종 모두에 감수성을 보였다. 부산지역 분리 장티푸스균의 유전적 이질성을 확인하고자 실시한 산발 분리 50주의 PFGE/XbaI 시험결과, 최소 32종의 다양한 패턴이 나타났다. 각 패턴별로 제한효소 절편 수는 13개에서 18개까지였고, 절편크기는 약 20 kb에서 630 kb 범위였다. 본 시험결과 부산지역의 장티푸스의 산발 또는 집단 발생시 PFGE는 유용한 역학적 지표로 사용가능함을 알 수 있었으며 또한 전국적 PulseNet 구축의 기초 자료로서 활용도가 높을 것으로 사료된다.

Safety Assessment of Commercial Enterococcus Probiotics in Korea

  • There have been concerns about possible pathogenicity and antimicrobial resistance in Enterococcus, which constitute more than 50% of probiotics in the worldwide market. In this study, Enterococcus in sixteen products manufactured by ten different companies was tested for the presence of six virulence genes and two vancomycin resistance genes. Results in this study showed the safety of Enterococcus on the Korean market and the importance of screening vanA, vanE, agg, cylA, esp, and gelE. Pulse-field gel electrophoresis showed that the sixteen isolates tested in this study are originated from three strains.

Phenotypic and Genotypic Characterization of Salmonella spp. Isolated from Pigs and their Farm Environment in Korea

  • This study's objective was to determine the prevalence of Salmonella spp. in pigs and their farm environments in Korea, and to investigate the relationship between the strains based on their phenotypic and genotypic characteristics. A total of 36 Salmonella spp. were isolated in this study: 18 isolates from 492 pigs (3.7%) and 18 isolates from 418 (4.3%) farmhouse environmental samples from 16 different pig farms. Of the Salmonella strains isolated from the numerous environmental samples, the highest prevalence was observed in slurry or manure, followed by partitions, farmer's hands, floors, water/nipples, ventilation sources, and feed, respectively. All the Salmonella isolates originating from different farms were genetically distinct. In three farms, however, identical phage types and pulse-field gel electrophoresis patterns were observed among Salmonella isolates from pig feces and environmental samples. This study suggests that environments contaminated with Salmonella could pose an infection risk to pigs on pig farms.

Isolation of Norfloxacin Resistan Escherichia Coli from the Han River and Characterization of Resistance Mechanism

  • A total of twenty-five norfloxacin resistant Escherichia coli were isolated from Joongrang-chun stream, a branch of the Han River in Seoul, Korea from May to July in 2000 and their norfloxacin resistance mechanism was characterized for target site mutation, permeability, and efflux pump. Fourteen iso- lates contained the same three mutations, Ser83→Leu and Asp87→Asn in GyrA and Ser90→ lle in ParC. Six isolates had Ser83→Leu and Asp87→Tyr in GyrA and Ser87→lle in ParC while one isolate had Ser83→Leu and Va1103→Ala in GyrA and Ser80→lle in ParC. Two isolates had mutation(s) in GyrA without any mutation in ParC. Two isolates had Ser80→Arg in ParC instead of the commonly found Ser80→lle. Every norfloxacin resistant isolate had an efflux system but the correlation between the efflux activity and MIC was not observed. The amount of OmpF for norfloxacin permeability decreased in resistant isolates compared to the susceptible strains. When amplified polymorphic DNA (RAPD) and pulse field gel electrophoresis (PFGE) were performed, these isolates showed no similarity to each other or clinical isolates.

Prevalence and Characterization of Methicillin-Resistant Staphylococcus aureus in Raw Meat in Korea

  • A total of 2,858 meat samples collected during 2003-2008 in Korea were investigated, and methicillin-resistant Staphylococcus aureus (MRSA) isolates were isolated from 1.0% (9/890) of beef, 0.3% (4/1,055) of pork, and 0.3% (3/913) of chicken meat samples, respectively. MRSA isolates showed the two sequence types (STs), ST72 from beef and pork and ST692 from chicken meat. MRSA isolates from beef and pork were Panton-Valentine leukocidin-negative, staphylococcal cassette chromosome mec type IVa strain with ST72, which is the most prevalent type of communityacquired MRSA in Korea. An identical pulse-field gel electrophoresis pattern was detected among 10 of 16 MRSA isolates: 9 strains from beef (n=5) and pork (n=4) in 2008, and one strain from beef in 2005.
