Microsatellite Marker를 이용한 한우 브랜드 집단의 유연관계와 유전적 구조 분석 (The Genetic Relationship between Regional Population of Hanwoo Brands (Korean Cattle) Using Microsatellite Markers)

  • Nine brand populations of Hanwoo cattle were characterized using 11 microsatellite DNA markers. The studied populations were: Ansung, Yangpyang, DaeGwanryeng, Palkongsangkangwoo, Hoengseong, Jangsu, Sumjinkang, Hadong, Nam-hae. The observed heterozygosity, expected heterozygosity, and polymorphism information content were calculated. Allele frequencies were calculated and used for the characterization of each brand population and to study their genetic relationships. Genetic distances were estimated using Nei's DA genetic distance and the resultant DA matrix was used in the construction of phylogenetic trees. The NJ tree showed that Ansung and Yangpyang, Sumjinkang and Jangsu, Namhae and Ha-Dong are closely related and are considered to have undergone genetic exchange within the same locale. This study will contribute to the local Hanwoo brand industry.

New polymorphic microsatellite markers in the Korean mi-iuy croaker, $Miichthys$ $miiuy$, and their application to the genetic characterization of wild and farmed populations

  • Eighteen new polymorphic microsatellite markers were developed for the Korean mi-iuy croaker ($Miichthys$ $miiuy$, Perciformes, Sciaenidae), and allelic variability was compared between a wild population in Mokpo, Korea, and a hatchery population in Tongyeong, Korea. All loci were amplified readily and demonstrated allelic variability, with the number of alleles ranging from 5 to 37 in the wild population, and from 4 to 12 in the farmed population. The average observed and expected heterozygosities were estimated, respectively, to be 0.74 and 0.78 in the hatchery population samples, and 0.79 and 0.86 in the wild samples. These results indicate lower genetic variability in the hatchery population compared with the wild population, and significant genetic differentiation between the wild population and the hatchery samples ($F_{ST}$=0.058, P<0.001). These microsatellite loci may be valuable for future population genetic studies, monitoring changes in the genetic variation within stocks in a commercial breeding program, conservation genetics, and molecular assisted selective breeding of the mi-iuy croaker in the future.

  • Microsatellite DNA형에 의한 개의 친자감정을 실시한 결과 다음과 같은 결론을 얻었다. Labrador Retriever Pup I과 Pup II는 12개 marker 모두에서 멘델의 유전법칙에 따라 친자관계가 성립되었으나 풍산개인 Pup III은 PEZ1 (106bp/118bp), PEZ10 (276bp/300bp), FHC2010 (228bp/232bp) 등 3개 marker에서 유전법칙에 어긋나 친자관계가 성립되지 않았다.

  • 국내외에서 재배되고 있는 딸기 100품종의 DNA profile 데이터베이스를 구축하기 위하여 다형성이 높은 microsatellite 마커의 선정과 유전적 유사도 분석을 통한 품종식별력 검정 등에 대한 연구를 수행하였다. 딸기 21품종을 274개의 microsatellite 마커로 검정하여 반복 재현성이 높은 25개의 다형성이 높은 마커를 선정하였다. 이들 마커와 국내외에서 재배되고 있는 딸기 100품종을 검정하였을 때 마커당 평균 대립유전자수는 7.50개로 나타났고, 3-13개까지 다양한 분포를 나타내었다. PIC 값은 마커의 유전자형에 따라 0.333-0.841 범위에 속하였으며 평균값도 0.706으로 높게 나타났다. Microsatellite 마커의 대립유전자를 이용하여 딸기 100 품종에 대한 계통도를 작성하였을 때 품종 육성의 계보 및 육성 지역에 따라 7개의 그룹으로 크게 나누어졌으며 2품종을 제외한 98품종이 microsatellite 마커의 유전자형에 의해 식별이 되는 것으로 나타났다. 본 연구에서 얻어진 딸기 품종별 DNA profile 데이터베이스는 품종보호 출원 품종의 재배심사 및 품종진위성과 관련된 종자분쟁을 해결하는 수단으로 유용하게 활용될 수 있을 것이다.

Evaluation of Nonanchored Inter Simple Sequence Repeat (ISSR) Marker to Detect DNA Damage in Common Bean (Phaseolus vulgaris L.) Exposed to Acrylamide

  • Acrylamide is present as a contaminant in heated food products, predominantly from the precursor asparagine. Nonanchored inter simple sequence repeats (ISSRs) are arbitrary multiloci markers produced by PCR amplification with a microsatellite primer. In order to assess the feasibility of microsatellite primers as markers for DNA damage, the study was conducted on common bean (Phaseolus vulgaris L.) exposed to different concentrations of acrylamide. Polymorphisms were abundant among plant samples treated with acrylamide in comparison to control (untreated one) tested with 4- tri-nucleotide, 2 tetra-nucleotide, and 3- dinucelotide primers. The primer (CCG)4 was the best tested primer to generate polymorphism between the DNA of plants treated or not by acrylamide. Polymorphisms became evident as the presence and absence of DNA fragments in treated samples compared with the untreated one. The highest number of DNA variation on ISSR patterns was observed at the micromollar concentrations of acrylamide. Acrylamide was able to induce DNA damage in non concentration-dependent manner with effectiveness at micromollar concentrations. This study demonstrated that ISSR markers can be highly reliable for identification of DNA damage induced by acrylamide.

  • DNA marker 95bp and 100bp are selected as major DNA markers of the BM4311 microsatellite locus in progeny test Hanwoo chromosome 6 linkage map. This document is tried to know whether DNA marker 95bp and 100bp are also major DNA markers in Hanwoo performance valuation in chromosome 6 linkage map. The bootstrap BCa method will be used to calculate confidence interval for DNA markers.

Assessment of genetic diversity among wild and captive-bred Labeo rohita through microsatellite markers and mitochondrial DNA

  • Genetic diversity serves as the basis for selecting and genetically enhancing any culturable species in aquaculture. Here, two different strains of wild (River Ravi and River Kabul) and six captive-bred strains of Labeo rohita from various provinces were se- lected, and genetic diversity among them was evaluated using three different microsatellite markers, i.e., Lr-28, Lr-29, and Lr-37, and one mitochondrial CO1 (Cytochrome c oxidase subunit 1) gene. Different strains of L. rohita were collected, and part of their caudal fin was cut and preserved in ethanol for DNA extraction and determination of genetic diversity among them. Results in- dicated that selected markers were polymorphic with polymorphic information content (PIC) content values above 0.5 with the highest in Lr-28 followed by Lr-29 and then Lr-37. The observed heterozygosity (Ho) of all strains was higher (Avg: 0.731) but less than the expected heterozygosity (He). Moreover, TMs and WRs showed the highest He, while TKs showed the lowest, He. Over- all, inbreeding coefficient (FIS) values observed for all strains with selected markers were positive. The DNA barcoding with the CO1 gene revealed genetic variation among various strains, as demonstrated by the clades in the phylogenetic tree separating the strains into two distinct clusters that then divided into sub-clusters. In conclusion, TMs showed the highest heterozygosity as compared to other strains. Overall results provide the baseline data for the initiation of the genetic improvement program.

Microsatellite 마커를 이용한 은행나무 천연기념물의 DNA 지문 분석 (DNA Fingerprinting Analysis of Natural Monument Gingko Trees Using Microsatellite Markers)

  • 본 연구는 국내 천연기념물 은행나무 23개체를 대상으로 8개의 microsatellite 마커를 이용하여 DNA 지문분석을 수행하였다. 그 결과, 평균 대립유전자수는 6.875개, 평균 이형접합도 관찰치와 기대치는 각각 0.711과 0.710로 나타났다. 이러한 수치는 동일한 마커로 일본 및 중국 은행나무에서 분석된 기존 연구 결과와 유사하였다. 분석된 8개 마커의 다형성 정보량(PIC) 값 및 개체식별력(PD)은 각각 0.677과 0.9999로 높은 개체식별 효율을 나타내었다. 실제 유전형을 비교한 결과에서도 모든 천연기념물 은행나무와 추가로 분석된 일반 은행나무 13개체가 모두 식별되었다. 천연기념물 은행나무에서 계산된 PIC 값을 기준으로 상위 3개의 마커(Ging06, Gb60, Gb61)에서 계산된 개체인식력과 개체식별력이 각각 $8.045{\times}10^{-5}$ 및 99.99%로 계산되므로, 이들 3개의 마커가 은행나무 개체식별을 위한 DNA 지문 분석에 우선 적용이 가능할 것이다. 본 연구의 DNA 지문 분석 결과는 천연기념물 은행나무의 관리와 후계목 육성 및 은행나무 선발 개체의 유전적 동일성 검정에 유용한 자료로 활용될 것으로 판단된다.

  • Chromosomal loss of heterozygosity (LOH) is a common mechanism for the inactivation of tumor suppressor genes in human epithelial cancers. LOH patterns can be generated through allelotyping using polymorphic microsatellite markers; however, owing to the limited number of available microsatellite markers and the requirement for large amounts of DNA, only a modest number of microsatellite markers can be screened. Hybridization to single nucleotide polymorphism (SNP) arrays using Affymetarix GeneChip Mapping 10 K 2.0 Array is an efficient method to detect genome-wide cancer LOH. We determined the presence of LOH in oral SCCs using these arrays. DNA was extracted from tissue samples obtained from 10 patients with tongue SCCs who presented at the Hospital of Tokyo Dental College. We examined the presence of LOH in 3 of the 10 patients using these arrays. At the locus that had LOH, we examined the presence of LOH using microsatellite markers. LOH analysis using Affymetarix GeneChip Mapping 10K Array showed LOH in all patients at the 1q31.1. The LOH regions were detected and demarcated by the copy number 1 with the series of three SNP probes. LOH analysis of 1q31.1 using microsatellite markers (D1S1189, D1S2151, D1S2595) showed LOH in all 10 patients (100). Our data may suggest that a putative tumor suppressor gene is located at the 1q31.1 region. Inactivation of such a gene may play a role in tongue tumorigenesis.

재래흑염소 개체식별과 친자확인을 위한 Microsatellite Marker Set 개발 (Development of a Microsatellite Marker Set for the Individual Identification and Parentage Verification of Korean Native Black Goats)

  • 본 연구는 재래흑염소와 교잡종 염소 총 304두를 대상으로 Microsatellite (MS) marker의 대립유전자형 분석을 통해 염소의 개체식별과 친자확인을 목적으로 실시하였다. 각 MS marker 별 대립유전자형의 다형성을 토대로 11종의 MS marker를 선발하였다. 선발된 MS marker를 사용할 경우 동일한 유전자형을 가진 개체가 출현할 확률이 무작위, 반형매 교배집단에서 각각 5.58×10-10, 1.15×10-7으로 분석되었다. 또한 친자감정 확률은 부모의 정보가 있을 경우 0.999996, 부모의 정보가 없을 경우 0.999833으로 분석되어 국내에서 사육하고 있는 염소들의 개체식별 및 친자확인이 가능할 것으로 사료된다. 또한 국내 재래흑염소 4 계통과 교잡종 염소들 간의 혈연관계 분석을 통해 국내 재래흑염소의 유전적 특성을 확인하였다. 본 연구의 결과는 염소의 개량 기반 구축에 필요한 개체관리와 친자감별 및 향후 염소고기의 생산 이력 구축에 유용하게 활용 할 수 있을 것으로 판단된다.
