Universal Indicators for Oil and Gas Prospecting Based on Bacterial Communities Shaped by Light-Hydrocarbon Microseepage in China

  • Light hydrocarbons accumulated in subsurface soil by long-term microseepage could favor the anomalous growth of indigenous hydrocarbon-oxidizing microorganisms, which could be crucial indicators of underlying petroleum reservoirs. Here, Illumina MiSeq sequencing of the 16S rRNA gene was conducted to determine the bacterial community structures in soil samples collected from three typical oil and gas fields at different locations in China. Incubation with n-butane at the laboratory scale was performed to confirm the presence of "universal microbes" in light-hydrocarbon microseepage ecosystems. The results indicated significantly higher bacterial diversity in next-to-well samples compared with background samples at two of the three sites, which were notably different to oil-contaminated environments. Variation partitioning analysis showed that the bacterial community structures above the oil and gas fields at the scale of the present study were shaped mainly by environmental parameters, and geographic location was able to explain only 7.05% of the variation independently. The linear discriminant analysis effect size method revealed that the oil and gas fields significantly favored the growth of Mycobacterium, Flavobacterium, and Pseudomonas, as well as other related bacteria. The relative abundance of Mycobacterium and Pseudomonas increased notably after n-butane cultivation, which highlighted their potential as biomarkers of underlying oil deposits. This work contributes to a broader perspective on the bacterial community structures shaped by long-term light-hydrocarbon microseepage and proposes relatively universal indicators, providing an additional resource for the improvement of microbial prospecting of oil and gas.

선형판별분석에서 MCMC다중대체법의 효율에 관한 연구 (A Study on the efficiency of the MCMC multiple imputation In LDA)

  • This thesis studies two imputation methods, the MCMC method and the EM algorithm, that take care of the problem. The performance of the two methods for the linear (or quadratic) discriminant analysis are evaluated under various types of incomplete observations. Based on simulated experiments, the effect of the imputation using the EM algorithm and the MCMC method are evaluated and compared in terms of the probability of misclassification and the RMSE. This is done for the various cases of incomplete observations. The cases are differentiated by missing rates, sample sizes, and distances between two classification groups. The studies show that the probability of misclassification and the RMSE of the EM algorithm method is lower than the MCMC method. Therefore the imputation using the EM algorithm is more efficient than the MCMC method. And the probability of misclassification of the method that all vectors of observations with missing values are omitted from analysis is lower than the EM algorithm and the MCMC method when the samples size is small and the rate of missing values is extremely big.

Dietary supplementation of solubles from shredded, steam-exploded pine particles modulates cecal microbiome composition in broiler chickens

  • This study evaluated the effects of supplementing solubles from shredded, steam-exploded pine particles (SSPP) on growth performances, plasma biochemicals, and microbial composition in broilers. The birds were reared for 28 days and fed basal diets with or without the inclusion of SSPP from 8 days old. There were a total of three dietary treatments supplemented with 0% (0% SSPP), 0.1% (0.1% SSPP) and 0.4% (0.4% SSPP) SSPP in basal diets. Supplementation of SSPP did not significantly affect growth or plasma biochemicals, but there was a clear indication of diet-induced microbial shifts. Beta-diversity analysis revealed SSPP supplementation-related clustering (ANOSIM: r = 0.31, p < 0.01), with an overall lower (PERMDISP: p < 0.05) individual dispersion in comparison to the control group. In addition, the proportions of the Bacteroides were increased, and the relative abundances of the families Vallitaleaceae, Defluviitaleaceae, Clostridiaceae, and the genera Butyricicoccus and Anaerofilum (p < 0.05) were significantly higher in the 0.4% SSPP group than in the control group. Furthermore, the linear discriminant analysis effect size (LEfSe) also showed that beneficial bacteria such as Ruminococcus albus and Butyricicoccus pullicaecorum were identified as microbial biomarkers of dietary SSPP inclusion (p < 0.05; | LDA effect size | > 2.0). Finally, network analysis showed that strong positive correlations were established among microbial species belonging to the class Clostridia, whereas Erysipelotrichia and Bacteroidia were mostly negatively correlated with Clostridia. Taken together, the results suggested that SSPP supplementation modulates the cecal microbial composition of broilers toward a "healthier" profile.

Zerumbone Restores Gut Microbiota Composition in ETBF Colonized AOM/DSS Mice

  • Colorectal cancer (CRC) is the leading cause of common malignant neoplasm worldwide. Many studies have analyzed compositions of gut microbiota associated with various diseases such as inflammatory bowel diseases (IBD) and colon cancer. One of the most representative bacteria involved in CRC is enterotoxigenic Bacteroides fragilis (ETBF), a species belonging to phylum Bacteroidetes. We used ETBF colonized mice with azoxymethane (AOM)/dextran sulphate sodium (DSS) and zerumbone, a compound with anti-bacterial effect, to determine whether zerumbone could restore intestinal microbiota composition. Four experimental groups of mice were used: sham, ETBF colonized AOM/DSS group, ETBF colonized AOM/DSS group zerumbone 60 mg kg-1 (ETBF/AOM/DSS + Z (60)), and only zerumbone (60 mg kg-1)-treated group. We performed reversible dye terminators-based analysis of 16S rRNA gene region V3-V4 for group comparison. Microbiota compositions of ETBF/AOM/DSS + Z (60) group and ETBF colonized AOM/DSS group not given zerumbone were significantly different. There were more Bacteroides in ETBF/AOM/DSS + Z (60) group than those in ETBF colonized AOM/DSS group, suggesting that B. fragilis could be a normal flora activated by zerumbone. In addition, based on linear discriminant analysis of effect size (LEfSe) analysis, microbial diversity decreased significantly in the ETBF colonized AOM/DSS group. However, after given zerumbone, the taxonomic relative abundance was increased. These findings suggest that zerumbone not only influenced the microbial diversity and richness, but also could be helpful for enhancing the balance of gut microbial composition. In this work, we demonstrate that zerumbone could restore the composition of intestinal microbiota.

Comparison of gut microbiota composition of farmed olive flounder (Paralichthys olivaceus)

  • The strategy of cultivating healthy fish by manipulating their gut microbiota composition using probiotics is crucial for establishing sustainable fish farms. Information on the gut microbiota composition of healthy fish is important for the efficient development of probiotics and the aquaculture strategies that would apply them. This study assessed the gut microbiota composition of farmed olive flounder according to the growth stage to provide useful information for the development of probiotics. The fish were classified according to their weight, and the intestines of five juveniles weighing less than 100 g and five subadults weighing between 400 and 800 g were used for analysis. The results of alpha diversity analysis confirmed higher richness and diversity in the subadult group than in the juvenile group. Beta diversity analysis revealed clear boundaries and distances between the groups; however, individuals within each group were similar. The two groups showed marked differences in their gut microbiota composition. Phylum-level analysis revealed that the most abundant phylum was Proteobacteria in the juvenile group and Firmicutes in the subadult group. Notably, genus-level analysis revealed that Vibrio accounted for more than 50% of the total composition in the juvenile group. Linear discriminant analysis effect size revealed that the genera Vibrio, Photobacterium, and Leuconostoc were representative of the juvenile group, whereas 19 genera, including Lactococcus and Vagococcus, were representative of the subadult group. Thus, information on the representative microorganisms abundantly present in the intestines of healthy olive flounder can be considered for the selection and development of a probiotic genus for olive flounder farming.

메주의 크기에 따른 간장의 미생물 군집 변화 양상 분석 (Analysis of Microbial Community Change in Ganjang According to the Size of Meju)

  • 간장의 발효는 원재료인 메주와 천일염에서 천이된 미생물 군집에 큰 영향을 받는 것으로 알려져 있다. 본 연구에서는 간장의 발효 고도화를 위하여 메주의 크기 변화가 간장의 미생물 군집에서 분포 변화와 분포 상관관계에 대하여 미치는 영향을 조사하였다. 메주를 전체, 삼등분하여 간장을 제조하였으며, 28일간 발효를 진행하면서 7일 간격으로 간장 시료를 수집하여 16S rRNA 유전자 기반의 미생물 군집 분석을 진행하였다. 속 수준에서 발효가 진행되면서 메주를 전체 사용하여 제조한 간장은 Chromohalobacter (7일), Pediococcus (14일), Bacillus (21일), Pediococcus (28일) 순으로, 메주를 삼등분하여 제조한 간장은 28일 연속으로 Pediococcus가 가장 우점하였다. 메주 크기를 달리한 간장들의 미생물 군집의 beta-diversity 분석 결과, 발효 7일 차와 14일 차에서 메주 크기를 달리하여 제조한 간장의 미생물 군집 분리가 유의미한 차이를 가진다고 보여주었으나 발효 21일 차와 28일 차에는 모든 실험구의 미생물 군집은 분리되지 않았다. 미생물 군집의 분리가 시각적으로 나타난 발효 7일 차와 14일 차에서 미생물 군집 차이를 부여하는 바이오마커를 조사하기 위해 선형 판별 효과 크기 분석을 수행하여 LDA size 별로 정렬하였으며, 발효 7일차에서는 Gammaproteobacteria, Firmicutes, Oceanospirillales, Halomonadaceae, Bacilli, Chromohalobacter 순으로 호염성 미생물군이, 발효 14일 차에서는 Pedioccoccus acidilactici, Lactobacillaceae, Pediococcus, Bacilli, Leuconostocaceae, Weissella 순으로 유산균군이 미생물 군집 차이를 나타내는 것으로 조사되었다. 또한 속과 종에 속하는 바이오마커 미생물군을 주요 미생물로 간주하여 상관관계를 분석한 결과, 메주 크기 별로 미생물군집 간 상관관계가 차이가 있으며, 이에 따라 메주 크기가 간장 내 미생물 간 상호작용에 영향을 미칠 수 있는 것을 확인하였다.

Bacterial communities in the feces of insectivorous bats in South Korea

  • Bats serve as vectors and natural reservoir hosts for various infectious viruses, bacteria, and fungi. These pathogens have also been detected in bat feces and can cause severe illnesses in hosts, other animals, and humans. Because pathogens can easily spread into the environment through bat feces, determining the bacterial communities in bat guano is crucial to mitigate potential disease transmission and outbreaks. This study primarily aimed to examine bacterial communities in the feces of insectivorous bats living in South Korea. Fecal samples were collected after capturing 84 individuals of four different bat species in two regions of South Korea, and the bacterial microbiota was assessed through next generation sequencing of the 16S rRNA gene. The results revealed that, with respect to the relative abundance at the phylum level, Myotis bombinus was dominated by Firmicutes (47.24%) and Proteobacteria (42.66%) whereas Miniopterus fuliginosus (82.78%), Rhinolophus ferrumequinum (63.46%), and Myotis macrodactylus (78.04%) were dominated by Proteobacteria. Alpha diversity analysis showed no difference in abundance between species and a significant difference (p < 0.05) between M. bombinus and M. fuliginosus. Beta-diversity analysis revealed that Clostridium, Asaia, and Enterobacteriaceae_g were clustered as major factors at the genus level using principal component analysis. Additionally, linear discriminant analysis effect size was conducted based on relative expression information to select bacterial markers for each bat species. Clostridium was relatively abundant in M. bombinus, whereas Mycoplasma_g10 was relatively abundant in R. ferrumequinum. Our results provide an overview of bat guano microbiota diversity and the significance of pathogenic taxa for humans and the environment, highlighting a better understanding of preventing emerging diseases. We anticipate that this research will yield bioinformatic data to advance our knowledge of overall microbial genetic diversity and clustering characteristics in insectivorous bat feces in South Korea.

Combined Application Effects of Arbuscular Mycorrhizal Fungi and Biochar on the Rhizosphere Fungal Community of Allium fistulosum L.

  • Arbuscular mycorrhizal fungi (AMF) are widespread soil endophytic fungi, forming mutualistic relationships with the vast majority of land plants. Biochar (BC) has been reported to improve soil fertility and promote plant growth. However, limited studies are available concerning the combined effects of AMF and BC on soil community structure and plant growth. In this work, a pot experiment was designed to investigate the effects of AMF and BC on the rhizosphere microbial community of Allium fistulosum L. Using Illumina high-throughput sequencing, we showed that inoculation of AMF and BC had a significant impact on soil microbial community composition, diversity, and versatility. Increases were observed in both plant growth (the plant height by 8.6%, shoot fresh weight by 12.1%) and root morphological traits (average diameter by 20.5%). The phylogenetic tree also showed differences in the fungal community composition in A. fistulosum. In addition, Linear discriminant analysis (LDA) effect size (LEfSe) analysis revealed that 16 biomarkers were detected in the control (CK) and AMF treatment, while only 3 were detected in the AMF + BC treatment. Molecular ecological network analysis showed that the AMF + BC treatment group had a more complex network of fungal communities, as evidenced by higher average connectivity. The functional composition spectrum showed significant differences in the functional distribution of soil microbial communities among different fungal genera. The structural equation model (SEM) confirmed that AMF could improve the microbial multifunctionality by regulating the rhizosphere fungal diversity and soil properties. Our findings provide new information on the effects of AMF and biochar on plants and soil microbial communities.

Babeisa duncani infection alters gut microbiota profile in hamsters

  • The genus Babesia includes parasites that can induce human and animal babesiosis, which are common in tropical and subtropical regions of the world. The gut microbiota has not been examined in hamsters infected by Babesia duncani. Red blood cells infected with B. duncani were injected into hamsters through intraperitoneal route. To evaluate the changes in gut microbiota, DNAs were extracted from small intestinal contents, acquired from hamsters during disease development. Then, the V4 region of the 16S rRNA gene of bacteria was sequenced using the Illumina sequencing platform. Gut microbiota alternation and composition were assessed according to the sequencing data, which were clustered with >97.0% sequence similarity to create amplicon sequence variants (ASVs). Bacteroidetes and Firmicutes were made up of the major components of the gut microbiota in all samples. The abundance of Bacteroidetes elevated after B. duncani infection than the B. duncani-free group, while Firmicutes and Desulfobacterota declined. Alpha diversity analysis demonstrated that the shown ASVs were substantially decreased in the highest parasitemia group than B. duncani-free and lower parasitemia groups. Potential biomarkers were discovered by Linear discriminant analysis Effect Size (LEfSe) analysis, which demonstrated that several bacterial families (including Muribaculaceae, Desulfovibrionaceae, Oscillospiraceae, Helicobacteraceae, Clostridia UGG014, Desulfovibrionaceae, and Lachnospiraceae) were potential biomarkers in B. duncani-infected hamsters. This research demonstrated that B. duncani infectious can modify the gut microbiota of hamsters.

차세대 염기서열 분석법을 이용한 전통 된장과 청국장의 미생물 분포 분석 (Comparison of Microbial Community Compositions between Doenjang and Cheonggukjang Using Next Generation Sequencing)

  • 본 연구는 우리나라 전통 장류인 된장과 청국장의 미생물 분포와 시료간의 미생물학적 차이에 대해 차세대 염기서열 분석법(NGS)을 이용하여 분석하였다. α-diversity 분석 결과 된장에서 종 추정치와 풍부도가 통계학적으로 유의한 수준으로 높은 것으로 나타났다. 세균 분포를 분석한 결과 문 수준에서 Firmicutes가 된장에서 97.02%, 청국장에서 99.67%를 차지하여 공통적으로 가장 우점하는 것으로 나타났으며, 속 수준에서는 된장과 청국장에서 Bacillus가 각각 71.70%, 59.87%를 차지하여 가장 우점하는 것으로 확인되었다. 된장과 청국장의 미생물 분포에 차이가 있는지 분석하기 위해 PERMANOVA 분석을 수행한 결과 된장과 청국장의 미생물 분포에 통계학적으로 유의한 수준으로 차이가 나는 것으로 나타났다. 각 된장과 청국장 미생물 군집을 대표하는 biomarker를 분석하기 위해 LEfSe분석을 수행한 결과 된장에서 Bacillus subtilis, Tetragenococcus halophilus, Clostridium arbusti가 상대적으로 많이 분포하였으며, 청국장에서는 Bacillus thermoamylovorans, Enterococcus faecium, Lactobacillus sakei가 상대적으로 많이 분포하는 것으로 나타났다. 본 연구를 통해 콩을 주원료로 하는 우리나라 대표 전통장류인 된장과 청국장의 시료별 유사성과 차이점에 대한 미생물 분포를 정의하고 전통장류의 생화학적, 생리학적 특성과 미생물 분포의 상관관계를 규명하기 위한 기초 연구자료로 활용할 수 있을 것으로 기대된다.
