Considering Cell-based Assays and Factors for Genome-wide High-content Functional Screening

  • Recently, great advance is achieved in the field of genome-wide functional screening using cell-based assay. Here, we briefly introduce well-established and typical cell-based assays of GPCR and some parameters which should be considered for genome-wide functional screening. Because of characters and importance of GPCR as drug targets, several ways of assay systems were devised. Among them, high-content screening (HCS) that is based on the analysis of image by confocal microscope is becoming favorite choice. The advances in this technology have been driven exclusively by industry for their convenience. Now, it is turn for academy to define more detail signaling networks via HCS using cDNA or siRNA libraries at genome-wide level. By isolating novel signaling mediators using cDNA or siRNA library, and postulating them as new candidates for therapeutic target, more understanding about life science and more increased chances to develop therapeutics against human disease will be achieved.

토양 metagenome library로부터 혈전용해효소의 탐색 (Screening of Fibrinolytic Enzymes from Soil Metagenome Library)

  • Fibrin clots of blood vessels are one of the serious factor caused cardiovascular disease. The development of a antithrombotic and thrombolysis solvent is necessary to prevent and treat these diseases. It has been reported that a strong fibrin-specific fibrinolytic enzyme was produced from a Korean fermented soybean paste similar to Japanese miso. We have been screened the known or novel fibrinolytic enzymes by activity-based and sequence-based screening from soil DNA metagenome library containing all kinds of environmental genomic DNA. The activity-based screening was determined the protease activity on 0.5% skim milk. For sequence-based screening, we designed a set of primer expanding gene sequence of fibrinolytic enzyme, performed PCR and selected clones showing the expected size of amplicons from metagenome library. Transformation of the gene encoding fibrinolytic enzyme was carried out with commercial vectors and their transformants were selected. Finally, we found 15 positive clones from metagenome library. Then each of sequences were analyzed and identified as similar or known the clones of nattokinase. We are going to perform full sequence of each clones, ligate with expression vector, transform into competent cells and then determine activity of expressed enzymes.

Korean BAC Library Construction and Characterization of HLA-DRA, HLA-DRB3

  • A human bacterial artificial chromosome (BAC) library was constructed with high molecular weight DNA extracted from the blood of a male Korean. This Korean BAC library contains 100,224 clones of insert size ranging from 70 to 150 kb, with an average size of 86 kb, corresponding to a 2.9-fold redundancy of the genome. The average insert size was determined from 288 randomly selected BAC clones that were well distributed among all the chromosomes. We developed a pooling system and three-step PCR screen for the Korean BAC library to isolate desired BAC clones, and we confirmed its utility using primer pairs designed for one of the clones. The Korean BAC library and screening pools will allow PCR-based screening of the Korean genome for any gene of interest. We also determined the allele types of HLA-DRA and HLA-DRB3 of clone KB55453, located in the HLA class II region on chromosome 6p21.3. The HLA-DRA and DRB3 genes in this clone were identified as the DRA*010202 and DRB3*01010201 types, respectively. The haplotype found in this library will provide useful information in future human disease studies.

토양 Metagenome Library로부터 고추역병 저해 클론 탐색 (Pepper Blight Disease Inhibition Metagenome Clone Screening Using Soil Metagenome Library)

  • 고추 역병을 야기하는 Phytophthora capsici 는 짧은 시간 내에 많은 면적에 피해를 주는 병으로 한번 발생하면 방제가 어려운 병으로 알려져 있다. 이러한 역병 곰팡이의 방제를 위하여 본 연구에서는 P. capsici의 염색체 복제 및 세포 골격 유지 등에 관여하는 단백질인 microtubule의 형성 저해를 유도하는 물질을 탐색하여 궁극적으로 고추역병 방제를 위한 연구를 진행하였다. 먼저 P. capsici alpha 및 beta tubulin을 E. coli BL21(DE3)에서 발현시켜 분리 정제하여 in vitro microtubule 형성을 확인하였다. P. capsici microtubule 형성 저해 metagenome clone 스크리닝을 위하여 경기도 수원의 여기산 토양에서 metagenome을 분리하여 library를 제작하여 Fluorescence Resonance Energy Transfer (FRET) 방법을 이용하여 P. capsici microtubule 형성을 저해하는 화합물을 탐색하였다. In vitro 스크리닝에서 약 384개의 metagenome library에서 2종의 clone을 선택하여 고추작물에 직접 방제하여 역병균의 생장 억제를 확인하였다. 이는 차후 고추역병 방제제 개발에 있어 중요한 후보물질뿐만 아니라 metagenome library를 이용한 새로운 방법의 개발이라 사료 된다. 또한 in vitro 스크리닝에서 얻어진 2종의 metagenome clone의 염기서열을 분석하여 항역병 활성에 관련하는 DNA 서열을 확보하고 이를 응용하여 물질을 생산 할 경우, 현장에서 활용 할 수 있는 효과 큰 친환경 천연고추역병 방제제로서의 개발 가능성을 가진다는 점에서 본 연구결과는 매우 의미 있는 결과라 생각된다.

암 건강정보문해력과 암 조기진단행위: 체계적 문헌고찰 (Cancer Health Literacy and Cancer Screening Behaviors: A Systematic Review)

  • 글로벌 데이터를 사용하여 암 건강정보문해력과 암 조기진단 행위 사이의 관계를 체계적으로 평가하고자 하였다. PRISMA 리뷰 가이드라인에 따라 2021년 1월31일까지 PubMed, CINAHL, Embase, Cochrane Library 4개의 웹 데이터베이스에 발표된 원문을 검색하였으며, 참고문헌 목록을 통해 추가로 검색하였다. 18세 이상의 참여자, 암 건강정보문해력과 암 조기진단 행위를 포함하여 측정하였다. 포함 기준에 충족되는 17건의 원문은 암 건강정보문해력을 측정했고 암 조기진단 행위에는 유방 촬영술, 임상 유방암 검진, Papanicolaou 검사, 대장 내시경 검사, PSA 검진 등이 포함되었다. 그중에 11건의 원문에서 암 건강정보문해력과 암 조기진단 행위 사이는 통계적으로 높은 긍정적인 상관관계를 확인하였다. 이러한 결과를 바탕으로 추후 연구에서는 암 건강 지식에 대한 효과적인 중재프로그램과 가이드라인을 개발하는 것에 초점을 맞추어야 한다. 연구결과를 근거로 암 조기진단율 과 공중 보건 향상을 위해서 암 건강정보문해력과 암 조기진단 행위에 관한 모든 영역으로 연구 범위를 확대하여야 한다.

식품소재 라이브러리를 이용한 천식 완화용 물질의 초고속스크리닝 기법 개발 (Development of High Throughput Screening Techniques Using Food-borne Library against Anti-asthma Agents)

  • 천식과 관련하여 산화스트레스 (Oxidant stress)는 그 발병요인 중의 하나로 알려져 있다. 이에 본 연구는 농산물과 한약재를 이용하여 항산화 물질을 찾고자 하였으며, 시간과 비용의 단축을 위하여 HTS인 throughput screening)을 이용을 하였다. 항산화 실험과 관련하여서 DPPH(1,1-diphenyl-2-picrylhydrazyl), FRAP(ferric ion reducing antioxidant power), HO(hydroxyl radical) 소거, linoleic acid에 대한 항산화 활성 등을 시행하였다. 이후 $H_{2}O_2$에 의한 산화스트레스를 이용한 세포사멸을 유도하여 세포생존을 확인해 보았다. 실험결과 해바라기씨(Helianthus annuus), 신선초(Angelica utilis Makino), 시금치(Rehmannia glutinosa Libo) 등이 활성이 높게 나타났다. 본 연구는 여기에서 나온 hit를 이용하여 동물모델 실험을 진행하고자 한다.

팽이버섯의 자실체형성 초기과정에서 특이적으로 발현하는 유전자의 클로닝 (Cloning of a Gene Specifically Expressed During Early Stage of Fruiting Body Formation in Flammulina velutipes)

  • 팽이버섯의 자실체 분화 과정에서 특이적으로 발현하는 유전자 분리를 위한 cDNA library는 발이처리 후 7일째 배양한 균사체의 mRNA에 의해 만들어졌다. cDNA클론 FVFD16(Flammulina velutipes fruiting body differentiation)은 자실체 분화 과정에서 특이적으로 발현되는 클론으로 differential screening에 의해 선발되었다. Northern 분석에 의해 FVFD16의 발현 특성을 관찰한 결과, 1일과 4일째의 균사체에서 현저한 발현량을 나타내었다. FVFD16의 염기 서열을 검색한 결과, FVFD16의 mRNA는 open reading frame을 포함한 128의 아미노산 잔기(13.5kDa)를 가진 단백질로 추정되었다.

Screening Peptides Binding Specifically to Colorectal Cancer Cells from a Phage Random Peptide Library

  • The aim of this study was to screen for polypeptides binding specifically to LoVo human colorectal cancer cells using a phage-displayed peptide library as a targeting vector for colorectal cancer therapy. Human normal colorectal mucous epithelial cells were applied as absorber cells for subtraction biopanning with a c7c phage display peptide library. Positive phage clones were identified by enzyme-linked immunosorbent assay and immunofluorescence detection; amino acid sequences were deduced by DNA sequencing. After 3 rounds of screening, 5 of 20 phage clones screened positive, showing specific binding to LoVo cells and a conserved RPM motif. Specific peptides against colorectal cancer cells could be obtained from a phage display peptide library and may be used as potential vectors for targeting therapy for colorectal cancer.

Construction and Differential Screening of a cDNA Library Specific to Osmotic Stress of Haloxylon ammodendron Seedlings

  • A subtracted cDNA library specific to osmotic stress of Haloxylon ammodendron (Mey.) Bge seedlings was constructed by suppression subtractive hybridization (SSH) and T/A cloning. SSH was performed between two groups of H. ammodendron seedlings, one was cultivated in Hoagland (H) solution as a driver and the other group was treated with osmotic stress of the Hoagland solution by the addition of 400 mM mannitol (M), as a tester. The library consisted of about 400 recombinant clones, with the average size being of 500 bp, ranging from 300 bp to 1500 bp. Using a PCR-select differential screening kit, 100 recombinant clones were randomly chosen from the subtracted cDNA library and hybridized with forward,reverse subtracted and unsubtracted probes for two rounds. As a result, 21 positive clones specific to osmotic stress were obtained and some of them were verified by Northern blot analysis. The sequencing analysis of 6 positive clones and the following homology comparison to GenBank [blastx] non-redundant databases characterized that two sequences obtained in this experiment may contribute to novel drought-related genes.

Optimization of Yeast Surface-Displayed cDNA Library Screening for Low Abundance Targets

  • The yeast surface-displayed cDNA library has been used to identify unknown antigens. However, when unknown target antigens show moderate-to-low abundance, some modifications are needed in the screening process. In this study, a directional random-primed cDNA library was used to increase the number of candidates for the unknown antigen. To avoid the loss of target yeast clones that express proteins at a low frequency in the cDNA library, a comprehensive monitoring system based on magnetic-activated cell sorting, fluorescence-activated cell sorting, and immunofluorescence was established, and a small number of target yeast cells was successfully enriched. These results showed that our optimized method has potential application for identifying rare unknown antigens of the human monoclonal antibody.
