Pharmacological Analysis of Vorinostat Analogues as Potential Anti-tumor Agents Targeting Human Histone Deacetylases: an Epigenetic Treatment Stratagem for Cancers

  • Alteration of the acetylation status of chromatin and other non-histone proteins by HDAC inhibitors has evolved as an excellent epigenetic strategy in treatment of cancers. The present study was sought to identify compounds with positive pharmacological profiles targeting HDAC1. Analogues of Vorinostat synthesized by Cai et al, 2015 formed the test compounds for the present pharmacological evaluation. Hydroxamte analogue 6H showed superior pharmacological profile in comparison to all the compounds in the analogue dataset owing to its better electrostatic interactions and hydrogen bonding patterns. In order to identify compounds with even better high affinity and pharmacological profile than 6H and Vorinostat, virtual screening was performed. A total of 83 compounds similar to Vorinostat and 154 compounds akin to analogue 6H were retrieved. SCHEMBL15675695 (PubCid: 15739209) and AKOS019005527 (PubCid: 80442147) similar to Vorinostat and 6H, were the best docked compounds among the virtually screened compounds. However, in spite of having good affinity, none of the virtually screened compounds had better affinity than that of 6H. In addition SCHEMBL15675695 was predicted to be a carcinogen while AKOS019005527 is Ames toxic. From, our extensive analysis involving binding affinity analysis, ADMET properties predictions and pharmacophoric mappings, we report Vorinostat hydroxamate analogue 6H to be a potential candidate for HDAC inhibition in treatment of cancers through an epigenetic strategy.

Raman Spectroscopic Investigations of the Amide-Amide and Amide-Solvent Interactions (아미드-아미드 및 아미드-용매 상호작용에 관한 Raman 분광학적인 연구)

  • Raman spectra for the carbonyl stretching mode of the amides, and amide-solvent systems have been recorded to investigate the effect of alkyl substitutions at the carbonyl carbon and at the nitrogen on the amide hydrogen-bonding. The data have shown that the interaction affinities are in the order of amide-amide > amide-water > amide-alcohol in formamide system, and amide-water > amide-amide > amide-alcohol in acetamide and propionamide systems. The strength of the proton acceptor of the carbonyl oxygen is increased by the presence of alkyl group to the carbonyl carbon and the proton donorcity of the amide is decreased by the alkyl substitution at the nitrogen. The above results are in good agreement with the ab initio SCF MO calculation.

  • In this study, we presented a newly synthesized pyrene-naphthalene diimide(NDI)-pyrene triad. The optical and structural properties were examined using various characterization techniques. A donor-acceptor-donor triad molecule exhibited a strong charge transfer, though there existed neither intramolecular nor intermolecular hydrogen bonding sites, due to the formation of preferential complementary complex between pyrene and NDI. Powder XRD measurement revealed a sharp and distinctive X-ray patterns, indicating the presence of microcrystalline-like structure. POM images showed anisotropic fingerprint texture similar to that of cholesteric phase, and SEM images showed numerous columnar structures with length of 1 to $10{\mu}m$. Above observation clearly demonstrated that ${\pi}$-complementary NDI-pyrene interactions in the traid was strong enough to form columnar aggregates in the long range.

  • Osteoprotegerin (OPG) is a soluble decoy receptor that inhibits osteoclastogenesis and is closely associated with bone resorption processes. We have designed and determined the solution structures of potent OPG analogue peptides, derived from sequences of the cysteine-rich domain of OPG. The inhibitory effects of the peptides on osteoclastogenesis are dose-dependent ($10^{-6}M-10^{-4}M$), and the activity of the linear peptide at $10^{-4}M$ is ten-fold higher than that of the cyclic OPG peptide. Both linear and cyclic peptides have a ${\beta}$-turn-like conformation and the cyclic peptide has a rigid conformation, suggesting that structural flexibility is an important factor for receptor binding. Based on structural and biochemical information about RANKL and the OPG peptides, we suggest that complex formation between the peptide and RANKL is mediated by both hydrophobic and hydrogen bonding interactions. These results provide structural insights that should aid in the design of peptidyl-mimetic inhibitors for treating metabolic bone diseases caused by abnormal osteoclast recruitment.

  • Recently, interest in technology for eco-friendly energy harvesting has been increasing. Polyvinylidene fluoride (PVDF) is one of the most fascinating materials that has been used in energy harvesting technology as well as micro-filters by utilizing an electrostatic effect. To enhance the performance of the electrostatic effect-based nanogenerator, most studies have focused on enlarging the contact surface area of the pair of materials with different triboelectric series. For this reason, one-dimensional nanofibers have been widely used recently. In order to realize practical energy-harvesting applications, PVDF nanofibers are modified by enlarging their contact surface area, modulating the microstructure of the surface, and maximizing the fraction of the ν-phase by incorporating additives or forming composites with inorganic nanoparticles. Among them, nanocomposite structures incorporating various nanoparticles have been widely investigated to increase the β-phase through strong hydrogen bonding or ion-dipole interactions with -CF2/CH2- of PVDF as well as to enhance the mechanical strength. In this study, we report the recent advances in the nanocomposite structure of PVDF nanofibers and inorganic nanopowders.

Engineered biochar from pine wood: Characterization and potential application for removal of sulfamethoxazole in water

  • The adsorption of sulfamethoxazole (SMX) onto a NaOH-activated pine wood-derived biochar was investigated via batch experiments and models. Surprisingly, the maximum adsorption capacity of activated biochar for SMX (397.29 mg/g) was superior than those of pristine biochars from various feedstock, but comparable to those of commercially available activated carbons. Elovich kinetic and Freundlich isotherm models revealed the best fitted ones for the adsorption of SMX onto the activated biochar indicating chemisorptive interaction occurred on surface of the activated biochar. In addition, the intraparticle diffusion limitation was thought to be the major barrier for the adsorption of SMX on the activated biochar. The main mechanisms for the activated biochar would include hydrophobic, π-π interactions and hydrogen bonding. This was consistent with the changes in physicochemical properties of the activated biochar (e.g., increase in sp2 and surface area, but decrease in the ratios of O/C and H/C).

  • Partial charge is an important and fundamental concept which can explain many aspects of chemistry. Since a molecule can be regarded as neclei surrounded by electron cloud, there is no way to define a partial charge accurately. Nevertheless, there have been many attempts to define these seemingly impossible parameters, since they would facilitate the understanding of molecular properties such as molecular dipole moment, solvation, hydrogen bonding, molecular spectroscopy, chemical reaction, etc. Common methods are based on the charge equalization, orbital occupancy, charge density, and electric multipole moments, and electrostatic potential fitting. Methods based on the charge equalization using electronegativity are very fast, and therefore they have been used to study many compounds. Methods to subdivide orbital occupancy using basis set conversion, relies on the notion that molecular orbitals are composed of atomic orbitals. The main idea is to reduce overlap integral between two nuclei using converted orthogonal basis sets. Using some quantum mechanical observables like electrostatic potential or charge multipole moments. Using potential grids obtained from wavefunction, partial charges can be fitted. these charges are most useful to describe intermolecular electrostatic interactions. Methods to using dipole moment and its derivatives, seems to be sensitive the level of theory, Dividing electron density using density gradient being the most rigorous theoretically among various schemes, bears best potential to describe the charge the most adequately in the future.

  • The title compound, (H/sub 3/NCH/sub 2/CH/sub 2/NH/sub 3/)HPO/sub 4/ (Ⅰ), has been synthesized by hydrothermal technique for the first time and its novel structure analyzed by X-ray single crystallography. The compound (Ⅰ) crystallizes in the monoclinic system, P2/sub 1//c space group with a=10.209(1), b=7.891(1), c= 8.039(1) (equation omitted), β= 92.138(9)°, V=: 647.2(2) (equation omitted), Z=4, R/sub 1/=0.0295 and ωR/sub 2/=0.0811 for 1141 independent reflections. The compound (Ⅰ) is interconnected to give a three-dimensional network through hydrogen-bonding interactions.

Anion Sensing Properties of New Colorimetric Chemosensors Based on Thiourea and Urea Moieties

  • A new colorimetric sensors containing thiourea (1-(4-nitrophenyl)-3-quinolin-6-ylthiourea; 1) and urea(1-(4-nitrophenyl)-3-quinolin-6-ylurea; 2) moieties for fluoride were designed and synthesized. These simple receptors were characterized their stoichiometry, and investigates the mechanism of their selectivity as anion receptors. The addition of tetrabutylammonium fluoride salts to the solution of receptors caused a dramatically and clearly observable color changes from colorless to yellow. To examine their application as anion receptors by UV-vis and $^1H$ NMR spectroscopy results revealed their higher selectivity for fluoride ion than other anions. The receptors and fluoride ion formed a 1:1 stoichiometry complex through strong hydrogen bonding interactions in the first step, followed by a process of deprotonation in presence of an excess of $F^-$ in DMSO solvent.

MW=166.15, Monoclinic, P2/n a= 6.585(7) , b=9.089(4), c=12.937(10)A, β=95.72(5)˚, V=770.4A3, Z=4, Dc=1.43(4) g/cm3, λ (Mo Ka)=0.7093A, r=1.Ocm-1, T=295˚K, final R=0.037 for 698 unique observed reflections. The compound is the product of the intramolecular (2+2) photocycloaddition of Nl-(w-butenyl)uracil and belongs to a (5.2.1.O5.10) tricyclic system. A pair of molecules related by the inversion symmetry are held together by the strong hydrogen bonding interactions between 02 and H3 of the uracil moiety.
