미토콘드리아 Cytb 유전자를 이용한 잔가시고기의 신규 서식지 고령 회천 집단의 유전적 다양성 분석 (Analysis of Genetic Diversity across Newly Occupied Habitats within the Goryeong Population of Pungitius kaibarae Using the Mitochondrial Cytb Gene)

  • 잔가시고기 Pungitius kaibarae의 신규 집단인 고령(GR) 집단과 야생 집단의 특성을 규명하기 위해 미토콘드리아 cytb 유전자 영역의 886 bp 서열을 이용 총 4개 집단 (경상북도 고령(회천, GR), 포항(곡강천, PH), 경산(오목천, GYSA), 강원도 고성(배봉천, GS))을 분석하였다. 고령(GR) 집단에서 가장 낮은 haplotype 다양성을 나타냈고(Hd=0.000), 고성(GS) 집단에서 0.755로 가장 높은 haplotype 다양성을 확인하였다. Nucleotide 다양성은 고성(GS) 집단에서 0.00291로 가장 높은 다양성을 나타냈으며, 고령(GR) 집단에서 가장 0.00000로 가장 낮은 다양성을 보였다. 유전적 분화도에서 고령(GR) 집단은 포항(PH) 집단과 유전적으로 가장 가까운 것으로 나타났다. Haplotype 네트워크는 고령 (GR) 집단이 포항(PH) 집단과 군집되어 가장 유사한 것으로 나타났다. 고령(GR) 집단은 계통발생학적 tree에서 높은 지지도(98%)의 값으로 포항(PH) 집단과 군집됨을 확인하였다. 따라서 고령(GR) 집단은 포항(PH) 집단과 유사한 집단에서 유래됨을 추정하였다.

Mitochondrial D-Loop Variations for Discrimination of Commercial Korean Native Chicken Populations

  • The increasing demand for Korean native chicken meat indicates that the discovery of haplotypes is very important from both economic and conservation points of view. In this study, mtDNA D-loop sequences from two crossbred Korean native chicken populations of 138 individuals were investigated. Twenty six nucleotide substitutions were identified from sequence analysis and were classified into 12 haplotypes. The haplotype H_8 represents 73.47% of Woorimatdag (chicken population) sequences, which were identified in all five Woorimatdag chicken populations investigated. The H_7 haplotype (Dhap1) for D population covers 45% sequences, which indicate maternal inheritance from black Korean native chicken. On the other hand, Chap3 and Chap4 for C population are specific haplotypes, as H_5 and H_2, respectively. Based on the network profiles, six SNPs (C199T, A239G, G242A, A291G, T330C and C391A) of the D-loop region are effective markers for discrimination between Woorimatdag and Hanhyup chicken populations. Also, the phylogenetic analyses of Woorimatdag and Hanhyup chicken populations were used to identify the genetic relationships among the haplotypes. The results presented here can be used for developing molecular markers to discriminate between two commercial Korean native chickens.

Low Levels of Polymorphisms and Negative Selection in Plasmodum knowlesi Merozoite Surface Protein 8 in Malaysian Isolates

  • Human infections due to the monkey malaria parasite Plasmodium knowlesi is increasingly being reported from most Southeast Asian countries specifically Malaysia. The parasite causes severe and fatal malaria thus there is a need for urgent measures for its control. In this study, the level of polymorphisms, haplotypes and natural selection of full-length pkmsp8 in 37 clinical samples from Malaysian Borneo along with 6 lab-adapted strains were investigated. Low levels of polymorphism were observed across the full-length gene, the double epidermal growth factor (EGF) domains were mostly conserved, and non-synonymous substitutions were absent. Evidence of strong negative selection pressure in the non-EGF regions were found indicating functional constrains acting at different domains. Phylogenetic haplotype network analysis identified shared haplotypes and indicated geographical clustering of samples originating from Peninsular Malaysia and Malaysian Borneo. This is the first study to genetically characterize the full-length msp8 gene from clinical isolates of P. knowlesi from Malaysia; however, further functional characterization would be useful for future rational vaccine design.

Spatial and Temporal Genetic Diversity and Population Structure of Hemileia vastatrix from Peruvian Coffee Plantations

  • Population genetic studies of Hemileia vastatrix have been conducted in order to describe the evolutionary dynamics of the pathogen and the disease epidemiology as consequence of changes in disease management and host distribution occurred in Peru after the 2013 epidemic. These analyses were performed by sequencing the internal transcribed spacers of the nuclear ribosomal DNA (rDNA-ITS) of H. vastatrix collected from two coffee growing areas in 2014 and 2018. H. vastatrix population showed high haplotype diversity (Hd = 0.9373 ± 0.0115) with a low nucleotide diversity (π = 0.00322 ± 0.00018). Likewise, AMOVA indicated that fungus population has behaved as a large population without structuring by geographical origin and sampling years (FST = 0.00180, P = 0.20053 and FST = 0.00241, P = 0.19693, respectively). Additionally, the haplotype network based on intraspecific phylogenetic analysis of H. vastatrix using Peruvian and NCBI sequences revealed that Peruvian ancestral haplotypes, which were maintained in time and space, would correspond to the reported sequences of the races II and XXII. This result suggests that no substantial changes have occurred through time in Peruvian Hemileia vastatrix population.

한국 연근해에 출현하는 깨다시꽃게 개체군의 유전학적 분석 (Population genetics of sand crab Ovalipes punctatus in Korean waters )

  • To identify sand crab Ovalipes punctatus populations and establish management units for each population, mtDNA COI regions were analyzed. As a result, the clade of O. punctatus in Korea were separated by two with a genetic distance of 0.17-2.08%, and there was no significant difference in the result of pairwise FST values representing genetic differentiation by sampling areas (p > 0.05). Also, no geographical separation found in the distribution of haplotypes and the results of the haplotype network. This result suggests that O. punctatus larvae were dispersed for a long time by the ocean current by suffering meroplanktonic period for 1 month, and increased the gene flow due to the development of the swimming legs for the increase in mobility. Therefore, in the results of mtDNA COI region analysis of O. punctatus in the East Sea, Yellow Sea, South Sea and East China Sea (Ieodo) of Korea, no clear intra-species differentiation was found.

가계조사를 통한 한국인의 TAP 유전자의 다형성과 HLA-TAP 일배체형 분포에 관한 연구 (Family Study of TAP Gene Polymorphism and HLA-TAP Haplotypes in Koreans)

  • Background: TAP1 and TAP2 are two ABC transporter genes located within the class II region of the human MHC. Their protein products form a heterodimer whose function is to transport peptides from the cytoplasm into the endoplasmic reticulum. This study was performed to examine the polymorphism of TAP genes and the distribution of HLA-TAP haplotypes in the Korean population through family analysis. Methods: The subjects used in this study were 50 healthy Korean families consisting of 233 individuals. TAP1 (codons 333 and 637) and TAP2 (codons 379, 565, 577, 651, 665, and 687) typings were carried out by the PCR-restriction fragment length polymorphism (RFLP) method. HLA-DRB1 and DQB1 genotyping results from a previous study were used for HLA-TAP haplotype analysis. Results: The number (gene frequency) of TAP1 and TAP2 alleles detected were 3 for TAP1 (A 81.5%, B 17.0%, and C 1.5%) and 8 for TAP2 (A1 32.0%, A2 12.5%, B 34.0%, Bky2 6.5%, C 7.0%, D 3.0%, E 4.5%, and G 0.5%). Eleven TAP1-TAP2 haplotypes were observed with $frequency{\geq}1%$, among which 4 haplotypes (A-B, B-A1, A-Bky2, and C-E) showed weak but significant positive linkage disequilibrium (P<0.05). When DRB1-DQB1 haplotypes were extended to TAP1 and TAP2 loci, much diversification of haplotypes was observed: 19 different DRB1-DQB1 haplotypes formed 58 different haplotypes extended to TAP1 and TAP2 loci. These results add more evidence to the view that recombination hotspot is present within and around TAP gene region. Conclusion: The allele frequencies of TAP1 and TAP2 genes and the distribution of TAP1-TAP2 and HLA-TAP haplotypes were studied in Koreans based on a family study.

mtDNA D-loop 변이로 확인된 한국재래닭의 다양한 모계기원 (Multiple Maternal Origins of Korean Native Chicken Based on the mtDNA D-loop Variation)

  • 우리나라 재래닭의 기원을 구명하기 위해서 mtDNA D-loop 영역을 분석한 결과, 1,231~1,232개의 염기구성되어 있으며, 35개소에서 변이가 관찰되었다. 변이 부위를 이용하여 Haplotype을 분류한 결과, 21종으로 분류되었으며 이중 9개인 GenBank에 미등록된 것으로 밝혀졌다. Hplotype 다양성으로 추정한 한국 재래닭의 유전적 변이성은 중국의 재래닭과 유사한 것으로 추정되었다. Haplotype에 대한 Network 분석 결과, 재래닭은 5개의 Clade로 분류되었다. 이들 Clade에 대한 각 집단의 분포 현황으로 한국 재래닭은 운남성 및 중국 재래닭이 보인 결과와 유사하나, 일본의 재래닭과는 약간 상이한 것으로 밝혀졌다. 이상의 결과로 우리나라 재래닭은 공통선조가 다른 5개 이상의 모계가 중국을 통하여 유래되었으며, 일본에도 전파된 것이 확인되었다. 한편, 일본은 한반도를 유래하지 않은 닭의 유입이 있었던 것으로 추정된다.

한국산 중고기속(Sarcocheilichthys) 어류의 유전적 다양성과 분자계통학적 유연관계 (Genetic Diversity and Molecular Phylogenetic Relationships of the Genus Sarcocheilichthys Fish in Korea)

  • 한국산 중고기속(genus Sarcocheilichthys)에 속하는 중고기(S. nigripinnis morii) 8개 집단과 참중고기(S. variegatus wakiyae) 5개 집단의 미토콘드리아 DNA의 cytb 유전자를 이용하여 각 집단의 유전적 다양성 및 분자계통학적 유연관계를 검토하였다. 참중고기 집단이 중고기 집단보다 유전적 다양성이 높은 것으로 확인되었다. cytb 유전자를 기반으로 한 한국산 중 고기속 어류의 분자계통도상에서 참중고기의 영산강(YSR) 집단은 중고기의 탐진강(TJR), 영산강(YSR), 섬진강(SJR) 집단과 clade를 이루며 현재의 분류체계와 일치하지 않는 유전적 유역관계가 나타났다. 한편, 핵 DNA 분자계통도상에서는 참중고기와 중고기로 뚜렷하게 구분이 가능하여 미토콘드리아 및 핵 DNA가 분자계통도상에서 상충하는 mitonuclear 불일치 현상이 나타냈다. 중고기의 섬진강(SJR) 집단이 동진강(DJR) 집단에 이입되어 교배가 일어난 것으로 추정되는 유전자형이 확인되었다. 동해로 유입되는 하천 중 유일하게 형산강(HSR)에만 이입되어 서식하는 것으로 알려진 중고기 집단은 한강(HR) 집단으로부터 이입되어 형성된 집단으로 추정되었지만, 고유한 유전적 그룹을 나타내는 유전자형도 확인되었다. 중고기의 한강(HR), 금강(GR), 만경강(MGR) 집단은 압록강 이북에 분포하는 북방중고기(S. czerskii), S. soldatovi와 유전적으로 동일 집단을 형성하였으며, 이에 다양한 표본을 확보하여 형태학적 및 분자계통학적 연구를 통한 분류학적 재검토가 요구되었다.

Cryptic species diversity of ochtodenes-producing Portieria species (Gigartinales, Rhodophyta) from the northwest Pacific

  • Red algae in the genus Portieria produce secondary halogenated monoterpenes, which are effective deterrents against herbivores, as secondary metabolites. Portieria hornemannii samples from various sites contain different concentrations of these metabolites, suggesting the existence of genetic diversity and cryptic species. To evaluate the genetic diversity and species distribution of Portieria in the northwest Pacific, we analyzed rbcL sequences of samples collected from Korea, Japan, and Taiwan. The phylogenetic analysis revealed five distinct lineages at the species level. One was recognized as Portieria japonica and the others were cryptic lineages in P. hornemannii. The rbcL haplotypes of P. japonica were genetically fragmented into two subgroups of geographic origin; Korean and Japanese. The four cryptic lineages within P. hornemannii were also geographically structured at a much finer scale. These results suggest that different genetic lineages in Portieria evolved from variable microhabitats, consequently influencing secondary metabolites. Further study is required to resolve the relationships between genetic and secondary metabolite variations in Portieria.

Phylogenetic Analysis of Mitochondrial DNA Control Region in the Swimming Crab, Portunus trituberculatus

  • The control region of mitochondrial DNA (13516-14619) is located between srRNA and $tRNA^{lle}$ gene in swimming crab, Portunus trituberculatus. The present study was investigated the genetic polymorph isms of the control region in samples of P. trituberculatus collected at coastal waters of the Yellow Sea in Korea. A total of 300 substitution and indel polymorphic sites were identified. In addition to SNPs and indel variation, a hypervariable microsatellite motif was also identified at position from 14358 to 14391, which exhibited 10 alleles including 53 different suballeles. When the hypervariable microsatellite motif was removed from the alignment, 95 haplotypes were identified (93 unique haplotypes). The nucleotide and haplotype diversities were ranged from 0.024 to 0.028 and from 0.952 to 1.000, respectively. The statistically significant evidence for geographical structure was not detected from the analyses of neighbor-joining tree and minimum-spanning network, neither. This result suggest that population of P. trituberculatus are capable of extensive gene flow among populations. We believed that the polymorph isms of the control region will be used for informative markers to study phylogenetic relationships of P. trituberculatus.
