Identification of small molecules that inhibit the histone chaperone Asf1 and its chromatin function

  • The eukaryotic genome is packed into chromatin, which is important for the genomic integrity and gene regulation. Chromatin structures are maintained through assembly and disassembly of nucleosomes catalyzed by histone chaperones. Asf1 (anti-silencing function 1) is a highly conserved histone chaperone that mediates histone transfer on/off DNA and promotes histone H3 lysine 56 acetylation at globular core domain of histone H3. To elucidate the role of Asf1 in the modulation of chromatin structure, we screened and identified small molecules that inhibit Asf1 and H3K56 acetylation without affecting other histone modifications. These pyrimidine-2,4,6-trione derivative molecules inhibited the nucleosome assembly mediated by Asf1 in vitro, and reduced the H3K56 acetylation in HeLa cells. Furthermore, production of HSV viral particles was reduced by these compounds. As Asf1 is implicated in genome integrity, cell proliferation, and cancer, current Asf1 inhibitor molecules may offer an opportunity for the therapeutic development for treatment of diseases.

Copper, Zinc-Superoxide Dismutase (Cu/Zn SOD) Gene During Embryogenesis of Bombyx mori: Molecular Cloning, Characterization and Expression

  • BmCu/Zn SOD was isolated from early embryo of Bombyx mori using microarray analysis. The BmCu/Zn SOD gene was observed during the early embryonic stage with the strongest signal found at the unfertilizaion, fertilization and blastoderm stages. The BmCu/Zn SOD gene encodes a protein of 154 amino acids with a calculated Mr of 15 kDa. The deduced amino acid sequence of BmCu/Zn SOD indicated that the residues that form on the Cu/Zn binding site are conserved and that the sequence is a 60% identity to that of M. domestica. In a phylogenetic tree, Bm SOD was also close to Drosophila SODs rather than other insect SODs. The BmCu/Zn SOD gene exists as a single copy in the genome. Transcripts of BmCu/Zn SOD cDNA were identified by northern blot analysis. The expression of the BmCu/Zn SOD gene was observed weakly in most of larvae, pre-pupae, pupae and adult tissues. Also, the BmCu/Zn SOD gene was observed in early embryonic stage. Although the roles of SODs remains to be further elucidated, the high expression of BmCu/Zn SOD gene at before 24 h post fertilization suggests that this gene is of general importance during early embryogenesis in the Bombyx mod.

  • 최근 생명 정보학 기술의 발달로 마이크로 단위의 실험조작이 가능해짐에 따라 하나의 chip상에서 전체 genome의 expression pattern을 관찰할 수 있게 되었고, 동시에 수 만개의 유전자들 간의 상호작용도 연구 가능하게 되었다. 이처럼 DNA 마이크로어레이 기술은 복잡한 생물체를 이해하는 새로운 방향을 제시해주게 되었다. 따라서 이러한 기술을 통해 얻어진 대량의 유전자 정보들을 효과적으로 분석하는 방법이 시급하다. 본 논문에서는 실험용 데이터로 하버드대학교의 바이오인포메틱스 코어 그룹의 샘플데이터 이용하여 마이크로어레이 실험에서 다양한 원인에 의해 발생하는 잡음(noise)을 줄이거나 제거하는 과정인 표준화 과정을 거쳐 특징 추출방법인 베이지안 알고리즘 ASA(Adaptive Simulated Annealing) 방법을 이용하여 데이터를 2개의 클래스로 나누고, 정확도를 평가하는 시스템을 설계하고 구현하였다. Lowess 표준화 후 98.23%의 정확도를 보였다.

마렉병 바이러스 감염과 병원성 발현 기전 (Infection and Pathogenesis Mechanisms of Marek's Disease Virus)

  • Like the other herpesviruses, the virion of MDV consists of an envelope, which surrounds an amorphous tegument. Within the tegument, and icosahedral capsid encloses a linear double-stranded DNA core. Although the genome structure of MDV indicates that it is an ${\alpha}-herpesvirus$ like herpes simplex and varicella-zoster viruses, biological properties indicate MDV is more akin to the ${\gamma}-herpesvirus$ group, which includes Epstein-Barr and Kaposi's sarcoma herpesviruses. These herpesviruses replicate lytically in lymphocytes, epithelial and fibroblastic cells, and persist in lymphoblastoid cells. MDV has a complex life cycle and uses two means of replication, productive and non-productive, to exist and propagate. The method of reproduction changes according to a defined pattern depending on changes in virus-cell interactions at different stages of the disease, and in different tissues. Productive (lytic) interactions involve active invasion and take-over of the host cell, resulting in the production of infectious progeny virions. However, some herpesviruses, including MDV, can also establish a non-productive (abortive) infection in certain cell types, resulting in production of cell-associated progeny virus. Non-productive interactions represent persistent infection, in which the viral genome is present but gene expression is limited, there is no structural or regulatory gene translation, no replication, no release of progeny virions and no cell death. Reactivation of the virus is rare, and usually the infectious virus can be re-isolated only after cultivation in vitro. MDV establishes latency in lymphoid cells, some of which are subsequently transformed. In this review article, recent knowledges of the pathogenesis mechanisms followed by MDV infection to sensitive cells and chickens are discussed precisely.

Diverse mechanism on cadmium uptake among rice varieties

  • In last study, Genome-Wide Association Studies (GWAS) was conducted for cadmium content of 295 rice varieties including 137 rice core set and 157 Korea breeding varieties collected from Kongju National University. The results showed that 9 varieties had SNP allele and amino acid substitution in exon of chromosome 1. This study was aim to understanding mechanism of cadmium uptake to confirm correlation of cadmium and other mineral nutrients (Cu, Mn, Fe) among 9 rice varieties. Nine varieties were planted on polluted soil of mine in Korea and cadmium content in root, stem, leaf and it's brown rice was analyzed by ICP-MS (Inductively Coupled Plasma Mass spectrometer, Agilent 7700E, US). Results of this study showed that mechanism for cadmium uptake and accumulation was diversity among varieties. Chin-nong and Ho-nong contained higher levels of cadmium in root, but contained relatively lower levels cadmium in brown rice than other varieties. Cheong-nam, Nam-pyeong, Gan-cheok, Suan absorbed high levels of cadmium through root and then accumulated high cadmium to brown rice. Meanwhile, Yeong-deok and Su-kwang absorbed lower cadmium in root, but high cadmium was accumulated in brown rice. Correlations between cadmium and other mineral nutrients (Cu, Mn, Fe) were analyzed by using SPSS statistics 20. The contents of iron in leaf had minus correlation (p<0.05) with cooper and cadmium in root, cadmium in brown rice. Therefore understanding of cadmium uptake mechanism among varieties will be used to basic data for further breeding and phytoremediation.

Comparison of Full Genome Sequences Between Two Hepatitis B Virus Strains With or Without preC Mutation (A1896) from a Single Korean Hepatocellular Carcinoma Patient

  • This report describes the full-length sequences of 2HBV clones from a hepatocellular carcinoma (HCC) patient, one with preC mutation (1896A) and the other without preC mutation. The high level of discrepancy in mutation frequency between these 2 strains was observed in the Core (C) region among 4 ORFs. These data support previous results that Korean HBV strains, belonging to genotype C2, are prone to mutations. It is possible that the mutations (BCP and preC mutations) associated with the HBeAg defective production might contribute to the diversity of mutations related to HBV persistence, playing an important role in hepatocarcinogenesis in this patient.

Identification and Monitoring of Lactobacillus delbrueckii Subspecies Using Pangenomic-Based Novel Genetic Markers

  • Genetic markers currently used for the discrimination of Lactobacillus delbrueckii subspecies have low efficiency for identification at subspecies level. Therefore, our objective in this study was to select novel genetic markers for accurate identification and discrimination of six L. delbrueckii subspecies based on pangenome analysis. We evaluated L. delbrueckii genomes to avoid making incorrect conclusions in the process of selecting genetic markers due to mislabeled genomes. Genome analysis showed that two genomes of L. delbrueckii subspecies deposited at NCBI were misidentified. Based on these results, subspecies-specific genetic markers were selected by comparing the core and pangenomes. Genetic markers were confirmed to be specific for 59,196,562 genome sequences via in silico analysis. They were found in all strains of the same subspecies, but not in other subspecies or bacterial strains. These genetic markers also could be used to accurately identify genomes at the subspecies level for genomes known at the species level. A real-time PCR method for detecting three main subspecies (L. delbrueckii subsp. delbrueckii, lactis, and bulgaricus) was developed to cost-effectively identify them using genetic markers. Results showed 100% specificity for each subspecies. These genetic markers could differentiate each subspecies from 44 other lactic acid bacteria. This real-time PCR method was then applied to monitor 26 probiotics and dairy products. It was also used to identify 64 unknown strains isolated from raw milk samples and dairy products. Results confirmed that unknown isolates and subspecies contained in the product could be accurately identified using this real-time PCR method.

Comparative Genomic and Genetic Functional Analysis of Industrial L-Leucine- and L-Valine-Producing Corynebacterium glutamicum Strains

  • Corynebacterium glutamicum is an excellent platform for the production of amino acids, and is widely used in the fermentation industry. Most industrial strains are traditionally obtained by repeated processes of random mutation and selection, but the genotype of these strains is often unclear owing to the absence of genomic information. As such, it is difficult to improve the growth and amino acid production of these strains via metabolic engineering. In this study, we generated a complete genome map of an industrial L-valine-producing strain, C. glutamicum XV. In order to establish the relationship between genotypes and physiological characteristics, a comparative genomic analysis was performed to explore the core genome, structural variations, and gene mutations referring to an industrial L-leucine-producing strain, C. glutamicum CP, and the widely used C. glutamicum ATCC 13032. The results indicate that a 36,349 bp repeat sequence in the CP genome contained an additional copy each of lrp and brnFE genes, which benefited the export of L-leucine. However, in XV, the kgd and panB genes were disrupted by nucleotide insertion, which increase the availability of precursors to synthesize L-valine. Moreover, the specific amino acid substitutions in key enzymes increased their activities. Additionally, a novel strategy is proposed to remodel central carbon metabolism and reduce pyruvate consumption without having a negative impact on cell growth by introducing the CP-derived mutant $H^+$/citrate symporter. These results further our understanding regarding the metabolic networks in these strains and help to elucidate the influence of different genotypes on these processes.

Pan-Genomics of Lactobacillus plantarum Revealed Group-Specific Genomic Profiles without Habitat Association

  • Lactobacillus plantarum is a lactic acid bacterium that promotes animal intestinal health as a probiotic and is found in a wide variety of habitats. Here, we investigated the genomic features of different clusters of L. plantarum strains via pan-genomic analysis. We compared the genomes of 108 L. plantarum strains that were available from the NCBI GenBank database. These genomes were 2.9-3.7 Mbp in size and 44-45% in G+C content. A total of 8,847 orthologs were collected, and 1,709 genes were identified to be shared as core genes by all the strains analyzed. On the basis of SNPs from the core genes, 108 strains were clustered into five major groups (G1-G5) that are different from previous reports and are not clearly associated with habitats. Analysis of group-specific enriched or depleted genes revealed that G1 and G2 were rich in genes for carbohydrate utilization (${\text\tiny{L}}-arabinose$, ${\text\tiny{L}}-rhamnose$, and fructooligosaccharides) and that G3, G4, and G5 possessed more genes for the restriction-modification system and MazEF toxin-antitoxin. These results indicate that there are critical differences in gene content and survival strategies among genetically clustered L. plantarum strains, regardless of habitats.

감귤 분자육종을 위한 분자표지 개발 현황 및 전망 (Current status and prospects of molecular marker development for systematic breeding program in citrus)

  • 세계적인 과수작물로서의 경제적 중요성에도 불구하고, 감귤 생산은 주로 자연교잡 실생이나 눈 돌연변이로부터의 선발 또는 단순 품종 도입 등을 통해 이루어지고 있는 실정이다. 긴 유년기, 다배성, 자가불화합성과 같은 감귤 고유의 식물학적 특성, 주요 형질들(병저항성, 수량성, 품질 등)의 QTL에 의한 조절 등은 전통 육종을 통한 우수 품종의 개발을 어렵게 하는 요인이다. 지구 온난화에 의한 생산 여건의 급격한 변화, 소비자 요구 다양화 등은 고품질 감귤의 조기 선발과 안정적 생산, 품종 다양화, 육종 비용 절감 등을 위한 체계적인 감귤 분자육종 프로그램의 도입을 요구하고 있다. 동위효소를 이용한 최초의 감귤 연관지도 작성이 이루어진 이래, 다양한 분자표지를 이용한 연관지도 작성, 생물(CTV, CiLV, ABS, 선충] 및 비생물적(염분, 저온) 스트레스, 아포믹시스, 다배성, 과실착색(카로티노이드, 안토시아닌), 무종자, 웅성불임, 신맛 적음, 생식, 형태(나무, 잎, 꽃, 열매 등), 과실 품질, 종자수, 수량성, 조기 착과 등과 연관된 분자표지 발굴, QTL 맵핑 등이 이루어졌다. CTV 저항성과 적육(안토시아닌 축적) 형질에 대해서는 유전자 클로닝이 이루어졌고, 교배 육종 효율 증대 및 비용 절감을 위해 교잡배와 주심배를 구분하기 위한 다수의 simple sequence repeat (SSR) 분자표지가 개발되었다. 최근, 스위트오렌지와 '클레멘타인' 만다린에 대한 고품질의 표준 유전체가 완성되어 유전체 기반 감귤 분자육종을 위한 토대가 마련되었다. 표준 유전체 정보를 토대로 대규모 분자표지(SNP, SSR, InDel) 기반의 표준 연관 및 물리지도 작성, 비교 유전체 지도 작성, gene annotation, 전사체 분석 등이 활발히 이루어지고 있다. 감귤 유전자원 및 핵심집단에 대해 표준 유전체 기반 비교 유전체 분석, GBS (genotyping-by-sequencing), GWAS (genome wide association study) 등을 통해 감귤의 다양한 형질과 연관된 분자마커 발굴 및 개발, 유용/변이 유전자 클로닝 등에 관한 연구가 가속화될 것으로 전망된다. 또한 표적 유전체 교정 및 VIGS (virus-induced gene silencing) 기술도 유전자 마커의 검증을 비롯한 감귤 분자육종 프로그램에 활발히 이용될 것이다.
