PCR을 이용한 우리나라에서 발견되는 얼룩날개모기속 모기의 종 동정 (Species identification of the Anopheles kyrcanus complex found in Korea using PCR)

  • For identification of four sibling species of the Anopheles hyrcanus complex found in Korea, the 5.8 rDNA-ITS2-28S rDNA region of each species was sequenced and the species-specific primers wee designed The amplified PCR products obtained from each species were analyzed by agarose gel electrophoresis. The result showed a single species- specific band, I.e. 559bp, 432bp, 322bp and 192bp for An. sinensis, An. sp., An. lesteri and An. pullus, respectively. In conclusion, the species-specific PCR primers designed from ITS2 variable regions functioned successfully and specifically, and can be applied as a useful tool for identifying species of the Anopheles hyrcanus complex found in Korea.

Development of Species-Specific PCR Primers for the Detection of Streptococcus sobrinus

  • This study was undertaken to develop species-specific forward and universal reverse PCR primers for the detection of Streptococcus sobrinus. These primers target the variable regions of the 16S ribosomal RNA coding gene (rDNA) and their specificity was tested against 10 strains of S. sobrinus strains and 20 different species of oral bacteria using serial dilutions of the purified genomic DNA of S. sobrinus ATCC $33478^T$. Our data show that species-specific amplicons were obtained from all the S. sobrinus strains tested but not from other species. Both direct and nested PCR could detect as little as 400 pg and 4 fg of genomic DNA from S. sobrinus ATCC $33478^T$, respectively. This result suggests that these PCR primers are highly specific and sensitive and applicable to the detection of S. sobrinus.

Specific Gravity and Dimensional Stability of Boron-Densified Wood on Three Lesser-Used Species from Indonesia

  • Effect of pre-treatment and compression ratio on specific gravity (SG) and dimensional stability improvement of three lesser-used wood species from natural forest area of North Kalimantan Province, Indonesia had been investigated. Hot soaking at 80℃ for 3 hours within 2 and 5% of boron solution was applied as pre-treatment, while compression ratio applied was 20 and 40% from the initial thickness. Densification was conducted using hot pressing machine at 30 kg/㎠ of pressure and 160℃ of temperature for 15 minutes. Specific gravity was measured gravimetrically, while dimensional stability was evaluated through thickness swelling and water absorption as the indicator. Results show that SG of densified wood was influenced by wood species and compression ratio, but not by pre-treatment applied; while dimensional stability was influenced by wood species, compression ratio, and pre-treatment. Specific gravity and water absorption of densified wood was improved significantly. Specific gravity increased 28.86-63.03%, while water absorption decreased 12.80-15.89%. Thickness swelling of 20% densified wood was lower than that of 40% densified wood.

Specific PCR Detection of Four Quarantine Fusarium Species in Korea

  • Fusarium species, a large group of plant pathogens, potentially pose quarantine concerns worldwide. Here, we focus on the development of a method for detecting four Fusarium species in quarantined plants in Korea: F. solani f. sp. cucurbitae, F. stilboides, F. redolens, and F. semitectum var. majus. Species-specific primers were designed from the nucleotide sequences of either the translation elongation factor-1 alpha (TEF1) gene or RNA polymerase II subunit (RPB2) gene. Two different primer sets derived from TEF1, all specific to F. solani f. sp. cucurbitae, were able to differentiate the two races (1 and 2) of this species. A set of nested primers for each race was designed to confirm the PCR results. Similarly, two primer sets derived from RPB2 successfully amplified specific fragments from five F. stilboides isolates grouped within a single phylogenetic clade. A specific TEF1 primer set amplified a DNA fragment from only four of the 12 F. redolens strains examined, which were grouped within a single phylogenetic clade. All of the F. semitectum var. majus isolates could be specifically detected with a single RPB2 primer set. The specificity of the primer sets developed here was confirmed using a total of 130 Fusarium isolates.

국내 식물검역대상 Phytophthora pinifolia의 PCR 검출을 위한 종 특이적 마커 개발 (Species-specific Marker of Phytophthora pinifolia for Plant Quarantine in Korea)

  • 본 연구는 국내 주요 식물검역관리 대상 Phytophthora pinifolia를 대상으로 신속하고 정확한 병원균 종동정 및 검출을 위해 Ypt1 유전자 염기서열을 활용하여 제작된 종 특이적 분석용 분자마커와 다양한 PCR 기법을 활용하여 병원균들에 대한 다양한 검출기술의 표준화 및 최적 검출 시스템 구축을 통하여 실제 검역검역 현장에서 활용 가능한 병원균 존재여부의 신속, 정확한 판별기법을 개발하고자 수행하였다. Ypt1 영역의 염기서열을 기초로 선발된 종 특이적 primer는 1~10 pg의 검출민감도를 가지며 193 bp의 종 특이적 PCR 증폭산물을 형성시켰다. 또한 선발된 종 특이적 primer의 종 특이성을 확인하기 위하여 국내 식물검역대상에 포함된 Phytophthora속 종들과 주요 식물병원균들을 대상으로 conventional PCR과 real-time PCR을 수행한 결과 목표로 한 P. pinifolia DNA에서만 특이적 PCR 증폭산물을 확인할 수 있었다. 선발된 종 특이적 primer에 대한 PCR의 검출 민감도를 확인했을 때 conventional PCR의 검출민감도는 1~10 pg이었다.

  • Genus Phellinus taxonomically belongs to Aphyllophorales and some species of this genus have been used as a medicinal ingredients and Indian folk medicines. Especially, P. linteus and morphological-related species are well-known medicinal fungi that have various biological activities such as humoral and cell-mediated, anti-mutagenic, and anti-cancer activities. However, little is known about the rapid detection for complex Phellinus species. Therefore, this study was carried out to develop specific primers for the rapid detection of P. linteus and other related species. Designing the species-specific primers was done based on internal transcribed spacer sequence data. Each primer set detected specifically P. linteus (PL2/PL5R) and P. baumii (PB1/PB4R). These primer sets could be useful for the rapid detection of specific-species among unidentified Phellinus species. Moreover, restriction fragment length polymorphism analysis of the ITS region with HaeIII was also useful for clarifying the relationship between each 5 Phellinus species.

다중 PCR 분석법을 이용한 참조기, 부세, 흑조기 및 긴가이석태의 신속한 종판별법 개발 (Development of a Multiplex PCR Assay for Rapid Identification of Larimichthys polyactis, L. crocea, Atrobucca nibe, and Pseudotolithus elongates)

  • 참조기는 민어과에 속하는 우리나라의 중요한 산업 어종 중 하나이다. 최근 과도한 남획과 해양 환경의 변화로 참조기의 어획량이 줄어들자 일부 유통과정에서 유사어종인 부세, 흑조기 및 긴가이석태를 참조기로 둔갑시키는 사례가 빈번하게 발생하고 있다. 이에 본 연구에서는 종 특이 primer를 사용하여 참조기, 부세, 흑조기 및 긴가이석태를 신속하게 분석할 수 있는 방법을 마련하였다. 약 1,400 bp의 미토콘드리아 COI 유전자 분석을 통하여 종간 특이성을 나타내는 단일염기다형성 유전자를 탐색하였으며, PCR 증폭산물의 크기를 고려하여 4개의 종특이적 정방향 primer를 제작하였다. 단일 PCR을 이용한 종간 교차반응을 통하여 최적의 PCR 조건을 확립하였으며, 이후 제작된 4개의 정방향 primer를 혼합하여 4종에 대한 다중 PCR 반응을 진행하였다. 증폭된 산물은 전기영동을 통해 크기에 따라 1,540 bp, 1,013 bp, 470 bp 그리고 182 bp로 분리되었으며, 각각 참조기, 흑조기, 부세, 긴가이석태로 명확하게 판별이 가능하였다. PCR 민감도 측정에서도 모든 종에서 $0.1ng/{\mu}l$의 농도까지 검출 가능함을 확인하였다. 따라서, 본 연구에서 개발된 참조기와 유사어종에 대한 종특이 다중 PCR 분석법은 정확도와 민감도가 우수하여, 불법 유통가능성이 있는 제품에 대한 신속하고 정확한 판별로 식품안전관리에 효과적으로 활용될 것이라 사료된다.

First Record of the Monotypic Species, Nonparahalosydna pleiolepis (Polychaeta: Polynoidae) from Korean Waters, with Its DNA Barcoding Information

  • The aim of this study is to report monotypic species, Nonparahalosydna pleiolepis(Marenzeller, 1879) for the first time from Korean waters with its DNA barcoding data. We collected individuals of the species from the subtidal zone of southern coast of Korea through scuba diving. To estimate DNA barcoding gap, the pairwise genetic distances were calculated between N. pleiolepis and its congeners (Halosydna brevisetosa Kinberg, 1856 and Lepidonotus squamatus (Linnaeus, 1758)) based on the cytochrome c oxidase subunit I gene (COI). Inter-specific genetic distances ranged from 18.7% to 24.6%, while intra-specific genetic distance within N. pleiolepis ranged from 0.3% to 0.5%. The maximum intra-specific genetic distance among the three species was 1.4%. The morphological diagnosis of N. pleiolepis with a taxonomic note on the species were also provided.

Species Identification of the Tropical Abalone (Haliotis asinina, Haliotis ovina, and Haliotis varia) in Thailand Using RAPD and SCAR Markers

  • A randomly amplified polymorphic DNA (RAPD) analysis was used to identify the species- and population-specific markers of abalone; Haliotis asinina, H. ovina, and H. varia in Thai waters. Fifteen species-specific and six population-specific RAPD markers were identified. In addition, an 1650 bp band (UBC195) that was restricted to H. ovina from the Gulf of Thailand (east) was also found. All of the specific RAPD markers were cloned and sequenced. Twenty pairs of primers were designed and specificity-tested (N = 12 and 4 for target and non-target species, respectively). Seven primer pairs (CUHA1, 2, 4, 11, 12, 13, and 14) were specifically amplified by H. asinina DNA, whereas a single pair of primers showed specificity with H. ovina (CUHO3) and H. varia (CUHV1), respectively. Four primer pairs, including CUHA2, CUHA12, CUHO3, and CUHV1, were further examined against 216 individuals of abalone (N = 111, 73, and 32, respectively). Results indicated the species-specific nature of all of them, except CUHO3, with the sensitivity of detection of 100 pg and 20 pg of the target DNA template for CUHA2 and CUHA12 and CUHV1, respectively. The species-origin of the frozen, ethanol-preserved, dried, and boiled H. asinina specimens could also be successfully identified by CUHA2.

A New Approach Using the SYBR Green-Based Real-Time PCR Method for Detection of Soft Rot Pectobacterium odoriferum Associated with Kimchi Cabbage

  • Pectobacterium odoriferum is the primary causative agent in Kimchi cabbage soft-rot diseases. The pathogenic bacteria Pectobacterium genera are responsible for significant yield losses in crops. However, P. odoriferum shares a vast range of hosts with P. carotovorum, P. versatile, and P. brasiliense, and has similar biochemical, phenotypic, and genetic characteristics to these species. Therefore, it is essential to develop a P. odoriferumspecific diagnostic method for soft-rot disease because of the complicated diagnostic process and management as described above. Therefore, in this study, to select P. odoriferum-specific genes, species-specific genes were selected using the data of the P. odoriferum JK2.1 whole genome and similar bacterial species registered with NCBI. Thereafter, the specificity of the selected gene was tested through blast analysis. We identified novel species-specific genes to detect and quantify targeted P. odoriferum and designed specific primer sets targeting HAD family hydrolases. It was confirmed that the selected primer set formed a specific amplicon of 360 bp only in the DNA of P. odoriferum using 29 Pectobacterium species and related species. Furthermore, the population density of P. odoriferum can be estimated without genomic DNA extraction through SYBR Green-based real-time quantitative PCR using a primer set in plants. As a result, the newly developed diagnostic method enables rapid and accurate diagnosis and continuous monitoring of soft-rot disease in Kimchi cabbage without additional procedures from the plant tissue.
