한국 육성 벼 품종의 DNA profiling에 의한 유전적 다양성 분석 및 품종 판별 (Discrimination of Korean rice varieties as revealed by DNA profiling and its relationship with genetic diversity)

  • 벼 품종의 DNA profiling을 위하여 SSR 마커를 활용하여 한국 벼의 품종판별 기술 확립을 위하여 국내에서 육성된 벼 243개 품종에 대하여 최종 선발된 7개의 SSR 마커(RM21, RM257, HsSSR01-52, RM333, RM580, RM1306, RM157)를 이용하여 판별하였다. 판별용으로 이용된 SSR 마커 7개의 총 대립인자 수는 130개였으며, 대립인자 수의 범위는 10 ~ 32개이었고, 평균 대립인자 수는 18.57이었다. PIC 값은 0.679 (HsSSR01-52) ~ 0.895 (RM333)의 범위이었으며, 평균 PIC 값은 0.774이었다. SSR 마커 7개의 조합으로 6단계의 판별을 통해 총 243개 품종 중 243개 모든 품종의 구별이 가능하였다. 이와 같은 결과, 본 연구에 이용된 SSR 7개 마커는 한국 벼 품종의 판별과 순도유지에 매우 효율적으로 이용할 수 있을 것으로 여겨진다.

Reverse Random Amplified Microsatellite Polymorphism Reveals Enhanced Polymorphisms in the 3' End of Simple Sequence Repeats in the Pepper Genome

  • Microsatellites or simple sequence repeats (SSR) are widely distributed in eukaryotic genomes and are informative genetic markers. Despite many advantages of SSR markers such as a high degree of allelic polymorphisms, co-dominant inheritance, multi-allelism, and genome-wide coverage in various plant species, they also have shortcomings such as low polymorphic rates between genetically close lines, especially in Capsicum annuum. We developed an alternative technique to SSR by normalizing and alternating anchored primers in random amplified microsatellite polymorphisms (RAMP). This technique, designated reverse random amplified microsatellite polymorphism (rRAMP), allows the detection of nucleotide variation in the 3' region flanking an SSR using normalized anchored and random primer combinations. The reproducibility and frequency of polymorphic loci in rRAMP was vigorously enhanced by translocation of the 5' anchor of repeat sequences to the 3' end position and selective use of moderate arbitrary primers. In our study, the PCR banding pattern of rRAMP was highly dependent on the frequency of repeat motifs and primer combinations with random primers. Linkage analysis showed that rRAMP markers were well scattered on an intra-specific pepper map. Based on these results, we suggest that this technique is useful for studying genetic diversity, molecular fingerprinting, and rapidly constructing molecular maps for diverse plant species.

Chromosome-specific polymorphic SSR markers in tropical eucalypt species using low coverage whole genome sequences: systematic characterization and validation

  • Eucalyptus is one of the major plantation species with wide variety of industrial uses. Polymorphic and informative simple sequence repeats (SSRs) have broad range of applications in genetic analysis. In this study, two individuals of Eucalyptus tereticornis (ET217 and ET86), one individual each from E. camaldulensis (EC17) and E. grandis (EG9) were subjected to whole genome resequencing. Low coverage (10×) genome sequencing was used to find polymorphic SSRs between the individuals. Average number of SSR loci identified was 95,513 and the density of SSRs per Mb was from 157.39 in EG9 to 155.08 in EC17. Among all the SSRs detected, the most abundant repeat motifs were di-nucleotide (59.6%-62.5%), followed by tri- (23.7%-27.2%), tetra- (5.2%-5.6%), penta- (5.0%-5.3%), and hexa-nucleotide (2.7%-2.9%). The predominant SSR motif units were AG/CT and AAG/TTC. Computational genome analysis predicted the SSR length variations between the individuals and identified the gene functions of SSR containing sequences. Selected subset of polymorphic markers was validated in a full-sib family of eucalypts. Additionally, genome-wide characterization of single nucleotide polymorphisms, InDels and transcriptional regulators were carried out. These variations will find their utility in genome-wide association studies as well as understanding of molecular mechanisms involved in key economic traits. The genomic resources generated in this study would provide an impetus to integrate genomics in marker-trait associations and breeding of tropical eucalypts.

High-Throughput Development of Polymorphic Simple Sequence Repeat Markers Using Two Whole Genome Sequence Data in Peucedanum japonicum

  • Resource plants are important and have strong potential for a variety of utilities as crops or pharmaceutical materials. However, most resource plants remain wild and thus their utility for breeding and biotechnology is limited. Molecular markers are useful to initiate genetic study and molecular breeding for these understudied resource plants. We collected various wild collections of Peucedanum japonicum which is indigenous resource plants utilized as oriental medicine and leafy vegetables in Korea. In this study, we produced two independent whole genome sequences (WGSs) from two collections and identified large scale polymorphic simple sequence repeat (pSSR) based on our pipeline to develop SSR markers based on comparison of two WGSs. We identified a total of 452 candidate pSSR contigs. To confirm the accuracy and utility of pSSR, we designed ten SSR primer pairs and successfully applied those to seven collections of P. japonicum. The WGS and pSSR candidates identified in this study will be useful resource for genetic research and breeding purpose for the valuable resource plant, P. japonicum.

홍해삼 유전체 분석에 의한 microsatellite의 분포도 연구 (Analysis of Microsatellite Patterns in the Genome of Red Sea Cucumber)

  • 본 연구는 홍해삼의 유전체를 분석하여 홍해삼의 유전자 마커 개발을 위한 기초 자료로 활용하기 위해 수행되었다. 울릉도_일반과 울릉도_토착으로 microsatellite marker 분석을 실시하였다. 그 결과 dinucleotide repeat 서열이 81.3~81.4%로 가장 많이 차지 되었으며, 반복서열 개수가 증가될수록 감소되는 경향을 보였다. 일반적으로 microsatellite는 5~10 반복수 사이에 집중적으로 존재하였으며, 반복 서열의 크기가 클수록 반복수가 적어지는 양상을 보였다. Di, tri, tetra-nucleotides 반복에서 각각 (AT)5, (AAT)5, (AAAT)5 등이 가장 높은 것들로 나타났다. (CG), (CCG) 등은 동일 반복 단위의 다른 반복 단위에 비교하여 매우 낮게 관찰되었다. Di-와 tri-nucleotide는 반복수가 각각 35와 32까지 지속적으로 나타난 다음에 비연속적으로 44와 43 반복까지 계수 되었다. Tetra-, penta- 및 hexa-nucleotide는 각각 25, 21 및 14까지 연속적으로 나타났다. 본 분석결과에 따르면 microsatellite는 특이서열반복에 대해 편중되는 경향성을 보이는 것으로 나타났다. 따라서 홍해삼의 microsatellite 분석에서 고유의 반복 서열과 반복수를 유지하는 것으로 추정되므로 향후 연구를 위한 기초 자료로 활용하는 것이 가능할 것으로 판단된다.

변동 운용방침이 적용되는 조정가능한 대기모형 분석 (Analysis of a Controllable Queueing Model Operating under the Alternating Operating Policies)

  • Different from general operating policies to be applied for controllable queueing models, two of three well-known simple N, T and D operating policies are applied alternatingly to the single server controllable queueing models, so called alternating (NT), (ND) and (TD) policies. For example, the alternating (ND) operating policy is defined as the busy period is initiated by the simple N operating policy first, then the next busy period is initiated by the simple D operating policy and repeats the same sequence after that continuously. Because of newly designed operating policies, important system characteristic such as the expected busy and idle periods, the expected busy cycle, the expected number of customers in the system and so on should be redefined. That is, the expected busy and idle periods are redefined as the sum of the corresponding expected busy periods and idle periods initiated by both one of the two simple operating policies and the remaining simple operating policy, respectively. The expected number of customers in the system is represented by the weighted or pooled average of both expected number of customers in the system when the predetermined two simple operating policies are applied in sequence repeatedly. In particular, the expected number of customers in the system could be used to derive the expected waiting time in the queue or system by applying the famous Little's formulas. Most of such system characteristics derived would play important roles to construct the total cost functions per unit time for determination of the optimal operating policies by defining appropriate cost elements to operate the desired queueing systems.

Comparative Analysis of Chloroplast Genome of Dysphania ambrosioides (L.) Mosyakin & Clemants Understanding Phylogenetic Relationship in Genus Dysphania R. Br.

  • Dysphania ambrosioides (L.) Mosyakin & Clemants which belongs to Chenopodiaceae/Amaranthaceae sensu in APG system has been known as a useful plant in various fields as well as an invasive species spreading all over the world. To understand its phylogenetic relationship with neighbour species, we completed chloroplast genome of D. ambrosioides collected in Korea. Its length is 151,689 bp consisting of four sub-regions: 83,421 bp of large single copy (LSC) and 18,062 bp of small single copy (SSC) regions are separated by 25,103 bp of inverted repeat (IR) regions. 128 genes (84 protein-coding genes, eight rRNAs, and 36 tRNAs) were annotated. The overall GC content of the chloroplast genome is 36.9% and those in the LSC, SSC and IR regions are 34.9%, 30.3%, and 42.7%, respectively. Distribution of simple sequence repeats are similar to those of the other two Dysphania chloroplasts; however, different features can be utilized for population genetics. Nucleotide diversity of Dysphania chloroplast genomes 18 genes including two ribosomal RNAs contains high nucleotide diversity peaks, which may be genus or species-specific manner. Phylogenetic tree presents that D. ambrosioides occupied a basal position in genus Dysphania and phylogenetic relation of tribe level is presented clearly with complete chloroplast genomes.

Genetic diversity and population structure of rice accessions from South Asia using SSR markers

  • The population structure of a domesticated species is influenced by the natural history of the populations of its pre-domesticated ancestors, as well as by the breeding system and complexity of breeding practices implemented by humans. In the genetic and population structure analysis of 122 South Asia collections using 29 simple sequence repeat (SSR) markers, 362 alleles were detected, with an average of 12.5 per locus. The average expected heterozygosity and polymorphism information content (PIC) for each SSR locus were 0.74 and 0.72,respectively. The model-based structure analysis revealed the presence of three clusters with the 91.8% (shared > 75%) membership, with 8.2% showing admixture. The genetic distances of Clusters 1-3 were 0.55, 0.56, and 0.68, respectively. Polymorphic information content followed the same trend (Cluster 3 had the highest value and Cluster 1 had smallest value), with genetic distances for each cluster of 0.52, 0.52, and 0.65, respectively. This result could be used for supporting rice breeding programs in South Asia countries.

Simple sequence repeat marker development from Codonopsis lanceolata and genetic relation analysis

  • In this study, we developed 15 novel polymorphic simple sequence repeat (SSR) markers by SSR-enriched genomic library construction from Codonopsis lanceolata. We obtained a total of 226 non-redundant contig sequences from the assembly process and designed primer sets. These markers were applied to 53 accessions representing the cultivated C. lanceolata in South Korea. Fifteen markers were sufficiently polymorphic, and were used to analyze the genetic relationships between the cultivated C. lanceolata. One hundred three alleles of the 15 SSR markers ranged from 3 to 19 alleles at each locus, with an average of 6.87. By cluster analysis, we detected clear genetic differences in most of the accessions, with genetic distance varying from 0.73 to 0.93. Phylogenic analysis indicated that the accessions that were collected from the same area were distributed evenly in the phylogenetic tree. These results indicate that there is no correlative genetic relationship between geographic areas. These markers will be useful in differentiating C. lanceolata genetic resources and in selecting suitable lines for a systemic breeding program.

Genetic diversity assessment of lily genotypes native to Korea based on simple sequence repeat markers

  • Molecular characterization of different genotypes reveals accurate information about the degree of genetic diversity that helps to develop a proper breeding program. In this study, a total of 30 EST-based simple sequence repeat (EST-SSR) markers derived from trumpet lily (Lilium longiflorum) were used across 11 native lily species for their genetic relationship. Among these 30 markers, 24 SSR markers that showed polymorphism were used for evaluation of diversity spectrum. The allelic number at per locus ranged from 1 at SSR2 locus to 34 alleles at SSR15 locus, with an average of 11.25 alleles across 24 loci observed. The polymorphic information content, PIC, values ranged from 0.0523 for SSR9 to 0.9919 for SSR2 in all 24 loci with an average of 0.3827. The allelic frequency at every locus ranged from 0.81% at SSR2 locus to 99.6% at SSR14 locus. The pairwise genetic dissimilarity coefficient revealed the highest genetic distance with a value of 81.7% was in between L. dauricum and L. amabile. A relatively closer genetic distance was found between L. lancifolium and L. dauricum, L. maximowiczii and L. concolor, L. maximowiczii and L. distichum (Jeju), L. tsingtauense and L. callosum, L. cernuum and L. distichum (Jeju ecotype), of which dissimilarity coefficient was 50.0%. The molecular fingerprinting based on microsatellite marker could serve boldly to recognize genetically distant accessions and to sort morphologically close as well as duplicate accessions.
