한국특산종 외대잔대(Adenophora racemosa)의 분자계통학적 위치 (Molecular Phylogenetic Position of Adenophora racemosa, an Endemic Species in Korea)

  • Adenophora racemosa is recently reported as a new Korean endemic plant species. However, the phylogenetic relationship of this genus has been controversial due to the morphological similarity and frequent morphological change of aerial parts. To verify the phylogenetic position of Adenophora racemosa and phylogenetic relationship of genus Adenophora, we analyzed the internal transcribed spacer (ITS) sequence of nuclear ribosomal DNA (nrDNA) and random amplified polymorphic DNA (RAPD) using 21 individual of 6 Adenophora species, A. verticillata, A. divaricata, A. racemosa, A. remotiflora, A. stricata and A. tetraphylla. In comparative analysis of the nrDNA-ITS sequences, we could not found not only any species specific nucleotide sequence but also could not estimated their inter or intra species. In the phylogenic analysis based on the RAPD derived DNA polymorphism, Adenophora species were classified into four groups by clustering analysis of the UPGMA. These results suggest that the DNA fingerprinting based on RAPD is more suitable than nrDNA-ITS sequence for the phylogenetic analysis of Adenophora species.

Divergence time estimation of an ancient relict genus Mankyua (Ophioglossaceae) on the young volcanic Jejudo Island in Korea

  • Mankyua chejuense is the only member of the monotypic genus Mankyua (Ophioglossaceae) and is endemic to Jejudo Island, Korea. To determine the precise phylogenetic position of M. chejuense, two cpDNA regions of 42 accessions representing major members of lycophytes are obtained from GenBank and analyzed using three phylogenetic analyses (maximum parsimony, maximum likelihood, and Bayesian inference). In addition, the divergence time is estimated based on a relaxed molecular clock using four fossil calibration points. The phylogenetic position of Mankyua still appears to be uncertain, representing either the earliest diverged lineage within Ophioglossaceae or a sister to the clade containing Ophioglossum and Helminthostachys. The most recent common ancestor of Ophioglossaceae and its sister lineage, Psilotum, was estimated to be 256 Ma, while the earliest divergence of Mankyua was estimated to be 195 Ma in the early Jurassic.

Phylogenetic position of Daphne genkwa (Thymelaeaceae) inferred from complete chloroplast data

  • Daphne genkwa (Thymelaeaceae) is a small deciduous shrub widely cultivated as an ornamental. The complete chloroplast genome of this species is presented here. The genome is 132,741 bp long and has four subregions: 85,668 bp of large single-copy and 28,365 bp of small single-copy regions are separated by 9,354 bp of inverted repeat regions with 107 genes (71 protein-coding genes, four rRNAs, and 31 tRNAs) and one pseudogene. The phylogenetic tree shows that D. genkwa is nested within Wikstroemia and is not closely related to other species of Daphne, suggesting that it should be recognized as a species of Wikstroemia.

Arthonia dokdoensis and Rufoplaca toktoana - Two New Taxa from Dokdo Islands (South Korea)

  • Arthonia dokdoensis sp. nov., a lichenicolous fungus from the subcosmopolitan Arthonia molendoi complex growing on crustose thalli of species of the genus Orientophila (subfamily Xanthorioideae, Teloschistaceae), as well as the lichen species Rufoplaca toktoana sp. nov. (subfamily Caloplacoideae, Teloschistaceae) similar to Rufoplaca kaernefeltiana, both from Dokdo Islands, Republic of Korea, are described, illustrated, and compared with closely related taxa. In the phylogenetic tree of the Arthoniaceae based on 12S mtSSU and RPB2 gene sequences, the phylogenetic position of the A. dokdoensis and the relationship with the A. molendoi group are illustrated, while the position of the newly described R. toktoana is confirmed by phylogenetic tree based on ITS nrDNA data.

Phylogenetic Characteristics of Fasciola hepatica Isolated from a Korean Patient

  • Fascioliasis is a parasitic infection caused by liver flukes. Although several cases have been reported in Korea, phylogenetic analysis of isolates is lacking. In this study, a 66-year-old woman with right upper quadrant (RUQ) abdominal pain was diagnosed as fascioliasis involving abdominal muscle by imaging study. She received praziquantel treatment, but symptoms were not improved. Lateral movement of the abscess lesion was followed. Trematode parasite was surgically removed from the patient's rectus abdominis muscle. The fluke was identified as Fasciola hepatica based on sequence analysis of 18S rDNA. To determine the phylogenetic position of this Fasciola strain (named Korean Fasciola 1; KF1), the cox1 gene (273 bp) was analyzed and compared with the genes of 17 F. hepatica strains isolated from cows, sheep, goats, and humans from various countries. Phylogenetic analysis showed that KF1 was closely related with the isolates from China goat.

The Phylogenetic Affiliation of an Uncultured Population of Ammonia-Oxidizing Bacteria Harboring Environmental Sequences of amoA Cluster-3

  • We investigated the phylogenetic diversity of ammoniaoxidizing bacteria (AOB) in Yellow Sea continental shelf sediment by the cloning and sequencing of PCR-amplified amoA and 16S rRNA genes. Phylogenetic analysis of the amoA-related clones revealed that the diversity of AOB was extremely low at the study site. The majority (92.7%) of amoA clones obtained belonged to a single cluster, environmental amoA cluster-3, the taxonomic position of which was previously unknown. Phylogenetic analysis on AOB-specific 16S rRNA gene sequences also demonstrated a very low diversity. All of the cloned 16S rRNA gene sequences comprised a single phylotype that belonged to the members of uncultured Nitrosospira cluster-1, suggesting that AOB belonging to the uncultured Nitrosospira cluster-1 could carry amoA sequences of environmental amoA cluster-3.

  • 보길도에서 자라고 있는 황칠나무(Dendropanax morbifera)를 구입하여, 캘러스로 유도한 후, ribosomal DNA(nrDNA)의 internal transcribed spacer (ITS) region의 염기서열을 결정하였다 보길도의 황칠나무(Dendropanax morbifera)의 ITS region의 염기서열을 분석한 결과, 총 689염기를 결정하였다. 결정된 689염기 중에서 ITS1은 222 개염기, 5.8S rDNA는 160염기, ITS2는 233염기인 것으로 판명되었다. GenBank의 BLAST 프로그램(http://www.ncbi.nlm.nih.BLAST)을 사용하여 GenBank/EMBL/DDBJ에 등록되어 있는 Dendropanax 속 33의 염기서열을 수집한 후 multiple alignment를 수행한 결과, 유사도는 99.7%(D. chevalieri)에서 92.6%(Dendropanax arboreus)로 나타났으며, 일본황칠나무(D. trifidus)와는 유사도가 99.4%로 판명되었다.

두툽상어(Scyliorhinus torazame) Cu,Zn-SOD의 분자 계통학적 분석 (Molecular Phylogenetic Analyses of Scyliorhinus torazame (Carcharhiniformes) Inferred from Cu,Zn Superoxide Dismutase)

  • 두툽상어 (Scyliorhinus torazame)부터 분리된 항산화 효소 Cu,Zn-superoxide dismutase (Cu,Zn-SOD 또는 SOD1)의 핵산 염기서열 및 추정 아미노산 서열을 대상으로 분자 계통학적 분석을 실시하였다. 종래 알려져 있는 척추동물의 Cu,Zn-SOD 서열들을 포함하여 neighbor-joining (NJ), maximum parsimony (MP), maximum likelihood (ML) 및 Bayesian 분석 등을 포함한 다양한 계통 분석을 수행하였으며, 이를 통해 연골어류인 본 어종의 척추동물 분류군 내에서의 계통적 위치를 추정하고자 하였다. 다양한 분자 계통수로부터 얻어진 대부분의 consensus tree들에서 분석에 사용한 분류군들은 종래 알려진 분류학적 위치와 비교적 잘 일치하였고, 이중 두툽상어는 같은 연골어류종인 blue shark와 높은 유연관계를 나타내면서 보다 진화한 경골어류들과는 확연히 구분되는 분지를 형성하였다. 특히 핵산 염기서열을 바탕으로 한 neighbor-joining 분석에서 두툽상어는 경골어류와 양막동물에 비해 보다 원시형태의 척추동물 Cu,Zn-SOD 유전자의 한 형태를 보유하고 있는 것으로 나타났다.

Monophyly of the Family Desmoscolecidae (Nematoda, Demoscolecida) and Its Phylogenetic Position Inferred from 18S rDNA Sequences

  • To infer the monophyletic origin and phylogenetic relationships of the order Desmoscolecida, a unique and puzzling group of mainly free-living marine nematodes, we newly determined nearly complete 18S rDNA sequences for six marine desmoscolecid nematodes belonging to four genera (Desmoscolex, Greeffiella, Tricoma and Paratricoma). Based on the present data and those of 72 nematode species previously reported, the first molecular phylogenetic analysis focusing on Desmoscolecida was done by using neighbor joining (NJ), maximum parsimony (MP), maximum likelihood (ML) and Bayesian inference (BI) methods. All four resultant trees consistently and strongly supported that the family Desmoscolecidae forms a monophyletic group with very high node confidence values. The monophyletic clade of desmocolecid nematodes was placed as a sister group of the clade including some members of Monhysterida and Araeolaimida, Cyartonema elegans (Cyartonematidae) and Terschellingia Iongicaudata (Linhomoeidae) in all the analyses. However, the present phylogenetic trees do not show any direct attraction between the families Desmoscolecidae and Cyartonematidae. Within the monophyletic clade of the family Desmoscolecidae in all of the present phylogenetic trees, there were consistently observed two distinct subgroups which correspond to the subfamilies Desmoscolecinae [Greeffiella sp. + Desmoscolex sp.] and Tricominae [Paratricoma sp. + Tricoma sp].

Comparative Analysis of Chloroplast Genome of Dysphania ambrosioides (L.) Mosyakin & Clemants Understanding Phylogenetic Relationship in Genus Dysphania R. Br.

  • Dysphania ambrosioides (L.) Mosyakin & Clemants which belongs to Chenopodiaceae/Amaranthaceae sensu in APG system has been known as a useful plant in various fields as well as an invasive species spreading all over the world. To understand its phylogenetic relationship with neighbour species, we completed chloroplast genome of D. ambrosioides collected in Korea. Its length is 151,689 bp consisting of four sub-regions: 83,421 bp of large single copy (LSC) and 18,062 bp of small single copy (SSC) regions are separated by 25,103 bp of inverted repeat (IR) regions. 128 genes (84 protein-coding genes, eight rRNAs, and 36 tRNAs) were annotated. The overall GC content of the chloroplast genome is 36.9% and those in the LSC, SSC and IR regions are 34.9%, 30.3%, and 42.7%, respectively. Distribution of simple sequence repeats are similar to those of the other two Dysphania chloroplasts; however, different features can be utilized for population genetics. Nucleotide diversity of Dysphania chloroplast genomes 18 genes including two ribosomal RNAs contains high nucleotide diversity peaks, which may be genus or species-specific manner. Phylogenetic tree presents that D. ambrosioides occupied a basal position in genus Dysphania and phylogenetic relation of tribe level is presented clearly with complete chloroplast genomes.
