Although many swine farms continuously vaccinated to sow to prevent Porcine epidemic diarrhea(PED), PED has occurred annually in swine herds in Jeonbuk province, Korea. In the present study, the small intestine and feces samples from 17 farms where severe watery diarrhea and death of newborn piglets occurred in 2019 were collected, amplified by RT-PCR and determined the complete nucleotide sequences of the spike (S) glycoprotein genes of nine Jeonbuk PEDV isolates. The spike (S) glycoprotein is an important determinant for molecular characterization and genetic relationship of PEDV. These nine complete S gene isolates were compared with other PEDV reference strains to identify the molecular diversity, phylogenetic relationships and antigenicity analysis. 9 field strains share 98.5~100% homologies with each other at the nucleotide sequence level and 97.3~100% homologies with each other at the amino acid level. The nine Jeonbuk PEDV isolates were classified into G2b group including a genetic specific signal, S-indels (insertion and deletion of S gene). In addition, comparisons the neutralizing epitopes of S gene between 9 field strains and domestic vaccine strains of Korea mutated 12-15 amino acids with SM-98-1 (G1a group) and mutated 0-3 amino acids with QIAP1401 (G2b group). Therefore, the development of G2b-based live vaccines will have to be expedited to ensure effective prevention of endemic PED in Korea. In addition, we will need to be prepared with periodic updates of preventive vaccines based on the PEDV variants for the re-emergence of a virulent strain.
To estimate the genetic characteristics within two brands of Korean native commercial chicken, we used a total of 302 genomic DNAs from two groups (Woorichicken: 152, Hanhyup3chicken: 150). Sizes of 10 microsatellite markers were decided using GeneMapper Software (v.4.0) after analyzing ABI 3130. Genetic diversity indices including expected heterozygosity (Ex H), observed heterozygosity (Ob H) and polymorphism information content (PIC). Frequencies of microsatellites markers were used to estimate heterozygosities and genetic distances. LEI0073 showed the highest value in all genetic diversity (Ex H, Ob H and PIC). On the other hand, MCW322 showed the lowest value in all genetic diversity. The calculated genetic distance of the two brand groups is 0.199 (standard genetic distance) and 0.132 (DA distance). Genetic distances of the two groups were relatively close to each other. Each individual is ramified to two brand groups in phylogenetic dendrogram.
To elucidate the origin and patterns of establishment of insular plants on Ulleungdo Island, maternally inherited chloroplast DNA, which is useful for tracing seed movements, was used. Fagus multinervis, an endemic species that dominated broadleaf deciduous forests on Ulleungdo Island, is an excellent model for such a study. To understand the diversity and spatial distribution of the chloroplast haplotypes of F. multinervis, nucleotide sequences of the psbA-trnH region were determined from 144 individuals sampled throughout the island. Results of a phylogenetic analysis of the region with close relatives of F. multinervis suggest that F. multinervis is sister to a clade of F. japonica and F. engleriana. No haplotype variation was found within F. multinervis. This remarkably low cpDNA haplotype diversity is in contrast to the findings of previous allozyme studies of F. multinervis populations that showed high genetic diversity on Ulleungdo Island. Repeated colonization during the early stage of establishment via birds that migrated from a source area where the F. multinervis cpDNA haplotype was geographically structured may have resulted in the observed pattern of haplotype diversity. Alternatively, long-distance dispersal of seeds of the progenitor of F. multinervis via birds or typhoons to Ulleungdo may have been a single event, whereas the immigration of pollen from the mainland likely occurred frequently. Comparative phylogeographic studies of other species endemic to Ulleungdo Island and their close relatives on the neighboring mainland are necessary for a more complete understanding of the evolution of the island's native species.
Endophytic fungi are present in host plants and contribute to resistance to biotic and abiotic stress. Aquatic plants are living in aquatic environment such as saltwater or freshwater and exposed more water stress than other land plants. In this study, we investigated 4 wetlands in Jeju and collected 11 aquatic plants. Exogenous microbes were removed by preprocessing of plants and endophytic fungal strains were isolated from the plants. We isolated 126 fungal strains from Namsaengi-pond, 22 fungal strains from Sujangdong-marsh, 44 fungal strains from Yongsu-reservoir and 32 fungal strains from Gangjeongcheon. The fungal strains were identified using internal transcribed spacer (ITS) region and analyzed the phylogeny and diversity. Endophytic fungi isolated from plants of Namsaengi-pond were classified to 30 genera, 19 families, 12 orders, 7 classes and 4 phyla. Endophytic fungi of Sujangdong-marsh were classified to 11 genera, 11 families, 6 orders, 5 classes and 4 phyla. Endophytic fungi of Yongsu-reservoir were classified to 13 genera, 12 families, 7 orders, 5 classes and 4 phyla. Endophytic fungi isolated from Gangjeongcheon were classified to 9 genera, 7 families, 5 orders, 2 classes and 1 phyla. Overall, they were divided 40 genera and Alternaria, Colletotrichum and Fusarium were isolated from 4 sites in common. By investigating the endophytic fungi in aquatic plants, it is for baseline data that determination of diversity and the ecological distribution of endophytic fungi.

Objective: In Korea, there are three main cattle breeds, which are distinguished by coat color: Brown Hanwoo (BH), Brindle Hanwoo (BRH), and Jeju Black (JB). In this study, we sought to compare the genetic diversity and divergence among there Korean cattle breeds using a BovineHD chip genotyping array. Methods: Sample data were collected from 168 cattle in three populations of BH (48 cattle), BRH (96 cattle), and JB (24 cattle). The single-nucleotide polymorphism (SNP) genotyping was performed using the Illumina BovineHD SNP 777K Bead chip. Results: Heterozygosity, used as a measure of within-breed genetic diversity, was higher in BH (0.293) and BRH (0.296) than in JB (0.266). Linkage disequilibrium decay was more rapid in BH and BRH than in JB, reaching an average $r^2$ value of 0.2 before 26 kb in BH and BRH, whereas the corresponding value was reached before 32 kb in JB. Intra-population, interpopulation, and Fst analyses were used to identify candidate signatures of positive selection in the genome of a domestic Korean cattle population and 48, 11, and 11 loci were detected in the genomic region of the BRH breed, respectively. A Neighbor-Joining phylogenetic tree showed two main groups: a group comprising BH and BRH on one side and a group containing JB on the other. The runs of homozygosity analysis between Korean breeds indicated that the BRH and JB breeds have high inbreeding within breeds compared with BH. An analysis of differentiation based on a high-density SNP chip showed differences between Korean cattle breeds and the closeness of breeds corresponding to the geographic regions where they are evolving. Conclusion: Our results indicate that although the Korean cattle breeds have common features, they also show reliable breed diversity.

Microbial diversity of soil samples from ancient stone-lined tombs was investigated. The tombs, discovered at Eoryung Ocheon-Ri site, Korea, were estimated to be belonged to middle class people from an ancient country, Gaya, which existed till AD 559 at the southern part of Korea. Nine fungal stains and 70 bacterial strains were isolated from the twelve soil samples, which were collected from the tomb Nos. 5 and 6. Ribosomal DNA sequence analysis discovered 5 fungal and 22 bacterial strains belonged to 10 genus groups from the tomb No. 5 while 1 fungal and 28 bacterial strains belonged to 6 genus from the tomb No. 6. The higher microbial diversity suggests that the tomb No. 5 was constructed warmer season than the tomb No. 6. Moreover, the discovery of Staphylococcus warneri, which is found as part of the skin flora on human and animals, and Bacillus aquimaris, which is a marine bacterium and can be discovered from tidal flat, from the surface of large dagger suggests that the ancient people may use meat and seafood at the burial ceremony.
Five coastal plant species, Artemisia fukudo, Aster sphathulifolius, Plantago camtschatica, Sedum oryzifolium, and Setaria viridis, were collected from the coastal region of Ulleung Island (Ulleung-Do, South Korea). Thirty-six endophytic fungi were isolated from the roots of these plants, and all were identified by using PCR with the following specifications: internal transcribed spacer 1 (ITS1), 5.8S rRNA, and ITS2 regions. Phylogenetic analysis indicated that all fungal strains belong to the phylum Ascomycota and comprise four orders (Capnodiales, Eurotiales, Hypocreales, and Pleosporales). Among all the identified species, the Eurotiales species were more abundant than species in the other orders. Nine different genera (Alternaria, Aspergillus, Cladosporium, Exserohilum, Fusarium, Neosartorya, Penicillium, Phoma, and Pyrenochaeta) in the four orders were confirmed. Penicillium and Aspergillus species were the most dominant species among the endophytic fungi isolated from the coastal plants. Shannon's diversity index (H') ranged from 0.684 to 1.609, and the endophytic fungi in S. oryzifolium was more diverse compared to the endophytic fungi in the other plants.
Forty-two endophytic fungi were isolated from the roots of coastal plants, such as Aster sphathulifolius Maxim., Aster tripolium L., Phragmites australis, and Puccinellia nipponica Ohwi, naturally growing in Taean peninsula. The identity of the endophytic fungal strains was analyzed using the sequence of internal transcribed spacer regions. All fungi belonged to the phylum Ascomycota, and they were classified into eight orders (Botryosphaeriales, Capnodiales, Diaporthales, Dothideales, Eurotiales, Helotiales, Hypocreales, and Pleosporales) and thirteen genera (Alternaria, Aureobasidium, Cadophora, Cladosporium, Davidiella, Diaporthe, Fusarium, Gibberella, Macrophomina, Metarhizium, Neosartorya, Penicillium, and Phoma). Among the analyzed fungi, the fungi belonging to the genus Penicillium in Eurotiales were the most widely distributed. The host plant Aster tripolium L. was found to contain the most diverse endophytic fungal species among the coastal plants.
Pyrosequencing of 16S rDNA tags was used to obtain the bacterial diversity and community structure in the uncultured seawaters as well as in the cultured seawaters, which were collected from the 7 ports (Cheonbu, Hyunpo, Taeha, Namyang, Sadong, Dodong, and Jeodong) and 1 seashore (Guam) around the Ulleng island, Korea. Alphaproteobacteria were the most abundant group in the clean seawaters such as seawaters of Taeha and Sadong ports. Gammaproteobacteria proportion increased depending upon the wastewater amounts mixed with the seawaters such as seawaters of Namyang, Dodong, and Jeodong ports. The genuses of Alteromonas (from samples of Cheonbu, Taeha, Guam, Namyang, Sadong), Shewanella (from sample of Jeodong), and Vibrio (from samples of Hyunpo and Dodong) were dominant group in each of the cultured seawaters incubated in marine broth (Difoco). The results suggest that the incoming wastewaters to the port seawaters contribute to the dynamic change of the marine bacterial community around the Ulleng island.
The diversity elucidation by amplified ribosomal DNA restriction analysis and 16S rDNA sequencing of 96 associative diazotrophs, isolated from the feeder roots of tea on enriched nitrogen-free semisolid media, revealed the predominance of Gram-positive over Gram-negative bacteria within the Kangra valley in Himachal Pradesh, India. The Gram-positive bacteria observed belong to two taxonomic groupings; Firmicutes, including the genera Bacillus and Paenibacillus; and Actinobacteria, represented by the genus Microbacterium. The Gram-negative bacteria included ${\alpha}$-Proteobacteria genera Brevundimonas, Rhizobium, and Mesorhizobium; ${\gamma}$-Proteobacteria genera Pseudomonas and Stenotrophomonas; and ${\beta}$-Proteobacteria genera Azospira, Burkholderia, Delftia, Herbaspirillum and Ralstonia. The low level of similarity of two isolates, with the type strains Paenibacillus xinjiangensis and Mesorhizobium albiziae, suggests the possibility of raising species novum. The bacterial strains of different phylogenetic groups exhibited distinct carbon-source utilization patterns and fatty acid methyl ester profiles. The strains differed in their nitrogenase activities with relatively high activity seen in the Gramnegative strains exhibiting the highest similarity to Azospira oryzae, Delftia lacustris and Herbaspirillum huttiense.
