Sequence variation of necdin gene in Bovidae

  • Background: Necdin (NDN), a member of the melanoma antigen family showing imprinted pattern of expression, has been implicated as causing Prader-Willi symptoms, and known to participate in cellular growth, cellular migration and differentiation. The region where NDN is located has been associated to QTLs affecting reproduction and early growth in cattle, but location and functional analysis of the molecular mechanisms have not been established. Methods: Here we report the sequence variation of the entire coding sequence from 72 samples of cattle, yak, buffalo, goat and sheep, and discuss its variation in Bovidae. Median-joining network analysis was used to analyze the variation found in the species. Synonymous and non-synonymous substitution rates were determined for the analysis of all the polymorphic sites. Phylogenetic analysis were carried out among the species of Bovidae to reconstruct their relationships. Results: From the phylogenetic analysis with the consensus sequences of the studied Bovidae species, we found that only 11 of the 26 nucleotide changes that differentiate them produced amino acid changes. All the SNPs found in the cattle breeds were novel and showed similar percentages of nucleotides with non-synonymous substitutions at the N-terminal, MHD and C-terminal (12.3, 12.8 and 12.5%, respectively), and were much higher than the percentage of synonymous substitutions (2.5, 2.6 and 4.9%, respectively). Three mutations in cattle and one in sheep, detected in heterozygous individuals were predicted to be deleterious. Additionally, the analysis of the biochemical characteristics in the most common form of the proteins in each species show very little difference in molecular weight, pI, net charge, instability index, aliphatic index and GRAVY (Table 4) in the Bovidae species, except for sheep, which had a higher molecular weight, instability index and GRAVY. Conclusions: There is sufficient variation in this gene within and among the studied species, and because NDN carry key functions in the organism, it can have effects in economically important traits in the production of these species. NDN sequence is phylogenetically informative in this group, thus we propose this gene as a phylogenetic marker to study the evolution and conservation in Bovidae.

Association of polymorphisms in bone morphogenetic protein receptor-1B gene exon-9 with litter size in Dorset, Mongolian, and Small Tail Han ewes

  • Objective: The present study was to investigate the association of polymorphisms in exon-9 of the bone morphogenetic protein receptor-1B (BMPR-1B) gene (C864T) with litter size in 240 Dorset, 232 Mongolian, and 124 Small Tail Han ewes. Methods: Blood samples were collected from 596 ewes and genomic DNA was extracted using the phenol: chloroform extraction method. The 304-bp amplified polymerase chain reaction product was analyzed for polymorphism by single-strand conformation polymorphism method. The genotypic frequency and allele frequency of BMPR-1B gene exon-9 were computed after sequence alignment. The ${\chi}^2$ independence test was used to analyze the association of genotypic frequency and litter size traits with in each ewe breed, where the phenotype was directly treated as category. Results: The results indicated two different banding patterns AA and AB for this fragment, with the most frequent genotype and allele of AA and A. Calculated Chi-square test for BMPR-1B gene exon-9 was found to be more than that of p value at the 5% level of significance, indicating that the population under study was in Hardy-Weinberg equilibrium for all ewes. The ${\chi}^2$ independence test analyses indicated litter size differences between genotypes was not the same for each breed. The 304-bp nucleotide sequence was subjected to BLAST analysis, and the C864T mutation significantly affected litter size in singletons, twins and multiples. The heterozygosity in exon-9 of BMPR-1B gene could increase litter size for all the studied ewes. Conclusion: Consequently, it appears that the polymorphism BMPR-1B gene exon-9 detected in this study may have potential use in marker assisted selection for litter size in Dorset, Mongolian, and Small Tail Han ewes.

  • 양태과는 경제적으로 중요한 저서성 바닷물고기로써 인도태평양과 지중해의 열대 또는 온대지역의 하구역에 서식한다. 이번 연구에서 우리는 차세대염기서열분석법을 이용하여 flathead의 일종인 Platycephalus cultellatus Richardson, 1846의 전장 미토콘드리아 유전체를 최초로 분석하였다. 그 총 길이는 16,641 bp이었고, 단백질암호화 유전자 13개, 리보솜 RNA 유전자 2개, 전량 RNA 유전자 22개로 구성되었다. 그 유전자의 구성과 배열은 전형적인 척추동물과 같았다. 단백질암호화 유전자 13개를 바탕으로 작성된 분자계통수에서 P. cultellatus는 같은 과에 속하는 종들과 단계통군을 형성하였고, P. indicus를 비롯하여 Platycephalus sp.로 등록된 표본들과 함께 분기하였다. 또한 DNA 바코딩 분자마커로 널리 사용되는 cox1 유전자를 바탕으로 작성된 분자계통수에서 우리의 표본은 같은 종에 속하는 표본들과 단계통군을 형성하여 그 분류학적 위치가 명확하게 밝혀졌다. 이번 연구에서 새롭게 분석된 P. cultellatus의 미토콘드리아 유전체는 이후 flatheads의 분류와 분자계통을 위한 중요한 기초정보로 활용될 것이다.

미각센서와 DNA 염기서열을 이용한 당귀류 비교 (Comparison of Angelica Species Roots Using Taste Sensor and DNA Sequencing Analysis)

  • Objectives : Angelica Gigantis Radix is prescribed as the root of different Angelica species on the pharmacopoeia in Korea, Japan and China. Chemical components and their biological activities were also different according to their species. A study for the development of simple method to compare Angelica roots was needed. In order to classify them, the methods such as DNA sequencing analysis and taste sensor were applied to three Angelica species like Angelica gigas, Angelica acutiloba and Angelica sinensis. Methods : PCR amplification of intergenic transcribed spacer (ITS) region was performed using ITS1 and ITS4 primer from nine Angelica roots, and then nucleotide sequence was determined. Taste pattern of samples were measured using the taste-sensing system SA402B equipped with a sensing unit, which consists of artificial lipid membrane sensor probes of anionic bitterness, astringency, saltiness, umami, and cationic bitterness (C00, AE1, CT0, AAE, and AN0, respectively). Results : As a result of comparing the similarity of the ITS region sequences, A. sinensis was discriminated from the others (A. gigas and A. acutiloba). Equally this genetic result, A. gigas and A. acutiloba showed similar taste pattern as compared to A. sinensis. Sourness, bitterness, aftertaste of bitterness, astringency, and aftertaste of astringency of A. sinensis were significantly high as compared with A. gigas and A. acutiloba. In contrast, richness was significantly low. Conclusions : These taste pattern can be used as a way of comparison of Angelica species and this technic could be applied to establish a taste pattern marker for standardization of herbs in various purposes.

Comparative assessment of the effective population size and linkage disequilibrium of Karan Fries cattle revealed viable population dynamics

  • Objective: Karan Fries (KF), a high-producing composite cattle was developed through crossing indicine Tharparkar cows with taurine bulls (Holstein Friesian, Brown Swiss, and Jersey), to increase the milk yield across India. This composite cattle population must maintain sufficient genetic diversity for long-term development and breed improvement in the coming years. The level of linkage disequilibrium (LD) measures the influence of population genetic forces on the genomic structure and provides insights into the evolutionary history of populations, while the decay of LD is important in understanding the limits of genome-wide association studies for a population. Effective population size (Ne) which is genomically based on LD accumulated over the course of previous generations, is a valuable tool for e valuation of the genetic diversity and level of inbreeding. The present study was undertaken to understand KF population dynamics through the estimation of Ne and LD for the long-term sustainability of these breeds. Methods: The present study included 96 KF samples genotyped using Illumina HDBovine array to estimate the effective population and examine the LD pattern. The genotype data were also obtained for other crossbreds (Santa Gertrudis, Brangus, and Beefmaster) and Holstein Friesian cattle for comparison purposes. Results: The average LD between single nucleotide polymorphisms (SNPs) was r2 = 0.13 in the present study. LD decay (r2 = 0.2) was observed at 40 kb inter-marker distance, indicating a panel with 62,765 SNPs was sufficient for genomic breeding value estimation in KF cattle. The pedigree-based Ne of KF was determined to be 78, while the Ne estimates obtained using LD-based methods were 52 (SNeP) and 219 (genetic optimization for Ne estimation), respectively. Conclusion: KF cattle have an Ne exceeding the FAO's minimum recommended level of 50, which was desirable. The study also revealed significant population dynamics of KF cattle and increased our understanding of devising suitable breeding strategies for long-term sustainable development.

제주재래돼지와 듀록 참조축군에서 Melanocortin 4 Receptor (MC4R) 유전자형과 지방산 조성간의 관련성 분석 (Association of Melanocortin 4 Receptor (MC4R) Genotypes with Fatty Acid Compositions in an Intercross Population between Duroc and Jeju Native Pigs)

  • 본 연구에서는 제주재래돼지와 듀록 품종 사이에서 생산된 F2 참조축군에서 melanocortin-4-receptor (MC4R) 유전자형과 지방산 조성간의 관련성을 연구하였다. 전체 290 여두의 F2 자손을 이용하여 14개의 지방산 조성을 측정하였다. Taq I PCR-RFLP 방법을 이용하여 MC4R c.1426A>G (p.Asp298Asn)의 단일염기다형성(single nucleotide polymorphism, SNP)을 확인하였다. MC4R 세 가지 유전자형(AA, AB, BB)이 모두 발견되었고, 그 빈도는 각각 0.299, 0.542, 0.159로 확인되었다. AA 유전자형을 가진 개체에서 palmitic acid (C16:0, p<0.05), stearic acid (C18:0, p<0.01), eicosenoic acid (C20:1n9, p<0.05), saturated fatty acid (SFA, p<0.01) 함량이 GG 유전자형을 가진 개체보다 더 높은 것으로 확인되었다. 반면에 GG 유전자형을 가진 개체는 linoleic acid (C18:2n6, p<0.001), linolenic acid (C18:3n3, p<0.001), linolenic acid (C18:3n6, p<0.001), arachidonic acid (C20:4n6, p<0.001)과 같은 불포화지방산(unsaturated fatty acid) 함량이 AA 유전자형을 가진 개체보다 더 높은 것을 확인하였다. 제주재래돼지와 듀록 품종 사이에서 생산된 F2 참조축군에서 MC4R GG 유전자형이 포화지방산은 낮추고, 불포화지방산은 높이는 것으로 확인되었다. 본 연구 결과 MC4R의 유전적 다형성이 듀록과 제주재래돼지 교배 프로그램에서 육질 향상과, 고기내의 지방산 함량을 조절할 수 있는 유전적 표지 인자로 활용될 수 있을 것이라 사료된다.

Complement component 9 (C9) 유전자의 단일염기다형성과 버크셔 돼지 육질 형질과의 연관성 분석 (Association between a non-synonymous single nucleotide polymorphism in the Complement component 9 (C9) gene and meat-quality traits in Berkshire pigs)

  • 본 연구는 Berkshire 간 조직을 이용하여 RNA-sequencing 분석을 통해 돼지 육질 연관 단일염기다형성을 발굴하기 위해 수행되었다. 그 결과, C9 유전자의 cDNA 942번 G 서열이 T 서열로 변환되어 라이신(lysin)이 아스파라진(asparagin)으로 변하는 non-synonymous SNP를 확인하였다. Berkshire 돼지 405두에서 C9 단일염기다형성의 유전자형을 분석한 결과 major allele는 G, minor allele은 T였다. Berkshire 돼지 405두의 육질 형질을 분석하여 C9 단일염기다형성의 유전자형과 육질 형질과의 연관성 분석한 결과 우성 모델의 경우 육색의 명도, 콜라겐, 수분, 도축 후 24시간 뒤 pH ($pH_{24h}$) 육질 형질에서 유의성이 확인되었고, 열성 모델의 콜라겐 함량, 공우성 모델의 육색의 명도(CIE L), 단백질, 콜라겐 함량에서 유의성을 가졌다. 성별에 따른 C9 유전자형과 육질 형질 간의 연관성을 분석한 결과 거세돈에서 도체중, 콜라겐에서 유의성이 있었으며, 암퇘지의 경우 육색의 명도, 단백질, $pH_{24h}$ 육질 형질에서 유의성이 있었다. 육질 형질 중 $pH_{24h}$ 형질은 육질을 결정하는 중요한 형질로 C9 유전자의 유전자형이 다른 유전자형들에 비해 $pH_{24h}$가 증가되고 육즙 손실이 감소되는 것으로 확인되어 C9 유전자의 TG 유전자를 가진 돼지가 더 좋은 육질을 가지는 것으로 판단된다. 본 결과를 바탕으로 C9 유전자의 단일염기다형성을 육질을 판단하는 생물마커(biomarker)로의 활용이 기대된다.

한우 Fatty Acid Synthase (FASN) 유전자 반수체형의 후대검정우 육량 및 육질에 미치는 영향 (Effect of the Fatty Acid Synthase Gene for Beef Quantity Traits in Hanwoo Breeding Stock)

  • 본 연구는 지방산합성의 완성에 관여하는 소 FASN (Fatty acid synthase) 유전자내의 g.11280G>A (Silent), g.13125T>C (Exon24-His1390Tyr)와 g.17924G>A (Exon39-Thr2158Ala) 단일염기 변이들이 한우집단 925 두를 대상으로 도체형질과의 연관성 분석, 연관불균형의 정도 및 반수체형의 분석을 위하여 수행하였다. g.11280G>A 변이의 연관성분석에 있어서는 도체중, 등지방두께 및 육량지수에 유의성이 있는 것으로 관찰되었으며 g.17924G>A변이 역시 연관성분석에서 도체중에 유의성이 있는 것으로 나타났다(P<0.05). 하지만 g.13125T>C 변이는 한우집단에서 형질과의 유의적인 연관성을 관찰 할 수 없었다. 또한 g.11280G>A, g.13125T>C와 g.17924G>A 변이들에 대한 연관불균형(Linkage disequilibrium) 분석을 한 결과 g.11280G>A와 g.13125T>C 두변이에 대한 r-square=0.177로 나타났으며 D'=0.568 로 관측되었다. 또한 g.13125T>C와 g.17924G>A 두 변이들은 r-square = 0.207로 나타났으며 D'=0.607로 나타났으며 g.11280G>A와 g.17924G>A 변이들은 r-square = 0.101으로 나타났으며 D'=0.920으로 관찰되었다. 연관불균형 유의수준(r-square>0.1, D'>0.500)에 따라 계산된 반수체형 총 7개중 그 빈도가 0.05 이상인 중요한 반수체형은 4개(-GCG- [0.378], -ATG- [0.301], -GTA- [0.191], -ACG- [0.063])를 선별하여 연관성분석을 실시하였다. FASN 반수체형 1번(-GCG-), 반수체형 2번(-ATG-)와 반수체형 4번 (-ACG-)는 한우집단에서 형질과의 유의적인 연관성을 관찰 할 수 없었으나 FASN 반수체형 3번(-GTA-)은 도체중과 연관성을 보였다(P=0.0327). 염색체상 반수체형 -GTA-.구조를 가지지 않은 동형접합체(0-copies)인 개체의 도체중은 354.70+3.58로 나타났으며, 반수체형 -GTA- 구조를 하나만 가지는 이형접합체(1-copies) 347.63+4.84으로 관찰되었으며 0-copies인 동형접합체보다 현저히 낮은 도체중을 나타내었다. 또한 반수체형 -GTA- 구조를 가지는 동형접합체(2-copies)인 개체는 22두가 나타났으며 도체중은 351.01+4.18로 0-copies 인 동형접합체 보다 낮은 도체중을 나타내었다. 이상의 결과는 소 FASN 유전자내의 g.11280G>A, g. 13125T>C와 g.17924G>A 변이들은 육질 뿐만 아니라 육량에도 관여하는 것으로 사료되며, FASN 유전자내의 g.11280G>A와 g.17924G>A 두 개의 단일염기변이는 한우개량사업소의 씨숫소의 유전자 마커를 통한 도움 선발(marker assisted selection, MAS)에 이용 될 수 있을 것이며 일반농가에서도 송아지 생산을 위한 암소 선발에 활용될 수 있을 것으로 사료된다.

Polymorphisms in Epigenetic and Meat Quality Related Genes in Fourteen Cattle Breeds and Association with Beef Quality and Carcass Traits

  • Improvement for carcass traits related to beef quality is the key concern in beef production. Recent reports found that epigenetics mediates the interaction of individuals with environment and nutrition. The present study was designed to analyze the genetic effect of single nucleotide polymorphisms (SNPs) in seven epigenetic-related genes (DNMT1, DNMT3a, DNMT3b, DNMT3L, Ago1, Ago2, and HDAC5) and two meat quality candidate genes (CAPN1 and PRKAG3) on fourteen carcass traits related to beef quality in a Snow Dragon beef population, and also to identify SNPs in a total of fourteen cattle populations. Sixteen SNPs were identified and genotyped in 383 individuals sampled from the 14 cattle breeds, which included 147 samples from the Snow Dragon beef population. Data analysis showed significant association of 8 SNPs within 4 genes related to carcass and/or meat quality traits in the beef populations. SNP1 (13154420A>G) in exon 17 of DNMT1 was significantly associated with rib-eye width and lean meat color score (p<0.05). A novel SNP (SNP4, 76198537A>G) of DNMT3a was significantly associated with six beef quality traits. Those individuals with the wild-type genotype AA of DNMT3a showed an increase in carcass weight, chilled carcass weight, flank thicknesses, chuck short rib thickness, chuck short rib score and in chuck flap weight in contrast to the GG genotype. Five out of six SNPs in DNMT3b gene were significantly associated with three beef quality traits. SNP15 (45219258C>T) in CAPN1 was significantly associated with chuck short rib thickness and lean meat color score (p<0.05). The significant effect of SNP15 on lean meat color score individually and in combination with each of other 14 SNPs qualify this SNP to be used as potential marker for improving the trait. In addition, the frequencies of most wild-type alleles were higher than those of the mutant alleles in the native and foreign cattle breeds. Seven SNPs were identified in the epigenetic-related genes. The SNP15 in CAPN1 could be used as a powerful genetic marker in selection programs for beef quality improvement in the Snow Dragon Beef population.
