Genome-Wide SSR 마커를 이용한 주요 산지별 참당귀의 유전다양성 분석 (Genetic Diversity of Angelica gigas Nakai Collected in Korea using Genome-Wide SSR Markers)

  • Background: Angelica gigas Nakai has been used as an herbal medicine in Eastern Asia for treating disorders in women for a long time. To date there are no studies on the genetic diversity of A. gigas. The present study aimed to study the genetic diversity of A. gigas variants using genome-wide simple sequence repeat (SSR) markers. Methods and Results: The genetic diversity of 199 variants of A. gigas cultivated in of different regions, was analyzed using 5 genome-wide SSR markers. The results revealed that the genetic variants were very diverse, and genetic analysis using the 5 SSR markers revealed high diversity among the variants. Conclusions: It is expected that the development of the true Angleical cultivar, by studying the system and group selection, can be achieved by genetic analysis using the developed markers, for generating a genetically fixed lineage and group selection.

Genetic Diversity and Phylogenetic Relationships between Chinese Cabbages [B. campestris (syn. rapa) L.] and Cabbages (B. oleracea L.) in Korea

  • Members of the genus Brassica, which are known as oil crops or cruciferous vegetables, are widely cultivated in Canada, Australia, Asian and Europe. Because Brassica species have high yields, are well adapted to their environments, and are self-incompatible, the germplasm is abundant. Previous studies have reported abundant genetic diversity even within Brassica subspecies. In Korea, fresh cabbage leaves are eaten with roast meat, and to meet the current popular demand, new varieties are being increasingly bred. To determine the genetic diversity and relationships among the cabbage vegetables in Korea, we evaluated the genetic variation of 18 accessions based on 5S and 18S ribosomal RNA (rRNA) gene sequences. We detected many variable nucleotide sites, especially in the 5S rRNA gene sequences. Because the length of the 18S rRNA gene might influence the dissimilarity rate statistics, we used both the 5S and 18S sequences to analyze the phylogenetic relationships. S7 (B. oleracea) showed the most distant phylogenetic relationship with the other Brassica species. Interestingly, B2 (B. oleracea), B15, and B18 (B. campestris) have three different types of leaf profiles, and were divided into one group, and the other Brassica species formed another group. Statistical analysis of interspecies and intraspecies genetic distances revealed that B. campestris L. showed higher genetic diversity than B. oleracea L. This work provides additional data that facilitates the evaluation of the genetic variation and relationships among Brassica species. The results could be used in functional plant breeding programs to improve Brassica crops.

Genetic diversity of conserved potato germplasm using microsatellite markers

  • Potato is important carbohydrate source over the world in that revealing high productivity per the unit area, and their cultivation area is estimated to be increased to cope with a scarcity of food according to the population increase. Major cultivated species of potato is Solanum tuberosum (2n = 4x = 48) and regarded as being originated in Andes region of South America. The diverse potato genetic resources has been collected and perserved in Highland Agricultural Research Institute (NICS, RDA), and the genetic materials as DNA stock is conserved in National Agrobiodiversity Center(NAS, RDA). The understanding of genetic constitution of conserved diversity is the basis for the germplam management and further utilization. In this study, we analyzed the genetic diversity of potato germplasm(479 accessions) using 24 microsatellite markers which have been internationally used for fingerprinting of potato accession. The allele number and polymorphic information content (PIC) of total accessions per locus was ranged from 2 to 18 (mean = 8.2) and from 0.214 to 0.771 (mean = 0.595), respectively. Especially, the accession originated from Korea revealed average allele number of 6.0 (2 - 11) and average PIC value of 0.58 (0.193 - 0.763). Three groups were deduced by phylogenic analysis (Group-1, -2, -3); Korean accessions showed close genetic similarity to Japanese and USA accessions, and Korean landraces were mainly included in Group-3. We try to elaborate the genetic diversity analysis of conserved potato germplasm by acquiring more genotypes using applicable molecular markers.

Estimation of genetic parameters and trends for production traits of dairy cattle in Thailand using a multiple-trait multiple-lactation test day model

  • Objective: The objective of this study was to estimate the genetic parameters and trends for milk, fat, and protein yields in the first three lactations of Thai dairy cattle using a 3-trait,-3-lactation random regression test-day model. Methods: Data included 168,996, 63,388, and 27,145 test-day records from the first, second, and third lactations, respectively. Records were from 19,068 cows calving from 1993 to 2013 in 124 herds. (Co) variance components were estimated by Bayesian methods. Gibbs sampling was used to obtain posterior distributions. The model included herd-year-month of testing, breed group-season of calving-month in tested milk group, linear and quadratic age at calving as fixed effects, and random regression coefficients for additive genetic and permanent environmental effects, which were defined as modified constant, linear, quadratic, cubic and quartic Legendre coefficients. Results: Average daily heritabilities ranged from 0.36 to 0.48 for milk, 0.33 to 0.44 for fat and 0.37 to 0.48 for protein yields; they were higher in the third lactation for all traits. Heritabilities of test-day milk and protein yields for selected days in milk were higher in the middle than at the beginning or end of lactation, whereas those for test-day fat yields were high at the beginning and end of lactation. Genetics correlations (305-d yield) among production yields within lactations (0.44 to 0.69) were higher than those across lactations (0.36 to 0.68). The largest genetic correlation was observed between the first and second lactation. The genetic trends of 305-d milk, fat and protein yields were 230 to 250, 25 to 29, and 30 to 35 kg per year, respectively. Conclusion: A random regression model seems to be a flexible and reliable procedure for the genetic evaluation of production yields. It can be used to perform breeding value estimation for national genetic evaluation in the Thai dairy cattle population.

Influence of Oxygen Consumption on Pregnancy Rates of Hanwoo Calves following Embryo Transfer

  • Recently, several approaches have been used to measure the oxygen consumption rates of individual embryos, but relationship between oxygen consumption and pregnancy rates of Hanwoo following embryo transfer has not yet been reported. In this study, we investigated the correlation between oxygen consumption rate and pregnancy rates of Hanwoo embryo using a SECM. In addition to, the expression of apoptosis-related genes was determined using real-time PCR by extracting RNA according to the oxygen consumption of in vivo embryo. First, we found that the oxygen consumption significantly increased in blastocyst-stage embryos (blastocyst) compared to early blastocyst stage embryos, indicating that oxygen consumption reflects the embryo quality (Grade I). The oxygen consumption or GI blastocysts were significantly higher than those of GII blastocysts ($10.2{\times}10^{14}/mol\;s^{-1}$ versus $6.4{\times}10^{14}/mol\;s^{-1}$, p<0.05). Pregnant rate in recipient cow was 0, 60 and 80% in the transplantation of embryo with the oxygen consumption of below 10.0, 10.0~12.0 and over $12.0{\times}10^{14}/mol\;s^{-1}$, respectively. Apoptosis regulatory genes, Hsp-70.1 were significantly increased in over-10.0 group than below 10.0 group but in Caspase-3, Bax and P53 gene, there was no significant difference. In conclusion, These results suggest that measurement of oxygen consumption maybe help increase the pregnant rate of Hanwoo embryos.

Genetic Distances for Intra- and Between-Group of Scapharca subcrenata from Yeosu of the Korea

  • The oligonucleotides polymers (ON-polymers) were used producing a total of 110 loci unique to each clam population (LUECP) in group one and 132 in group two, respectively, varying in amount of DNA fragments (FRs) from greater than near 50 to a smaller quantity than 1,050 bp. The larger FR amounts (>1,050 bp) are not noticed in the two Scapharca subcrenata groups. The ON-polymer OPD-01 produced 33 LUECP, which were defining each group, almost 300 bp, 450 bp, and 500 bp, in the group one. The OPD-15 recognized 22 loci shared by the two clam populations (Loci shared by the two clam populations, LSTCP), a variety of FRs of sizes 300 bp that were equivalent in all specimens. The mean number of LUECP was varied and 1.2-fold greater in the shellfish group two than in the group one. Respecting mean bandsharing (BS) grade outcomes, entities in the shellfish group one (0.779±0.011) had a little higher BS grades than did entities from the group two (0.756±0.009) (p<0.05). The entities of the shellfish group one are not tightly gathered with other entities of the group two. The genetic distance (GD) (0.422) of this invertebrate (SUBCRENATA 02 and 01) is 7.41-fold hereditarily distinct to the GD (0.057) of the other invertebrate (SUBCRENATA 22 and 19). The polar dendrogram (PDG) procured by the five ON-polymers underlines two characteristic groups.

Polymorphisms of methylenetetrahydrofolate reductase are not a risk factor for Kawasaki disease in the Korean population

  • Purpose: Hyperhomocysteinemia is known as a risk factor for atherosclerosis. Preclinical arteriosclerosis is noted and premature atherosclerosis is known to be accelerated in Kawasaki disease (KD) patients. Genetic polymorphisms in the 5,10-methylenetetrahydrofolate reductase (MTHFR) gene result in elevated plasma homocysteine concentrations and are known to be associated with the development of coronary artery disease. Our hypothesis is that single nucleotide polymorphisms (SNPs) of the MTHFR gene are related to the development of KD and coronary artery lesions (CALs). Methods: For this study, we selected 3 candidate single nucleotide polymorphisms (SNPs) (rs2274976, rs1801131, and rs1801133) of MTHFR. These SNPs are located on chromosome 1p36.3. We included 101 KD patients and 306 healthy adults as controls in this study. CALs were seen in 38 patients. Genotypes of the selected SNPs were determined by direct sequencing and analyzed with SNPAlyze. Results: The genetic distribution and allelic frequency of the 3 MTHFR SNPs (rs2274976, rs1801131, and rs1801133) were not significantly different in patients with KD compared to the control group (P=0.71, 0.17, and 0.96, respectively). There was no difference in the genetic distribution of the MTHFR SNPs between the normal control group and the CAL group (P=0.43, 0.39, 0.52 respectively). Conclusion: The genetic distribution of the MTHFR SNPs (rs2274976, rs1801131, and rs1801133) was not different in the KD group compared to the control group. In addition, the genetic distribution of these SNPs was not different in the CAL group compared to the control group in the Korean population.

Genetic Differences within and between Populations of Korean Catfish (S. asotus) and Bullhead (P. fulvidraco) Analysed by RAPD-PCR

  • Of the 20 arbitrarily chosen primers, six oligonucleotides decamer primers were used on the basis of the number of the polymorphisms generated in catfish (Silurus asotus) from Yesan and bullhead (Pseudobagrus fulvidraco) from Dangjin in Korea. Six primers were used generating a total of 602 scorable bands in catfish and 195 in bullhead population, respectively, ranging in size of DNA fragments from less than approximately 100 to larger than 2,000 base pairs (bp). Six primers yielded 199 polymorphic fragments (33.1%) in catfish and 47 (24%) in bullhead, respectively. In the present study, a total of 328 common fragments (an average of 54.7 per primer) were observed in catfish population, whereas 84 (an average of 14.0 per primer) in bullhead. The total number of specific fragments in catfish and bullhead population were 76 and 64, respectively. In catfish population, random decamer, OPA-17 (GACCGCTTGT) generated the highest number of fragments (a total of 141) in comparison with other primers used, with an average of 11.8. The common bands in the molecular weight of 300 bp generated by random primer OPA-06 (GGTCCCTGAC) were present in every individuals in bullhead population. The major polymorphic bands in the molecular weight of 100 bp generated by OPA-17 were identified in lane 14, 15, 17, 18, 19 20 and 21, which were identifying species in bullhead population. The average bandsharing values (BS values) of all of the samples within catfish population ranged from 0.575 to 0.945, whereas 0.063-1.000 within bullhead population. The bandsharing value (index of similarity between individuals) between individual No. 5 and No. 9 showed the highest level within catfish population, whereas the bandsharing value between individual No. 1 and No. 2 showed the lowest level. The single linkage cluster analysis resulted from four primers, indicating four genetic groupings composed of group 1 (C1-C10, all of the catfish samples), group 2 (B11, B12, B13, B14, B16, B17, B18, B19), group 3 (B15) and group 4 (B20 and B21). The dendrogram reveals close relationships between individual identities within two species populations and individuals derived from the same ancestor, respectively. However, genetic distances between two species populations ranged from 0.124 to 0.333. The shortest genetic distance (0.042) displaying significant molecular differences was between individual No. 6 and No. 9 catfish population. The shortest genetic distance (0.033) displaying significant molecular differences also was between individual No. 18 and No. 19 in bullhead population. Reversely, the genetic distance of individual No. 20/21 among individuals in bullhead population was highest (0.333). This result showed that bullhead No. 20 and 21 were distinct from other individuals within bullhead population.

EST-SSR 마커를 이용한 인삼 품종과 육성계통의 유전적 다형성 및 유연관계 분석 (Analysis of Genetic Polymorphism and Relationship of Korean Ginseng Cultivars and Breeding Lines using EST-SSR Marker)

  • In this study, Expressed Sequence Tag-Simple Sequence Repeat (EST-SSR) analyses were used to clarify the genetic polymorphisms among Korean ginseng cultivars and breeding lines and to classify them into distinct genetic groups. Polymorphic and reproducible bands were produced by 14 primers out of total 30 primers used in this study. Fourteen EST-SSR loci generated a total of 123 bands. Amplified PCR products showed the highly reproducible banding patterns at 110~920 bp. The number of amplified bands for each EST-SSR primers ranged from 2 to 19 with a mean of 8.8 bands. P26 and P35 primers showed 13 and 12 banding patterns, respectively. The number of alleles for each EST-SSR locus ranged from 1.67 to 2.00 with a mean of 1.878 alleles. P34 and P60 primers showed the highest and the lowest genetic polymorphism, respectively. Cluster analysis based on genetic similarity estimated by EST-SSR markers classified Korean cultivars and breeding lines into 4 groups. Group included Gopoong and Chunpoong and 9 breeding lines (55%), group included 2 breeding lines (10%), group included 3 breeding lines (15%), group included Gumpoong and 3 breeding lines (20%). Consequently, the EST-SSR marker developed in this study may prove useful for the evaluation of genetic diversity and differentiation of Korean ginseng cultivars and breeding lines.

한국의 상업적 양송이 균주의 유전적 다양성 및 집단 구조 (Assessment of genetic diversity and population structure of commercial button mushroom (Agaricus bisporus) strains in Korea)

  • 본 연구에서는 한국에서 개발한 23개의 양송이 품종과 42개의 도입품종의 유전적 다양성과 집단 구조를 SSR 마커를 이용하여 분석하였다. 양송이 품종의 NA는 약 13, HO는 약 0.59, HE는 약 0.74, PIC값은 약 0.71 이었다. 양송이 품종은 군집분석에 의하여 3개의 Group으로 구분되었고 다양한 국가의 품종으로 구성된 Group2의 다양성이 높았으며, 구조분석에 의하여 2개의 subpopulation으로 구분되었고, 품종의 수가 많은 Pop2의 다양성이 높았다. 한국의 양송이 품종들은 주로 Group 3에 분포하고, subpopulation 간 분포에는 큰 차이를 보이지 않았다. 본 연구의 결과는 양송이의 육종소재의 개발, 다양성 확보 등과 같은 품종의 개발과정에 이용될 수 있을 것이다.
