DNA Barcoding of Scolelepis (Scolelepis) sagittaria (Annelida, Spionidae) in Korea, with a Morphological Variability of the Species

  • The polychaete Scolelepis (Scolelepis) sagittaria was originally described from Japanese waters and subsequently reported from Korean waters. In this study, we determined for the first time the mitochondrial cytochrome c oxidase subunit I (COI), 16S ribosomal DNA (16S rDNA), and nuclear 18S ribosomal DNA (18S rDNA) sequences of Korean specimens of S. (S.) sagittaria. We also assessed intraspecific variation in the shape of the prostomium of this species based on an examination of 247 individuals. All materials were collected from intertidal sandy beaches of the Korea Strait. The molecular data and morphological observations reported herein will contribute to gaining a better understanding of the taxonomic relationships among members of the genus Scolelepis.

유전적 다양성이 고려되지 않은 어미 관리에 의한 양식 넙치(Paralichthys olivaceus)의 유전적 다양성의 변화 (Genetic Variability of Farmed Olive Flounder (Paralichthys olivaceus) Populations Managed with no Consideration of Genetic Diversity)

  • 우리나라의 주요 양식 대상종인 넙치에 있어 유전적 조성에 대한 고려없이 구성된 양식 넙치 어미 집단에서 세대의 경과에 따른 집단의 유전적 다양성의 변화를 알아보기 위하여 총 8개의 microsatellite DNA markers를 이용하여 분석하였다. 동일한 수정란 생산업체에서 2003년에 생산된 양식 넙치와, 동일한 집단내에서 생산된 넙치로 어미 그룹이 완전히 교체된 2006년 및 2007년에 생산된 넙치 집단을 비교한 결과, 대립유전자 수와 이형접합기대치의 비교에서 2003년산 집단의 경우 9.75개와 0.796에서 2006년 7.78개와 0.785로 유전적 다양성이 다소 감소되는 경향이었다. 또한 대립유전자의 빈도에 있어서도 몇몇 대립유전자의 경우 소실되거나 빈도에 변화를 보이는 등 왜곡되어 나타났다. 그러나 여러 가지 다양성 지표들에서 수치상 감소를 나타내고 있는 이러한 결과들은 비록 유의적인 수준에서 유전적 다양성의 축소라고는 판단되지 않지만 양식 넙치 집단이 HWE에 어긋나 있어 세대가 진행될수록 집단의 유전적 다양성은 감소될 것으로 예상되었다.

문치가자미 RNA/DNA의 일주기적 변화 (Circadian Variation of the RNA/DNA Ratios in Marbled Flounder Pleuronectes yokohamae)

  • 문치가자미 Pleuronectes yokohamae의 RNA/DNA비 일주기 변화를 조사하기 위하여 부화후 89일, 전장 $23.2{\pm}0.2mm$의 치어를 48시간 동안 일정한 시간 간격으로 채집하였다. RNA/DNA비는 주간(0800, 1100, 1400, 1700)에 높았고 야간(2000, 2300, 0200, 0500 hours)에는 낮게 나타났다. 이번 연구결과에서 문치가자미의 생화학적 일주기 변화를 확인하였고, 이와 같은 RNA/DNA비의 일주기적 변화를 고려하여 시료 채집시간 결정을 포함한 시료채집 계획작성과 data분석이 필요할 것으로 생각된다.

Variation of Univariate Flow Karyotypes and Chromosomal DNA Contents in Maize (Zea mays L.)

  • Analyses of now karyotypes using different maize (Zea mays L.) inbred lines have been performed. The accumulation and isolation of high quality and quantity metaphase chromosomes from root tips can be achieved from many kinds of maize lines. The chromosome suspensions were prepared by a simple slicing method from synchronized maize root tips and analyzed with a now cytometry. The variations of experimental now karyotypes were detected among inbred lines in terms of the positions and/or the numbers of chromosome peaks. The 2C DNA amount among 8 inbred lines ranged from 5.09 to 5.52 pg. The variability of DNA content in maize chromosome 1 was 9.1 % ranging from 0.685 to 0.747 pg. The selection of appropriate maize lines is critical for sorting specific single chromosome types. At least five different chromosome types can be discriminated and sorted from five maize lines.

  • Two color or cDNA microarrays are extensively used to study relative expression levels of thousands of genes simultaneously. 0かy two tissue samples can be hybridized on a single microarray slide. Thus, a microarray slide necessarily forms an incomplete block design with block size two when more than two tissue samples are under study. We also need to control for variability in gene expression values due to the two dyes. Thus, red and green dyes form the second blocking factor in addition to slides. General design problem for these microarray experiments is discussed in this paper. Designs for factorial cDNA microarrays are also discussed.

The genetic structure of taro: a comparison of RAPD and isozyme markers

  • Germplasm characterization and evolutionary process in viable populations are important links between the conservation and utilization of plant genetic resources. Here, an investigation is made, based on molecular and biochemical techniques for assessing and exploiting the genetic variability in germplasm characterization of taro, which would be useful in plant breeding and ex situ conservation of taro plant genetic resources. Geographical differentiation and phylogenetic relationships of Indian taro, Colocasia esculenta (L.) Schott, were analyzed by random amplified polymorphic DNA (RAPD) and isozyme of seven enzyme systems with specific reference to the Muktakeshi accession, which has been to be proved resistant to taro leaf blight caused by P. colocasiae. The significant differentiations in Indian taro cultivars were clearly demonstrated by RAPD and isozyme analysis. RAPD markers showed higher values for genetic differentiation among taro cultivars and lower coefficient of variation than those obtained from isozymes. Genetic differentiation was evident in the taro accessions collected from different regions of India. It appears that when taro cultivation was introduced to a new area, only a small fraction of genetic variability in heterogeneous taro populations was transferred, possibly causing random differentiation among locally adapted taro populations. The selected primers will be useful for future genetic analysis and provide taro breeders with a genetic basis for selection of parents for crop improvement. Polymorphic markers identified in the DNA fingerprinting study will be useful for screening a segregating population, which is being generated in our laboratory aimed at developing a taro genetic linkage map.

Variability of Osteocalcin Status in Chinese Holstein Cattle: Do Phylogeny, Vitamin D or Gene Polymorphisms Matter?

  • Osteocalcin (OC), a marker of bone turnover, displays patterns in relation to physiological and genetic factors. Here, we present an association study in a population of Chinese Holstein cattle (n = 24) with OC serum concentration as a phenotypic trait. We hypothesised that OC status is associated with phylogeny, vitamin D serum level and single nucleotide polymorphisms (SNPs). Mitochondrial DNA (mtDNA) was used as an unlinked marker to examine phylogeny and linkage to measured phenotypic traits of vitamin D and OC status. Following an association study with OC serum variability as the trait, genotyping of SNPs (n = 27) in OC-related genes was performed. Candidate SNPs were chosen in genes with an emphasis on the vitamin D and vitamin K pathways. Multivariant factor analysis revealed a correlation between vitamin D serum concentration and a SNP in the gene GC (rs43338565), which encodes a vitamin D-binding protein, as well as between a SNP in NFATc1 (rs42038422) and OC concentration. However, univariate analysis revealed that population structure, vitamin D serum levels and SNPs were not significant determinants of OC status in the studied group.

Comparison of RAPD, AFLP, and EF -1 α Sequences for the Phylogenetic Analysis of Fusarium oxysporum and Its formae speciales in Korea

  • Although Fursarium oxysporum causes diseases in economically important plant hosts, identification of F. oxysporum formae speciales has been difficult due to confusing phenotypic classification systems. To resolve these complexity, we evaluated genetic relationship of nine formae speciales of F. oxysporum with random amplified polymorphic DNA (RAPD), amplified fragment length polymorphism (AFLP), and translation elongation factor-l alpha ($EF-1{\alpha}$) gene. In addition, the correlation between mycotoxin content of fusaric acid and isolates based on molecular marker data was evaluated using the modified Mantel's test. According to these result, these fusaric acid-producing strains could not identify clearly, and independent of geographic locations and host specificities. However, in the identification of F. oxysporum formae speciales, especially, AFLP analysis showed a higher discriminatory power than that of a the RAPD and $EF-1{\alpha}$ analyses, all three techniques were able to detect genetic variability among F. oxysporum formae speciales in this study.

Genetic Variability Based on Randomly Amplified Polymorphic DNA in Mistletoe Fig (Ficus deltoidea Jack) Collected from Peninsular Malaysia

  • Ficus deltoidea Jack is an important and popular medicinal plant species found in the Malaysia. Plants are being collected and used based on morphology and authentication to prevent adulteration is not in practice. In this study, twenty-six accessions of F. deltoidea Jack were collected from Kelantan and Terengganu states of Peninsular Malaysia to examine their genetic similarities and differences using randomly amplified polymorphic DNA (RAPD) technique. Out of 20 arbitrary primers, two primers (D-10 and D-11) were selected which produced reliable DNA polymorphism. D-10 and D-11 primers generated 138 RAPD bands ranging from 250 bp to 3000 bp. Ninety-nine of them were polymorphic loci (72%) and thirty-nine were nonpolymorphic loci (28%). A total of 56 bands with polymorphic loci were amplified with primer D-10 and analyzed by cluster analysis and UPGMA to present a dendrogram depicting the degree of genetic relationship among 26 accessions. Eight RAPD markers were sequenced to determine their identity. RAPD analysis showed the genetic diversity among 26 accessions of F. deltoidea Jack. The RAPD profile and RAPD marker sequences reported in this paper could be used in plant and/or plant material authentication. This study also suggested that RAPD can be a useful technique to study DNA polymorphism in F. deltoidea Jack.

Multiple Maternal Lineages of Vietnamese Local Chickens Inferred by Mitochondrial DNA D-loop Sequences

  • In this study, mitochondrial DNA (mtDNA) sequence polymorphism was used to assess genetic diversity of nine Vietnamese local chicken breeds. In addition, two Chinese breeds kept in Vietnam were included in the analysis for comparison. A 455-bp fragment of the mtDNA D-loop region was sequenced in 222 chickens of these 11 breeds. As reference, a skeleton was constructed based on chicken mtDNA sequences taken from the Genbank. Haplotypes of the nine Vietnamese local and two Chinese breeds were aligned together with these sequences. The Vietnamese and Chinese breeds showed a high degree of variability. In total, 37 haplotypes were identified in the chicken breeds studied forming eight clades. Thereby, the majority of individuals of the two Chinese breeds grouped together in one clade which is assumed to have its roots in the Indian subcontinent. Although the Vietnamese chicken breeds were distributed across all eight clades, most of them clustered in three main clades. These results suggest that the Vietnamese domestic chickens have originated from multiple maternal lineages, presumably from Yunnan and adjacent areas in China, South and Southwest China and/or surrounding regions (i.e. Vietnam, Burma, Thailand, and India).
