Linkage and association scan for tanning ability in an isolated Mongolian population

  • Tanning ability is important, because it represents the ability of the skin to protect itself against ultraviolet (UV) radiation. Here, we sought to determine genetic regions associated with tanning ability. Skin pigmentation was measured at the outer forearm and buttock areas to represent facultative and constitutive skin color, respectively. In our study population consisting of isolated Mongolian subjects, with common histories of environmental UV exposure during their nomadic life, facultative skin color adjusted by constitutive skin color was used to indicate tanning ability. Through linkage analysis and family-based association tests of 345 Mongolian subjects, we identified 2 potential linkage regions regulating tanning ability on 5q35.3 and 12q13.2, having 6 and 7 significant single nucleotide polymorphisms (SNPs), respectively. Those significant SNPs were located in or adjacent to potential candidate genes related to tanning ability: GRM6, ATF1, WNT1, and SILV/Pmel17.

Genome-wide association studies to identify quantitative trait loci and positional candidate genes affecting meat quality-related traits in pigs

  • Meat quality comprises a set of key traits such as pH, meat color, water-holding capacity, tenderness and marbling. These traits are complex because they are affected by multiple genetic and environmental factors. The aim of this study was to investigate the molecular genetic basis underlying nine meat quality-related traits in a Yorkshire pig population using a genome-wide association study (GWAS) and subsequent biological pathway analysis. In total, 45,926 single nucleotide polymorphism (SNP) markers from 543 pigs were selected for the GWAS after quality control. Data were analyzed using a genome-wide efficient mixed model association (GEMMA) method. This linear mixed model-based approach identified two quantitative trait loci (QTLs) for meat color (b*) on chromosome 2 (SSC2) and one QTL for shear force on chromosome 8 (SSC8). These QTLs acted additively on the two phenotypes and explained 3.92%-4.57% of the phenotypic variance of the traits of interest. The genes encoding HAUS8 on SSC2 and an lncRNA on SSC8 were identified as positional candidate genes for these QTLs. The results of the biological pathway analysis revealed that positional candidate genes for meat color (b*) were enriched in pathways related to muscle development, muscle growth, intramuscular adipocyte differentiation, and lipid accumulation in muscle, whereas positional candidate genes for shear force were overrepresented in pathways related to cell growth, cell differentiation, and fatty acids synthesis. Further verification of these identified SNPs and genes in other independent populations could provide valuable information for understanding the variations in pork quality-related traits.

Identification of a Bromodomain-containing Protein 2 (BRD2) Gene Polymorphic Variant and Its Effects on Pork Quality Traits in Berkshire Pigs

  • Bromodomain-containing protein 2 (BRD2) is a nuclear serine/threonine kinase involved in transcriptional regulation. We investigated the expression and association of the BRD2 gene as a candidate gene for meat quality traits in Berkshire pigs. BRD2 mRNA was expressed at relatively high levels in muscle tissue. Statistical analysis revealed that the c.1709G>C polymorphism of the BRD2 gene was significantly associated with carcass weight, meat color ($a^*$, redness), protein content, cooking loss, water-holding capacity, carcass temperatures 4, 12 and 24 h postmortem, and the 24 h postmortem pH in 384 Berkshire pigs. Therefore, this polymorphism in the porcine BRD2 gene may be used as a candidate genetic marker to improve meat quality traits in pigs.

A Whole Genome Association Study on Meat Palatability in Hanwoo

  • A whole genome association (WGA) study was carried out to find quantitative trait loci (QTL) for sensory evaluation traits in Hanwoo. Carcass samples of 250 Hanwoo steers were collected from National Agricultural Cooperative Livestock Research Institute, Ansung, Gyeonggi province, Korea, between 2011 and 2012 and genotyped with the Affymetrix Bovine Axiom Array 640K single nucleotide polymorphism (SNP) chip. Among the SNPs in the chip, a total of 322,160 SNPs were chosen after quality control tests. After adjusting for the effects of age, slaughter-year-season, and polygenic effects using genome relationship matrix, the corrected phenotypes for the sensory evaluation measurements were regressed on each SNP using a simple linear regression additive based model. A total of 1,631 SNPs were detected for color, aroma, tenderness, juiciness and palatability at 0.1% comparison-wise level. Among the significant SNPs, the best set of 52 SNP markers were chosen using a forward regression procedure at 0.05 level, among which the sets of 8, 14, 11, 10, and 9 SNPs were determined for the respectively sensory evaluation traits. The sets of significant SNPs explained 18% to 31% of phenotypic variance. Three SNPs were pleiotropic, i.e. AX-26703353 and AX-26742891 that were located at 101 and 110 Mb of BTA6, respectively, influencing tenderness, juiciness and palatability, while AX-18624743 at 3 Mb of BTA10 affected tenderness and palatability. Our results suggest that some QTL for sensory measures are segregating in a Hanwoo steer population. Additional WGA studies on fatty acid and nutritional components as well as the sensory panels are in process to characterize genetic architecture of meat quality and palatability in Hanwoo.

The rs196952262 Polymorphism of the AGPAT5 Gene is Associated with Meat Quality in Berkshire Pigs

  • High-quality meat is of great economic importance to the pig industry. The 1-acylglycerol-3-phosphate-O-acyltransferase 5 (AGPAT5) enzyme converts lysophosphatidic acid to phosphatidic acid in the mitochondrial membrane. In this study, we found that the porcine AGPAT5 gene was highly expressed in muscle tissue, influencing meat characteristics, and we also identified a non-synonymous single-nucleotide polymorphism (nsSNP) (rs196952262, c.673 A>G) in the gene, associated with a change of isoleucine 225 to valine. The presence of this nsSNP was significantly associated with meat color (lightness), lower cooking loss, and lower carcass temperatures 1, 4, and 12 h after slaughter (items T1, T4, and T12 on the recognized quality scale, respectively), and tended to increase backfat thickness and the water-holding capacity. These results suggest that nsSNP (c.673A>G) of the AGPAT5 gene is a potential genetic marker of high meat quality in pigs.

소 모색관련 MC1R 유전자의 SNP와 관련한 3'-tailed primer를 이용한 한우육의 판별 (Identification of Hanwoo Using 3'-tailed Primer Associated with Single Nucleotide Polymorphism(SNP) in Melanocortin 1 Receptor(MC1R) gene)

  • 이전에 연구된 한우육과 Holstein 및 Black angus육 감별법의 신속성, 편리성, 경제성 등의 단점을 보완하기 위해 소의 MC1R gene의 SNP를 이용한 새로운 감별법을 시도하였다. 본 연구에서는 소의 MC1R gene 중 594번째 염기인 Guanine이 한우에서는 결실된 점을 이용하여 한우의 sequence를 바탕으로 3 쪽에 2mers의 tail을 달아 한우에게는 상보적이나 다른 종에서는 상보적이지 않은 3 -tailed primers를 제작하였다. 이 primer들을 이용해서 한우에서만 MC1R 중 571번째 염기서열부터 919번째 염기서열까지의 343bp의 단편이 증폭되도록 하였다. 그 결과, Holstein, Black angus에서는 모두 band가 관찰되지 않았으나 한우에서는 343bp의 band가 확인되었다. 따라서 본 연구에서 사용한 3 -tailed primer를 이용하면 보다 정확하고 재현성 있으며 신속하고 편리하며 경제적인 한우육의 감별이 될 것으로 판단된다.

Inter Simple Sequence Repeat(ISSR) 마커를 활용한 느티만가닥버섯(Hypsizigus marmoreus) 종내 다형성 분석 (Polymorphism of inter simple sequence repeat markers in Hypsizygus marmoreus)

  • 느티만가닥버섯은 맛과 기능성이 풍부한 버섯으로 많이 활용되고 있다. 하지만 긴 재배기간과 낮은 자실체 수확량, 균이 오랜시간 배양되어 오염이 쉽게 발생되는 문제점을 극복할 새로운 품종육성이 필요하다. 이에 따라 육종모본으로 활용되는 느티만가닥 55균주의 종내 유전자원의 정확한 정보를 얻고자 분자유전학적 ISSR 마커분석을 활용하였다. 사용된 마커 중에서 ISSR 13과 15 마커를 사용했을 때 다형성이 분석되었으며 특히 ISSR 15마커 분석으로 다형성이 쉽게 구분되었다. UPGMA분석법으로 계통도를 분석하였을 때, 일부 백색을 가지고 있는 KMC03106, KMC03107, KMC03108 3 균주가 두 마커 모두에서 가까운 유연관계를 가졌으며, ISSR 15는 수집년도에 따라 3개의 그룹으로 구분되는 것을 확인할 수 있었다. 이 결과로 ISSR마커의 다형석 분석은 느티만가닥버섯의 몇몇 균주에서는 갓색의 유연관계 확인과 수집 시기에 따른 유전변이 구분이 가능하며 자원의 유전적 다양성 확인할 수 있어, 느티만가닥버섯의 품종육성을 위한 효율적인 모본 선발이 가능 할 것으로 사료된다.

제주도 한우 집단에서 Galactose mutarotase (GALM) 유전자의 삽입/결실 다형성과 도체형질의 연관성 분석 (Associations between Insertion/deletion Polymorphisms in Galactose Mutarotaseand Carcass Traits in the Hanwoo Population of Jeju Island)

  • 이 연구는 제주도 한우집단에서 galactose mutarotase (GALM) 유전자형과 도체형질의 연관성을 시험하였다. GALM 유전자형은 3'-비해독부위(3'-UTR)의 14-bp (5'-GGTCTAATGACCAG-3') 삽입/결실 다형성을 이용하였다. 한우 비육우 집단에서 GALM 유전자의 세 가지 유전자형(LL, LS, SS)이 모두 관찰되었다. 연관성 분석결과는 근내지방의 함량과 밀접한 상관을 보이는 육질등급과 근내지방도의 수준과, 등지방두께의 수준이 유전자형에 따른 유의적인 차이를 나타내었다(p<0.05). 동형접합인 SS 유전자형을 보유한 도체에서 LL 또는 LS 유전자형인 도체에 비해 근내지방 함량 수준은 더 높고, 등지방두께도 더 얇은 수준을 보였다. 반면, 도체중, 등심단면적, 육색, 지방색 등은 GALM 유전자형에 따른 유의적인 차이는 없었다(p>0.05). 3'-UTR에서 14-bp 절편의 결실은 RNA의 2차 구조의 변형과 RNA-결합 단백질, microRNA와의 결합능력에 대한 방해를 통해 유전자 발현에 영향을 줄 수 있는 것으로 예측되었다. GALM 유전자의 3'-UTR 영역에서 14-bp 삽입/결실 다형성에 대한 이번 연구결과는 소에서 근육과 등지방 조직에서 galactose 대사에 의한 지방 축적을 통해 성장형질, 도체형질에 영향을 주는 것으로 판단된다.

돼지 MC4R 유전자 892G>A 다형성이 비육돈의 도체형질에 미치는 영향 (Effects of a Porcine MC4R Polymorphism(892G>A) on Carcass Traits in Commercial Pigs)

  • 임의적으로 선정된 비육돈 집단에서 melano- cortin-4 receptor(MC4R) 유전자의 유전적 변이와 도체형질의 연관성을 조사하였다. 돼지 MC4R 유전자형은 Asp298Asn(nt. 892G>A) 돌연변이를 PCR-RFLP 방법으로 결정하였다. 비육돈 집단에서 유전자형 A/A, A/G, G/G가 모두 출현하였고, 빈도는 각각 28.8, 48.4, 22.8%를 나타내었다. 전체 비육돈에서 유전자형 A/-은 G/G에 비해 근내지방도가 유의적으로 높게 나타났다(P<0.05). 동형접합자 A/A와 G/G가 이형접합자 A/G인 도체에 비해 육색도는 더 낮고 수분삼출도는 높은 것으로 확인되었다(P<0.01). 반면, -/G인 거세돈의 도체중이 A/A에 비해 도체중이 유의적으로 무겁게(약 2.5kg) 나타났다(P<0.05). 각 유전자형의 도체형질에 대한 효과는 미경산돈에서는 전체 비육돈 집단에 대한 효과와 유사하나, 거세돈 집단과는 다소 차이가 있었고, 이는 도체형질에 대한 현재까지 알려지지 않은 성-관련 효과로 추정된다. 본 연구에서 비육돈 생산에 있어 MC4R A/- 유전자형이 육질을 향상시킬 수 있을 것으로 기대된다. 하지만, MC4R 유전자형들이 성과 관련되어 차별적으로 도체형질에 영향을 주고 있기 때문에, 비육돈 생산을 위한 marker-assisted selection을 위해서는 성과 유전자형 모두가 고려되어져야 할 것이다.

Mapping, Tissue Distribution and Polymorphism of Porcine Retinol Binding Protein Genes (RBP5 and RBP7)

  • The retinoids (vitamin A and its derivatives) play a critical role in vision, growth, reproduction, cell differentiation and embryonic development. Using the IMpRH panel, porcine cellular retinol binding protein genes 5 and 7 (RBP5 and RBP7) were assigned to porcine chromosomes 5 and 6, respectively. The complete coding sequences (CDS) of the RBP5 and RBP7 genes were amplified using the reverse transcriptase polymerase chain reaction (RT-PCR) method, and the deduced amino acid sequences of both genes were compared to human corresponding proteins. The mRNA distributions of the two genes in adult Wuzhishan pig tissues (lung, skeletal muscle, spleen, heart, stomach, large intestine, lymph node, small intestine, liver, brain, kidney and fat) were examined. A total of nine single nucleotide polymorphisms (SNPs) were identified in two genes. Three of these SNPs were analyzed using the polymerase chain reaction-restriction-fragment length polymorphism (PCR-RFLP) method in Laiwu, Wuzhishan, Guizhou, Bama, Tongcheng, Yorkshire and Landrace pig breeds. Association analysis of genotypes of these SNP loci with economic traits was done in our experimental populations. Significant associations of different genotypes of $RBP5-A/G^{63}$, $RBP5-A/G^{517}$ and $RPB5-T/C^{intron1-90}$ loci with traits including maximum carcass length (LM), minimum carcass length (LN), marbling score (MS), back fat thickness at shoulder (SBF), meat color score (MCS) and hematocrit (HCT) were detected. These SNPs may be useful as genetic markers in genetic improvement for porcine production.
