Metagenomic Insight into Lignocellulose Degradation of the Thermophilic Microbial Consortium TMC7

  • Biodegradation is the key process involved in natural lignocellulose biotransformation and utilization. Microbial consortia represent promising candidates for applications in lignocellulose conversion strategies for biofuel production; however, cooperation among the enzymes and the labor division of microbes in the microbial consortia remains unclear. In this study, metagenomic analysis was performed to reveal the community structure and extremozyme systems of a lignocellulolytic microbial consortium, TMC7. The taxonomic affiliation of TMC7 metagenome included members of the genera Ruminiclostridium (42.85%), Thermoanaerobacterium (18.41%), Geobacillus (10.44%), unclassified_f__Bacillaceae (7.48%), Aeribacillus (2.65%), Symbiobacterium (2.47%), Desulfotomaculum (2.33%), Caldibacillus (1.56%), Clostridium (1.26%), and others (10.55%). The carbohydrate-active enzyme annotation revealed that TMC7 encoded a broad array of enzymes responsible for cellulose and hemicellulose degradation. Ten glycoside hydrolases (GHs) endoglucanase, 4 GHs exoglucanase, and 6 GHs β-glucosidase were identified for cellulose degradation; 6 GHs endo-β-1,4-xylanase, 9 GHs β-xylosidase, and 3 GHs β-mannanase were identified for degradation of the hemicellulose main chain; 6 GHs arabinofuranosidase, 2 GHs α-mannosidase, 11 GHs galactosidase, 3 GHs α-rhamnosidase, and 4 GHs α-fucosidase were identified as xylan debranching enzymes. Furthermore, by introducing a factor named as the contribution coefficient, we found that Ruminiclostridium and Thermoanaerobacterium may be the dominant contributors, whereas Symbiobacterium and Desulfotomaculum may serve as "sugar cheaters" in lignocellulose degradation by TMC7. Our findings provide mechanistic profiles of an array of enzymes that degrade complex lignocellulosic biomass in the microbial consortium TMC7 and provide a promising approach for studying the potential contribution of microbes in microbial consortia.

A report of 43 unrecorded bacterial species within the phyla Bacteroidetes and Firmicutes isolated from various sources from Korea in 2019

  • In 2019, 43 bacterial strains were isolated from food, soil, marine environments, human, and animals related sources from the Republic of Korea. Based on the analysis of 16S rRNA gene sequence, these isolates were allocated to the phyla Bacteroidetes and Firmicutes as unrecorded species in Korea. The 10 Bacteroidetes strains were classified into the families Bacteroidaceae, Chitinophagaceae, Cytophagaceae, Flavobacteriaceae, and Prolixibacteraceae (of the orders Bacteroidales, Chitinophagales, Cytophagales, Flavobacteriales, and Marinilabiliales, respectively). The 33 Firmicutes strains belonged to the families Bacillaceae, Paenibacillaceae, Planococcaceae, Staphylococcaceae, Clostridiaceae, Lachnospiraceae, Peptostreptococcaceae, Enterococcaceae, Lactobacillaceae, Leuconostocaceae, and Streptococcaceae (of the orders Bacillales, Clostridiales, and Lactobacillales). These unrecorded bacteria were determined based on taxonomic criterion (>98.7%; 16S rRNA gene sequence similarity). In addition, their phylogenetic affiliation, as well as cell and colony morphologies, staining reactions, and physiological and biochemical properties were investigated. Therefore, we report 43 isolates as unrecorded species, and described basic features, isolation source, and locations of these strains.

한반도 고래불 해안사구에 자생하는 혼합 염생식물군락 근권세균의 분포 및 다양성 고찰 : 해안사구 보전을 위한 접근 (Distribution and diversity of rhizosphere bacteria of mixed halophytes vegetation native to the Goraebul sand dune, Korea : Approaches to coastal dune conservation)

  • Coastal dunes must be conserved. Their native halophytes support coastal geography while their symbiotic microorganisms help vegetation thrive. The Goraebul coast has the largest, well-conserved dune system on the East Sea of the Korean Peninsula due to a climax mixed halophyte (C. soldanella, C. kobomugi, and E. mollis) vegetation support. This study identified rhizobacteria and their diversity in mixed halophyte communities unique to Goraebul. Five phyla, 12 genera, and 21 species were identified based on 16S rDNA sequences from 65 isolates. The phylum Bacillota, class Bacillota, order Bacillales, and family Bacillaceae were identified, with Bacillus as the dominant genus (46.15%). The richness and Shannon's diversity were higher at the species than at the genus level due to the dominance of Bacillus; however, various Bacillus species (7) were identified. Therefore, the climax mixed vegetation adapted to the Goraebul coast may exert natural selection pressure in favor of the common characteristics of Bacillus. However, despite this advantage, the Shannon equitability (0.86), Simpson (0.08), and Shannon diversity (2.79) indexes indicate a stable rhizosphere cluster and the climax mixed vegetation is affected by symbiotic relationships between healthy rhizosphere microbiota.

차세대 염기서열 분석을 활용한 장류의 메타지놈 분석 : 한국 전통 콩 발효식품에 대한 미생물 비교 연구 (Metagenomic Analysis of Jang Using Next-generation Sequencing: A ComparativeMicrobial Study of Korean Traditional Fermented Soybean Foods)

  • 한국의 장은 콩을 발효시켜 만든 식품으로 대표적인 종류로는 고추장, 된장, 청국장, 간장이 있다. 본 연구에서는 콩 발효식품의 미생물 군집을 분석하고, 각 장류의 유형에 따른 미생물 군집 구조 차이에 영향을 미치는 미생물(biomarker)과 분포 차이를 비교하기 위해 총 200종의 장류 시료를 next-generation sequencing을 통해 16S rRNA 마이크로바이옴 분석을 수행하였다. Alpha-diversity 분석 결과 종 풍부도를 나타내는 지수 CHAO는 고추장과 청국장에서 분석에서 된장과 간장 그룹에 비해 유의미하게 높은 경향을 보였다 (p<0.001). 네 가지 장류의 미생물 분포 분석 결과 목(order) 수준에서 Bacillales가 고추장, 된장, 청국장 그룹에서 우세한 반면, 간장의 경우 Lactobacillales가 우세한 것으로 차이가 나타났다. LEfSe (Linear dis- criminant analysis Effect Size)분석을 통해 전통 장류의 과(family)와 종(species) 수준에서 바이오마커를 분석하였다. Leuconostocaceae, Thermoactinomycetaceae, Bacillaceae, Enterococcaceae가 과 수준에서 장 유형에 따른 미생물 군집 구조 차이에 큰 기여를 하는 바이오마커로 나타났으며, Bacillus subtilis, kroppenstedtia sanguinis, Bacillus licheniformis, Tetragenococcus halophilus가 종 수준에서 네 종류의 발효식품을 미생물학적으로 분류할 수 있는 가장 중요한 특징으로 나타났다. PERMANOVA (Permutational multivariate analysis of variance) 분석 결과 네 가지 장류는 미생물 군집 구조가 통계학적으로 유의미한 차이가 나타났으며 (p=0.001), 그 중 간장 그룹의 미생물 군집 구조가 가장 차이를 보였다. 본 연구의 결과는 한국 발효식품의 미생물학적 분포 특성과 장류 유형별 미생물 군집 구조차이에 영향을 미치는 미생물을 규명하였으며, 발효과정에 참여하는 미생물에 대한 지식을 넓히고 발효 콩 식품의 품질을 향상시키는 데 도움이 될 것으로 기대한다.

무궁화 해충의 천적과 종류 (Insect Pests and Natural Enemies of Hibiscus syriacus in Korea)

  • 2002년에서 2004년까지 3월에서 11월 사이에 무궁화를 가해하는 해충과 천적에 관해 조사한 결과 해충은 5목 9과 12종, 비곤충류 2목과 2과 2종이 조사되었다. 목별로는 매미목(Homoptera) 5종과, 나비목(Lepidoptera) 3종, 딱정벌레목(Coleoptera) 2종, 메뚜기목(Orthoptera) 1종, 노린재목(Hemiptera) 1종, 응애목(Acarina) 1종, 병안목(Stylommato-phora) 1종이 조사되었다. 무궁화 해충 중 목화진딧물, 무궁화잎밤나방 그리고 점박이응애등이 피해가 심하여 방제를 요하는 주요해충이었다. 목화진딧물은 5월~6월, 무궁화잎 밤나방은 7월~8월, 점박이응애는 6월~8월에 밀도가 높았다. 무궁화에서 발견된 천적 및 병원성 미생물은 세균 1종, 병원성 곰팡이 3종, 노린재목 1종, 딱정벌레목 1종, 벌목 1종 파리목 2종, 응애강 1종 등 11종이 조사되었다. 목화진딧물 포식성 천적은 진디혹파리(Aphidoletes aphidimyza), 꽃등에류(Eristalis sp.), 무당벌레(Harmonia axyridis), 기생성 천적은 싸리진디벌(Aphidius gifuensis), 병원성 미생물은 Verticillium lecanii, Beauveria bassinan가 조사되었다. 무궁화잎밤나방 기생성 천적은 고치벌류(Cotesia sp.), 병원성 미생물은 Bacillus thuringiensis, B. bassiana, Meterhizium anisopliae가 확인되었다. 점박이응애 포식성 천적은 긴털이리응애류(Amblyseius sp.), 애꽃노린재류(Orius sp.)가 조사되었다.

제주 조간대로부터 단백질 가수분해효소를 생산하는 세균의 분리 및 동정 (Isolation and identification of protease-producing bacteria from the intertidal zone in Jeju Island, Korea)

  • 단백질가수분해효소를 생산하는 11개의 세균들은 유기 생물체의 외부 표면 서식하며, inorganic materials는 제주도 조간대로부터 수집되었다. 시료들은 냉동 상태로 실험실로 옮겨졌으며, 멸균 해수와 1% skim milk가 들어가 있는 Zobell plates에서 배양시켰다. 다음 clear zone이 나타난 11개의 균주들은 단백질분해효소를 생성하는 세균으로서 선택되었으며, 각각의 균주들은 16S rDNA을 기반으로 동정하였다. 분석결과, Psedoalteromonas속 해양 세균 JJM125, JJM129, YG47과 YG49, Microbulbifer속 JJM122, Vibrio속 YG51, YG52, YG62, YG63, Firmicutes문과 Bacillaceae강에 속하는 JJM129, YG65로 나타났다. 따라서, 본 연구에서는 단백질분해가수효소를 생성하는 세균들을 다양한 생명 공학 응용프로그램과 함께 새로운 다양성의 개발 및 이용이 가능할 것이다.

Comparison of bacterial communities in leachate from decomposing bovine carcasses

  • Objective: Burial is associated with environmental effects such as the contamination of ground or surface water with biological materials generated during the decomposition process. Therefore, bacterial communities in leachates originating from the decomposing bovine carcasses were investigated. Methods: To understand the process of bovine (Hanwoo) carcass decomposition, we simulated burial using a lab-scale reactor with a volume of $5.15m^3$. Leachate samples from 3 carcasses were collected using a peristaltic pump once a month for a period of 5 months, and bacterial communities in samples were identified by pyrosequencing of the 16S rRNA gene. Results: We obtained a total of 110,442 reads from the triplicate samples of various sampling time points (total of 15 samples), and found that the phylum Firmicutes was dominant at most sampling times. Differences in the bacterial communities at the various time points were observed among the triplicate samples. The bacterial communities sampled at 4 months showed the most different compositions. The genera Pseudomonas and Psychrobacter in the phylum Proteobacteria were dominant in all of the samples obtained after 3 months. Bacillaceae, Clostridium, and Clostridiales were found to be predominant after 4 months in the leachate from one carcass, whereas Planococcaceae was found to be a dominant in samples obtained at the first and second months from the other two carcasses. The results showed that potentially pathogenic microbes such as Clostridium derived from bovine leachate could dominate the soil environment of a burial site. Conclusion: Our results indicated that the composition of bacterial communities in leachates of a decomposing bovine shifted continuously during the experimental period, with significant changes detected after 4 months of burial.

유용 미생물을 활용한 식물 병원 곰팡이의 억제와 식물 생장촉진 효과 (Inhibition Effects Against Plant Pathogenic Fungi and Plant Growth Promotion by Beneficial Microorganisms)

  • The experiment was carried out to analyze the inhibition effect of plant pathogenic fungi and growth promotion activity induced by the bacterial strains isolated from peatmoss. Among the isolated bacterial strains, B10-2, B10-4, B10-5 and B10-6 which showed more than 30% inhibition rate against Botrytis cinerea and Rhizoctonia solani in vitro, were further analyzed in the greenhouse for the growth promotion activity on lettuce (Lactuca sativa), pak-choi (Brassica compestris L. ssp. chinensis) and Chinese cabbage (Brassica campestris L. ssp. pekinensis). The results showed the treatment of B10-4 on lettuce showed the highest growth promotion activity with the leaf area ($169.17cm^2$), fresh weight (leaf: 40.29 g, root: 8.80 g)and dry weight (leaf: 11.24 g, root: 4.17 g), which was about two folds as compared to control. On pak-choi, the growth promotion rate was the highest with the leaf area of $112.87cm^2$, leaf fresh weight of 60.70 g, root fresh weight of 3.37 g, leaf dry weight of 14.34 g, and root dry weight of 1.90 g. As a result of treatment of B10-13 on chinese cabbage, the growth promotion rate was the highest with the leaf area ($293.56cm^2$), fresh weight (leaf: 113.67 g, root: 2.40 g) and dry weight (leaf: 6.03 g, root: 0.53 g). The production of Indole Acetic Acid (IAA) and Indole-3-Butylic Acid (IBA) were also analyzed in these bacterial isolates. The IAA and IBA analyses were carried out in all bacterial isolates each day within the 5 days of incubation period. The highest production of IAA was observed with $112.57{\mu}g/mg$ protein in B10-4 after 3 days of incubation and IBA production was the highest in B10-2 with $58.71{\mu}g/mg$ protein after 2 days of incubation. Also, phosphate solubilizing activity was expressed significantly in B10-13 in comparison to that of other bacterial isolates. Bacterial identification showed that B10-2 was Bacillaceae bacterium and B10-5 was Bacillus cereus, B10-4 and B10-6 were Bacillus sp. and B-13 was Staphylococcus sp. by ITS sequence.

카탈라제를 생산하는 고초균 (Bacillus sp.)의 고정화 및 과산화수소 분해 특성 (Immobilization of Bacillus sp. Strains, Catalase Producing Bacteria and Their Hydrogen Peroxide Removal Characteristics)

  • 토양 미생물로부터 스크리닝한 미생물 중 카탈라제 생산량이 높은 세 가지 미생물 (Bacillaceae bacterium BKBChE-1, Bacillus sp. BKBChE-2와 Bacillus flexus BKBChE-3)을 배양하여 얻은 카탈라제 효소가 과산화수소를 분해하는 것을 확인하고, 미생물 균체를 천연제올라이트에 정전기적 흡착법으로 고정하였다. 주사전자 현미경을 통해 각각의 미생물이 지지체에 잘 흡착된 것이 관찰되었고, 10.5 mM의 과산화수소를 1시간 이내에 완전히 분해되는 것을 확인하였다. 과산화수소 분해 속도가 가장 빠른 Bacillus flexus BKBChE-3은 온도와 pH 영향성 실험을 통해 고온과 pH 10 이상의 강알칼리 조건에서도 30일 이후까지 미생물이 생존하는 것을 관찰하였다. 또한 고정화된 미생물의 경우 온도 $25-40^{\circ}C$, pH 7-10의 조건에서 생균수가 계속하여 증가하는 것을 확인하였다. 본 실험을 통해 Bacillus flexus BKBChE-3이 생산한 카탈라제 효소 뿐만 아니라 고정화된 균체도 과산화수소의 제거에 효과적임을 확인할 수 있었다. 이들 결과로부터 미생물 발효를 통해 생산된 효소의 생산량 증가와 미생물 개체 수 증가를 이용하여 산업폐수에 적용하면, 과산화수소의 제거 효율을 높이고 균체 재활용을 통한 공정비용을 절감할 수 있을 것으로 사료된다.
