Use of Microsatellite Markers Derived from Genomic and Expressed Sequence Tag (EST) Data to Identify Commercial Watermelon Cultivars (수박 시판 품종의 식별을 위한 Genomic과 Expressed Sequence Tag (EST)에서 유래된 Microsatellite Marker의 이용)

  • This study was carried out to construct a DNA profile database for 102 watermelon cultivars through the comparison of polymorphism level and genetic relatedness using genomic microsatellite (gMS) and expressed sequence tag (EST)-microsatellite (eMS) markers. Sixteen gMS and 10 eMS primers showed hyper-variability and were able to represent the genetic variation within 102 watermelon cultivars. With gMS markers, an average of 3.63 alleles per marker were detected with a polymorphism information content (PIC) value of 0.479, whereas with eMS markers, the average number of alleles per marker was 2.50 and the PIC value was 0.425, indicating that eMS detects a lower polymorphism level compared to gMS. Cluster analysis and Jaccard's genetic distance coefficients using the unweighted pair group method with arithmetic average (UPGMA) based on the gMS, eMS, and combined data sets showed that 102 commercial watermelon cultivars could be categorized into 6 to 8 major groups corresponding to phenotypic traits. Moreover, this method was sufficient to identify 78 out of 102 cultivars. Correlation analysis with Mantel tests for those clusters using 3 data sets showed high correlation ($r{\geq}0.80$). Therefore, the microsatellite markers used in this study may serve as a useful tool for germplasm evaluation, genetic purity assessment, and fingerprinting of watermelon cultivars.

  • In this paper, we propose a new intra mode coding method using the candidate mode table. In the conventional HEVC, if the predicted most probable mode (MPM) is not same with the current prediction mode, the current prediction mode is encoded using the fixed length code (FLC). However, since a large number of modes are used in HEVC, the codeword length of FLC gets longer. In this paper, we generate the candidate mode table from neighboring blocks and encode the obtained intra mode index using Golomb-Rice code instead of FLC, when the predicted MPM is not identical to the current mode. From the experiment, we verified that the proposed method reduces the BD-rate by 0.5% on average, compared to the HEVC intra mode coding method.

  • There is currently applied to the unit cost per a distance (KRW/km) for estimating the conceptual cost of civil work on basic planning stage of high speed railroad. This unit cost is an arithmetic average value based on historical data, which could be in big error. It also is difficult to explain the deficiency comparing the estimated cost derived from next basic design stage. This study provides the conceptual estimation model using by the parametric method and regression analysis. Independent variables are the distance and the geological materials (earth, weathered rock, soft-rock, hard-rock), extracting from the actual data to 36 contracts. The deviation between the unit costs estimated using the developed model and the actual cost data is presented in the range from -0.4% to +31%. This range is acceptable compared the typical range "-30% to + 50%". This model will improve the accuracy of existing method and be expected to contribute to effective total cost management and the economic aspects, reduce the financial expenditure.

An LNS-based Low-power/Small-area FFT Processor for OFDM Systems (OFDM 시스템용 로그 수체계 기반의 저전력/저면적 FFT 프로세서)

  • A low-power/small-area 128-point FFT processor is designed, which is based on logarithmic number system (LNS) and some design techniques to minimize both hardware complexity and arithmetic error. The complex-number multiplications and additions/subtractions for FFT computation are implemented with LNS adders and look-up table (LUT) rather than using conventional two's complement multipliers and adders. Our design reduces the gate counts by 21% and the memory size by 16% when compared to the conventional two's complement implementation. Also, the estimated power consumption is reduced by about 18%. The LNS-based FFT processor synthesized with 0.35 ${\mu}m$ CMOS standard cell library has 39,910 gates and 2,880 bits memory. It can compute a 128-point FIT in 2.13 ${\mu}s$ with 60 MHz@2.5V, and has the average SQNR of 40.7 dB.

Genetic characterization of microsporidians infecting Indian non-mulberry silkworms (Antheraea assamensis and Samia cynthia ricini) by using PCR based ISSR and RAPD markers assay

  • This study established the genetic characterisation of 10 microsporidian isolates infecting non-mulberry silkworms (Antheraea assamensis and Samia cynthia ricini) collected from biogeographical forest locations in the State of Assam, India, using PCR-based markers assays: inter simple sequence repeat (ISSR) and random amplified polymorphic DNA (RAPD). A Nosema type species (NIK-1s_mys) was used as control for comparison. The shape of mature microsporidian spores were observed oval to elongated, measuring 3.80 to $4.90{\mu}m$ in length and 2.60 to $3.05{\mu}m$ in width. Fourteen ISSR primers generated reproducible profiles and yielded 178 fragments, of which 175 were polymorphic (98%), while 16 RAPD primers generated reproducible profiles with 198 amplified fragments displaying 95% of polymorphism. Estimation of genetic distance coefficients based on dice coefficients method and clustering with un-weighted pair group method using arithmetic average (UPGMA) analysis was done to unravel the genetic diversity of microsporidians infecting Indian muga and eri silkworm. The similarity coefficients varied from 0.385 to 0.941 in ISSR and 0.083 to 0.938 in RAPD data. UPGMA analysis generated dendrograms with two microsporidian groups, which appear to be different from each other. Based on Euclidean distance matrix method, 2-dimensional distribution also revealed considerable variability among different identified microsporidians. Clustering of these microsporidian isolates was in accordance with their host and biogeographic origin. Both techniques represent a useful and efficient tool for taxonomical grouping as well as for phylogenetic classification of different microsporidians in general and genotyping of these pathogens in particular.

Development of PCR-Based Sequence Characterized DNA Markers for the Identification and Detection, Genetic Diversity of Didymella bryoniae with Random Amplified polymorphic DNA(RAPD)

  • Gummy stem blight pathogen is very difficult not only to monitor the inoculum levels prior to host infection, and also it is destructive and hard to control in field condition. We have applied RAPD technique to elucidate the genetic diversity of the genomic DNA of Didymella bryoniae and also to generate specific diagnostic DNA probe useful for identification and detection. The 40 primers produced clear bands consistently from the genomic DNA of twenty isolates of Didymella bryoniae, and two hundred seventy-three amplified fragments were produced with 40 primers. The combined data from 273 bands was analyzed by a cluster analysis using UPGMA method with an arithmetic average program of NTSYS-PC (Version 1.80) to generate a dendrogram. At the distance level of 0.7, two major RAPD groups were differentiated among 20 strains. RAPD group (RG) I included 8 isolates from watermelon except one isolate from melon. RAPD group (RG) IV included 12 isolates from squash, cucumber, watermelon and melon.. In amplification experiment with SCAR specific primer RG1F-RG1R resulted in a single band of 650bp fragment only for 8 isolates out of 20 isolates that should be designated as RAPD Group 1. However, same set of experiment done with RGIIF-RGIIR did not result in any amplified product.. Our attempts to detect intraspecific diversity of ITS region of rDNA by amplifying ITS region and 17s rDNA region for 20 isolates and restriction digestion of amplified fragment with 12 enzymes did not reveal polymorphic band. In order to develop RAPD markers for RGIV specific primer, a candidate PCR fragment( ≒1.4kb) was purified and Southern hybridized to the amplified fragment RGIV isolates.   • The importance performance analysis is a simple and condensed analytic method for decision making based on the level of performance or satisfaction. Many researches already have witnessed usefulness of the importance performance analysis, but it also has some drawbacks from the statistical points of view. In this article, some additional techniques dealing the importance performance analysis are introduced and it is shown that these techniques would turn out to be very informative. The importance performance analysis uses the arithmetic average as the main statistic, but by the use of the median, the frequency and the cluster analysis it is shown that the importance performance analysis can be carried out with more crucial information. In addtion to that, it is demonstrated that the combination of the analytic hierarchy process and importance performance analysis could enable more reliable decision making.

Genetic Diversity of Didymella bryoniae for RAPD Profiles Substantiated by SCAR Marker in Korea

  • Twenty isolates of Didymella bryoniae were isolated from infected cucurbit plants in various growing areas of southern Korea in 2001 and 2002. Random Amplified Polymorphic DNA (RAPD) group [RG] I of D. bryoniae was more virulent than RG IV to watermelon. Virulence of the RG I isolate was strong to moderate to cucumber, whereas that of the RG IV varied from strong, moderate to weak. Two hundred seventy-three amplified fragments were produced with 40 primers, and were analyzed by a cluster analysis using UPGMA method with an arithmetic average program of NTSYSPC. At the distance level of 0.7, two major genomic DNA RAPD groups were differentiated among 20 isolates. The RG I included 7 isolates from watermelon and one isolate from melon, whereas the RG IV included 12 isolates from squash, cucumber, watermelon and melon. Amplification of internal transcribed spacer (ITS) region and small subunit rRNA region from the 20 isolates yielded respectively a single fragment. Restriction pattern with 12 restriction enzymes was identical for all isolates tested, suggesting that variation in the ITS and small subunit within the D. bryoniae were low. Amplification of the genomic DNAs of the tested isolates with the sequence characterized amplified regions (SCAR) primer RG IF-RG IR specific for RG I group resulted in a single band of 650bp fragment for 8 isolates out of the 20 isolates. Therefore, these 8 isolates could be assigned into RG I. The same experiments done with RG IIF-RG IIR resulted in no amplified PCR product for the 20 isolates tested. An about 1.4 kb-fragment amplified from the RG IV isolates was specifically hybridized with PCR fragments amplified from genomic DNAs of the RG IV isolates only, suggesting that this PCR product could be used for discriminating the RG IV isolates from the RG I isolates as well other fungal species.

  • 강우자료는 수문 모델링 작업에서 가장 기초적인 수문학적 입력자료로 시간과 공간에 따른 변동성이 크므로 규명하기 복잡한 수문현상 중의 하나이다. 산악지역이 많은 우리나라의 지형학적 특성과 태풍, 장마 및 특히, 최근의 게릴라성 집중호우 등으로 인하여 이러한 변동성이 더욱 커지고 있는 실정이다. 장기간 실측된 수문기상 기초 자료가 부족한 우리나라의 실정상 홍수예보 및 수공구조물 설계를 위해 정확한 강우량 자료의 취득이 선행돼야 한다. 따라서 적절한 장소에 수문관측소 설치 및 관리를 통해 양호한 강우량 자료를 획득해야 하지만, 현장 여건상 등의 이유로 미계측 및 결측, 이상자료가 발생하고 있다. 따라서 이러한 미계측 혹은 결측지점의 우량을 추정할 수 있는 방법을 비교, 분석하여 적절한 보정과정을 수행할 필요가 있다. 그간의 연구에서는 미계측 지점 혹은 산악지역에서의 점 강우량 보정방법에 대한 연구가 진행되었지만, 본 연구에서는 '도시홍수재해관리기술연구사업단'에서 운영 중인 도시하천 유역 특히 소배수구역에서의 결측 자료에 대해 여러 추정 방법을 비교, 분석하여 적절한 방안을 찾고자 한다. 이를 위하여 중랑천 유역의 3개 소배수 구역(월계1 배수구역, 군자 배수구역, 어린이대공원 배수구역)에 설치된 3개 우량관측소와 건설교통부 관할 우량관측소 2개소의 우량자료를 사용하였다. 본 연구에서는 결측치 보간을 위하여 널리 이용되고 있는 산술평균법(Arithmetic Average method), 역거리법(Reciprocal Distance Squared method), 거리고도비율법(Ratio of Distance and Elevation method), 인근관측소와의 관계식 이용, 크리깅방법(Simple Kriging method)을 비교, 검토 적용하였다. 중랑천 유역의 소배수구역을 대상으로 연중 발생하는 큰 호우사상에 대해 임의의 강우관측소를 결측지점으로 가정하고 주변의 강우관측소로부터 각각의 방법을 이용해 가중치들을 산정하여 결측지점의 강우량 값을 보정하고자 하였다. 또한 각각의 방법을 이용하여 얻어진 결과에 대해 실측값과 보정값의 오차정도를 평균절대오차법(Mean Absolute Error)과 제곱평균제곱근오차법(Root Mean Squared Error)에 의해 산정하여 보정 방법간의 효율성을 검토하고자 하였다.

Detection and Correction of Noisy Pixels Embedded in NDVI Time Series Based on the Spatio-temporal Continuity (시공간적 연속성을 이용한 오염된 식생지수(GIMMS NDVI) 화소의 탐지 및 보정 기법 개발)

  • In this paper, we developed a detection and correction method of noisy pixels embedded in the time series of normalized difference vegetation index (NDVI) data based on the spatio-temporal continuity of vegetation conditions. For the application of the method, 25-year (1982-2006) GIMMS (Global Inventory Modeling and Mapping Study) NDVI dataset over the Korean peninsula were used. The spatial resolution and temporal frequency of this dataset are $8{\times}8km^2$ and 15-day, respectively. Also the land cover map over East Asia is used. The noisy pixels are detected by the temporal continuity check with the reference values and dynamic threshold values according to season and location. In general, the number of noisy pixels are especially larger during summer than other seasons. And the detected noisy pixels are corrected by the iterative method until the noisy pixels are completely corrected. At first, the noisy pixels are replaced by the arithmetic weighted mean of two adjacent NDVIs when the two NDVI are normal. After that the remnant noisy pixels are corrected by the weighted average of NDVI of the same land cover according to the distance. After correction, the NDVI values and their variances are increased and decreased by 5% and 50%, respectively. Comparing to the other correction method, this correction method shows a better result especially when the noisy pixels are occurred more than 2 times consistently and the temporal change rates of NDVI are very high. It means that the correction method developed in this study is superior in the reconstruction of maximum NDVI and NDVI at the starting and falling season.
