Description of Vishniacozyma terrae sp. nov. and Dioszegia terrae sp. nov., Two Novel Basidiomycetous Yeast Species Isolated from Soil in Korea

  • Two strains, YP344 and YP579 were isolated from soil samples in Pocheon City, Gyeonggi Province, South Korea. The strains YP344 and YP579 belong to the genus Vishniacozyma and Dioszegia, respectively. The molecular phylogenetic analysis showed that the strain YP344 was closely related to Vishniacozyma peneaus. Strain YP344T differed by four nucleotide substitutions with no gap (0.70%) in the D1/D2 domain of the LSU rRNA gene and 16 nucleotide substitutions with 8 gaps (5.76%) in the ITS region. On the other hand, the strain YP579T varied from the type strain of the most closely related species, Dioszegia zsoltii var. zsoltii, by 6 nucleotide substitutions with four gaps (1.64%) in the D1/D2 domain of LSU rRNA gene and 26 nucleotide substitutions with 14 gaps (8.16%) in the ITS region. Therefore, the name Vishniacozyma terrae sp. nov. and Dioszegia terrae sp. nov. are proposed, with type strains YP344T (KCTC27988T) and YP579T (KCTC 27998T), respectively.

Distribution and recombination of Wolbachia endosymbionts in Korean coleopteran insects

  • Background: Wolbachia are among the most prevalent endosymbiotic bacteria and induce reproductive anomalies in various invertebrate taxa. The bacterium has huge impacts on host reproductive biology, immunity, evolution, and molecular machinery. However, broad-scale surveys of Wolbachia infections at the order scale, including the order Coleoptera, are limited. In this study, we investigated the Wolbachia infection frequency in 201 Coleopteran insects collected in Korea. Results: A total of 26 species (12.8%) belonging to 11 families harbored Wolbachia. The phylogenetic trees of based on partial 16S rRNA gene sequences and partial Wolbachia surface protein (wsp) gene sequences were largely incongruent to that of their hosts. This result confirms that Wolbachia evolved independently from their hosts, Conclusion: Phylogenetic trees suggest that complex horizontal gene transfer and recombination events occurred within and between divergent Wolbachia subgroups.

독도 해안식물로부터 분리된 호염성 세균들의 특성 및 계통학적 분석 (Characterization and phylogenetic analysis of halophilic bacteria isolated from rhizosphere soils of coastal plants in Dokdo islands)

  • 독도의 해안에 군락을 이룬 해안식물 근권에서 호염성 및 염내성을 가지는 세균의 분리를 위해 3종의 해안식물의 군락을 선정한 후 각 식물의 군집 하부에서 토양시료를 채취하였다. 시료는 marine broth 한천배지를 이용하여 형태학적인 구분을 통해 순수분리 되었다. 분리된 161개 세균들을 NaCl 9.0% 농도로 조정된 배지에서 생존하는 26개 균주를 선발하여 genomic DNA를 얻은 후, 16S rRNA gene sequence를 증폭하여 부분동정 하였다. 이들의 유연관계 확인을 위해 계통수를 작성한 결과, 이들은 각각 Firmicutes (30.8%), Gamma proteobacteria (53.8%), Bacteroidetes (7.7%), Alpha proteobacteria (7.7%), Actinobacteria (7.7%)에 속하였으며, 이는 기존의 독도 토양 및 해수 미생물상 연구와 특징적 차이를 보인다. 또한, 분리된 세균의 종 조성도 기존 독도 토양 및 해양연구와 유의적으로 상이함을 보였다. 이에 더하여 선발된 26개 균주들 중에서 4균주가 12.0% 이상의 염농도에서 생장하였으며, 이들 중에서 3개 균주가 15.0% 이상의 염농도에서 생장하여 극호염성의 특성을 나타내었으며, 광범위한 염분농도에서도 생장하는 특성을 보였다. 이들은 해안식물 근권에서 독도 특유의 고염분 및 염분변화라는 환경적 스트레스를 극복하며 해안식물과 어떠한 상호작용을 하는 것으로 생각된다.

유전자 보유 계통수를 이용한 원핵생물 680종의 분석 (Phylogenetic Analysis of 680 Prokaryotes by Gene Content)

  • 게놈분석이 완료된 680개의 세균의 공통 유전자 보유 정도와 유연관계를 파악하기 위해 4,631개의 COG (Clusters of Orthologous Groups of protein) 보유 유사도와 COG 보유 계통수를 작성하여 다음과 같은 결과를 얻었다. 균주별 COG 보유개수는 103~2,199개 사이였고 평균 1377.1개 였다. 곤충과 절대공생성인 Candidatus Nasuia deltocephalinicola str. NAS-ALF가 최저였고 기회성병원균인 Pseudomonas aeruginosa PAO1가 최대였다. 2개의 세균들 사이에 나타내는 COG 보유 유무의 유사도는 49.30~99.78% 사이였고 평균 72.65%였다. 초고온성이며 자가영양생활을 하는 Methanocaldococcus jannaschii DSM 2661과 중온성이며 공생생활을 하는 Mesorhizobium loti MAFF303099 사이가 최소였다. 유전자 보유 정도가 생물이 각 서식지에 적응하는 정도를 나타내므로 이 결과는 원핵생물 진화의 역사 혹은 현재 지구의 원핵생물 서식지 범위를 나타내는 것일 수도 있다. COG 보유계통수를 통하여 첫째 진정세균인 Chloroflexi문의 일부는 진정세균보다 고세균과 유연관계가 높았고, 둘째 16S rRNA유전자에서 동일한 문(phylum)이나 강(class)으로 분류되지만 COG 보유 계통수에서는 일치하지 않는 경우가 많았으며, 셋째 delta-와 epsilon-Proteobacteria는 다른 Proteobacteria와 다른 분계(lineage)를 이루었다. 본 연구결과는 생물의 기원 파악과 기능적 연관성 파악 그리고 유용유전자 탐색 등에 이용할 수 있을 것이다.

A report of 26 unrecorded bacterial species in Korea, belonging to the Bacteroidetes and Firmicutes

  • An outcome of the study to discover indigenous prokaryotic species in Korea, a total of 26 bacterial species assigned to the classes Bacteroidetes and Firmicutes were isolated from diverse environmental samples collected from soil, tidal flat, freshwater, seawater, wetland, plant roots, and fermented foods. From the high 16S rRNA gene sequence similarity (>99.0%) and formation of a robust phylogenetic clade with the closest species, it was determined that each strain belonged to each independent and predefined bacterial species. There is no official report that these 26 species have been described in Korea; therefore 14 strains for the order Flavobacteriales and two strains for the order Cytophagales were assigned to the class Bacteroidetes, and 8 strains for the order Bacillales and 4 strains for the order Lactobacillales were assigned to the class Firmicutes are reported for new bacterial species found in Korea. Gram reaction, colony and cell morphology, basic biochemical characteristics, isolation source, and strain IDs are also described in the species description section.

A report of 42 unrecorded actinobacterial species in Korea

  • During a study to discover indigenous prokaryotic species in Korea in 2016, a total of 42 actinobacterial isolates were recovered from various environmental samples collected from natural cave, squid, sewage, sea water, trees, droppings of birds, freshwater, eelgrass, mud flat, sediment and soil. On the basis of a tight phylogenetic clade with the closest species and high level of 16S rRNA gene sequence similarity, it was shown that each isolate was assigned to independent and previously described bacterial species which were assigned to the phylum Actinobacteria. The following 42 species have not been reported in Korea: eight species in two genera n the order Corynebacteriales, 26 species of 16 genera in the Micrococcales, one species of one genus in the Micromonosporales, one species of one genus in the Propionibacteriales, four species of two genera in the Streptomycetales and two species of two genera in the Streptosporangiale. Cell morphology, Gram staining reaction, colony colors and features, the media and conditions of incubation, physiological and biochemical characteristics, origins of isolation and strain IDs of 42 unrecorded actinobacterial species are presented in the species description.

Supragingival Plaque Microbial Community Analysis of Children with Halitosis

  • As one of the most complex human-associated microbial habitats, the oral cavity harbors hundreds of bacteria. Halitosis is a prevalent oral condition that is typically caused by bacteria. The aim of this study was to analyze the microbial communities and predict functional profiles in supragingival plaque from healthy individuals and those with halitosis. Ten preschool children were enrolled in this study; five with halitosis and five without. Supragingival plaque was isolated from each participant and 16S rRNA gene pyrosequencing was used to identify the microbes present. Samples were primarily composed of Actinobacteria, Bacteroidetes, Proteobacteria, Firmicutes, Fusobacteria, and Candidate phylum TM7. The ${\alpha}$ and ${\beta}$ diversity indices did not differ between healthy and halitosis subjects. Fifteen operational taxonomic units (OTUs) were identified with significantly different relative abundances between healthy and halitosis plaques, and included the phylotypes of Prevotella sp., Leptotrichia sp., Actinomyces sp., Porphyromonas sp., Selenomonas sp., Selenomonas noxia, and Capnocytophaga ochracea. We suggest that these OTUs are candidate halitosis-associated pathogens. Functional profiles were predicted using PICRUSt, and nine level-3 KEGG Orthology groups were significantly different. Hub modules of co-occurrence networks implied that microbes in halitosis dental plaque were more highly conserved than microbes of healthy individuals' plaque. Collectively, our data provide a background for the oral microbiota associated with halitosis from supragingival plaque, and help explain the etiology of halitosis.

Isolation and characterization of two unrecorded yeast species in the phylum Basidiomycota

  • The purpose of this study was to isolate and identify wild yeasts from soil samples collected in Seoul and Daejeon, Republic of Korea. To identify wild yeast strains, pairwise sequence comparisons of D1/D2 region of the 26S rRNA gene sequence were done using Basic Local Alignment Search Tool (BLAST). The cell morphologies were observed by phase contrast microscope and carbon source assimilation test were done using API 20C AUX kit. Among the 13 isolated strains, 11 strains were previously reported, but two strains have never been reported from Republic of Korea. The 13 strains were assigned to the phylum Basidiomycota. The two unrecorded yeast strains B2UV-201 and DJ1-5-B-10C belong to the genera Rhodotorula and Rhodosporidiobolus, respectively. The two unrecorded yeast strains are oval shaped and polar budding cells. This research focuses on the morphological and biochemical properties of the two unreported yeast species that have not officially been reported in Korea.

한우 CCAAT/enhancer-binding protein α(C/EBPα) 유전자의 동정과 mRNA의 발현 (Molecular Cloning and mRNA Expression of the Hanwoo CAT/enhancer-binding Protein α(C/EBPα) Gene)

  • CCAAT/enhancer binding protein(C/EBP)는 지방전구세포의 분화과정에서 말현하는 전사인자군에 속한다. 이러한 C/EBP 중에서 C/EBP $\alpha$ 는 지방세포의 분화와 지방침착에 있어 중요한 역할을 수행허는 것으로 알려져 있다. 본 연구에서는 한우 C/EBP$\alpha$ 유전자를 분리 동정하고 그 발현을 조사하였다. 한우 C/EBP$\alpha$ 유전자는 1059bp의 open reading frame으로 구성되어 있으며 353개의 아미노산을 암호화하고 있었다. 그리고 한우 C/EBP $\alpha$ 아미노산을 다른 종과 비교하였을 때 매우 높은 상동성을 나타내었다. Northern blotting 분석에 의하여 12개월 한우에 있어서 C/EBP$\alpha$ mRNA의 분석을 실시한 결과 지방조직에서 가장 높은 말현을 나타내었으며 대장과 폐에서 매우 낮은 말현을 확인할수 있었다. 또한 12개월26개월 30개월 한우 의 등심과 지방에 있어서 C/EBP$\alpha$ 유전자의 발현을 real-time RT-PCR로 분석한 결과 등심 에서는 26개월에 서 가장 높은 발현을 보였으며 지방에서는 12개월과 26개월에 서 높은 발현을 나타내었다.

  • The study was undertaken to isolate and characterize wild yeast strains from soil samples collected in Seoul, Korea. Among the 19 yeast strains obtained, 17 were previously recorded species. The remaining two strains, Wickerhamomyces sp. GW1-4 and Archaeorhizomyces sp. YB4-103 were new species candidates. The genomic and microbiological characteristics of GW1-4 and YB4-103 were investigated. Phylogenetic analyses based on the 26S rRNA gene sequences and internal transcribed sequences, GW1-4 and YB4-103, represent a distinct lineage within the family Phaffomycetaceae and Archaeorhizomycetaceae, respectively. The GW1-4 and YB4-103 strains had the highest sequence homology with Wickerhamomyces xylosivorus NBRC 111553T (88.97%) and Archaeorhizomyces finlayi CBS 128710T (87.55%), respectively.
