Genome sequence of Bifidobacterium dentium strain ATCC 15424 originally isolated from pleural fluid of an empyema patient (농흉 환자의 흉막액에서 분리된 Bifidobacterium dentium strain ATCC 15424의 유전체 염기서열 해독)

  • We present here a draft genome sequence of Bifidobacterium dentium strain ATCC 15424, originally isolated from pleural fluid of an empyema patient. The genome is 2,625,535 bp in length and has a GC content of 58.5%. The genome includes 2,154 protein-coding genes, 4 rRNAs, and 55 tRNAs. Unlike other B. dentium strains isolated from human dental caries, ATCC 15424 carries 247 strain-specific genes, including prophage remnants and type III/IV secretion system proteins, N-acetylmuramoyl-L-alanine amidase, and PRTRC system protein E. The sequence information will contribute to understanding of the natural variation of B. dentium as well as the genome diversity within the bacterial species.

  • A betaproteobacterium strain GR16-43 was isolated from a surface layer of the Geomnyong Pond in Republic of Korea by a dilution-to-extinction culturing method. We report the whole genome sequence of the strain GR16-43, which contains 4,806,848 bp with a G + C content 67.12%, and to include 4,424 protein-coding genes and 47 transfer RNA genes. The genome was determined to contain the genes encoding carbon monoxide dehydrogenase, nitrate reductase, nitrite reductase, nitric oxide reductase, and the sulfur oxidation (sox) gene cluster, highlighting the potential importance of the bacterial group represented by the strain in the cycling of inorganic elements. These results indicate that strain GR16-43 genome showed several traits indicating adaptation of the bacteria to living in freshwater environments.

Complete genome sequence of Celluosilyticum lentocellum WCF-2 isolated from cow dung (소 분변에서 분리된 Celluosilyticum lentocellum WCF-2의 유전체 염기서열 분석)

  • An anaerobic bacterial strain WCF-2 was isolated from cow dung in finding cellulose-degrading bacteria for use as silage additives. Strain WCF-2 showed a higher cellulolytic activity than Cellulosilyticum lentocellum DSM $5427^T$, the closest relative of strain WCF-2 (98.2% of 16S rRNA gene sequence similarity). We sequenced the complete genome of strain WCF-2 and compared it with that of C. lentocellum DSM $5427^T$. The OrthoANI value between the two strains was 97.9% thus strain WCF-2 was identified as C. lentocellum. The genome size of strain WCF-2 was 4,779,774 bp with a G + C content of 34.4%, 4,154 coding genes (CDS), 54 pseudo genes, and 142 RNA genes. Strain WCF-2 harbored seven cellulase genes, five of which showed low similarities with those of C. lentocellum DSM $5427^T$.

  • Bacillus subtilis BS16045 was isolated from Gochujang, a Korean red chili paste, in order to get a starter strain that can be used for preservation of the fermented foods. We report the whole genome sequence of B. subtilis BS16045, which contains 4,165,121 bp with a G+C content of 43.6%. We also confirmed the set of antibiotic genes producing surfactin, kanosamine, bacillaene, plipastatin, subtilosin A, and bacilysin, which are related to antifungal and antibacterial activities. These results indicate that B. subtilis BS16045 could be a potential starter strain for solving contamination by food-borne pathogens in the soybean products factory.

  • Yangia sp. TSBP01, isolated from tidal flat sediment contaminated by the oil spill, is known to convert indole to indigo via an intermediate called indoxyl. Our analysis revealed that Yangia sp. TSBP01 contained the genome of 5,165,974 bp (G + C content: 66.5%) being composed of two chromosomes and five plasmids. This strain had genes encoding several oxygenases such as indole oxygenase directly involved in the conversion of indole to indoxyl.

  • Caballeronia sordidicola strain PAMC 26510 was isolated from Psoroma sp., a lichen material, collected from Barton Peninsula of King George Island in Antarctica. The draft genome sequence of PAMC 26510 consisted of 224 contigs and they was 7,872,143 base pairs with 59.7% G+C content. The genome included 7,580 protein coding sequences and 6 ribosomal RNA genes and 46 tRNA genes. The strain PAMC 26510 is also a metabolic generalist as we have observed in previous genomic studies in the arctic strain of Caballeronia sordidicola. The draft genomic sequences of PAMC 26510 had six CRISPR arrays on six contigs, and there were two clusters of CRISPR-associated genes that were linked with respective CRISPR arrays.

  • Bacillus velezensis YC7010 is an endophytic bacterium isolated from the rice rhizosphere in Jinju, Republic of Korea, with properties conductive to growth promotion, antibiosis and induced systemic resistance to significant, soil-borne rice fungal and bacterial pathogens. The genome of B. velezensis YC7010 comprises a 3,975,683 bp circular chromosome which consists of 3,790 protein-coding genes (86tRNA and 27rRNA genes). Based on genomic analysis, we identified genes involved in colonization and establishment inside the plant, biosynthesis of antibiotic compounds such as surfactin, plipapastatin, bacillibactin, and bacillaene, as well as the production of the phytohormones and volatile compounds which serve to promote the plants growth and development.

  • We here provide the complete genome sequence of Bacillus thuringiensis C25, the strain showing antagonistic effects on fungal phytopathogens. The genome comprised of 5,308,062 bp with 35.32% G+C content of a circular chromosome and a plasmid containing 308,946 bp with 32.23% G+C content. The chromosome and plasmid genome included 5,683 protein coding DNA sequences, 107 tRNA and 42 rRNA genes.

  • Intraspecific fusants, produced by protoplast fusion of auxotrophic mutants from Trichoderma koningii ATCC 26113, were segregated into various strains including parental types, non-parental auxotrophic hybrids, and prototrophic hybrids on complete plate. Interestingly, some of non-parental prototrophic hybrids revealed to have enhanced cellulolytic activity incomparison with other strains of parents or hybrids derived thereafter. It was also evident that prototrophic hybrids of aneuploid could be constructed after the spontaneous segregation of complementing fusants produced through the protoplast fusion.

Complete genome sequence of Lactobacillus koreensis 26-25, a ginsenoside converting bacterium, isolated from Korean kimchi (김치에서 분리한 진세노사이드 전환 능력이 있는 Lactobacillus koreensis 26-25의 유전체 서열 분석)

  • A Gram-positive, rod-shaped, ivory colored, and motile, Lactobacillus koreensis 26-25 was isolated from Korean kimchi. Strain 26-25 showed the ability of conversion from major ginsenosides into minor ginsenosides for which whole genome was sequenced. The whole genome sequence of Lactobacillus koreensis 26-25 consisted of one circular chromosome comprised of 3,006,812 bp, with a DNA G + C content of 49.23%. The whole genome analysis of strain 26-25 showed many glycosides hydrolase genes, which may contribute to identify the genes responsible for transformation of major ginsenosides into minor ginsenosides for its high pharmacological effects.
