Investigation of Conservative Genes in 168 Archaebacterial Strains (168개 고세균 균주들의 보존적 유전자에 관한 연구)

  • The archaeal clusters of orthologous genes (arCOG) algorithm, which identifies common genes among archaebacterial genomes, was used to identify conservative genes among 168 archaebacterial strains. The numbers of conserved orthologs were 14, 10, 9, and 8 arCOGs in 168, 167, 166, and 165 strains, respectively. Among 41 conserved arCOGs, 13 were related to function J (translation, ribosomal structure, and biogenesis), and 10 were related to function L (replication, recombination, and repair). Among the 14 conserved arCOGs in all 168 strains, 6 arCOGs of tRNA synthetase comprised the highest proportion. Of the remaining 8 arCOGs, 2 are involved in reactions with ribosomes, 2 for tRNA synthesis, 2 for DNA replication, and 2 for transcription. These results showed the importance of protein expression in archaea. For the classes or orders having 3 or more members, genomic analysis was performed by averaging the distance values of the conservative arCOGs. Classes Archaeoglobi and Thermoplasmata of the phylum Euryarchaeota showed the lowest and the highest average of distance value, respectively. This study can provides data necessary for basic scientific research and the development of antibacterial agents and tumor control.

Identification of Anaerobic Thermophilic Thermococcus Dominant in Enrichment Cultures from a Hydrothermal Vent Sediment of Tofua Arc (Tofua Arc의 열수구환경으로부터 호열성 혐기성 고세균(Thermococcus)의 농화배양 및 동정)

  • Hydrothermal vents (HTV) provide special environments for evolution of lives independent on solar energy. HTV samples were gained from Tofua arc trench in Tonga, South Pacific. We investigated archaeal diversity enriched using combinations of various electron donors (yeast extract and $H_2$) and electron acceptors [Iron (III), elemental sulfur ($S^0$) and nitrate. PCR amplification was performed to detect archaeal 16S rRNA genes after the cultures were incubated $65^{\circ}C$ and $80^{\circ}C$ for 2 weeks. The cultures showing archaeal growth were transferred using the dilution-to-extinction method. 16S rRNA gene PCR-Denaturing Gradient Gel Electrophoresis was used to identify the enriched archaea in the highest dilutions where archaeal growth was observed. Most of cultured archaea belonged to genus of Thermococcus (T. alcaliphilius, T. litoralis, T. celer, T. barossii, T. thoreducens, T. coalescens) with 98-99% 16S rRNA gene similarities. Interestingly, archaeal growth was observed in the cultures with Iron (III) and nitrate as an electron acceptor. It was supposed that archaea might use the elemental sulfur generated from oxidation of the reducing agent, sulfide. To cultivate diverse archaea excluding Thermococcus, it would be required to use other reducing agents instead of sulfide.

Genetic Composition Analysis of Marine-Origin Euryarchaeota by using a COG Algorithm (COG 알고리즘을 통한 해양성 Euryarchaeota의 유전적 조성 분석)

  • To figure out the conserved genes and newly added genes at each phylogenetic level of Archaea, COG (clusters of orthologous groups of proteins) algorithm was applied. The number of conserved genes within 9 species of Archaea was 340 and that of 8 species of Euryarchaeota was 388. Many of conserved 265 COGs, which are specific to Archaea and absent in Bacteria and S. cerevisiae, were concerned with 'information storage and processing' (94 COG, 35.5%) and 'metabolism' (82 COG, 30.9%). COGs related to these functions were assumed as highly conserved and permit peculiar life form to Archaea. It seemed that there was some difference in 'nucleotide transport and metabolism' and there was little difference in 'information storage and processing' between Euryarchaeota and Crenarchaeota. Marine-origin Euryarchaeota showed different conserved COGs with terrestrial Euryarchaeota. Conserved COGs, related to carbohydrate transport and metabolism and others, were different between marine- and terrestrial-origin Euryarchaeota. Hence it was assumed that their physiology might be different. This study may help to understand the origin and conserved genes at each phylogenetic level of marine-origin Euryarchaeota and may help in the mining of useful genes in marine Archaea as Manco et al. (Arch. Biochem. Biophy. 373, 182 (2000)).

광합성세균을 이용한 수소생산

  • 광조사시에 수소를 생산하는 미생물로는 녹조류, 남조류 그리고 광합성세균이 알려져 있으며, 이 중에서 남조류와 광합성세균이 실용적인 수소생산에 유망시되고 있다. 광합성세균은 광학계 II가 결여되어 물분해능이 없으나 유기화합물을 전자공여체로하여 남조보다 훨씬 빠른 속도로 수소를 생산하며, 생산가스는 약간의 이산화탄소 외에는 거의 순수한 수소여서 그대로 연료로 사용할 수 있는 장점을 지닌다. 본고에서는 공합성세균에 의한 수소생생의 연구현황과 문제점에 대해 다루었다. 광합성세균에 의한 수소생산의 실용화를 위해서는 균체의 수소생산성 향상 및 활성의 유지, 원료문제 및 암모니아에 의한 수소 생산의 억제문제, 적합한 배양조개발과 균체의 이용방안 등에 관련된 제분제의 해결이 필요하다. 광합성세균의 수소생산성 향상을 위해서는 자연계로부터 보다 고활성균주의 탐색과 아울러 유전적인 개량이 병행되어야한다.

Phylogenetic analysis of procaryote by uridylate kinase (Uridylate kinase를 이용한 원핵생물의 분류)

  • The 16S rRNA gene is the most common gene in the phylogenetic analysis of procaryotes. However very high conservative of 16S rRNA has limitation in the discrimination of highly related organisms, hence other molecule was applied in this study and the result was compared with that of 16S rRNA. Three COGs (Clusters of Orthologous of protein) were only detected in 42 procaryotes ; transcription elongation facto. (COG0195), bacterial DNA primase (COG0358) and uridylate kinase (COG0528). Uridylate kinase gene was selected because of the similarity and one single copy number in each genome. Bacteria, belong to same genus, and Archaebacteria were same position with high bootstrap value in phylogenetic tree like the tree of 16S rRNA. However, alpha and epsilon Proteobcteria showed different position and Spirochaetales of Eubarteria was grouped together with Archaebacteria unlike the result of 16S rRNA. Uridylate kinase may compensate the problem of very high conservative of 16S rRNA gene and it would help to access more accurate discrimination and phylogenetic analysis of bacteria.

Hydrogen Production from Hyperthermophilic Archaebacteria Thermococcus onnurineus NA1 (초고온성 고세균 Thermococcus onnurineus NA1에 의한 수소생산)

  • A hyperthermophilic archaeon, $Thermococcus$ $onnurineus$ NA1 was studied to investigate its fermentation characteristics using various carbon sources including formate, maltose and carbon monoxide during the anaerobic batch cultivation at $80^{\circ}C$. Formate was the best carbon source for cell growth and hydrogen production among others. In the batch culture on formate, it was found that the cell concentration increased exponentially by 12 hrs of culture, after which the cell growth and formate consumption was retarded. Hydrogen production was continued more than 24 hrs although the cell growth was ceased at 18 hrs. Hydrogen production rate was directly correlated with the cell growth and formate degradation up to 18 hrs, and the average hydrogen production yield was 1.05 mole-$H_2$/mole-formate. Cell growth and hydrogen production were optimized at the initial pH 6-7, while inhibited at the initial pH lower than 5 and higher than 9.

  • Methane, which is emitted from natural and anthropogenic sources, is a representative greenhouse gas for global warming. Methanotrophs are widespread in the environment and play an important role in the biological oxidation of methane via methane monooxygenases (MMOs), key enzymes for methane oxidation with broad substrate specificity. Methanotrophs have attracted attention as multifunctional bacteria with promising applications in biological methane mitigation technology and environmental bioremediation. In this review, we have summarized current knowledge regarding the biodiversity of methanotrophs, catalytic properties of MMOs, and high-cell density cultivation technology. In addition, we have reviewed the recent advances in biological methane mitigation technologies using methanotrophs in field-scale systems as well as in lab-scale bioreactors. We have also surveyed information on the dynamics of the methanotrophic community in biological systems and discussed the various challenges pertaining to methanotroph-related biotechnological innovation, such as identification of suitable methanotrophic strains with better and/or novel metabolic activity, development of high-cell density mass cultivation technology, and the microbial consortium (methanotrophs and non-methanotrophs consortium) design and control technology.

Isolation and characterization analysis of the halophilic archaea isolated from solar saltern, Gomso (곰소 염전에서 분리한 호염성 고세균의 특성 분석)

  • Most of halophilic archaea are found in the various hypersaline environments including solar saltern, salt lake with very high salt concentration. The present study is about isolation and characterization of halphilic archaea from Gomso solar saltern known as a representative high salt environment in Korea. In order to isolate the halophilic archaea, we prepared and used high salt medium. Finally, total 7 strains obtained were tentatively identified based on comparative similarity analysis for 16S rRNA gene sequence and physiological traits. All halophilic archaea belonged to Haloruburm, Halogeometriucm, Halobacterium, and Haloarcula genera. These isolates were all Gram-staining negative, and growth was not observed using nitrate as an alternative electron acceptor under anaerobic conditions. In addition, all isolates required about 12-30% (w/v, NaCl) salt. This case study might provide basic information on microbial isolation technologies and related research in halophilic microorganisms from domestic halophilic environments, and contribute to obtaining useful indigenous halophilic archaea in a variety of extreme environmental conditions.
