Cold-Seep Sediment Harbors Phylogenetically Diverse Uncultured Bacteria

  • A culture-independent molecular phylogenetic survey was carried out on the bacterial community in cold-seep sediment at Edison Seamount, south of Lihir Island, Papua New Guinea. Small-subunit rRNA genes were amplified directly from the sediment DNA by PCR and cloned. The majority of the cloned 16S rRNA gene sequences were most closely related to as-yet-uncultivated microorganisms found in deep-sea sediments, and were primarily affiliated with one of four groups: the $\gamma$-, $\delta$-, and $\epsilon$-subdivisions of Proteobacteria, and Cytophaga-Flavobacterium-Bacteroides. We did not recover any sequences related to cyanobacteria, prochlorophytes, and $\alpha$-Proteobacteria, which are known to occur in great abundance within the surface mixed layer of the Atlantic and Pacific Oceans. The majority of the cloned $\gamma$-and $\epsilon$-Proteobacterial sequences were closely related to chemoautotrophic sulfur-oxidizing symbionts of marine benthic fauna, and the $\delta$-Proteobacterial sequences to sulfate- and sulfur-reducing bacteria, indicating that they might play an important role in chemoautotrophic primary production and the sulfur cycle in the cold-seep area. There results demonstrate the high diversity of the bacterial community in the cold-seep sediment, and substantially expand knowledge of the extent of bacterial diversity in this formidable and unique habitat.

Description of 39 unrecorded bacterial species in Korea, belonging to the class Alphaproteobacteria

  • During an investigation of the biodiversity of bacterial species in Korea, we discovered many indigenous prokaryotic species. A total of 39 bacterial strains in the class Alphaproteobacteria were isolated from various environmental samples collected from marine organisms, sea water, fresh water, tap water, mud flats, activated sludge, mineral water, tidal flats, soil and decayed plants. From the high 16S rRNA gene sequence similarity (>98.7%) and formation of robust phylogenetic clades with the most closely related species, it was determined that each strain belonged to each independent and predefined bacterial species. There is no official report that any of these 39 Alphaproteobacteria species have been described in Korea. Specifically, 18 species in 11 genera in the order Sphingomonadales, 11 species in 10 genera in the order Rhizobiales, two species in two genera in the order Caulobacterales, six species in six genera in the order Rhodobacterales and two species in two genera in the order Rhodospirillales were found in Korea. Report on 30 unrecorded bacterial species of the phylum Firmicutes isolated from Korea in 2016

  • During the course of investigation of indigenous prokaryotic species in Korea, a total of 30 bacterial strains belonging to the phylum Firmicutes were isolated from diverse environmental sites such as soil, avian feces, wastewater treatment plants, fermented vegetables, seawater, algae, sea cucumber, octopus and tidal flat sediment. Phylogenetic analysis based on 16S rRNA gene sequences revealed that each strain showed high sequence similarity (${\geq}98.7%$) to the closest type strain and formed a robust phylogenetic clade with the most closely related species in the phylum Firmicutes. To date, there is no official record of these 30 species in Korea. Therefore, we report 26 species of 12 genera in the order Bacillales and 4 species of 4 genera in the order Lactobacillales which have not been reported in Korea. Morphological and biochemical characteristics, isolation sources and NIBR deposit numbers are described in the species descriptions.

Isolation, Characterization, and Use for Plant Growth Promotion Under Salt Stress, of ACC Deaminase-Producing Halotolerant Bacteria Derived from Coastal Soil

  • In total, 140 halotolerant bacterial strains were isolated from both the soil of barren fields and the rhizosphere of six naturally growing halophytic plants in the vicinity of the Yellow Sea, near the city of Incheon in the Republic of Korea. All of these strains were characterized for multiple plant growth promoting traits, such as the production of indole acetic acid (IAA), nitrogen fixation, phosphorus (P) and zinc (Zn) solubilization, thiosulfate ($S_2O_3$) oxidation, the production of ammonia ($NH_3$), and the production of extracellular hydrolytic enzymes such as protease, chitinase, pectinase, cellulase, and lipase under in vitro conditions. From the original 140 strains tested, on the basis of the latter tests for plant growth promotional activity, 36 were selected for further examination. These 36 halotolerant bacterial strains were then tested for 1-aminocyclopropane-1-carboxylic acid (ACC) deaminase activity. Twenty-five of these were found to be positive, and to be exhibiting significantly varying levels of activity. 16S rRNA gene sequencing analyses of the 36 halotolerant strains showed that they belong to 10 different bacterial genera: Bacillus, Brevibacterium, Planococcus, Zhihengliuella, Halomonas, Exiguobacterium, Oceanimonas, Corynebacterium, Arthrobacter, and Micrococcus. Inoculation of the 14 halotolerant bacterial strains to ameliorate salt stress (150 mM NaCl) in canola plants produced an increase in root length of between 5.2% and 47.8%, and dry weight of between 16.2% and 43%, in comparison with the uninoculated positive controls. In particular, three of the bacteria, Brevibacterium epidermidis RS15, Micrococcus yunnanensis RS222, and Bacillus aryabhattai RS341, all showed more than 40% increase in root elongation and dry weight when compared with uninoculated salt-stressed canola seedlings. These results indicate that certain halotolerant bacteria, isolated from coastal soils, have a real potential to enhance plant growth under saline stress, through the reduction of ethylene production via ACC deaminase activity.

해수순치 무지개송어 (Oncorhynchus mykiss)의 Vibrio anguillarum 감염증 (Vibrio anguillarum infection in rainbow trout Oncorhynchus mykiss during seawater adaption)

  • 본 연구에서는 2013년 4월 제주 소재 육상수조에서 무지개송어 해수순치 과정중에 대량폐사가 발생하여 질병검사를 실시하였다. 병어의 대부분은 체표에 궤양이 형성되어 있었고, 비장 비대, 유문수 부위 및 복강 근육의 출혈 및 위속에 액성물질이 가득 차 있었다. 병원체 검사결과, 기생충, 진균, 바이러스는 검출되지 않았지만 검사 개체 5마리에서 간, 비장 및 신장조직에서 동일한 형태의 세균 colony가 시료 당 200개 이상 분리되었다. 분리세균의 16S rDNA 염기서열 분석 결과, Vibrio anguillarum과 100% (875/875 bp) 일치하였다. 이상의 결과, 무지개송어 해수 순치과정 중에 발생된 질병은 Vibrio anguillarum 감염증으로 사료되었다.

A report on 53 unrecorded bacteria species in Korea in the class Gammaproteobacteria

  • During an investigation of unrecorded prokaryotic species in Republic of Korea, a total of 53 bacterial strains belonging to the class Gammaproteobacteria were isolated from soil, seawater, tidal flats, rhizosphere, salt ponds, beach sand, urine, manure, sediment, and animal intestine (Russian grayling butterfly [Hipparchia autonoe], mouse [Mus musculus], and sea bass [Lateolabrax japonicus]). Strains were identified to species using the 16S rRNA gene sequence, showing high similarity (>98.7%) with the closest bacterial species and forming a robust clade in the neighbor-joining phylogenetic tree. The 53 strains of Gammaproteobacteria in this study have not been report previously in Korea. Therefore, we describe 27 genera of 16 families in 7 orders: 13 strains in the order Alteromonadales, 1 strain in the order Chromatiales, 11 strains in the order Enterobacterales, 7 strains in the order Oceanospirillales, 10 strains in the order Pseudomonadales, 8 strains in the order Vibrionales, and 3 strains in the order Xanthomonadales. Gram reaction, strain ID, isolation source, and morphological and basic biochemical characteristics are described for each species.

A report of 24 unrecorded bacterial species in Korea belonging to the Phyla Proteobacteria and Bacteroidetes isolated in 2020

  • In 2020, 24 bacterial strains were isolated from algae, kudzu leaf, mud, pine cone, seashore sand, sea water, soil, tidal flat, and wetland from the Republic of Korea. Isolated bacterial strains were identified based on 16S rRNA gene sequences, and those exhibiting at least 98.7% sequence similarity with known bacterial species, but not reported in Korea, were highlighted as unrecorded species. These isolates were allocated to the phyla Bacteroidetes and Proteobacteria as unrecorded species in Korea. The four Bacteroidetes strains were classified into the families Chitinophagaceae, Flavobacteriaceae, and Sphingobacteriaceae (of the orders Chitinophagales, Flavobacteriales, and Sphingobacteriales, respectively). The 20 Proteobacteria strains belonged to the Aeromonadaceae, Marinobacter, Microbulbiferaceae, Enterobacteriaceae, Erwiniaceae, Morganellaceae, Yersiniaceae, Lysobacteraceae, Halomonadaceae, Moraxellaceae, Pseudomonadaceae, Steroidobacteraceae, Xanthomonadaceae, and Myxococcaceae (of the orders Aeromonadales, Alteromonadales, Cellvibrionales, Enterobacterales, Lysobacterales, Oceanospirillales, Pseudomonadales, Steroidobacter, Xanthomonadales, and Myxococcales). This study focused on the description of 24 unreported bacterial species in Korea in the phyla Bacteroidetes and Proteobacteria belonging to six classes.

  • 1997년 8월 27일 전남 고흥군 외나로도 연안에 그 해 최초로 Cochlodinium polykrikoides에 의한 적조경보 발령시, 동 해역에는 형태상으로 유사하지만 크기가 다른 연쇄상의 무각 와편모조류가 공존하고 있었다. 이들의 24S rRNA 유전자 엽기서열을 분석한 경과, 염기서열의 상동성은 74.9%에 불과하여 두 총은 상이한 종인 것으로 드러났다. 또한 각 종을 분리, 배양하여 형태상의 특성을 비교 관찰한 결과, 20~35 ${\mu}m$ 내외의 큰 종은 국내에 잘 알려진 Cochlodinium polykrikoides이었으며, 12~25 ${\mu}m$ 내외의 작은 종은 아직까지 국내에 보고된 적이 없었던 Gymdinium impudicum인 것으로 밝혀졌다. 각 종의 24S rRNA 유전자 염기서열은 아직 밝혀진 적이 없어 Gcnbank에 보고하였다. 조사 당시 적조는 최고 개체수 30,000 cells $ml^{-1}$의 G. impudicum 적조였다. 본 연구에서는 광학현미경과 해부현미경으로 관찰할 수 있는 두 종의 형태상의 특성과 행동양식을 기술하였으며, Lugol용액으로 고정하여 원형이 변형된 후의 특정도 비교하여 고정시료를 통해서도 종을 구별할 수 있도록 하였다.

자반고등어에서 histamine 분해능을 가진 세균의 분리 동정 (Isolation and Identification of a Histamine-degrading Barteria from Salted Mackerel)

  • Histamine은 적색육 어류의 histidine이 어육 중의 Morganella morganii, Hafnia alvei 및 Klebsiella pneumoniae와 같은 부패세균에 의해 탈탄산 되어 초기에 형성되는 것으로 allergy성 식중독을 일으킬 수 있다. 이는 적색육 어류인 고등어의 선도저하 시에 많이 생성된다. 그리고 부패 후기에는 histamine을 분해하는 세균도 존재하는 것으로 알려져 있다. 그러므로, histamine 식중독의 잠재력을 지닌 자반고등어로 인한 식중독 사고 예방과 그 위생 대책을 수립하는데 필요한 자료를 얻고자 자반고등어에서 histamine 분해능을 가진 균을 분리, 동정하였다. 시료는 대형마트에서 시판되는 상태로 구입하였다. 질소원과 탄소원으로써 histamine만을 첨가한 제한배지를 사용하여 histamine 분해능을 가진 균을 분리하였다. 그리고 Cram staining, oxidase, catalase, citrate, TSI test, $H_{2}S$ reaction 및 indole 생성 등의 기본적인 생화학적 동정시험을 거쳐 10종의 시험균주를 선택하였다. 이 균주들을 16SrRNA gene 염기서열 비교에 의한 계통발생학적 분석을 이용하여 동정 하였다. 그 결과, Pseudomonas putida strain RA2, Halomonas marina, Uncultured Arctic sea ice bacterium clone ARKXV1/2-136, Halomonas venusta, Psychrobacter sp. HS5323, Pseudemonas putida KT2440, Rhodococcus erythropolis, Klebsiella terrigena (Raoultella terrigena), Alteromonadaceae bacterium T1, Shewanella massilia의 10종이 모두 동정 되 었으며, 각각 $100\%,{\;}100\%,{\;}99\%,{\;}99\%,{\;}99\%,{\;}99\%,{\;}100\%,{\;}95\%,{\;}99\%,{\;}100\%$의 상동성을 보였다. Histamine분해능의 존재를 탁도측정법과 효소법에 의해 확인한 결과, 분리된 10종 모두의 histamine 분해능이 재확인 되었고, 그 중 Shewanella massilia가 최대의 histamine 분해능을 보이는 것으로 확인되었다. 이 결과로 자반고등어 시판 제품에는 다수의 histamine 분해 세균이 존재하는 것을 확인할 수 있었으며, 이 세균을 활용한다면 식품 내 존재하는 histamine을 효과적으로 분해할 수 있을 것이라 예상된다.

Isolation and Characterization of a Novel Agar-Degrading Marine Bacterium, Gayadomonas joobiniege gen, nov, sp. nov., from the Southern Sea, Korea

  • An agar-degrading bacterium, designated as strain $G7^T$, was isolated from a coastal seawater sample from Gaya Island (Gayado in Korean), Republic of Korea. The isolated strain $G7^T$ is gram-negative, rod shaped, aerobic, non-motile, and non-pigmented. A similarity search based on its 16S rRNA gene sequence revealed that it shares 95.5%, 90.6%, and 90.0% similarity with the 16S rRNA gene sequences of Catenovulum agarivorans $YM01^T$, Algicola sagamiensis, and Bowmanella pacifica W3-$3A^T$, respectively. Phylogenetic analyses demonstrated that strain $G7^T$ formed a distinct monophyletic clade closely related to species of the family Alteromonadaceae in the Alteromonas-like Gammaproteobacteria. The G+C content of strain $G7^T$ was 41.12 mol%. The DNA-DNA hybridization value between strain $G7^T$ and the phylogenetically closest strain $YM01^T$ was 19.63%. The genomes of $G7^T$ and $YM01^T$ had an average ANIb value of 70.00%. The predominant isoprenoid quinone of this particular strain was ubiquinone-8, whereas that of C. agarivorans $YM01^T$ was menaquinone-7. The major fatty acids of strain $G7^T$ were Iso-$C_{15:0}$ (41.47%), Anteiso-$C_{15:0}$ (22.99%), and $C_{16:1}{\omega}7c/iso-C_{15:0}2-OH$ (8.85%), which were quite different from those of $YM01^T$. Comparison of the phenotypic characteristics related to carbon utilization, enzyme production, and susceptibility to antibiotics also demonstrated that strain $G7^T$ is distinct from C. agarivorans $YM01^T$. Based on its phenotypic, chemotaxonomic, and phylogenetic distinctiveness, strain $G7^T$ was considered a novel genus and species in the Gammaproteobacteria, for which the name Gayadomonas joobiniege gen. nov. sp. nov. (ATCC BAA-2321 = $DSM25250^T=KCTC23721^T$) is proposed.
