Integrated bioinformatics analysis of validated and circulating miRNAs in ovarian cancer

  • Recent studies have focused on the early detection of ovarian cancer (OC) using tumor materials by liquid biopsy. The mechanisms of microRNAs (miRNAs) to impact OC and signaling pathways are still unknown. This study aims to reliably perform functional analysis of previously validated circulating miRNAs' target genes by using pathfindR. Also, overall survival and pathological stage analyses were evaluated with miRNAs' target genes which are common in the The Cancer Genome Atlas and GTEx datasets. Our previous studies have validated three downregulated miRNAs (hsa-miR-885-5p, hsa-miR-1909-5p, and hsa-let7d-3p) having a diagnostic value in OC patients' sera, with high-throughput techniques. The predicted target genes of these miRNAs were retrieved from the miRDB database (v6.0). Active-subnetwork-oriented Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analysis was conducted by pathfindR using the target genes. Enrichment of KEGG pathways assessed by the analysis of pathfindR indicated that 24 pathways were related to the target genes. Ubiquitin-mediated proteolysis, spliceosome and Notch signaling pathway were the top three pathways with the lowest p-values (p < 0.001). Ninety-three common genes were found to be differentially expressed (p < 0.05) in the datasets. No significant genes were found to be significant in the analysis of overall survival analyses, but 24 genes were found to be significant with pathological stages analysis (p < 0.05). The findings of our study provide in-silico evidence that validated circulating miRNAs' target genes and enriched pathways are related to OC and have potential roles in theranostics applications. Further experimental investigations are required to validate our results which will ultimately provide a new perspective for translational applications in OC management.

네트워크 약리학 기반 대황목단피탕(大黃牧丹皮湯)의 건선 조절 효능 및 작용 기전 예측 (Prediction the efficacy and mechanism of action of Daehwangmokdanpitang to treat psoriasis based on network pharmacology)

  • Objectives : This study used a network pharmacology approach to elucidate the efficacy and molecular mechanisms of Daehwangmokdanpitang (DHMDPT) on Psoriasis. Methods : Using OASIS databases and PubChem database, compounds of DHMDPT and their target genes were collected. The putative target genes of DHMDPT and known target genes of psoriasis were compared and found the correlation. Then, the network was constructed using Cytoscape 3.10.1. The key target genes were screened by Analyzer network and their functional enrichment analysis was conducted based on the Gene Ontology (GO) enrichment analysis and Kyoto Encyclopedia of Genes and Genomes (KEGG) Pathways to predict the mechanisms. Results : The result showed that total 30 compounds and 439 related genes were gathered from DHMDPT. 264 genes were interacted with psoriasis gene set, suggesting that the effects of DHMDPT are closely related to psoriasis. Based on GO enrichment analysis and KEGG pathways, 'Binding', 'Cytokine Activity', 'Receptor Ligand Activity' 'HIF-1 signaling pathway', 'IL-17 signaling pathway', 'Toll-like receptor signaling pathway', and 'TNF signaling pathway' were predicted as functional pathways of 16 key target genes of DHMDPT on psoriasis. Among the target genes, IL6, IL1B, TNF, AKT1 showed high correlation with the results of KEGG pathways. Additionally, Emodin, Acetovanillone, Gallic acid, and Ferulic acid showed a high relevance with key genes and their mechanisms. Conclusion : Through a network pharmacological method, DHMDPT was predicted to have high relevance with psoriasis. This study could be used as a basis for studying therapeutic effects of DHMDPT on psoriasis.

Effect of Benzo[a]pyrene on Genes Related to the Cell Cycle and Cytochrome P450 of Saccharomyces cerevisiae

  • Benzo[a]pyrene (B[a]P) is an environmental pollutant that has been implicated in carcinogenesis. Saccharomyces cerevisiae was treated with B[a]P, and the responses of its cytochrome P450 (CYP) enzyme and DNA-damage checkpoint genes were examined through gene expression profiles using a reverse transcription polymerase chain reaction (RT-PCR). The DNA-damage checkpoint genes tested were the chk1 and pds1 genes, involved in a metaphase arrest, the swi6 gene targeted by G1 arrest, the pol2 gene related to S phase arrest, and the cln2 gene encoding a cyclin protein, all of which are based on rad9 and rad24. Among these genes, no noticeable effect was found when the cells were exposed to various concentrations of B[a]P. However, the transcriptional activity of CYP51 was significantly different when the cells were exposed to B[a]P. Accordingly, the present results indicate that cytochrome P450 plays a more significant role than DNA-damage checkpoint genes in the response of S. cerevisiae to B[a]P.

영양유전체학(Nutrigenomics)의 최근 경향 (Current Trends in Nutrigenomics)

  • With the decoding of human genome in 2004 and the recent development in nutritional science there has been an integration of molecular biology and nutrition. As a consequenc a now word ' molecular nutrition ' has been formed and recently the word 'nutrigenomics' is coined and widely being used. The field of science that showed the most positive result from grafting the science of nutrition and nutrigenomics is obesity. In 1994, Jeffrey Friedman from Rockeffeler University announced that ob gene and obesity has a close relationship and since then there's been a huge research done on genes related to obesity from the molecular nutrition's Point of view. Even now there are many genes presented which are supposed to be related to obesity and big efforts are put into finding what exactly those genes do. Moreover studying only in the context of genes was not enough so functional genomics, which is the study of the functions of cells and the functions and effects between genes and Protein Products, is being studied. This review article discusses the relationship between nutrition and genes and the general idea of nutrigenomics. The article also discusses about the current research status on these subjects.

Global Approaches to Identify Genes Involved during Infection Structure Formation in Rice Blast Fungus, Magnaporthe grisea

  • The ascomycete Magnaporthe grisea is a pathogen of rice blast and is known to form specialized infection structures called appressoria for successful infection into host cells. To understand the molecular mechanism underlying infection process, appressorium-related genes were identified through global approaches including EST sequencing, differential hybridization, and sup-pression subtractive hybridization. EST database was generated on >2,000 cDNA clones randomly selected from appressorium stage cDNA library. Large number of ESTs showed homology to known proteins possibly involved in infection-related cellular development (attachment, germination, appressorium formation, and colonization) of rice blast fungus. The 1051 ESTs showing significant homology to known genes were assigned to 11 functional categories. Differential hybridization and suppression subtractive hybridization were applied to identify genes showing an appressorium stage specific expression pattern. A number of genes were selected as up-regulated during appressorium formation compared with the vegetative growing stage. Clones from various cDNA libraries constructed in different developmental stages were arrayed on slide glass for further expression profiling study. functional characterization of genes identified from these global approaches may lead to a better understand-ing of the infection process of this devastating plant disease, and the development of novel ways to protect host plant.

Estimation of the Genetic Substitution Rate of Hanwoo and Holstein Cattle Using Whole Genome Sequencing Data

  • Despite the importance of mutation rate, some difficulties exist in estimating it. Next-generation sequencing (NGS) data yields large numbers of single-nucleotide polymorphisms, which can make it feasible to estimate substitution rates. The genetic substitution rates of Hanwoo and Holstein cattle were estimated using NGS data. Our main findings was to calculate the gene's substitution rates. Through estimation of genetic substitution rates, we found: diving region of altered substitution density exists. This region may indicate a boundary between protected and unprotected genes. The protected region is mainly associated with the gene ontology terms of regulatory genes. The genes that distinguish Hanwoo from Holstein in terms of substitution rate predominantly have gene ontology terms related to blood and circulatory system. This might imply that Hanwoo and Holstein evolved with dissimilar mutation rates and processes after domestication. The difference in meat quality between Hanwoo and Holstein could originate from differential evolution of the genes related to these blood and circulatory system ontology terms.

Immune gene expression following LPS exposure in the gill of rainbow trout, Oncorhynchus mykiss

  • In the present study, immune gene expression of rainbow trout, Oncorhynchus mykiss, against bacterial endotoxin (LPS) was studied in vivo. The expression of prointflammatory cytokine genes (IL-1$\beta$ and TNF-$\alpha$) and IFN-related genes (IRF-I, Mx-3) at gill was assessed by RT-PCR at different time point of day1 and day 3 post-injection. It was shown that the proinflammatory cytokine gene expression at gill was induced 1 day after LPS injection but the expression was not sustained until day 3. Meanwhile upregulated expression of IFN-related genes was found to be only at day 3 post injection, indicating indirect effect of LPS on these genes.

Coordinate Expression of Senescence-associated Genes in Both Cotyledon and Petal Development of Cucumber (Cucumis sativus L.)

  • We investigated expression of cucumber senescence-associated genes (SAGs) from developing cotyledons and flower petals. Several cucumber SAGs have been reported in earlier reports. This is an extension of the previous findings. Semi-quantitative RT-PCR revealed that most of the cucumber SAG transcripts were consistently produced until the organ senescence. These results imply that many cucumber senescence-related genes are still active during the final development stage, playing some executive biological roles, possibly in remobilization of nutrients to the other parts of tissues or organs. These results were used to search for possible functions of senescence-related genes during organ development.

The complete chloroplast genome sequence of Dracocephalum rupestre (Lamiaceae)

  • Dracocephalum rupestre Hance is a perennial herb distributed across China, Mongolia, and Korea. This study reports the first complete chloroplast genome sequence of D. rupestre. The plastome is 151,230 bp long and exhibits a typical quadripartite structure comprising a large single-copy region of 82,536 bp, a small single-copy region of 17,408 bp, and a pair of identical inverted repeat regions of 25,643 bp each. It contains 130 genes, comprising 85 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis of D. rupestre and related species of Lamiaceae showed that the genus Dracocephalum is a monophyletic group, and D. rupestre is most closely related to D. psammophilum.

Changes in Body Growth and Growth-Related Genes under Different Photoperiods in Olive Flounder, Paralichthys olivaceus

  • This study examined the effects of different photoperiod conditions on olive flounder (Paralichthys olivaceus), a commercially important species in Korea. Daily variations in the expression of mRNA for the growth-related genes arylalkylamine N-acetyltransferase2 (AANAT2), preprosomatostatin1 (PSS1), and growth hormone (GH) were examined under a 12 h light:12 h dark photoperiod. All the genes were expressed at higher level during the dark period. Melatonin injections increased the expression of GH, but did not significantly affect the expression of PSS. Under short-day conditions (10 h:14 h), the fish gained more weight than under long-day conditions (14 h:10 h). A long nighttime induced melatonin secretion and increased the expression of GH mRNA, promoting weight gain in this species. Therefore, we thought that the long day condition in raising olive flounder may be effective in inducing body growth.
