Evidence for a Common Molecular Basis for Sequence Recognition of N3-Guanine and N3-Adenine DNA Adducts Involving the Covalent Bonding Reaction of (+)-CC-1065

  • The antitumor antibiotic (+)-CC-1065 can alkylate N3 of guanine in certain sequences. A previous high-field $^1H$ NMR study on the$(+)-CC-1065d[GCGCAATTG*CGC]_2$ adduct ($^*$ indicates the drug alkylation site) showed that drag modification on N3 of guanine results in protonation of the cross-strand cytosine [Park, H-J.; Hurley, L. H. J. Am. Chem. Soc.1997, 119,629]. In this contribution we describe a further analysis of the NMR data sets together with restrained molecular dynamics. This study provides not only a solution structure of the (+)-CC-1065(N3- guanine) DNA duplex adduct but also new insight into the molecular basis for the sequence- specific interaction between (+)-CC-1065 and N3-guanine in the DNA duplex. On the basis of NOESY data, we propose that the narrow minor groove at the 7T8T step and conformational kinks at the junctions of 16C17A and 18A19T are both related to DNA bending in the drugDNA adduct. Analysis of the one-dimensional $^1H$ NMR (in $H_2O$) data and rMD trajectories strongly suggests that hydrogen bonding linkages between the 8-OH group of the (+)-CC-1065 A-sub-unit and the 9G10C phosphate via a water molecule are present. All the phenomena observed here in the (+)-CC-1065(N3-guanine) adduct at 5'$-AATTG^*$are reminiscent of those obtained from the studies on the (+)-CC-1065(N3-adenine) adduct at $5'-AGTTA^*$, suggesting that (+)-CC-1065 takes advantage of the conformational flexibility of the 5'-TPu step to entrap the bent structure required for the covalent bonding reaction. This study reveals a common molecular basis for (+)-CC-1065 alkylation at both $5'-TTG^*$ and $5'-TTA^*$, which involves a trapping out of sequence-dependent DNA conformational flexibility as well as sequence-dependent general acid and general base catalysis by duplex DNA.

Effect of Glasswort (Salicornia herbacea L.) on Microbial Community Variations in the Vinegar-making Process and Vinegar Characteristics

  • Three types of nuruk were made from rice, wheat, and a rice-glasswort (6:4) mixture. Nuruk, makgeolli, and vinegar were manufactured with rice nuruk (RN), wheat nuruk (WN), and rice-glasswort nuruk (RGN). The variable region of 18S or 16S rDNA amplified with genomic DNA extracted directly from nuruk-, makgeolli-, and vinegar-making cultures was analyzed via temperature gradient gel electrophoresis (TGGE). The sequence of the 18S rDNA variable region extracted from the TGGE gel for nuruk was 99% homologous with Aspergillus sp. and that for the makgeolli-making culture was 99% homologous with Saccharomyces sp. and Saccharomycodes sp. The sequence of the 16S rDNA variable region extracted from TGGE gel for the vinegar-making culture was 98% homologous, primarily with the Acetobacter sp. The eukaryotic and prokaryotic diversities in the nuruk-, makgeolli-, and vinegar-making cultures was not significantly altered by the addition of glasswort. Prokaryotic diversity was higher than eukaryotic diversity in the nuruk, but eukaryotic diversity was higher than prokaryotic diversity in the makgeolli-making culture, on the basis of the TGGE patterns. No 18S rDNA was amplified from the DNA extracted from the vinegar-making culture. The diversity of the microbial community in the process from nuruk to vinegar was slightly affected by the type of raw material utilized for nuruk-making. The saccharifying activity and ethanol productivity of nuruk, polyphenol content in makgeolli, and acetic acid and polyphenol content in the vinegar were increased as a result of the addition of glasswort. In conclusion, the glasswort may be not simply an activator for the growth of microorganisms during the fermentation of nuruk, makgeolli, or vinegar, but also a nutritional supplement that improves the quality of vinegar.

Specific and Sensitive Detection of Venturia nashicola, the Scab Fungus of Asian Pears, by Nested PCR

  • The fungus Venturia nashicola is the causal agent of scab on Asian pears. For the rapid and reliable identification as well as sensitive detection of V. nashicola, a PCR-based technique was developed. DNA fingerprints of three closely related species, V. nashicola, V. pirina, and V. inaequalis, were obtained by random amplified polymorphic DNA (RAPD) analysis. Two RAPD markers specific to V. nashicola were identified by PCR, after which two pairs of sequence characterized amplified region (SCAR) primers were designed from the nucleotide sequences of the markers. The SCAR primer pairs, designated as D12F/D12R and E11F/E11R, amplified 535-bp and 525-bp DNA fragments, respectively, only from genomic DNA of V. nashicola. The specificity of the primer sets was tested on strains representing three species of Venturia and 20 fungal plant pathogens. The nested PCR primer pair specific to V. nashicola was developed based on the sequence of the species-specific 525-bp DNA fragment amplified by primer set E11F/E11R. The internal primer pair Na11F/Na11R amplified a 235-bp fragment from V. nashicola, but not from any other fungal species tested. The nested PCR assay was sensitive enough to detect the specific fragment in 50 fg of V. nashicola DNA.

베타글루칸 함량이 높은 큰느타리버섯 선발을 위한 SCAR marker 개발 (Development of strain-specific SCAR marker for selection of Pleurotus eryngii strains with higher β-glucan)

  • 본 연구는 큰느타리버섯의 베타글루칸 고함유 형질에 관련된 SCAR marker를 개발하기 위해 수행되었다. operon사의 OPA(20개), OPB(20개), OPL(20개), OPP(20개), OPR(20개), OPS(20개) 등 총 120개 primer를 random primer(10 mer)로 사용하여 대립 계통 9종과 베타글루칸 고함유 계통 9 종을 대상으로 RAPD를 이용한 bulked segregant analysis를 실시하여 OP-R03 primer로부터 대립 계통에는 나타나지 않고 베타글루칸 고함유 계통에만 나타나는 특이적인 RAPD 밴드를 얻었다. OP-R03 primer를 이용한 RAPD 결과, 약 91 bp 부근에서 베타글루칸 고함유 계통에 특이적인 DNA 밴드가 관찰되었으며 이 DNA 밴드의 염기서열 말단을 근거로 SCAR 마커로 사용할 specific primer인 OP-R03-1-F와 OP-R03-1-R를 디자인하였다. SCAR 마커 OP-R03-1-F/-1-R primer를 이용하여 PCR을 수행한 결과에서도 91 bp 부근에서 대립 계통과 구별되는 DNA 밴드가 베타글루칸 고함유 계통에서 확인되었으며 random primer인 OP-R03 primer를 이용하여 PCR을 수행했을 때보다 재현성이 높고 진한 DNA 밴드임을 확인할 수 있었다.

Genetic Variation of Rice Populations Estimated Using nrDNA ITS Region Sequence

  • The rice belonging to Oryza sativa is not only has significant economic importance, for it is the major source of nutrition for about 3 billion all around the world. But also plays a vital role as a model organism, because it has a number of advantages to be a model plant, such as efficient transformation system and small genome size. Many methods and techniques have been conducted to attempt to distinguish different Oryza sativa species, such as amplified fragment length polymorphism (AFLP), random amplified polymorphic DNA (RAPD), simple sequence repeat (SSR) and so on. However, studies using sequence analysis of internal transcribed spacer (ITS), a region of ribosomal RNA has not been reported until now. This study was undertaken with an aim to understand the phylogenetic relationships among sixteen isolates of Oryza sativa collected from abroad and fifteen isolates collected from Korea, using ribosomal RNA (rRNA) internal transcribed spacer (ITS) sequences to compare the phylogeny relationships among different Oryza sativa species. The size variation obtained among sequenced nuclear ribosomal DNA (nrDNA) ITS region ranged from 515bp to 1000bp. The highest interspecific genetic distance (GD) was found between Sfejare 45 (FR12) and Anapuruna (FR15). Taebong isolate showed the least dissimilarity of the ITS region sequence with other thirty isolates. This consequence will help us further understanding molecular diversification in intra-species population and their phylogenetic analysis.

Phylogeny of Flavobacteria Group Isolated from Freshwater Using Multilocus Sequencing Analysis

  • Sequence analysis of the 16S rRNA gene has been widely used for the classification of microorganisms. However, we have been unable to clearly identify five Flavobacterium species isolated from a freshwater by using the gene as a single marker, because the evolutionary history is incomplete and the pace of DNA substitutions is relatively rapid in the bacteria. In this study, we tried to classify Flavobacterium species through multilocus sequence analysis (MLSA), which is a practical and reliable technique for the identification or classification of bacteria. The five Flavobacterium species isolated from freshwater and 37 other strains were classified based on six housekeeping genes: gyrB, dnaK, tuf, murG, atpA, and glyA. The genes were amplified by PCR and subjected to DNA sequencing. Based on the combined DNA sequence (4,412 bp) of the six housekeeping genes, we analyzed the phylogenetic relationship among the Flavobacterium species. The results indicated that MLSA, based on the six housekeeping genes, is a trustworthy method for the identification of closely related Flavobacterium species.

Identification and Characterization of Coronatine-Producing Pseudomonas syringae pv. actinidiae

  • Pseudomonas syringae pv. actinidiae strains, which cause canker disease in kiwifruit, were collected from kiwifruit orchards in Korea and identified using biochemical and physiological tests. The nucleotide sequences of the 16s rDNA and 16s-23s internally transcribed spacer of the isolates were found to be Identical to those of' the pathotype strain, Kwl 1, of P syringae pv. actinidiae. Remarkably, no coding sequence for phaseolotoxin biosynthesis or phaseolotoxin- resistant ornithine carbamoyltransferase was found by PCR amplification in any of the new Korean isolates of pseudomonas syringae pv. actinidiae, although this was clearly identified in the control pathotype Kwl 1 reference strain. In contrast, three primer sets derived from the coronatine biosynthetic gene cluster and DNA from the Korean strains yielded amplified DNA fragments of the expected size. A sequence analysis of the PCR products revealed that P. syringae pv. actinidiae and the Korean strains of pv. actinidiae contain coronafncate ligase genes (cfl)with identical sequences, whereas their. corR genes exhibited 91% sequence similarity. The production of coronatine, instead of phaseolotoxin, by the Korean strains of P. syringae pv. actinidiae was confirmed by a bioassay using reference pathovars known to produce coronatine and phaseolotoxin. The genes for coronatine biosynthesis in the Korean strains of P. syringae pv. actinidiae were found to be present on plasmids.

Production of the Antifungal Compound Phenylacetic Acid by Antagonistic Bacterium Pseudomonas sp.

  • Antagonistic bacteria active against phytopathogenic fungi, Phytophthora capsici, Pythium ultimum, Rhizoctonia solani, Botrytis cinerea, and Fusarium oxysporum were isolated from greenhouse soils. An antifungal compound was extracted by ethyl acetate from acidified culture filtrate and purified through column chromatography and thin layer chromatography. Activity-guided bioassay was followed throughout the purification steps using Pythium ultimum as a test organism. The purified antifungal compound was identified as phenylacetic acid (PAA) based on the data obtained from IR, EI/MS, $^1H-NMR$, and $^{13}C-NMR$. Two different isolates, which had vast differences in differential characteristics except 16S rDNA sequence homology, produced the same compound, phenylacetic acid. $ED_{50}$ values of the phenylacetic acid against P. ultimum, P. capsici, R. solani, B. cinerea, and F. oxysporum were 45, 21, 318, 360, and 226 ppm, respectively.

Identification and Characterization of the Causal Organism of Gummy Stem Blight in the Muskmelon (Cucumis melo L.)

  • Gummy stem blight is a major foliar disease of muskmelon (Cucumis melo L.). In this study, morphological characteristics and rDNA internal transcribed spacer (ITS) sequences were analyzed to identify the causal organism of this disease. Morphological examination of the Jeonbuk isolate revealed that the percentage of monoseptal conidia ranged from 0% to 10%, and the average length $\times$ width of the conidia was 70 ($\pm$ 0.96) $\times$ 32.0 ($\pm$ 0.15) ${\mu}m$ on potato dextrose agar. The BLAST analysis showed nucleotide gaps of 1/494, 2/492, and 1/478 with identities of 485/492 (98%), 492/494 (99%), 491/494 (99%), and 476/478 (99%). The similarity in sequence identity between the rDNA ITS region of the Jeonbuk isolate and other Didymella bryoniae from BLAST searches of GenBank was 100% and was 95.0% within the group. Nucleotide sequences of the rDNA ITS region from pure culture ranged from 98.2% to 99.8%. Phylogenetic analysis with related species of D. bryoniae revealed that D. bryoniae is a monophyletic group distinguishable from other Didymella spp., including Ascochyta pinodes, Mycosphaerella pinodes, M. zeae-maydis, D. pinodes, D. applanata, D. exigua, D. rabiei, D. lentis, D. fabae, and D. vitalbina. Phylogenetic analysis, based on rDNA ITS sequence, clearly distinguished D. bryoniae and Didymella spp. from the 10 other species studied. This study identified the Jeonbuk isolate to be D. bryoniae.

16S rDNA염기서열에 의한 불가사리(Asterias amurensis) 장내에서 분리된 종속영양세균 군집의 다양성 (The Diversity of Heterotrophic Bacteria Isolated from Intestine of Starfish(Asterias amurensis) by Analysis of 16S rDNA Sequence)

  • 본 연구는 2000년 7월에 전남 장흥군에서 채집한 불가사리의 장내에 존재하는 종속영양세균의 다양성에 대해서 알아보았다. 불가사리 장내에 존재하는 균체수를 측정하였으며, 순수 분리된 균주를 대상으로 16S rDNA 증폭기법을 이용하여 세균의 다양성을 조사하였다. 불가사리 장내에 분포하는 종속영양세균의 균체수는 8.65${\pm}$0.65${\times}10^3\;dfu\;g^{-1}$이었다. 29 균주의 세균이 순수 분리되었으며, 그 중 그람양성 세균은 분리된 균주의 59% (17균주)를 차지하였다. 불가사리 장내에서 분리된 균주는 Bacillus속, Microbacterium 속, 그리고 Marinobacter 속 등이 우점이었으며, 이외에도 Staphylococcus 속, Psychrobacter 속, Paracoccus 속, Erythrobacter 속, Zoogloea 속, Kocuria 속과 Arthrobacter 속 등이 포함되었다. 분리된 균주 가운데 Bacillus 속에 속하는 8균주 중 3균주는 type strain과 97% 이상의 유사도를 보인 반면, 5 균주는 유사도가 90%로 비교적 낮은 유사도를 보여 현재까지 알려지지 않은 신종일 가능성이 높다고 하겠다.
