Pyrosequencing-Based Analysis of the Bacterial Community in Korean Traditional Seafood, Ojingeo Jeotgal

  • Jeotgal fermentation is dependent upon a diverse microbial community, although a detailed understanding of its microbial composition is limited to a relatively small number of jeotgal. Pyrosequencing-based bacterial community analysis was performed in fermented squid, ojingeo jeotgal. Leuconostoc was identified as the predominant bacterial genus, with Bacillus and Staphylococcus also accounting for a large proportion of the bacterial community. Phylogenetic analysis with 16S rRNA genes of Leuconostoc type species indicated that L. citreum- and L. holzapfelii-like strains could be the major Leuconostoc strains in jeotgal. High concentrations of NaCl were thought to be an important factor determining the makeup of the bacterial community in the fermented squid; however, a genomic survey with osmotic stress-related genes suggests the existence of more complex factors selecting the dominant bacterial species in fermented squid.

Bacterial community analysis of stabilized soils in proximity to an exhausted mine

  • Soil stabilization is a soil remediation technique that reduces the mobility of heavy metals in soils. Although it is a well-established technique, it is nonetheless essential to perform a follow-up chemical assessment via a leaching test to evaluate the immobilization of heavy metals in the soil matrix. Unfortunately, a standard chemical assessment is not sufficient for evaluation of the biological functional state of stabilized soils slated for agricultural use. Therefore, it is useful to employ a pyrosequencing-based microbial community analysis for the purpose. In this study, a recently stabilized site in the proximity of an exhausted mine was analyzed for bacterial diversity, richness, and relative abundance as well as the effect of environmental factors. Based on the Shannon and Chao1 indices and rarefaction curves, the results showed that the stabilized layer exhibited lower bacterial diversity than control soils. The prevalence of dominant bacterial populations was examined in a hierarchical manner. Relatively high abundances of Proteobacteria and Methylobacter tundripaludum were observed in the stabilized soil. In particular, there was substantial abundance of the Methylobacter genus, which is known for its association with heavy metal contamination. The study demonstrated the efficacy of (micro)biological assessment for aiding in the understanding and post-management of stabilized soils.

16S rRNA 유전자 기반의 Pyrosequencing을 이용한 하수처리시설 생물반응기의 세균군집구조 분석 (Analysis of Bacterial Community Composition in Wastewater Treatment Bioreactors Using 16S rRNA Gene-Based Pyrosequencing)

  • 서로 다른 처리공정으로 운영되는 4개의 하수시설을 대상으로 16S rRNA 유전자 기반의 pyrosequencing을 이용해 활성슬러지 하수처리 생물반응기의 세균군집구조를 분석하였다. 활성 슬러지에는 Rhodocyclales, Burkholderiales, Sphingobacteriales, Myxococcales, Xanthomonadales, Acidobacteria group 4, Anaerolineales, Methylococcales, Nitrospirales, Planctomycetales 목에 속하는 염기서열이 전체의 54-68%를 차지해, 소수의 세균 분류군이 활성슬러지 세균군집의 대부분을 차지하고 있었다. 이들 소수 세균 분류군의 조성은 처리장별로 차이가 있었으며, 하수처리장의 운전조건 및 환경조건에 영향을 받는 것으로 추측되었다. 또한, 활성슬러지는 매우 다양한 세균 종을 가지는 것으로 관찰되었는데(Chao1 richness estimate: 1,374-2,902 operational taxonomic units), 대부분의 다양성은 희귀 종에 기인한 것으로 나타났다. 특히, 분리막으로 운영되는 하수처리시설에서 높은 다양성을 나타내었는데, 처리공정이 매우 긴 고형물체류시간으로 운영되어 느리게 성장하는 다양한 세균이 서식하는데 용이하기 때문인 것으로 판단되었다. High-throughput pyrosequencing 기술을 이용하여 활성슬러지 세균군집을 처리장별로 비교 분석한 본 연구는 향후 활성슬러지 미생물의 생태학적 특성을 보다 잘 이해하고 하수처리공정을 개선하는데 도움이 될 것이다.

Pyrosequencing을 이용한 하절기 영산강 유역의 Phylum 계층의 세균 군집 조사 (Use of Pyrosequencing for Characterizing Microbial Community at Phylum Level in Yeongsan River Watershed during Early Summer)

  • Pyrosequencing을 이용하여 영산강 유역의 세균 군집 현황을 조사하였다. 영산강 본류 및 지천 14개 지점을 선정하여 5-7월동안 시료채취를 하였다. 총 42개의 시료를 가지고 총 989,380 reads을 얻었으며 taxonomic 분류와 OTU 분포도 분석을 실시하였다. Phylum 계층의 세균 구조 결과를 통해서 지천의 특성, 토지 이용, 시기적인 요인 등 환경적 요인에 따라 세균 군집 구조가 민감하게 변하는 경향을 나타내었다. 또한, OTU 분석을 근거한 오염원 추적기법(microbial source tracking; MST)을 통해 분변오염을 추적해보았다. Firmicutes가 가장 수질에 영향을 주는 taxa로 관찰되었다. 본 연구를 통해서, 현재 사용하는 수질 지표, BOD, pH 등에 더하여 pyrosequencing을 이용한 세균군집 조사 결과가 보다 효율적인 하천의 물관리 정책을 위해서 유용한 정보가 될 수 있을 것으로 기대한다.

Comparison of microbial communities in swine manure at various temperatures and storage times

  • Objective: This study was designed to investigate the effects of temperature and storage time on the evolution of bacterial communities in swine manure. Methods: Manure was stored at $-20^{\circ}C$, $4^{\circ}C$, $20^{\circ}C$, or $37^{\circ}C$ and sampled at 7-day intervals over 28 days of storage, for a total of 5 time points. To assess the bacterial species present, 16S ribosomal RNA gene sequences were analyzed using pyrosequencing. Results: After normalization, 113,934 sequence reads were obtained, with an average length of $466.6{\pm}4.4bp$. The diversity indices of the communities reduced as temperature and storage time increased, and the slopes of rarefaction curves decreased from the second week in samples stored at $-20^{\circ}C$ and $4^{\circ}C$. These results indicate that the richness of the bacterial community in the manure reduced as temperature and storage time increased. Firmicutes were the dominant phylum in all samples examined, ranging from 89.3% to 98.8% of total reads, followed by Actinobacteria, which accounted for 0.6% to 7.9%. A change in community composition was observed in samples stored at $37^{\circ}C$ during the first 7 days, indicating that temperature plays an important role in determining the microbiota of swine manure. Clostridium, Turicibacter, Streptococcus, and Lactobacillus within Firmicutes, and Corynebacterium within Actinobacteria were the most dominant genera in fresh manure and all stored samples. Conclusion: Based on our findings, we propose Clostridium as an indicator genus of swine manure decomposition in an anaerobic environment. The proportions of dominant genera changed in samples stored at $20^{\circ}C$ and $37^{\circ}C$ during the fourth week. Based on these results, it was concluded that the microbial communities of swine manure change rapidly as storage time and temperature increase.

Effects of Acarbose Addition on Ruminal Bacterial Microbiota, Lipopolysaccharide Levels and Fermentation Characteristics In vitro

  • This study investigated the effects of acarbose addition on changes in ruminal fermentation characteristics and the composition of the ruminal bacterial community in vitro using batch cultures. Rumen fluid was collected from the rumens of three cannulated Holstein cattle fed forage ad libitum that was supplemented with 6 kg of concentrate. The batch cultures consisted of 8 mL of strained rumen fluid in 40 mL of an anaerobic buffer containing 0.49 g of corn grain, 0.21 g of soybean meal, 0.15 g of alfalfa and 0.15g of Leymus chinensis. Acarbose was added to incubation bottles to achieve final concentrations of 0.1, 0.2, and 0.4 mg/mL. After incubation for 24 h, the addition of acarbose linearly decreased (p<0.05) the total gas production and the concentrations of acetate, propionate, butyrate, total volatile fatty acids, lactate and lipopolysaccharide (LPS). It also linearly increased (p<0.05) the ratio of acetate to propionate, the concentrations of isovalerate, valerate and ammonia-nitrogen and the pH value compared with the control. Pyrosequencing of the 16S rRNA gene showed that the addition of acarbose decreased (p<0.05) the proportion of Firmicutes and Proteobacteria and increased (p<0.05) the percentage of Bacteroidetes, Fibrobacteres, and Synergistetes compared with the control. A principal coordinates analysis plot based on unweighted UniFrac values and molecular variance analysis revealed that the structure of the ruminal bacterial communities in the control was different to that of the ruminal microbiota in the acarbose group. In conclusion, acarbose addition can affect the composition of the ruminal microbial community and may be potentially useful for preventing the occurrence of ruminal acidosis and the accumulation of LPS in the rumen.

Effect of Herbicide Combinations on Bt-Maize Rhizobacterial Diversity

  • Reports of herbicide resistance events are proliferating worldwide, leading to new cultivation strategies using combinations of pre-emergence and post-emergence herbicides. We analyzed the impact during a one-year cultivation cycle of several herbicide combinations on the rhizobacterial community of glyphosate-tolerant Bt-maize and compared them to those of the untreated or glyphosate-treated soils. Samples were analyzed using pyrosequencing of the V6 hypervariable region of the 16S rRNA gene. The sequences obtained were subjected to taxonomic, taxonomy-independent, and phylogeny-based diversity studies, followed by a statistical analysis using principal components analysis and hierarchical clustering with jackknife statistical validation. The resilience of the microbial communities was analyzed by comparing their relative composition at the end of the cultivation cycle. The bacterial communites from soil subjected to a combined treatment with mesotrione plus s-metolachlor followed by glyphosate were not statistically different from those treated with glyphosate or the untreated ones. The use of acetochlor plus terbuthylazine followed by glyphosate, and the use of aclonifen plus isoxaflutole followed by mesotrione clearly affected the resilience of their corresponding bacterial communities. The treatment with pethoxamid followed by glyphosate resulted in an intermediate effect. The use of glyphosate alone seems to be the less aggressive one for bacterial communities. Should a combined treatment be needed, the combination of mesotrione and s-metolachlor shows the next best final resilience. Our results show the relevance of comparative rhizobacterial community studies when novel combined herbicide treatments are deemed necessary to control weed growth.

Microbial Community of Healthy Thai Vegetarians and Non-Vegetarians, Their Core Gut Microbiota, and Pathogen Risk

  • Pyrosequencing analysis of intestinal microflora from healthy Thai vegetarians and non-vegetarians exhibited 893 OTUs covering 189 species. The strong species indicators of vegetarians and non-vegetarians were Prevotella copri and Bacteroides vulgatus as well as bacteria close to Escherichia hermanii with % relative abundance of 16.9 and 4.5-4.7, respectively. Core gut microbiota of the vegetarian and non-vegetarian groups consisted of 11 and 20 different bacterial species, respectively, belonging to Actinobacteria, Firmicutes, and Proteobacteria commonly found in both groups. Two species, Faecalibacterium prausnitzii and Gemmiger formicilis, had a prevalence of 100% in both groups. Three species, Clostridium nexile, Eubacterium eligens, and P. copri, showed up in most vegetarians, whereas more diversity of Collinsella aerofaciens, Ruminococcus torques, various species of Bacteroides, Parabacteroides, Escherichia, and different species of Clostridium and Eubacterium were found in most non-vegetarians. Considering the correlation of personal characters, consumption behavior, and microbial groups, the age of non-vegetarians showed a strong positive correlation coefficient of 0.54 (p = 0.001) to Bacteroides uniformis but exhibited a moderate one to Alistipes finegoldii and B. vulgatus. Only a positive moderate correlation of body mass index and Parabacteroides distasonis appeared. Based on the significant abundance of potential pathogens, the microbiota of the non-vegetarian group showed an abundance of potential pathogen varieties of Bilophila wadsworthia, Escherichia coli, and E. hermannii, whereas that of the vegetarian group served for only Klebsiella pneumoniae. These results implied that the microbiota of vegetarians with high abundance of P. copri and low potential pathogen variety would be a way to maintain good health in Thais.
