Effects of Phenotypic Variation on Evolutionary Dynamics

  • Phenotypic variation among clones (individuals with identical genes, i.e. isogenic individuals) has been recognized both theoretically and experimentally. We investigate the effects of phenotypic variation on evolutionary dynamics of a population. In a population, the individuals are assumed to be haploid with two genotypes : one genotype shows phenotypic variation and the other does not. We use an individual-based Moran model in which the individuals reproduce according to their fitness values and die at random. The evolutionary dynamics of an individual-based model is formulated in terms of a master equation and is approximated as the Fokker-Planck equation (FPE) and the coupled non-linear stochastic differential equations (SDEs) with multiplicative noise. We first analyze the deterministic part of the SDEs to obtain the fixed points and determine the stability of each fixed point. We find that there is a discrete phase transition in the population distribution when the probability of reproducing the fitter individual is equal to the critical value determined by the stability of the fixed points. Next, we take demographic stochasticity into account and analyze the FPE by eliminating the fast variable to reduce the coupled two-variable FPE to the single-variable FPE. We derive a quasi-stationary distribution of the reduced FPE and predict the fixation probabilities and the mean fixation times to absorbing states. We also carry out numerical simulations in the form of the Gillespie algorithm and find that the results of simulations are consistent with the analytic predictions.

Stability Analysis of Some Agronomical Characters and Yield Components of Barley in Response to Irrigation Period

  • With the aim to analyze stability performance of six promising barley genotypes, eleven yield related characters were evaluated employing varied irrigation treatments under the tropical climate of Northern part in Bangladesh. Analysis of variance(ANOVA), phenotypic index, regression co-efficient(bi) and deviation from regression($s^2_d$) of the individual genotypes were estimated to evaluate the stable performance of the genotypes. A significant interaction was observed between the genotypes and irrigation period($G{\times}T$). Among all the genotypes, BSH-2 showed stable performance for plant height under different irrigation period, where $P>\bar{X},\;bi{\sim}1\;and\;s^2_d{\sim}0$. High phenotypic index, lower bi value and low deviations from regression were observed in case of spikelet number per spike and grain number per spike for genotype BSH-2 and plant height, spike length and harvest index per plant for BB-2 which suggest that those parameters were not usually affected by irrigation. On the other hand the genotype BSH-2 for tiller number and BB-1 for the fertile tiller number were not suitable for favorable moisture content, where $P<\bar{X},\;bi>1.0\;and\;low\;s^2_d$. Thus we suggest that genotype BSH-2 might have transmit high mean and increased phenotypic stability to the next progenies, which may consider as an ideal genotype for developing improved barely cultivars.

A Comparison of the Phenotypic and Genetic Stability of Recombinant Trichoderma spp. Generated by Protoplast- and Agrobacterium-Mediated Transformation

  • Four different Trichoderma strains, T. harzianum CECT 2413, T. asperellum T53, T. atroviride T11 and T. longibrachiatum T52, which represent three of the four sections contained in this genus, were transformed by two different techniques: a protocol based on the isolation of protoplasts and a protocol based on Agrobacterium-mediated transformation. Both methods were set up using hygromycin B or phleomycin resistance as the selection markers. Using these techniques, we obtained phenotypically stable transformants of these four different strains. The highest transformation efficiencies were obtained with the T. longibrachiatum T52 strain: 65-70 $transformants/{\mu}g$ DNA when transformed with the plasmid pAN7-1 (hygromycin B resistance) and 280 $transformants/l0^7$ spores when the Agrobacterium-mediated transformation was performed with the plasmid pUR5750 (hygromycin B resistance). Overall, the genetic analysis of the transform ants showed that some of the strains integrated and maintained the transforming DNA in their genome throughout the entire transformation and selection process. In other cases, the integrated DNA was lost.

색소생성 균주 Kocuria sp. K70의 특징과 색소생성 최적 조건 및 물리적 안정성 (Characterization of Pigment-Producing Kocuria sp. K70 and the Optimal Conditions for Pigment Production and Physical Stability)

  • Marine bacterium producing pigment was isolated from the solar saltern of Mijo-myeon, Namhae, Korea. Based on phenotypic characteristics and 16S rRNA sequence analysis, the strain was identified as Kocuria sp., which produced a yellow pigment. The pigment showed UV absorption maximum at 469nm. The bacterial strain grew well on Marine broth 2216 culture medium. Productivity of the pigment reached the maximum value after 44 hours at $30^{\circ}C$, 2% NaCl and pH 6.0. The pigment was produced best when supplied by 1% lactose as a carbon source and 1% beef extract as a nitrogen source. The result of the color stability study showed that pigment extracted from the strain by ethanol was stable at $-20-25^{\circ}C$ and also showed higher stability over 70% for 14 days in light conditions at $25^{\circ}C$. The pigment extract was also stable for all metal ions tested, except for $FeCl_2$.

Genotype-Environment Interaction and Stability Analysis for Yield and Yield Contributing Characters in Soybean(Glycine max L.)

  • GE interaction is the expression of differential genotypic adaptation across environments. GE interactions through different stability parameters and performance of the traits of genotypes were studied. The traits were days to maturity, pod length, number of pods/ plant, 100-seed weight and seed yield/plant in ten soybean genotypes across five environments. Significant differences were observed for genotypes, environments and GE interactions. Stability analysis after Eberhart and Russell's model suggested that the genotypes used in this study were all more or less responsive to environmental changes. Most of the genotypes perform better in Env.3. Based on phenotypic indices(Pi), regression ($S^2di$) genotype Garurab was found fairly stable for days to maturity. BS-23 and G-2120 may be considered as stable genotype for pod length. All the genotypes except G-2120 showed that the genotypes were relatively unstable under environmental fluctuation for the number of pod/plant. Genotype BS-23 was found most stable among all the genotypes for 100-seed weight. BS-3 and Gaurab was the most stable and desirable genotypes for seed yield in soybean.

Sirtuins in Cancer: a Balancing Act between Genome Stability and Metabolism

  • Genomic instability and altered metabolism are key features of most cancers. Recent studies suggest that metabolic reprogramming is part of a systematic response to cellular DNA damage. Thus, defining the molecules that fine-tune metabolism in response to DNA damage will enhance our understanding of molecular mechanisms of tumorigenesis and have profound implications for the development of strategies for cancer therapy. Sirtuins have been established as critical regulators in cellular homeostasis and physiology. Here, we review the emerging data revealing a pivotal function of sirtuins in genome maintenance and cell metabolism, and highlight current advances about the phenotypic consequences of defects in these critical regulators in tumorigenesis. While many questions should be addressed about the regulation and context-dependent functions of sirtuins, it appears clear that sirtuins may provide a promising, exciting new avenue for cancer therapy.

  • Phenylalanine 고생산용 plasmid pSY130-14는 $\lambda$-phage 유래 온도감수성을 가지고 있으므로 $cI_{857}$ repressor와 PL과 PR을 온도를 올려 phenylalanine의 생산을 유도한다. pSY130-14를 갖는 E.coli AT2471은 kanamycin 무첨가, $38.5^{\circ}C$, 48시간에서 약 30%로 plasmid가 없어지며 첨가에서 안정성이 떨어졌다가 배양시간과 더불어 올라갔는데, 이것은 생육에 피요한 kanamycin gene과 ori만이 남는 것으로 생각된다.

Field Performance of Resistant Potato Genotypes Transformed with the EFR Receptor from Arabidopsis thaliana in the Absence of Bacterial Wilt (Ralstonia solanacearum)

  • Bacterial wilt caused by the pathogen Ralstonia solanacearum is a devastating disease of potato crops. Harmonizing immunity to pathogens and crop yield is a balance between productive, economic, and environmental interests. In this work, the agronomic performance of two events of potato cultivar INIA Iporá expressing the Arabidopsis thaliana EFR gene (Iporá EFR 3 and Iporá EFR 12) previously selected for their high resistance to bacterial wilt was evaluated under pathogen-free conditions. During two cultivation cycles, the evaluated phenotypic characteristics were emergence, beginning of flowering, vigor, growth, leaf morphology, yield, number and size of tubers, analyzed under biosecurity standards. The phenotypic characteristics evaluated did not show differences, except in the morphology of the leaf with a more globose appearance and a shortening of the rachis in the transformation events with respect to untransformed Iporá. The Iporá EFR 3 genotype showed a ~40% yield decrease in reference to untransformed Iporá in the two trials, while Iporá EFR 12 did not differ statistically from untransformed Iporá. Iporá EFR 12 shows performance stability in the absence of the pathogen, compared to the untransformed control, positioning it as an interesting candidate for regions where the presence of the pathogen is endemic and bacterial wilt has a high economic impact.

치아우식증 유발 균주에 대한 패러다임의 변화: 생태학적 관점 (Change of Paradigms in Caries-Associated Bacteria in the Caries Process: Ecological Perspectives)

  • Dental plaque resides passively at a site and makes an active contribution to the maintenance of health. The bacterial composition of plaque remains relatively stable despite regular exposure to minor environmental stress. This stability, homeostasis is due to a dynamic balance of microbial interactions. However, the homeostasis can break down, leading to shifts in the balance of the microflora. This change can be a sign of initial dental caries. It is proposed that disease can be prevented or treated not only by targeting the putative pathogens but also by interfering with the processes that drive the breakdown in homeostasis. It is essential to understand the plaque as a mixed species biofilm. In this essay I reviewed an extension of the caries ecological hypothesis to explain the relation between dynamic changes in the phenotypic/genotypic properties of plaque bacteria and the demineralization and remineralization balance of the dental caries process. We will have the strategies to impact significantly on clinical practice as understanding dental biofilm.

3'UTR Diversity: Expanding Repertoire of RNA Alterations in Human mRNAs

  • Genomic information stored in the DNA is transcribed to the mRNA and translated to proteins. The 3' untranslated regions (3'UTRs) of the mRNA serve pivotal roles in post-transcriptional gene expression, regulating mRNA stability, translation, and localization. Similar to DNA mutations producing aberrant proteins, RNA alterations expand the transcriptome landscape and change the cellular proteome. Recent global analyses reveal that many genes express various forms of altered RNAs, including 3'UTR length variants. Alternative polyadenylation and alternative splicing are involved in diversifying 3'UTRs, which could act as a hidden layer of eukaryotic gene expression control. In this review, we summarize the functions and regulations of 3'UTRs and elaborate on the generation and functional consequences of 3'UTR diversity. Given that dynamic 3'UTR length control contributes to phenotypic complexity, dysregulated 3'UTR diversity might be relevant to disease development, including cancers. Thus, 3'UTR diversity in cancer could open exciting new research areas and provide avenues for novel cancer theragnostics.
