A Study on Clustering and Identifying Gene Sequences using Suffix Tree Clustering Method and BLAST (서픽스트리 클러스터링 방법과 블라스트를 통합한 유전자 서열의 클러스터링과 기능검색에 관한 연구)

  • The DNA and protein data of diverse species have been daily discovered and deposited in the public archives according to each established format. Database systems in the public archives provide not only an easy-to-use, flexible interface to the public, but also in silico analysis tools of unidentified sequence data. Of such in silico analysis tools, multiple sequence alignment [1] methods relying on pairwise alignment and Smith-Waterman algorithm [2] enable us to identify unknown DNA, protein sequences or phylogenetic relation among several species. However, in the existing multiple alignment method as the number of sequences increases, the runtime increases exponentially. In order to remedy this problem, we adopted a parallel processing suffix tree algorithm that is able to search for common subsequences at one time without pairwise alignment. Also, the cross-matching subsequences triggering inexact-matching among the searched common subsequences might be produced. So, the cross-matching masking process was suggested in this paper. To identify the function of the clusters generated by suffix tree clustering, BLAST was combined with a clustering tool. Our clustering and annotating tool is summarized as the following steps: (1) construction of suffix tree; (2) masking of cross-matching pairs; (3) clustering of gene sequences and (4) annotating gene clusters by BLAST search. The system was successfully evaluated with 22 gene sequences in the pyrubate pathway of bacteria, clustering 7 clusters and finding out representative common subsequences of each cluster

Calculation of Sputter Yield using Monte Carlo Techniques (몬테카를로 방식에 의한 스퍼터율 계산에 관한 연구)

  • In this paper, a rigorous three-dimensional Monte Carlo approach to simulate the sputter yield as a function of the incident ion energy and the incident angle as well as the atomic ejection distribution of the target is presented. The sputter yield of the target atom (Cu, Al) has been calculated for the different species of the incident atoms with the incident energy range of 10 eV ~ 100 KeV, which coincides with the previously reported experimental results. According to the simulation results, the calculated sputter yield tends to increase with the amount of the energy of the incident atoms. Our simulation revealed that the maximum sputter yield can be obtained for the incident atom with 10 KeV for the heavy ion, while the maximum sputter yield for the light ion is for the incident atoms with an energy less than 1 KeV. The sputter yield increases with angle of incidence and seems to have the maximum value at 68$^{\circ}$. For angular distributions of the sputtered particle, the atoms in the direction normal to the surface increase with angle of incidence. Furthermore, we has conducted the parallel computation on CRAY T3E supercomputer and built a GUI(Graphic User Interface) system running the sputter simulator.

Performance Analysis of TLM in Flying Master Bus Architecture Due To Various Bus Arbitration Policies (다양한 버스 중재방식에 따른 플라잉 마스터 버스아키텍처의 TLM 성능분석)

  • The general bus architecture consists of masters, slaves, arbiter, decoder and so on in shared bus. Specially, as several masters do not concurrently receive the right of bus usage, the arbiter plays an important role in arbitrating between shared bus and masters. Fixed priority, round-robin, TDMA and Lottery methods are developed in general arbitration policies, which lead the efficiency of bus usage in shared bus. On the other hand, the bus architecture can be modified to maximize the system performance. In the paper, we propose the flying master bus architecture that supports the parallel bus communication and analyze its merits and demerits following various arbitration policies that are mentioned above, compared with normal shared bus. From the results of performance verification using TLM(Transaction Level Model), we find that more than 40% of the data communication performance improves, regardless of arbitration policies. As the flying master bus architecture advances its studies and applies various SoCs, it becomes the leading candidate of the high performance bus architecture.

  • The Science and Technology Satellite-3 (STSAT-3) is based on the KITSAT-1, 2, 3 and STSAT-1, 2 which were Korea micro-satellites for the mission of space and earth science. The objectives of the STSAT-3 are to support earth and space sciences in parallel with the demonstration of spacecraft technology. The STSAT-3 carries an infrared (IR) camera for space & earth observation and an imaging spectrometer for earth observation. The IR payload instrument of the STSAT-3, Multi-purpose Infrared Imaging System (MIRIS), will observe the Galactic plane and North/South Ecliptic poles to research the origin of universe. The secondary payload instrument, Compact Imaging Spectrometer (COMIS), images the Earth's surface. The data acquired from COMIS are expected to be used for various application fields such as monitoring of disaster management, water quality studies, and farmland assessment. In this paper we present the operations concept of STSAT-3 which will be launched into a sun-synchronous orbit at a nominal altitude of 600km in late 2012.

Implementation of Adaptive Multi Rate (AMR) Vocoder for the Asynchronous IMT-2000 Mobile ASIC (IMT-2000 비동기식 단말기용 ASIC을 위한 적응형 다중 비트율 (AMR) 보코더의 구현)

  • This paper presents the real-time implementation of an AMR (Adaptive Multi Rate) vocoder which is included in the asynchronous International Mobile Telecommunication (IMT)-2000 mobile ASIC. The implemented AMR vocoder is a multi-rate coder with 8 modes operating at bit rates from 12.2kbps down to 4.75kbps. Not only the encoder and the decoder as basic functions of the vocoder are implemented, but VAD (Voice Activity Detection), SCR (Source Controlled Rate) operation and frame structuring blocks for the system interface are also implemented in this vocoder. The DSP for AMR vocoder implementation is a 16bit fixed-point DSP which is based on the TeakLite core and consists of memory block, serial interface block, register files for the parallel interface with CPU, and interrupt control logic. Through the implementation, we reduce the maximum operating complexity to 24MIPS by efficiently managing the memory structure. The AMR vocoder is verified throughout all the test vectors provided by 3GPP, and stable operation in the real-time testing board is also proved.

  • Generally vascular grafts with a relatively large inner diameter (> 5 mm) have been successfully employed for replacement in the human body. However, the use of small diameter grafts is limited, because these grafts rapidly occlude due to the thrombosis. The ideal blood-contacting surface of a prosthesis would be an endothelial cell (EC) lining, because the confluent monolayer of healthy ECs that culture natural blood vessels represents the ideal nonthrombogenic surface. For vascular graft application, the stable EC adhesion on surface under How conditions is very important. In this study, the adhesive strength of ECs attached on polymer surfaces coated with collagen type IV (Col IV), fibronectin (Fn), laminin (Ln), and treated with corona was investigated onto polyurethane (PU) films. The EC-attached PU surfaces were mounted on parallel-plate flow chambers in a How system prepared for cell adhesiveness test. Three different shear stresses (100, 150, and 200 dyne/㎠) were applied to the How chambers and each shear stress was maintained for 120 min to investigate the effect of shear stress and surface treatment condition on the EC adhesion strength. It was observed that the EC adhesion strength on the surface-modified PU films was in the order of Ln≡Fn > Col IV > corona 》 control. More than 70% of the adhered cells were remained on surface-modified PU surface after applying the shear stress,200 dyne/㎠ for 2 hrs, whereas the cells were completely detached on the control PU surface within 10 min after applying the same shear stress. It seems that the type of adsorbed proteins and hydrophilicitv onto the PU surfaces play very important roles for cell adhesion strength.

A New CDMA Uplink Channel Structure and DBCE Detection Scheme Using Staggered Burst Pilot (CDMA Uplink 채널 구조와 Staggered Burst 파일럿을 이용한 DBCE 검출기법)

  • A new coherent detection scheme with data based channel estimation (DBCE) for CDMA/BP(staggered burst pilot in parallel) channel structure is proposed. Because the pilot burst initiates DBCE operation periodically it is shown to be remarkably stable to Gaussian noise and Doppler shift with proper parameter settings. In our own system parameter setting, there is a negligible loss(0.068 dB) in $E_{b}/N_{o}$ by the introduction of the burst pilot. When compared with an ideal coherent detection, the required $E_{b}/N_{o}$ on Doppler shift corresponding to the speed of 160Km/H is degraded less that 2.0 dB. the burst pilot can be implemented without complexity even though some extra correlators are needed for DBCE. This improvement is superior to the previously coherent CDMA detectors with external or internal pilot.

  • MPEG/Audio decoder for mobile multimedia systems requires low power consumption. Implementations of AV decoder using a single RISC processor often need high power consumption owing to cash-miss in case of insufficient cash memory. In this paper, we present a MPEG/Audio decoder for mobile handset applications and implement it on a RISC processor embedding a minimized DSP accelerator. Audio decoding algorithm is splined into two parts; computation intensive and control intensive parts. Those parts we, respectively, allocated to DSP and RISC core, which are designed to run in parallel to increase the processing efficiency. The proposed system implements MP3 and AAC decoders at l7MHz and 24MHz clocks, which are reductions of 48% and 40% of complexities in comparison with implementations on a single RISC processor. The proposed method is adequate for mobile multimedia applications with insufficient cash memory.

  • The GEM frame is used a mean to deliver the variable length user data and consists of the header and the payload in the G-PON system. The HEC field of header protects contents of the header and is used to maintain GEM frame synchronization at the same time. When an LCDG (Loss of GEM Channel Delineation) occurs while receiving frames, the receiver have to discard corrupted frames until acquiring the synchronization again. Accordingly, high-speed synchronization method is required to minimize the frame loss. In this paper, we suggest not only a main state machine but a sub-state machine to reduce the frame loss when undetectable errors occurred in the GEM header. Also, we provide a more efficient and fast parallel structure to detect the starting point of the header. Finally, the proposed method is implemented with the FPGA and verified by the logic analyzer.

  • This paper studies the design of a multiuser multiple-input multiple-output (MIMO) system, where a base station (BS) transmits independent messages to multiple users. The remarkable "dirty paper coding (DPC)" result was first presented by Costa that the capacity does not change if the Gaussian interference is known at the transmitter noncausally. While several implementable DPC schemes have been proposed recently for single-user dirty-paper channels, DPC is still difficult to implement directly in practical multiuser MIMO channels. In this paper, we propose a network channel matrix triangulation (NMT) algorithm for utilizing interference known at the transmitter. The NMT algorithm decomposes a multiuser MIMO channel into a set of parallel, single-input single-output dirty-paper subchannels and then successively employs the DPC to each subchannel. This approach allows us to extend practical single-user DPC techniques to multiuser MIMO downlink cases. We present the sum rate analysis for the proposed scheme. Simulation results show that the proposed schemes approach the sum rate capacity of the multiuser MIMO downlink at moderate signal-to-noise ratio (SNR) values.
