Isolation and Characterization of Microsatellite Markers in Tsaiya Duck

  • An enrichment library of GATA-repeats from genomic DNA was constructed in this study to isolate and characterize microsatellite loci in Tsaiya duck (Anas platyrhynchos). Thirty-three microsatellite markers were developed and used to detect polymorphisms in 30 Tsaiya ducks. A total of 177 alleles were observed and all loci except APT022 were polymorphic. The number of alleles ranged from 2 to 9 with an average of 5.5 per microsatellite locus. The observed and expected heterozygosity of these polymorphic markers ranged from 0.07 to 0.93 with an average number of 0.60 and 0.10 to 0.86 with an average number of 0.61, respectively. Among the polymorphic markers, the observed heterozygosities of 23 loci were higher than 0.50 (69.70%). The polymorphism information content (PIC) in the 32 loci ranged from 0.09 to 0.83 with an average of 0.57. Seven of the 33 duck microsatellite loci had orthologs in the chicken genome, but only APT004 had a similar core repeat to chickens. These microsatellite markers will be useful in constructing a genetic linkage map for the duck and a comparative mapping with the chicken can also provide a valuable tool for studies related to biodiversity and population genetics in this duck species.

차세대 염기서열 분석을 이용한 굴참나무(Quercus variabilis)의 microsatellite 마커 개발 및 특성 분석 (Identification and Characterization of Polymorphic Microsatellite Loci using Next Generation Sequencing in Quercus variabilis)

  • 본 연구는 차세대 염기서열 분석방법을 이용하여 굴참나무의 microsatellite 마커를 개발하고 특성을 분석하기 위해 수행되었다. GS-FLX Titanium 차세대 염기서열 분석 장비를 이용하여 305,771개의 read를 얻었고, 117 Mbp의 데이터를 생산하였다. De novo assembly를 통하여 7,326개의 contig를 확보하였다. 크기가 500 bp 이상이 되는 contig는 2,921개로 나타났다. 그 중 microsatellite 영역을 포함하는 contig는 606개(20.75%)로 나타났으며, 총 microsatellite의 수는 911개로 확인되었다. 그 중 13개의 microsatellite 유전자좌에서 굴참나무 개체 간 다형성이 관찰되었다. 이들 microsatellite 유전자좌에 대하여 주왕산 집단에서 관찰된 유효 대립유전자수($A_e$)는 평균 4.966(2.439~7.515)로 나타났다. 평균 이형접합도 관측치($H_o$)와 평균 이형접합도 기대치($H_e$)는 각각 0.873(0.731~1.000)과 0.766(0.590~0.867)으로 나타났다. 다형성이 관찰된 모든 microsatellite 유전자좌에서 null 대립유전자는 관찰되지 않았으며, 마커 간 연관불평형은 나타나지 않았다. 따라서 본 연구에서 개발된 13개의 microsatellite 마커는 굴참나무 집단의 유전변이 분석에 유용할 것으로 사료된다.

Microsatellite analysis of 20 mulberry varieties preserved in Korea

  • A total of 20 mulberry varieties preserved in Korea were typed for eight polymorphic microsatellite loci. We obtained 6 to 15 alleles per locus with an average value of 10.6, per-locus observed heterozygosity ranging from 0.35 to 1.00, and per-locus polymorphic information content (PIC) ranging from 0.61 to 0.87, indicating that most loci are highly variable. Phylogenetic analysis using the eight microsatellite loci was sufficiently suitable for classifying 20 mulberry varieties preserved in Korea. A total of 160 variety-specific apomorphic alleles were obtained from eight loci discriminated 20 mulberry varieties. These variety-specific alleles from this analysis are expected to be useful for the discrimination of other mulberry varieties. Furthermore, a substantial number of homozygote loci, represented by 60 among 180 alleles in eight loci were found. These results collectively suggest that these microsatellite locus primers are potentially crucial molecular markers for the eventual classification of mulberry varieties that are preserved as hundreds in Korea.

Newly Developed Microsatellite Markers of Mystus nemurus Tested for Cross-Species Amplification in Two Distantly Related Aquacultured Catfish Species

  • The work reported here is an attempt to explore the possibility of DNA microsatellite loci transfer (cross-species amplification) to other economically important aquacultured catfish species other than its source species. A total of 25 new microsatellite loci developed for riverine catfish, Mystus nemurus were successfully cross-amplified in two distantly related catfish species within the suborder Siluroidei. Five out of the 19 loci that successfully cross-amplified in Pangasius micronemus were polymorphic, while for Clarias batrachus, cross-amplification was successful using 17 polymorphic loci. The observed heterozygosities were high for all the three catfishes. The results indicated that microsatellite loci could be as polymorphic in non-source species as in the source species.

Investigation of Gene and Microsatellite Heterozygosities Correlated to Growth Rate in the Chinese Meishan Pig

  • A total of 130 Chinese Meishan piglets were scored for their genotypes at five gene loci and five microsatellite loci. The average gene heterozygosity was 0.3338 and the average microsatellite heterozygosity was 0.2954, and the heterozygosity of the overall ten loci was 0.3146. The data of birth weight (BW) and body weight on day 35 (W35) were collected, average daily gain (ADG) for each individual was computed as the slope from the regression of weight on age. There was no significant correlation between individual heterozygosity and birth weight (p>0.05). Significant regressions were observed between ADG and the heterozygosity of loci (p<0.01). Similar results were observed in W35 and loci heterozygosity (p<0.01). Heterozygosity at these ten loci explained 43.62% of the total variation in ADG and 45.48% in W35. Significant correlations existed not only in the function of gene loci but also in neutral microsatellite loci, so it indicated that associative overdominance affected piglet growth significantly.

Genotyping of avian pathogenic Escherichia coli by DNA fragment analysis for the differences in simple sequence repeats

  • Avian pathogenic E. coli (APEC) causes severe economic losses in the poultry farms, due to systemic infections leading to lethal colisepticemia. It causes a variety of diseases from air sac infection to systemic spread leading to septicemia. Secondary infection contains opportunistic infections due to immunosuppression disease. Collibacillosis causes the great problems in the poultry industry in Korea. Thus, it is necessary to identify and classify the characteristics of E. coli isolate of chicken origin to confirm the diversity of symptoms and whether they are transmitted among the farms. Fragment analysis is identify the difference in the number of Variable-Number Tandem-Repeats (VNTRs) for genotyping. VNTRs have repeating structure (Microsatellite, Short tandem repeats; STR, Simple sequence repeats; SSR) in the chromosome. This region can be used as a genetic marker because of its high mutation rate. And various lengths of the amplified DNA fragment cause the difference in the number of repetition of the DNA specific site. The number of repetition sequences indicates the separated size of fragments, so the each fragments can be distinguished by specific samples. The results of the sample show that there is no difference in six microsatellite loci (yjiD, aidB, molR_1, ftsZ, b1668, yibA). There are differences among the farms in relation of the number of repetitions of other six microsatellite loci (ycgW, yaiN, yiaB, mhpR, b0829, caiF). Four (ycgW, yiaB, b0829, caiF) of these six microsatellite loci show statistically significant differences (P<0.05). It means that the analysis using four microsatellite loci including ycgW, yiaB, b0829, and caiF can confirm among the farms. Five E. coli samples in one farm have same SSR repetition at all markers. But, there are significant differences from other farms at Four (ycgW, yiaB, b0829, caiF) microsatellite loci. These results emphasize again that the four microsatellite loci makes a difference in the amplified DNA fragments, enabling it to be used for E. coli genotyping.

Molecular Characterisation of the Mafriwal Dairy Cattle of Malaysia Using Microsatellite Markers

  • The Mafriwal dairy cattle was developed to meet the demands of the Malaysian dairy Industry. Although there are reports on its production and reproductive performance, there has been no work on its molecular characterization. This study was conducted to characterize the Mafriwal dairy cattle using microsatellite markers. Fifty two microsatellite loci were analysed for forty Mafriwal dairy cows kept at Institut Haiwan Kluang, Malaysia. The study showed two microsatellite loci to be monomorphic. Allele frequencies for the polymorphic loci ranged from 0.01 to 0.31. Genotype frequencies ranged from 0.03 to 0.33. The mean overall heterozygosity was 0.79. All polymorphic microsatellite loci deviated significantly (p<0.01) from Hardy-Weinberg equilibrium. The Mafriwal dairy cattle showed high genetic variability despite being a nucleus herd and artificial insemination being practiced.

Microsatellite Analysis of Silkworm Strains (Bombyx mori) of Japan Origin Preserved in Korea

  • In order to understand the diversity and genetic relationships of silkworm strains preserved in Korea, we genotyped 78 Bombyx mori strains (Bombycidae: Lepidoptera) originating from Japan, using eight polymorphic microsatellite loci. We obtained per-locus allele numbers ranging from 5 to 16 (with an average value of 9.1), per-locus observed heterozygosity ranging from 0.13 to 1.00, and per-locus polymorphic information content ranging from 0.36 to 0.77, indicating that some loci are highly variable. Phylogenetic analysis with the eight concatenated microsatellite loci showed no clustering based on known strain characteristics and origin. Nineteen strain-specific apomorphic alleles, which discriminated 16 of the 78 silkworm strains, were obtained from eight loci. These strain-specific alleles can thus be utilized for routine discrimination of strains from Japan, without any further typing of other loci. Homozygotes were also observed at some loci (27 of 118 genotypes), which can also be used to discriminate several strains by typing a few loci. These results showed that eight microsatellite loci described herein were sufficiently variable to discriminate among the 78 silkworm strains we examined, and may be useful for future investigations of this economically important species.

Testing microsatellite loci and preliminary genetic study for Eurasian otter in South Korea

  • We used a non-invasive technique with microsatellite primers to investigate genetic variation among Eurasian otters Lutra lutra in eastern South Korea. We collected twenty two otter spraints in January and six in August 2008. We used spraints from five dead otters from five different river systems for the present genetic analysis. We extracted DNA from 20 spraints from the January sample. Ten microsatellite primers (Lut435, Lut453, Lut457, Lut604, Lut615, Lut701, Lut715, Lut717, Lut733, and Lut832) for Eurasian otters were tested, and four loci were successfully amplified for further analyses. The results of genotyping the otter population with microsatellite loci lead to the identification of 9 individuals from the Ungokcheon Stream. The Ungokcheon population also showed a genetic structure represented by the Hardy-Weinberg equilibrium.
