Roles of MicroRNA-21 and MicroRNA-29a in Regulating Cell Adhesion Related Genes in Bone Metastasis Secondary to Prostate Cancer

  • Background: There is an increasing concern in the role of microRNA (miRNA) in the pathogenesis of bone metastasis (BM) secondary to prostate cancer (CaP). In this exploratory study, we hypothesized that the expression of vinculin (VCL) and chemokine X3C ligand 1 (CX3CL1) might be down-regulated in clinical samples, most likely due to the post-transcriptional modification by microRNAs. Targeted genes would be up-regulated upon transfection of the bone metastatic prostate cancer cell line, PC3, with specific microRNA inhibitors. Materials and Methods: MicroRNA software predicted that miR-21 targets VCL while miR-29a targets CX3CL1. Twenty benign prostatic hyperplasia (BPH) and 16 high grade CaP formalin-fixed paraffin embedded (FFPE) specimens were analysed. From the bone scan results, high grade CaP samples were further classified into CaP with no BM and CaP with BM. Transient transfection with respective microRNA inhibitors was done in both RWPE-1 (normal) and PC3 cell lines. QPCR was performed in all FFPE samples and transfected cell lines to measure VCL and CX3CL1 levels. Results: QPCR confirmed that VCL messenger RNA (mRNA) was significantly down-regulated while CX3CL1 was up-regulated in all FFPE specimens. Transient transfection with microRNA inhibitors in PC3 cells followed by qPCR of the targeted genes showed that VCL mRNA was significantly upregulated while CX3CL1 mRNA was significantly down-regulated compared to the RWPE-1 case. Conclusions: The down-regulation of VCL in FFPE specimens is most likely regulated by miR-21 based on the in vitro evidence but the exact mechanism of how miR-21 can regulate VCL is unclear. Up-regulated in CaP, CX3CL1 was found not regulated by miR-29a. More microRNA screening is required to understand the regulation of this chemokine in CaP with bone metastasis. Understanding miRNA-mRNA interactions may provide additional knowledge for individualized study of cancers.

Regulation of Pharmacogene Expression by microRNA in The Cancer Genome Atlas (TCGA) Research Network

  • Individual differences in drug responses are associated with genetic and epigenetic variability of pharmacogene expression. We aimed to identify the relevant miRNAs which regulate pharmacogenes associated with drug responses. The miRNA and mRNA expression profiles derived from data for normal and solid tumor tissues in The Cancer Genome Atlas (TCGA) Research Network. Predicted miRNAs targeted to pharmacogenes were identified using publicly available databases. A total of 95 pharmacogenes were selected from cholangiocarcinoma and colon adenocarcinoma, as well as kidney renal clear cell, liver hepatocellular, and lung squamous cell carcinomas. Through the integration analyses of miRNA and mRNA, 35 miRNAs were found to negatively correlate with mRNA expression levels of 16 pharmacogenes in normal bile duct, liver, colon, and lung tissues (p<0.05). Additionally, 36 miRNAs were related to differential expression of 32 pharmacogene mRNAs in those normal and tumorigenic tissues (p<0.05). These results indicate that changes in expression levels of miRNAs targeted to pharmacogenes in normal and tumor tissues may play a role in determining individual variations in drug response.

Helicobacter pylori 감염 위상피세포에서 MicroRNA 발현 변화 (MicroRNA Profile in the Helicobacter pylori-infected Gastric Epithelial Cells)

  • 위암 발병에 관여하는 Helicobacter pylori는 위상피세포내에서 많은 miRNA의 변화를 유도하여 발암과정에 역할을 할 것으로 추정하고 있다. 현재까지 H. pylori 감염 시 상피세포에서 miRNA 변화에 대해 명확히 밝혀져 있지 않다. 본 연구의 목적은 H. pylori에 감염된 위상피세포에서 miRNA의 발현 변화를 관찰하고자 하였다. H. pylori에 6시간 동안 감염시킨 AGS 위상피세포주와 AGS 세포주에 3개월 이상 장기간 H. pylori를 감염시켜 얻은 세포주(HS3C)를 대상으로 하였다. 대상 세포주로 부터 miRNA만을 분리한 후, custom microarray를 이용하여 발현 변화를 관찰하였다. 또한 microarray에서 유의한 증감이 관찰된 목표 유전자를 선별하여 real-time PCR을 이용하여 정량적 변화를 확인하였다. miRNA microarray 분석 결과를 토대로 변화가 관찰된 12개의 miRNA를 선별하였다. Real-time PCR 검사로 miRNA의 변화를 검정한 결과, miR-21, miR-221, miR-222은 6시간 동안 감염시킨 AGS 위상피세포주와 HS3C 세포주 모두에서 증가되어 있었다. miR-99b, miR-200b, miR-203b, miR-373은 6시간 동안 감염시킨 AGS 위상피세포주와 HS3C 세포주 모두에서 감소되어 있었다. miR-23a, miR-23b, miR-125b, miR-141, miR-155는 H. pylori에 6시간 동안 감염된 AGS 위상피세포주에서 감소되었으나, HS3C에서는 증가되어 있었다. H. pylori 감염 위상피세포주에서 miR-21, miR-99b, miR-125b, miR-200b, miR-203b, miR-221, miR-222, miR-373의 발현 변화는 위암의 발생기전에 관여할 것으로 추정되며, 각각의 기능과 역할의 규명에 대해서는 후속 연구가 필요하다.

New Approach to Predict microRNA Gene by using data Compression technique

  • Over the past few years, the complex and subtle roles of microRNA (miRNA) in gene regulation have been increasingly appreciated. Computational approaches have played one of important roles in identifying miRNAs from plant and animals, as well as in predicting their putative gene target. We present a new approach of comprehensive analysis of the evolutionarily conserved element scores and applied data compression technique to detect putative miRNA genes. We used the evolutionarily conserved elements [19] (see more detail on method and material) to calculate for base-by-base along the candidate pre-miRNA gene region by detecting common conserved pattern from target sequence. We applied the data compression technique [20] to detect unknown miRNA genes. This zipping method devises, without loss of generality with respect to the nature of the character strings, a method to measure the similarity between the strings under consideration [20]. Our experience to using our new computational method for detecting miRNA gene identification (or miRNA gene prediction) has been stratified and we were able to find 28 putative miRNA genes.

Elucidation of the Molecular Interaction between miRNAs and the HOXA9 Gene, Involved in Acute Myeloid Leukemia, by the Assistance of Argonaute Protein through a Computational Approach

  • Acute myeloid leukemia is a well characterized blood cancer in which the unnatural growth of immature white blood cell takes place, where several genes transcription is regulated by the micro RNAs (miRNAs). Argonaute (AGO) protein is a protein family that binds to the miRNAs and mRNA complex where a strong binding affinity is crucial for its RNA silencing function. By understanding pattern recognition between the miRNAs-mRNA complex and its binding affinity with AGO protein, one can decipher the regulation of a particular gene and develop suitable siRNA for the same in disease condition. In the current work, HOXA9 gene has been selected from literature, whose deregulation is well-established in acute myeloid leukemia. Four miRNAs (mir-145, mir-126, let-7a, and mir-196b) have been selected to target mRNA of HOXA9 (NCBI accession No. NM_152739.3). The binding interaction between mRNAs and mRNA of HOXA9 gene was studied computationally. From result, it was observed mir-145 has highest affinity for HOXA9 gene. Furthermore, the interaction between miRNAs-mRNA duplex of all chosen miRNAs are docked with AGO protein (PDB ID: 3F73, chain A) to study their interaction at molecular level through an in silico approach. The residual interaction and hydrogen bonding are inspected in Discovery Studio 3.5 suites. The current investigation throws light on understanding of AGO-assisted miRNA based gene silencing mechanism in HOXA9 gene associated in acute myeloid leukemia computationally.

Identification of novel potential drugs and miRNAs biomarkers in lung cancer based on gene co-expression network analysis

  • Non-small cell lung cancer (NSCLC) is an important cause of cancer-associated deaths worldwide. Therefore, the exact molecular mechanisms of NSCLC are unidentified. The present investigation aims to identify the miRNAs with predictive value in NSCLC. The two datasets were downloaded from the Gene Expression Omnibus (GEO) database. Differentially expressed miRNAs (DEmiRNA) and mRNAs (DEmRNA) were selected from the normalized data. Next, miRNA-mRNA interactions were determined. Then, co-expression network analysis was completed using the WGCNA package in R software. The co-expression network between DEmiRNAs and DEmRNAs was calculated to prioritize the miRNAs. Next, the enrichment analysis was performed for DEmiRNA and DEmRNA. Finally, the drug-gene interaction network was constructed by importing the gene list to dgidb database. A total of 3,033 differentially expressed genes and 58 DEmiRNA were recognized from two datasets. The co-expression network analysis was utilized to build a gene co- expression network. Next, four modules were selected based on the Zsummary score. In the next step, a bipartite miRNA-gene network was constructed and hub miRNAs (let-7a-2-3p, let-7d-5p, let-7b-5p, let-7a-5p, and let-7b-3p) were selected. Finally, a drug-gene network was constructed while SUNITINIB, MEDROXYPROGESTERONE ACETATE, DOFETILIDE, HALOPERIDOL, and CALCITRIOL drugs were recognized as a beneficial drug in NSCLC. The hub miRNAs and repurposed drugs may act a vital role in NSCLC progression and treatment, respectively; however, these results must validate in further clinical and experimental assessments.

Periodontopathogen LPSs Regulate MicroRNA Expression in Human Gingival Epithelial Cells

  • Periodontitis results from the activation of host immune and inflammatory defense responses to subgingival plaque bacteria, most of which are gram-negative rods with lipopoly-saccharides (LPSs) in their cell walls. LPSs have been known to induce proinflammatory responses and recently it was reported also that they induce the expression of microRNAs (miRNAs) in host cells. In our current study therefore, we aimed to examine and compare the miRNA expression patterns induced by the LPSs of major periodontopathogens in the human gingival epithelial cell line, Ca9-22. The cells were treated with 1 ${\mu}g$/ml of E. coli (Ec) LPS or 5 ${\mu}g$/ml of an LPS preparations from four periodontopathogens Porphyromonas gingivalis (Pg), Prevotella intermedia (Pi), Aggregatibacter actinomycetemcomitans (Aa), and Fusobacterium nucleatum (Fn) for 24 h. After small RNA extraction from the treated cells, miRNA microarray analysis was carried out and characteristic expression profiles were observed. Fn LPS most actively induced miRNAs related to inflammation, followed by Aa LPS, Pi LPS, and Ec LPS. In contrast, Pg LPS only weakly activated miRNAs related to inflammation. Among the miRNAs induced by each LPS, miR-875-3p, miR-449b, and miR-520d-3p were found to be commonly up-regulated by all five LPS preparations, although at different levels. When we further compared the miRNA expression patterns induced by each LPS, Ec LPS and Pi LPS were the most similar although Fn LPS and Aa LPS also induced a similar miRNA expression pattern. In contrast, the miRNA profile induced by Pg LPS was quite distinctive compared with the other bacteria. In conclusion, miR-875-3p, miR-449b, and miR-520d-3p miRNAs are potential targets for the diagnosis and treatment of periodontal inflammation induced by subgingival plaque biofilms. Furthermore, the observations in our current study provide new insights into the inflammatory miRNA response to periodontitis.

Analysis of miRNA expression in the trachea of Ri chicken infected with the highly pathogenic avian influenza H5N1 virus

  • Background: Highly pathogenic avian influenza virus (HPAIV) is considered a global threat to both human health and the poultry industry. MicroRNAs (miRNA) can modulate the immune system by affecting gene expression patterns in HPAIV-infected chickens. Objectives: To gain further insights into the role of miRNAs in immune responses against H5N1 infection, as well as the development of strategies for breeding disease-resistant chickens, we characterized miRNA expression patterns in tracheal tissues from H5N1-infected Ri chickens. Methods: miRNAs expression was analyzed from two H5N1-infected Ri chicken lines using small RNA sequencing. The target genes of differentially expressed (DE) miRNAs were predicted using miRDB. Gene Ontology and Kyoto Encyclopedia of Genes and Genomes analysis were then conducted. Furthermore, using quantitative real-time polymerase chain reaction, we validated the expression levels of DE miRNAs (miR-22-3p, miR-146b-3p, miR27b-3p, miR-128-3p, miR-2188-5p, miR-451, miR-205a, miR-203a, miR-21-3p, and miR-200a3p) from all comparisons and their immune-related target genes. Results: A total of 53 miRNAs were significantly expressed in the infection samples of the resistant compared to the susceptible line. Network analyses between the DE miRNAs and target genes revealed that DE miRNAs may regulate the expression of target genes involved in the transforming growth factor-beta, mitogen-activated protein kinase, and Toll-like receptor signaling pathways, all of which are related to influenza A virus progression. Conclusions: Collectively, our results provided novel insights into the miRNA expression patterns of tracheal tissues from H5N1-infected Ri chickens. More importantly, our findings offer insights into the relationship between miRNA and immune-related target genes and the role of miRNA in HPAIV infections in chickens.

Administration of red ginseng regulates microRNA expression in a mouse model of endometriosis

  • Objective: Red ginseng (RG) exerts anti-inflammatory, anti-proliferative, and immunomodulatory effects on endometriosis through the regulation of microRNA (miRNA) expression. It may also ameliorate endometriosis by affecting the expression of multiple miRNAs simultaneously, rather than acting on a single miRNA at a given time. Since studies on the overall effects of RG on endometriosis via the regulation of miRNA expression are lacking, the current study aimed to explore the global effect of RG on miRNA expression in a mouse model of endometriosis. Methods: To establish the mouse model, the uterine horn of donor mice was implanted into the lateral side of the recipients' peritoneum, followed by vehicle or RG treatment for 8 weeks. Results: To confirm the effects of RG on the established mouse model, the size of the implanted uterus was measured; it was found to be lower in mice from the RG group than in mice from the control group. miRNA expression profiles in the implanted uterus of the mouse model of endometriosis after vehicle or RG administration were analyzed using microarray technology. Thereafter, seven candidate miRNAs and 125 candidate genes (miRNA targets) were identified through a bioinformatics analysis. Conclusion: The present findings suggest that RG regulates the expression of multiple miRNAs and mRNAs, thereby alleviating endometriosis in a mouse model of the disease.

지방세포에서 microRNA-145에 의한 Cathepsin D의 발현 제어 (Repression of Cathepsin D Expression in Adipocytes by MicroRNA-145)

  • Cathepsin D (CtsD)는 아스파르트산 단백질 분해효소로서 cytochrome C의 방출을 유도하여 apoptosis 기전을 활성화시킨다. 본 연구에서는 3T3-L1 지방전구세포에서 CtsD 발현 조절에 관여하는 microRNA에 대해 조사하였다. 먼저 지방전구세포 사멸시 CtsD 발현 변화를 관찰하기 위하여 DNA damage agent인 doxorubicin을 3T3-L1 세포주에 노출시켜 CtsD 발현이 증가함을 확인하였다. 또한 지방전구세포주에서 CtsD가 과발현되면 세포 생존율이 감소하였다. miRanda program을 이용하여 CtsD 유전자를 표적으로 하는 microRNA를 탐색하여 miR-145를 선발하였다. Luciferase reporter assay에 의해 miR-145가 CtsD 유전자의 3' UTR 부위에 결합하여 luciferase 활성을 감소시킴을 관찰하였다. 3T3-L1 세포주에 miR-145 mimic을 도입한 결과 CtsD mRNA 발현과 단백질 수준이 감소하였다. 또한 세포주에 doxorubicin을 처리한 결과 CtsD 유전자 발현 증가와 상반되게 miR-145 발현이 감소하였다. 이외에도 miR-145 inhibitor을 세포에 도입하면 세포 생존율이 감소하였다. 이러한 결과는 지방전구세포의 세포사멸에 CtsD가 관여할 수 있으며, miR-145에 의해 CtsD 발현이 직접 조절되고 있음을 나타낸다. 따라서, 지방전구세포의 사멸을 유도하기 위해서는 miR-145 발현 제어가 주요한 표적이 될 수 있을 것으로 생각된다. 본 연구결과는 향후 비만 예방 및 치료를 위한 지방세포 사멸기전 규명에 중요한 기초 자료를 제공할 수 있을 것으로 기대한다.
