Conjugation of the methyl group at the fifth carbon of cytosines within the palindromic dinucleotide 5'-CpG-3' sequence (DNA methylation) is the best studied epigenetic mechanism, which acts together with other epigenetic entities: histone modification, chromatin remodeling and microRNAs to shape the chromatin structure of DNA according to its functional state. The cancer genome is frequently characterized by hypermethylation of specific genes concurrently with an overall decrease in the level of 5-methyl cytosine, the pathological implication of which to the cancerous state has been well established. While the latest genome-wide technologies have been applied to classify and interpret the epigenetic layer of gene regulation in the physiological and disease states, the epigenetic testing has also been seriously explored in clinical practice for early detection, refining tumor staging and predicting disease recurrence. This critique reviews the latest research findings on the use of DNA methylation in cancer diagnosis, prognosis and staging/classification.
Recent advances in genome and transcriptome analysis have enabled identification of numerous members of a new class of noncoding RNA, long noncoding RNA (lncRNA). lncRNAs are broadly defined as RNA molecules greater than 200 nt in length and lacking an open reading frame. Recent studies provide evidence that lncRNAs play central roles in a wide range of cellular processes through interaction with key component proteins in the gene regulatory system, and that alteration of their cell- or tissue-specific expression and/or their primary or secondary structures is thought to promote cell proliferation, invasion and metastasis. The biological and molecular characteristics of the large majority of lncRNAs remains unknown, and it is anticipated that improved understanding of the roles played by lncRNAs in cancer will lead to the development of novel biomarkers and effective therapeutic strategies.

We have studied the mechanism of action of TCDD on CYP1A1 promoter activity in both Hepa I and MCF-7 cells using transient transfection system with plAl-Luc reporter gene. When HDAC inhibitors, such as trichostatin A, HC toxin and a novel HDAC inhibitor, IN2001 were cotreated with TCDD to the cells transfected with plAl-Luc reporter gene, the basal promoter activity of CYP1A1 was increased by HDAC inhibitors. Also, in MCF-7 human breast cancer cells, HDAC inhibitors, such as IN2001 and trichostatin A increased the basal activity of CYP1A1 promoter but TCDD stimulated CYP1A1 promoter activity was not changed by HDAC inhibitors. And, in stably-transfected Hepa I cells with plAl-Luc, HDAC inhibitors increased the basal promoter activity only.
국내의 가지과 작물에서 분리한 Alternaria 25 균주를 공시하여 분생포자의 형태적 특징을 조사하였고 A. solani와 A. tomaotphilad의 대표균주와 비교하였다. 분리균주 중 형태적으로 구별되는 몇 균주들과 대표균주를 공시하여 감자, 토마토, 가지, 고추에 대한 병원성 검정을 실시하였다. 대표균주를 포함한 Alternaria 17개 균주를 공시하여 ITS 영역과 histone h3 유전자의 염기서열분석, URP (universal rice primer)에 의한 핵산지문분석을 실시하였다. Alternaria 균주들은 분생포자의 형태적 특징에 의하여 A. tomaotophila(ATO), A. solani(ASO) 및 미동정의 Alternaria sp.(ASP)의 group으로 나눌 수 있었고 A. solani(ASO)는 분생포자 부리(beak)의 특징에 의하여 다시 ASO(1)과 ASO(2)의 2 type으로 나눌 수 있었다. ATO와 ASO 균주들은 실험에 사용한 감자, 토마토, 가지, 고추에 모두 병원성이 있었고 ATO 균주는 특히 토마토에 강한 병원성이 있었으나, ASP 균주는 감자에만 병원성이 있었다. 이 연구에서 사용한 molecular marker중 ITS와 histon H3 유전자의 염기서열 분석은 4개의 형태적 group을 명확히 구분할 수 없었지만, URP-PCR 핵산지문분석법은 이들 group을 명확히 구분할 수 있었다. 분생포자의 형태, 병원성검정, 분자생물학적 특징을 종합할 때 토마토 겹무늬병에 관여하는 A. tomatophila는 감자겹둥근무늬병에 관여하는 A. solani와 뚜렷이 구분할 수 있었다. 또한 감자에서 분리한 Alternaria sp.(ASP)는 A. solani(ASO)와 형태적으로 유사하였지만 분생포자의 폭이 두껍고 부리(beak)가 작다는 점에서 ASO와 구별되었으며 가지과 작물에서 보고된 바 없는 신종으로 추정되었다.
DNA 메틸화는 histone modification과 함께 DNA의 염기서열이 유지되면서 유전기능이 변화되고 자손까지 전달 될 수 있는 후생 유전의 중요한 한 부분이다. DNA 메틸화는 크로마틴의 구조를 변경시키는 과정을 통하여 유전자와 repetitive sequence의 표현을 억제시킬 수 있다. DNA 메틸화는 X-불활성화, 유전체 각인, 유전자 발현조절, 암 생성 등에 중요한 역할을 하는 것으로 밝혀졌고, DNA 메틸화 표지자 (DNA methylation marker)들은 종양의 진단과 치료에 대한 반응을 예측하는 지표로 활용되고 있다. 지금까지 많은 연구 성과에도 불구하고 DNA메틸화, 메틸화에 의한 gene silencing, DNA 메틸화의 표적부위 등에 대한 명확한 기전이 아직도 밝혀지지 않고 있어 향후 더 많은 기초적 연구가 필요할 것이다. 최근에는 후생 유전적 변화는 가역적이기 때문에 종양억제유전자를 억압하는 후생 유전적 변화를 제거한다면 그 종양억제유전자를 다시 활성화시킬 수 있다는 개념의 후생유전 치료법 연구로 DNA 메틸화 억제제와 histone deacetyaltion에 관여하는 HDAC의 억제제들이 항암제로서 개발되어 사용되고 있는데 향후 더 많은 약제 개발과 임상적 연구가 진행되어야 할 것이다.
무지개 송어(Oncorhynchus mykiss) 신장조직의 유전자 발현 현황을 조사하기 위하여 무지개송어 신장 cDNA library로부터 102개의 ESTs를 조사하였다. 102개의 ESTs 중 57개의 clones 이 NCBI blast 염기서열 검색을 통해 이미 기능이 밝혀진 다른 유전자와의 유사성을 보였고, 그 결과 총 37개의 singleton으로 분류되었다. 나머지 45개의 ESTs는 기존의 밝혀진 유전자와 염기서열 유사성이 전혀 없었고, 상호 염기서열간의 유사성을 통해 40개의 유전자로 밝혀졌다. 또한, 신장조직의 유전자 구성을 기능별로 살펴보기 위하여 기능이 밝혀진 57개의 ESTs를 7개의 functional categories로 분류하였다. 그 결과, 신장조직의 구조에 관여하는 유전자가 14.5%로 가장 높았고, 그 다음으로 유전자 전이/전사에 관여하는 유전자가 11.6%로 판명되었다. 그리고 이들 77개의 유전자를 이용하여 연령에 따른 유전자 발현을 조사하기 위하여 microarray 실험을 하였다. 3개의 replicate를 이용하여 p-value <0.05를 갖는 유전자중 1.5배 이상만 down- 또는 up-regulation되는 유전자만을 조사하였다. 이들 중 2년산 무지개 송어 신장에서 1.5배 이상 감소되는 유전자는 mitochondrion, cytochrome b, rho G, spastin protein, RTK 17, RTK 18과 RTK 60이었다. 반면에 2년산 무지개 송어 신장에 서 1.5배 이상 증가되는 유전자는 calponinl, calcium binding protein, histone deacetyulase 1과 RTK 9 유전자가 유의성 있게 차이가 났다. 이상의 결과, 유전자 발현조사 및 microarray 연구가 무지개송어의 genetic improvemen떼 크게 영향을 미칠 수 있음을 시사하였다.
다세포 생물의 유전자들은 발생 및 분화 그리고 조직 특이적으로 전사되며, 이러한 유전자 전사는 게놈 상에서 멀리 떨어져 존재하는 인핸서(enhancer) 부위에 의해 조절된다. 최근의 연구들은 활성화된 인핸서에서 RNA Polymerase II (Pol II)에 의해 noncoding RNA가 전사된다고 보고하고 있으며, 이들은 인핸서 RNA (eRNA)라 불리고 있다. eRNA는 인핸서 중심으로부터 양방향으로 합성되며, 5’ capping은 일어나지만, splicing이나 3’ tailing은 되지 않는다. eRNA의 전사는 전사 활성자의 결합에 의해 일어나며, 표적 유전자의 전사 수준과 비례하게 일어난다. 인위적으로 eRNA의 전사를 억제하거나 합성된 eRNA를 제거하면 표적 유전자의 전사는 억제된다. eRNA의 전사 과정은 인핸서 부분의 활성 히스톤 변형을 유도하며, 합성된 eRNA는 인핸서와 프로모터 사이의 크로마틴 고리 구조 형성을 매개한다. 또한 표적 유전자의 프로모터에 RNA Pol II를 모집하고 이들의 신장을 촉진하는 것도 eRNA의 역할로 보인다. 본 총설은 인핸서 유래 eRNA의 특징에 대해 살펴보고, eRNA의 합성 기작 및 표적 유전자의 전사 조절을 위한 eRNA의 역할을 정리해보고자 한다.
Low efficiency of somatic cell nuclear transfer (SCNT) is attributed to incomplete reprogramming of transfered nuclei into oocytes. Trichostatin A (TSA), histone deacetylase inhibitor and 5-aza-2'deoxycytidine (5-aza-dC), DNA methylation inhibitor has been used to enhance nuclear reprogramming following SCNT. However, it was not known molecular mechanism by which TSA and 5-aza-dC improve preimplantation embryo and fetal development following SCNT. The present study investigates embryo viability and gene expression of cloned porcine preimplantation embryos in the presence and absence of TSA and 5-aza-dC as compared to embryos produced by parthenogenetic activation. Our results indicated that TSA treatment significantly improved development. However 5-aza-dC did not improve development. Presence of TSA and 5-aza-dC significantly improved total cell number, and also decreased the apoptotic and autophagic index. Three apoptotic-related genes, Bak, Bcl-xL, and Caspase 3 (Casp3), and three autophagic-related genes, ATG6, ATG8, and lysosomal-associated membrane protein 2 (LAMP2), were measured by real time RT-PCR. TSA and 5-aza-dC treatment resulted in high expression of anti-apoptotic gene Bcl-xL and low pro-apoptotic gene Bak expression compared to untreated NT embryos or parthenotes. Furthermore, LC3 protein expression was lower in NT-TSA and NT-5-aza-dC embryos than those of NT and parthenotes. In addition, TSA and 5-aza-dC treated embryos displayed a global acetylated histone H3 at lysine 9 and methylated DNA H3 at lysine 9 profile similar to the parthenogenetic blastocysts. Finally, we determined that several DNA methyltransferase genes Dnmt1, Dnmt3a and Dnmt3b. NT blastocysts showed higher levels Dnmt1 than those of the TSA and 5-aza-dC blastocysts. Dnmt3a is lower in 5-aza-dC than NT, NTTSA and parthenotes. However, Dnmt3b is higher in 5-aza-dC than NT and NTTSA. These results suggest that TSA and 5-aza-dC positively regulates nuclear reprogramming which result in modulation of apoptosis and autophagy related gene expression and then reduce apoptosis and autophagy. In addition, TSA and 5-aza-dC affects the acetylated and methylated status of the H3K9.

Objective: R-loops are DNA:RNA triplex hybrids, and their metabolism is tightly regulated by transcriptional regulation, DNA damage response, and chromatin structure dynamics. R-loop homeostasis is dynamically regulated and closely associated with gene transcription in mouse zygotes. However, the factors responsible for regulating these dynamic changes in the R-loops of fertilized mouse eggs have not yet been investigated. This study examined the functions of candidate factors that interact with R-loops during zygotic gene activation. Methods: In this study, we used publicly available next-generation sequencing datasets, including low-input ribosome profiling analysis and polymerase II chromatin immunoprecipitation-sequencing (ChIP-seq), to identify potential regulators of R-loop dynamics in zygotes. These datasets were downloaded, reanalyzed, and compared with mass spectrometry data to identify candidate factors involved in regulating R-loop dynamics. To validate the functions of these candidate factors, we treated mouse zygotes with chemical inhibitors using in vitro fertilization. Immunofluorescence with an anti-R-loop antibody was then performed to quantify changes in R-loop metabolism. Results: We identified DEAD-box-5 (DDX5) and histone deacetylase-2 (HDAC2) as candidates that potentially regulate R-loop metabolism in oocytes, zygotes and two-cell embryos based on change of their gene translation. Our analysis revealed that the DDX5 inhibition of activity led to decreased R-loop accumulation in pronuclei, indicating its involvement in regulating R-loop dynamics. However, the inhibition of histone deacetylase-2 activity did not significantly affect R-loop levels in pronuclei. Conclusion: These findings suggest that dynamic changes in R-loops during mouse zygote development are likely regulated by RNA helicases, particularly DDX5, in conjunction with transcriptional processes. Our study provides compelling evidence for the involvement of these factors in regulating R-loop dynamics during early embryonic development.
Pubertal onset is known to result from reactivation of the hypothalamic-pituitary-gonadal (HPG) axis, which is controlled by complex interactions of genetic and nongenetic factors. Most cases of precocious puberty (PP) are diagnosed as central PP (CPP), defined as premature activation of the HPG axis. The cause of CPP in most girls is not identifiable and, thus, referred to as idiopathic CPP (ICPP), whereas boys are more likely to have an organic lesion in the brain. ICPP has a genetic background, as supported by studies showing that maternal age at menarche is associated with pubertal timing in their offspring. A gain of expression in the kisspeptin gene (KISS1), gain-of-function mutation in the kisspeptin receptor gene (KISS1R), loss-of-function mutation in makorin ring finger protein 3 (MKRN3), and loss-of-function mutations in the delta-like homolog 1 gene (DLK1) have been associated with ICPP. Other genes, such as gamma-aminobutyric acid receptor subunit alpha-1 (GABRA1), lin-28 homolog B (LIN28B), neuropeptide Y (NPYR), tachykinin 3 (TAC3), and tachykinin receptor 3 (TACR3), have been implicated in the progression of ICPP, although their relationships require elucidation. Environmental and socioeconomic factors may also be correlated with ICPP. In the progression of CPP, epigenetic factors such as DNA methylation, histone posttranslational modifications, and non-coding ribonucleic acids may mediate the relationship between genetic and environmental factors. CPP is correlated with short- and long-term adverse health outcomes, which forms the rationale for research focusing on understanding its genetic and nongenetic factors.
