Marbling from intramuscular fat is an important trait of meat quality and has an economic benefit for the beef industry. Quantitative trait loci (QTL) fine mapping was performed to identify the marbling trait in 266 Hanwoo steers using a 10K single nucleotide polymorphism panel with the combined linkage and linkage disequilibrium method. As a result, we found nine putative QTL regions for marbling: three on BTA6, two on BTA17, two on BTA22, and two on BTA29. We detected candidate genes for marbling within 1 cM of either side of the putative QTL regions. Additionally, to understand the functions of these candidate genes at the molecular level, we conducted a functional categorization using gene ontology and pathway analyses for those genes involved in lipid metabolism or fat deposition. In these putative QTL regions, we found 95 candidate genes for marbling. Using these candidate genes, we found five genes that had a direct interaction with the candidate genes. We also found SCARB1 as a putative candidate gene for marbling that involves fat deposition related to cholesterol transport.
To determine the effects of genetic and environmental influences on cell mediated immune (CMI) responses in broiler rabbits, contact sensitivity to 2,4-Dinitrochlorobenzene (DNCB) was assessed in three temperate broiler breeds of rabbits, namely Soviet Chinchilla, New Zealand White and Grey Giant. The feasibility of using the contact sensitivity to DNCB as a marker trait in selection for disease resistance was examined. There were highly significant differences between breeds (p<0.01) in initial skin thickness and contact sensitivities to DNCB at 24, 48 and 72 hours. Initial skin thickness was greatest in the Soviet Chinchilla breed (mean 2.2484 mm), and was significantly greater (p<0.01) in males (2.4963 mm) than in females (1.7846 mm) (p<0.01). Highest contact sensitivity to DNCB was in the New Zealand White breed with mean increase in skin thickness of 1.1884, 0.9072 and 0.5879 mm at 24, 48 and 72 hours post challenge respectively. Delayed type hypersensitivity (DTH) reaction to DNCB at 24 hours post challenge had a highly significant association (p<0.01) with the incidence of body mange in rabbits. The results indicated a lowered contact sensitivity to DNCB at 24 hours post challenge was associated significantly (p<0.01) with an increase in incidence and severity of body mange, suggesting its potential value as a marker. The correlation s among contact sensitivities at 24, 48 and 72 hours were positive and highly significant (p<0.01); correlations between initial skin thickness and contact sensitivities were negative and highly significant (p<0.01). Another notable significant correlation was between body weight and delayed type hypersensitivity at 24 hours indicating that an enhanced CMI might be associated with better growth rate and general wellbeing.
Objective: Testicular growth and development are strongly influenced by androgen. Although both testis weight and plasma testosterone level are inherited traits, the interrelationship between them is not fully established. Males of DDD/Sgn (DDD) mice are known to have extremely heavy testes and very high plasma testosterone level among inbred mouse strains. We dissected the genetic basis of testis weight and analyzed the potential influence of plasma testosterone level in DDD mice. Methods: Quantitative trait loci (QTL) mapping of testis weight was performed with or without considering the influence of plasma testosterone level in reciprocal $F_2$ intercross populations between DDD and C57BL/6J (B6) mice, thereby assessing the influence of testosterone on the effect of testis weight QTL. Candidate genes for testis weight QTL were investigated by next-generation sequencing analysis. Results: Four significant QTL were identified on chromosomes 1, 8, 14, and 17. The DDDderived allele was associated with increased testis weight. The $F_2$ mice were then divided into two groups according to the plasma testosterone level ($F_2$ mice with relatively "low" and "high" testosterone levels), and QTL scans were again performed. Although QTL on chromosome 1 was shared in both $F_2$ mice, QTL on chromosomes 8 and 17 were identified specifically in $F_2$ mice with relatively high testosterone levels. By whole-exome sequencing analysis, we identified one DDD-specific missense mutation Pro29Ser in alpha tubulin acetyltransferase 1 (Atat1). Conclusion: Most of the testis weight QTL expressed stronger phenotypic effect when they were placed on circumstance with high testosterone level. High testosterone influenced the QTL by enhancing the effect of DDD-derived allele and diminishing the effects of B6-derived allele. Since Pro29Ser was not identified in other inbred mouse strains, and since Pro29 in Atat1 has been strongly conserved among mammalian species, Atat1 is a plausible candidate for testis weight QTL on chromosome 17.
Objective: This study aims to identify the significant regions and candidate genes of growth-related traits (adjusted backfat thickness [ABF], average daily gain [ADG], and days to 90 kg [DAYS90]) in Korean commercial GGP pig (Duroc, Landrace, and Yorkshire) populations. Methods: A genome-wide association study (GWAS) was performed using single-nucleotide polymorphism (SNP) markers for imputation to Illumina PorcineSNP60. The BayesB method was applied to calculate thresholds for the significance of SNP markers. The identified windows were considered significant if they explained ≥1% genetic variance. Results: A total of 28 window regions were related to genetic growth effects. Bayesian GWAS revealed 28 significant genetic regions including 52 informative SNPs associated with growth traits (ABF, ADG, DAYS90) in Duroc, Landrace, and Yorkshire pigs, with genetic variance ranging from 1.00% to 5.46%. Additionally, 14 candidate genes with previous functional validation were identified for these traits. Conclusion: The identified SNPs within these regions hold potential value for future marker-assisted or genomic selection in pig breeding programs. Consequently, they contribute to an improved understanding of genetic architecture and our ability to genetically enhance pigs. SNPs within the identified regions could prove valuable for future marker-assisted or genomic selection in pig breeding programs.
Objective: The aim of this study is to identify genomic regions or genes controlling growth traits in pigs. Methods: Using a panel of 54,148 single nucleotide polymorphisms (SNPs), we performed a genome-wide Association (GWA) study in 562 pure Yorshire pigs with four growth traits: average daily gain from 30 kg to 100 kg or 115 kg, and days to 100 kg or 115 kg. Fixed and random model Circulating Probability Unification method was used to identify the associations between 54,148 SNPs and these four traits. SNP annotations were performed through the Sus scrofa data set from Ensembl. Bioinformatics analysis, including gene ontology analysis, pathway analysis and network analysis, was used to identify the candidate genes. Results: We detected 6 significant and 12 suggestive SNPs, and identified 9 candidate genes in close proximity to them (suppressor of glucose by autophagy [SOGA1], R-Spondin 2 [RSPO2], mitogen activated protein kinase kinase 6 [MAP2K6], phospholipase C beta 1 [PLCB1], rho GTPASE activating protein 24 [ARHGAP24], cytoplasmic polyadenylation element binding protein 4 [CPEB4], GLI family zinc finger 2 [GLI2], neuronal tyrosine-phosphorylated phosphoinositide-3-kinase adaptor 2 [NYAP2], and zinc finger protein multitype 2 [ZFPM2]). Gene ontology analysis and literature mining indicated that the candidate genes are involved in bone, muscle, fat, and lung development. Pathway analysis revealed that PLCB1 and MAP2K6 participate in the gonadotropin signaling pathway and suggests that these two genes contribute to growth at the onset of puberty. Conclusion: Our results provide new clues for understanding the genetic mechanisms underlying growth traits, and may help improve these traits in future breeding programs.
Angus postweaning daily gain (PWDG) was analyzed to investigate effects of the heterogeneous variance and the genotypes by sex interaction on prediction of EBVs with data sets of various environmental levels. A whole data (16,239 records) was divided into six data sets according to averages of the best linear unbiased estimator (BLUE) of herd environment. The results comparing prediction models showed that single-trait model is adequate for most of the data sets except for the data set of poor environment for both of the bulls and the heifers where the heterogeneity of variance and the genotypes by sex interaction exists. In the prediction with the data set of the low environment level, the bull's EBVs by single-trait models had high product moment correlations with male EBVs of the bulls by the multitrait model. Whereas the heifer's EBVs had moderate correlations with female EBVs by the multitrait model. This moderate correlation seems to be resulted by the heterogeneity of variance and low heritability of the heifer's PWDG. The prediction models with heterogeneity of variance had little effect on the prediction of EBVs for the data sets with moderate to high genetic correlations.

Abiotic stresses such as high/low temperature, drought, salinity, and submergence directly or indirectly influence the physiological status and molecular mechanisms of rice which badly affect yield. Especially, the low temperature causes harmful influences in the overall process of rice growth such as uneven germination and the establishment of seedlings, which has become one of the main limiting factors affecting rice production in the world. It is of great significance to find the candidate genes controlling low-temperature tolerance during seed germination and study their functions for breeding new rice cultivars with immense low-temperature tolerance during seed germination. In this study, 120 lines of Cheongcheong/Nagdong double haploid population were used for quantitative trait locus analysis of low-temperature germinability. The results showed significant difference in germination under low different temperature conditions. In total, 4 QTLs were detected on chromosome 3, 6, and 8. A total of 41 genes were identified from all the 4 QTLs, among them, 25 genes were selected by gene function annotation and further screened through quantitative real time polymerase chain reaction. Based on gene function annotation and level of expression under low-temperature, our study suggested OsGPq3 gene as a candidate gene controlling viviparous germination, ABA and GA signaling under low-temperature. This study will provide a theoretical basis for marker-assisted breeding.

In poultry diets, a requirement of crude protein is one of the most important factors in poultry productivity. Besides, the Pekin duck requirement of crude protein is still not clear. This experiment was conducted to determine the crude protein requirement of Pekin duck on diet formulation by investigation of growth performance, carcass trait, and analysis of blood parameter for a hatch to 21-day (d) of age. A total of 432 male White Pekin ducks were randomly allocated to six levels of crude protein (i.e., 15%, 17%, 19%, 21%, 23%, and 25%) to give six replicate pens per treatment with 12 ducklings per each pen. Body weight and feed intake were measured weekly by calculating feed conversion ratio and protein intake. Two ducklings each pen was euthanized via cervical dislocation for analysis of carcass trait and plasma blood on 21-d of age. Data were applied on both prediction linear-plateau and quadratic-plateau models by estimation of the crude protein requirements. Data were applied on both prediction linear-plateau and quadratic-plateau models by estimation of the crude protein requirements. The level of crude protein requirements of Pekin ducks for 21 days after the hatch was estimated to be 20.63% and 23.25% diet for maximum daily gain, and minimum feed conversion ratio, respectively.

Objective: A comprehensive study was conducted to study the effects of partition of variance on accuracy of genetic parameters and genetic trends of economic traits in Vanaraja male line/project directorate-1 (PD-1) chicken. Methods: Variance component analysis utilizing restricted maximum likelihood animal model was carried out with five generations data to delineate the population status, direct additive, maternal genetic, permanent environmental effects, besides genetic trends and performance of economic traits in PD-1 chickens. Genetic trend was estimated by regression of the estimated average breeding values (BV) on generations. Results: The body weight (BW) and shank length (SL) varied significantly (p≤0.01) among the generations, hatches and sexes. The least squares mean of SL at six weeks, the primary trait was 77.44±0.05 mm. All the production traits, viz., BWs, age at sexual maturity, egg production (EP) and egg weight were significantly influenced by generation. Model four with additive, maternal permanent environmental and residual effects was the best model for juvenile growth traits, except for zero-day BW. The heritability estimates for BW and SL at six weeks (SL6) were 0.20±0.03 and 0.17±0.03, respectively. The BV of SL6 in the population increased linearly from 0.03 to 3.62 mm due to selection. Genetic trend was significant (p≤0.05) for SL6, BW6, and production traits. The average genetic gain of EP40 for each generation was significant (p≤0.05) with an average increase of 0.38 eggs per generation. The average inbreeding coefficient was 0.02 in PD-1 line. Conclusion: The population was in ideal condition with negligible inbreeding and the selection was quite effective with significant genetic gains in each generation for primary trait of selection. The animal model minimized the over-estimation of genetic parameters and improved the accuracy of the BV, thus enabling the breeder to select the suitable breeding strategy for genetic improvement.
