Initial Transcriptome Profile of Rainbow Trout (Oncorhynchus mykiss) Liver

  • Ninety nine random complementary DNA clones from rainbow trout (Oncorhynchus mykiss) liver cDNA library were partially sequenced as one approach to analyze the transcribed sequences of its genome. Of the sequence generated, $64.0\%$ of the ESTs were represented by 29 known genes. Thirty six clones of the unknown gene products potentially represent 31 unique genes. Serum albumin $(16.1\%)$ was the most abundant in the liver. The structural genes in the liver $(19\%)$ were the highly expressed functional category. This research is helpful to understand tissue specific gene expression profile and basic relationship between tissue and functional categories of the genes.

Cloning and Functional Verification of the Candida milleri HIS3 Gene Encoding Imidazoleglycerol Phosphate Dehydratase

  • The entire nucleotide sequence of the HIS3 gene encoding imidazoleglycerol phosphate dehydratase (IGPD) in yeast Candida milleri CBS 8195 was determined. Sequence analysis revealed an open-reading frame of C. milleri HIS3 that spans 678 bp, encodes 226 amino acids, and shares 80.5% amino acid identity to Torulaspora delbrueckii IGPD, followed by that to Saccharomyces cerevisiae (79.6%). The cloned HIS3 gene complemented a his3 mutation in S. cerevisiae, suggesting that it encodes a functional IGPD in C. milleri CBS 8195. A new auxotrophic marker is now available for acid-tolerant yeast C. milleri.

Overexpression of NDRG2 Can Inhibit Neuroblastoma Cell Proliferation through Negative Regulation by CYR61

  • Several recent studies have showed that the n-myc downstream regulated gene 2 (NDRG2) is a new tumor suppressor gene, and that it plays an important role in tumor suppression in several cancers or cancer cell lines. However, few studies focused on its function in neuroblastoma cells. In the present investigation, we demonstrated that NDRG2 overexpression inhibited their proliferation. Using a cDNA microarray, we found that overexpression of NDRG2 inhibited the expression of cysteine-rich protein 61 (CYR61), a proliferation related gene. From our research, CYR61 may partially hinder NDRG2-mediated inhibition of cell proliferation. Overexpression of NDRG2 resulted in accumulation of cells in the G1 phase, which was accompanied by upregulation of p21 and p27 and downregulation of CDK4 and cyclin D1. Taken together, these data indicate that NDRG2 inhibits the proliferation of neuroblastoma cells partially through suppression of CYR61. Our findings offer novel insights into the physiological roles of NDRG2 in neuroblastoma cell proliferation, and NDRG2 may prove to be effective candidate for the treatment of children with neuroblastoma.

Classification via principal differential analysis

  • We propose principal differential analysis based classification methods. Computations of squared multiple correlation function (RSQ) and principal differential analysis (PDA) scores are reviewed; in addition, we combine principal differential analysis results with the logistic regression for binary classification. In the numerical study, we compare the principal differential analysis based classification methods with functional principal component analysis based classification. Various scenarios are considered in a simulation study, and principal differential analysis based classification methods classify the functional data well. Gene expression data is considered for real data analysis. We observe that the PDA score based method also performs well.

Analysis of the functional domains of CFTase gene cloned from Xanthomonas oryzae #5 using recombinant deletion mutant

  • Xanthomonas oryzae #5로부터 클로닝 된 CFTase 의 functional domain의 분석을 위해 CFTase의 recombinant deletion mutant를 구성하고, recombinant protein을 분리, 정제하였다. 분리, 정제한 recombinant protein의 활성을 측정한 결과 C-terminal이 deletion 된 mutant는 cyclization 반응이 소실 되었다. 이와 같은 결과로부터 CFTase의 C-terminal 은 cyclization 반응의 중요한 functional domain 이다.

Functional Haplotype Frequencies of the Interleukin-1B Promoter in the Korean Population

  • Single nucleotide polymorphisms (SNPs) in the promoter region of the IL-1B (interleukin-1) gene have been implicated in a variety of diseases that have an inflammatory component. However, there has been significant heterogeneity among study results, especially between Caucasian and Asian populations. Recently, it has been reported that SNPs in the IL-1B gene affect transcription, according to haplotype context, and genetic association studies may be more informative if functional SNP haplotypes of population are analyzed. Therefore, we estimated the distribution of IL-1B promoter haplotypes in 433 Koreans using the three major functional IL-1B promoter SNPs (IL-1B -1464, -511, and -31) and compared the results with those in Caucasians. The difference in IL-1B promoter haplotype frequency between Korean and Caucasian populations was statistically significant. The potentially more inflammatory haplotypes had higher frequencies in Koreans when compared with Caucasians. These Korean haplotype data will be useful for future association studies between IL-1B SNPs and disease risk.

  • Microarray technology enables us to measure the expression of tens of thousands of genes simultaneously under various experimental conditions. Clustering analysis is one of the most successful methods for analyzing microarray data using the assumption that co-expressed genes may be co-regulated. It is important to extract meaningful clusters from a long unordered list of clusters and to evaluate the functional homogeneity and heterogeneity of clusters. Many quality measures for clustering results have been suggested in different conditions. In the present study, we consider biological pathways as a collection of biological knowledge and used them as a reference for measuring the quality of clustering results and functional homogeneities. PathTalk visualizes and evaluates functional relationships between gene clusters and biological pathways.

Functional properties of an alternative, tissue-specific promoter for rice NADPH-dependent dihydroflavonol reductase

  • A deletion analysis of the Oryza sativa dihydroflavonol reductase (DFR) promoter defined a 25 bp region (-386 to -362) sufficient to confer pericarp-specific expression of ${\beta}$ -glucuronidase(GUS) reporter gene in transgenic rice. Site-specific mutagenesis of these conserved sequences and subsequent expression analysis in calli which transiently expressed the mutated promoter::GUS gene showed that both bHLH (-386 to -381) and Myb (-368 to -362) binding sites in the DEL3 (-440 to 70) promoter were necessary for complete expression of the GUS gene including the tissue-specific expression of DFR::GUS gene. The GUS gene was expressed well in the mutated Myb (-368 to -362) binding site, but not as strong as in normal condition, implying that the Myb is also necessary to express GUS gene fully. Also, we found the non-epistatic relation between Rc and DFR. There were no changes of expression patterns GUS under the Rc and rc genotypes. Thus, DFR expression might be independent of the presence of functional Rc gene and suggested that Rc and Rd (DFR) share the same pathway controlling the regulation of flavonoid synthesis but not a direct positive transcriptional regulator of DFR gene.
