Knowledge-guided artificial intelligence technologies for decoding complex multiomics interactions in cells

  • Cells survive and proliferate through complex interactions among diverse molecules across multiomics layers. Conventional experimental approaches for identifying these interactions have built a firm foundation for molecular biology, but their scalability is gradually becoming inadequate compared to the rapid accumulation of multiomics data measured by high-throughput technologies. Therefore, the need for data-driven computational modeling of interactions within cells has been highlighted in recent years. The complexity of multiomics interactions is primarily due to their nonlinearity. That is, their accurate modeling requires intricate conditional dependencies, synergies, or antagonisms between considered genes or proteins, which retard experimental validations. Artificial intelligence (AI) technologies, including deep learning models, are optimal choices for handling complex nonlinear relationships between features that are scalable and produce large amounts of data. Thus, they have great potential for modeling multiomics interactions. Although there exist many AI-driven models for computational biology applications, relatively few explicitly incorporate the prior knowledge within model architectures or training procedures. Such guidance of models by domain knowledge will greatly reduce the amount of data needed to train models and constrain their vast expressive powers to focus on the biologically relevant space. Therefore, it can enhance a model's interpretability, reduce spurious interactions, and prove its validity and utility. Thus, to facilitate further development of knowledge-guided AI technologies for the modeling of multiomics interactions, here we review representative bioinformatics applications of deep learning models for multiomics interactions developed to date by categorizing them by guidance mode.

Liar-Type Paradoxes and Intuitionistic Natural Deduction Systems (거짓말쟁이 유형 역설과 직관주의 자연연역체계)

  • ${\bot}$It is often said that in a purely formal perspective, intuitionistic logic has no obvious advantage to deal with the liar-type paradoxes. In this paper, we will argue that the standard intuitionistic natural deduction systems are vulnerable to the liar-type paradoxes in the sense that the acceptance of the liar-type sentences results in inference to absurdity (${\perp}$). The result shows that the restriction of the Double Negation Elimination (DNE) fails to block the inference to ${\perp}$. It is, however, not the problem of the intuitionistic approaches to the liar-type paradoxes but the lack of expressive power of the standard intuitionistic natural deduction system. We introduce a meta-level negation, ⊬$_s$, for a given system S and a meta-level absurdity, ⋏, to the intuitionistic system. We shall show that in the system, the inference to ${\perp}$ is not given without the assumption that the system is complete. Moreover, we consider the Double Meta-Level Negation Elimination rules (DMNE) which implicitly assume the completeness of the system. Then, the restriction of DMNE can rule out the inference to ${\perp}$.

The Associations between Early Maternal Language Use and School Readiness among Young Children of Asian and Hispanic Immigrant Mothers in the United States (아시아계와 남미계 미국인 이민자 엄마의 언어 사용과 학령 전 아동의 학교준비도 사이의 관계)

  • This study examined how early maternal language use was associated with school readiness at kindergarten entry among children of Asian or Hispanic immigrant mothers in the United States. Using a nationally representative sample from the Early Childhood Longitudinal Study-Birth Cohort (ECLS-B; $N{\approx}1,500$), this study estimates multivariate regression models to address each research question. This study finds generally advantages of maternal use of English and bilingualism for children's expressive language in both Asian and Hispanic groups and for children's pro-social behavior in the Asian group. It also finds that longer residency in the U.S. is associated with higher levels of approaches to learning for children of bilingual Asian mothers and lower levels of behavior problems for children of bilingual Hispanic mothers. Based on the findings, social work implications for the healthy development of young children of immigrants were discussed.

Patterns of Restricted and Repetitive Behaviors in Toddlers and Young Children with Autism Spectrum Disorder

  • Objectives: Restricted and repetitive behaviors (RRBs) are a core symptom in the diagnosis of autism spectrum disorder (ASD). The complexity of behavioral patterns has called for the creation of phenotypically homogeneous subgroups among individuals with ASD. The purpose of this study was 1) to investigate the different types of RRBs and 2) to explore whether subgroups created by RRBs would show unique levels of functioning in toddlers and young children with ASD. Methods: A total of 313 children with ASD, aged 12-42 months were included in the analysis. The Autism Diagnostic Interview-Revised was used to obtain information on the different types of RRBs by grouping 15 items into six categories. The Vineland Adaptive Behaviors Scale, a parent-reported questionnaire, was used to measure adaptive functioning. A portion of the children were analyzed separately for verbal-related RRBs based on their expressive language level. Two-step cluster analysis using RRB groups as features was used to create subgroups. Analysis of covariance while covarying for age and language was performed to explore the clinical characteristics of each cluster group. Results: Sensory-related RRBs were the most prevalent, followed by circumscribed interests, interest in objects, resistance to change, and repetitive body movements. A subset of the children was analyzed separately to explore verbal-related RRBs. Four cluster groups were created based on reported RRBs, with multiple RRBs demonstrating significant delays in adaptive functioning. Conclusion: Heterogeneity of RRBs emerges at a young age. The different patterns of RRBs can be used as valuable information to determine developmental trajectories with better implications for treatment approaches.

  • Upper extremity dysfunction is a common consequence following stroke. Spontaneous recovery during the first six months post-stroke is rigorous and considered as a significant indicator of potential long-term progress. Various approaches have been utilized to regain functional upper limb movement necessary for independent living; however, conventional therapy approaches have failed to prove consistency, especially for subacute stroke patients. There is, thus, a need for innovative therapeutic strategies that motivate stroke survivors to facilitate neural and functional recovery during the critical window immediately following stroke. The effect of music on physical enhancement has been frequently reported in the field of medicine as well as neurorehabilitation. The efficacy of rhythm on lower extremity deficits has been well established. Yet, the rationale for using instrumental music making enhancing subacute upper extremities rehabilitation is not clearly described to date. Based on the key mechanism of music as sensori-motor movement facilitator, this paper reviews previous empirical research that utilized music-based interventions for upper extremity rehabilitation for stroke patients, either in the form of receptive or expressive activity. This paper, further, focuses on the current research trends in subacute stroke upper limb rehabilitation and provides applicable rationale of using instrumental music playing.

A Critical Evaluation of George Lindbeck's Cultural-Linguistic Theory of Religion (조지 린드벡의 문화-언어의 종교이론 비평)

  • This is a study of George Lindbeck's postliberalism that views religion as a cultural-linguistic approach. Knowing that the conceptual-propositional approach of the traditional Christian theology and the experiential-expressive approach of liberalism cannot be a solution for the post-modem religious phenomenon, George Lindbeck proposes an alternative. He proposes a cultural-linguistic approach to overcome the previous approaches. The first insight of Lindbeck's postliberalism is to understand religion as culture or language, because human beings become acquainted with a religion as they learn a language. The second insight comes out of the first, to understand doctrine as grammar. If we understand religion and doctrine this way the troubles and conflicts among religions will be resolved naturally, because each religion can be interpreted in its own system just as a language cannot be said to be good or bad, right or wrong. This approach makes several contributions as follows: it promotes a dialogue among religions, it emphasizes practice; and it preserves the Bible as an authoritative theological text. However it also brings many limitations as follows: it emphasizes the church's interpretation rather than the text's own interpretation; it views the truth simply as coherence; it promotes radical relativism and elitism; and through theological eschatology he makes his theory return to a propositionalism. Accordingly, the researcher concludes that Lindbeck's cultural-linguistic theory of religion is not an alternative that overcomes the limitations of theological conservativism and liberalism.

Synthesizable Interface Verification for Hardware/Software Co-verification (하드웨어/소프트웨어 동시검증을 위한 합성 가능한 인터페이스 검증 기법)

  • The complexity of embedded systems and the effort to develop them has been rising in proportion with their importance. Also, the heterogeneity of the hardware and software parts in embedded systems makes it more challenging to develop. Errors caused by hardware/software interfaces, especially, account for up to 13 percent of failures with an increasing trend. Therefore, verifying the interface between hardware and software in embedded system is one of the most important research areas. However, current approaches such as co-simulation method and model checking have explicit limitations. In this paper, we propose the synthesizable interface co-verification framework for hardware/software co-design. Firstly, we introduce the separate interface specifications for the heterogeneous components to describe hardware design and software design. Our specifications are expressive enough to describe both. We also provide the transformation rules from the software specification to the hardware specification so that the whole system can be described from the software view. Secondly, we address the solution of verifying the interface of the software and hardware design by adopting and extending existing verification-techniques and extending them. In hardware interface verification, we exploit the model checking technique and provide more efficient verification by closing the hardware design from the assumption of the software behavior which is ensured by software verification step. Lastly, we generate the interface codes such as device APIs, device driver, and device controller from the specification so that verified hardware and software codes can be synthesized without extra efforts.

A Theoretical Study on Trust Building in Economic Space (경제공간에서 신뢰형성에 관한 이론적 고찰)

  • The purpose of this paper is to present a conceptual framework and a stage of development of trust building and to study the factors affecting on the trust building in economics space. Conceptual framework on trust building in economics space is combined of in the three approaches. The macro(structural and institutional) approach includes normative and regulative factors(laws, norms), and positionality in social and economic systems(beliefs, political ideologies, institutions). The meso(intersubjective) approach contains the personal fronts(expressive factors, social cues, significant symbols) and settings(physical space, intermediary such as technologies & knowledges). The micro(subjective) approach comprises the willingness(internalization of value) and calculation(risk and uncertainties analysis) of economic actors. According to sustainable cooperation among economic actors, trust building to the macro(structural and institutional) level, the meso(intersubjective) level, and the micro(subjective) level develop by stages. The factors such as long-term and repeated interaction, information sharing and reciprocity, interdependence and asset specificity, uncertainty, proximity, and culture & norm of corporate and formal institution are determinants on the trust building across economic actors in economic space.

A Study on Gilles Clement's Garden View and the 'Garden in motion' - Centering on Conceptual Comparison with William Robinson's Wild Garden - (질 클레망의 정원관(庭園觀)과 '움직이는 정원'에 대한 연구 - William Robinson의 Wild Garden과의 개념비교를 중심으로 -)

  • The background of this study was to consider regenerative environmental characteristics and develop foundations for conceptual grounds and applications in embodying sustainable garden designs demanded in our age. In doing so, this study aimed to have a conceptual understanding of Clement's garden theory influenced by Robinson's naturalistic distinction and compared it with Robinson's wild garden, and the results are as follows: First, for Clement, garden design included an ecological process to settle in the target site as aesthetics of space being formed by the movement of plants. In this sense, making a 'garden in motion' implies to design possibilities to adapt to nature based on trust in it and allow plant seeds not to be planned but to naturally go and find appropriate habitats. Second, the views to wildness can be separated into microscopic and macroscopic views and each has its own expressive characteristics. Robinson's gardens are small and subordinate and play mollification functions for existing spaces. On the contrary, Clement's gardens are the subject of the space, represent macroscopic strategies, and have top-down approaches embodied as infrastructure to play central roles in the ecology. Third, Robinson's and Clement's views to the operation of garden spaces acknowledge the inseparable relationship between nature's autonomy and gardens' wildness and deliver a value that the preservation of nature is a prerequisite to coexistence with the life we desire. Their gardens are analogized by interventions of environmental possibilism and ecological standpoints mediated by plants based on the perspective of environmental determinism.

A Method for Evaluating News Value based on Supply and Demand of Information Using Text Analysis (텍스트 분석을 활용한 정보의 수요 공급 기반 뉴스 가치 평가 방안)

  • Given the recent development of smart devices, users are producing, sharing, and acquiring a variety of information via the Internet and social network services (SNSs). Because users tend to use multiple media simultaneously according to their goals and preferences, domestic SNS users use around 2.09 media concurrently on average. Since the information provided by such media is usually textually represented, recent studies have been actively conducting textual analysis in order to understand users more deeply. Earlier studies using textual analysis focused on analyzing a document's contents without substantive consideration of the diverse characteristics of the source medium. However, current studies argue that analytical and interpretive approaches should be applied differently according to the characteristics of a document's source. Documents can be classified into the following types: informative documents for delivering information, expressive documents for expressing emotions and aesthetics, operational documents for inducing the recipient's behavior, and audiovisual media documents for supplementing the above three functions through images and music. Further, documents can be classified according to their contents, which comprise facts, concepts, procedures, principles, rules, stories, opinions, and descriptions. Documents have unique characteristics according to the source media by which they are distributed. In terms of newspapers, only highly trained people tend to write articles for public dissemination. In contrast, with SNSs, various types of users can freely write any message and such messages are distributed in an unpredictable way. Again, in the case of newspapers, each article exists independently and does not tend to have any relation to other articles. However, messages (original tweets) on Twitter, for example, are highly organized and regularly duplicated and repeated through replies and retweets. There have been many studies focusing on the different characteristics between newspapers and SNSs. However, it is difficult to find a study that focuses on the difference between the two media from the perspective of supply and demand. We can regard the articles of newspapers as a kind of information supply, whereas messages on various SNSs represent a demand for information. By investigating traditional newspapers and SNSs from the perspective of supply and demand of information, we can explore and explain the information dilemma more clearly. For example, there may be superfluous issues that are heavily reported in newspaper articles despite the fact that users seldom have much interest in these issues. Such overproduced information is not only a waste of media resources but also makes it difficult to find valuable, in-demand information. Further, some issues that are covered by only a few newspapers may be of high interest to SNS users. To alleviate the deleterious effects of information asymmetries, it is necessary to analyze the supply and demand of each information source and, accordingly, provide information flexibly. Such an approach would allow the value of information to be explored and approximated on the basis of the supply-demand balance. Conceptually, this is very similar to the price of goods or services being determined by the supply-demand relationship. Adopting this concept, media companies could focus on the production of highly in-demand issues that are in short supply. In this study, we selected Internet news sites and Twitter as representative media for investigating information supply and demand, respectively. We present the notion of News Value Index (NVI), which evaluates the value of news information in terms of the magnitude of Twitter messages associated with it. In addition, we visualize the change of information value over time using the NVI. We conducted an analysis using 387,014 news articles and 31,674,795 Twitter messages. The analysis results revealed interesting patterns: most issues show lower NVI than average of the whole issue, whereas a few issues show steadily higher NVI than the average.
