G-Networks Based Two Layer Stochastic Modeling of Gene Regulatory Networks with Post-Translational Processes

  • Background: Thanks to the development of the mathematical/statistical reverse engineering and the high-throughput measuring biotechnology, lots of biologically meaningful genegene interaction networks have been revealed. Steady-state analysis of these systems provides an important clue to understand and to predict the systematic behaviours of the biological system. However, modeling such a complex and large-scale system is one of the challenging difficulties in systems biology. Results: We introduce a new stochastic modeling approach that can describe gene regulatory mechanisms by dividing two (DNA and protein) layers. Simple queuing system is employed to explain the DNA layer and the protein layer is modeled using G-networks which enable us to account for the post-translational protein interactions. Our method is applied to a transcription repression system and an active protein degradation system. The steady-state results suggest that the active protein degradation system is more sensitive but the transcription repression system might be more reliable than the transcription repression system. Conclusions: Our two layer stochastic model successfully describes the long-run behaviour of gene regulatory networks which consist of various mRNA/protein processes. The analytic solution of the G-networks enables us to extend our model to a large-scale system. A more reliable modeling approach could be achieved by cooperating with a real experimental study in synthetic biology.

  • A new estimated neural networks are proposed in order to measure nonlinear road environments in realtime. This new neural networks is Error Estimated Neural Networks. The structure of it is similar to recurrent neural networks; a delayed output as the input and a delayed error between the output of plant and neural networks as a bias input. In addition, we compute the desired value of hidden layer by an optimal method instead of transfering desired values by backpropagation and each weights are updated by RLS(Recursive Least Square). Consequently, this neural networks are not sensitive to initial weights and a learning rate, and have a faster convergence rate than conventional neural networks. We can estimate nonlinear models in realtime by the proposed networks and control nonlinear models. To show the performance of this one, we control 7 degree simulation, this controller and driver were proved to be effective to drive a car in the environments of nonlinear road systems.

  • In this paper, we proposed a new architecture called radial basis function-based polynomial neural networks classifier that consists of heterogeneous neural networks such as radial basis function neural networks and polynomial neural networks. The underlying architecture of the proposed model equals to polynomial neural networks(PNNs) while polynomial neurons in PNNs are composed of Fuzzy-c means-based radial basis function neural networks(FCM-based RBFNNs) instead of the conventional polynomial function. We consider PNNs to find the optimal local models and use RBFNNs to cover the high dimensionality problems. Also, in the hidden layer of RBFNNs, FCM algorithm is used to produce some clusters based on the similarity of given dataset. The proposed model depends on some parameters such as the number of input variables in PNNs, the number of clusters and fuzzification coefficient in FCM and polynomial type in RBFNNs. A multiobjective particle swarm optimization using crowding distance (MoPSO-CD) is exploited in order to carry out both structural and parametric optimization of the proposed networks. MoPSO is introduced for not only the performance of model but also complexity and interpretability. The usefulness of the proposed model as a classifier is evaluated with the aid of some benchmark datasets such as iris and liver.

  • We present a dynamic Bayesian network (DBN) model of a generalized class of nonstationary birth-death processes. The model includes birth and death rate parameters that are randomly selected from a known discrete set of values. We present an on-line algorithm to obtain optimal estimates of the parameters. We provide a simulation of real-time characterization of load traffic estimation using our DBN approach.

  • Sensor networks are composed of provide low powered, inexpensive distributed devices which can be deployed over enormous physical spaces. Coordination between sensor devices is required to achieve a common communication. In low cost, low power and short-range wireless environment, sensor networks cope with significant resource constraints. Security is one of main issues in wireless sensor networks because of potential adversaries. Several security protocols and models have been implemented for communication on computing devices but deployment these models and protocols into the sensor networks is not easy because of the resource constraints mentioned. Memory intensive encryption algorithms as well as high volume of packet transmission cannot be applied to sensor devices due to its low computational speed and memory. Deployment of sensor networks without security mechanism makes sensor nodes vulnerable to potential attacks. Therefore, attackers compromise the network to accept malicious sensor nodes as legitimate nodes. This paper provides the different security models as a metric, which can then be used to make pertinent security decisions for securing wireless sensor network communication.

퍼지 결합 다항식 뉴럴 네트워크 (Fuzzy Combined Polynomial Neural Networks)

  • In this paper, we introduce a new fuzzy model called fuzzy combined polynomial neural networks, which are based on the representative fuzzy model named polynomial fuzzy model. In the design procedure of the proposed fuzzy model, the coefficients on consequent parts are estimated by using not general least square estimation algorithm that is a sort of global learning algorithm but weighted least square estimation algorithm, a sort of local learning algorithm. We are able to adopt various type of structures as the consequent part of fuzzy model when using a local learning algorithm. Among various structures, we select Polynomial Neural Networks which have nonlinear characteristic and the final result of which is a complex mathematical polynomial. The approximation ability of the proposed model can be improved using Polynomial Neural Networks as the consequent part.

  • This paper presents a fault location algorithm when there are parallel circuits in power system networks. In transmission networks, a fault location method using the distribution factor of fault currents is introduced and in distribution networks a method using direct 3-phase circuit analysis is developed, because the distribution networks are unbalanced. The effect of parallel circuits in fault location is studied in this paper. The effect is important for the range of protecting zones of distance relay in transmission networks and fault location in distribution networks. The result of developed fault location algorithm shows high accuracy in the simulation that using the EMTP.

Improving TCP Performance with Bandwidth Estimation and Selective Negative Acknowledgment in Wireless Networks

  • This paper investigates the performance of the transmission control protocol (TCP) transport protocol over IEEE 802.11 infrastructure based wireless networks. A wireless link is generally characterized by high transmission errors, random interference and a varying latency. The erratic packet losses usually lead to a curbing of the flow of segments on the TCP connection and thus limit TCP's performance. This paper examines the impact of the lossy nature of IEEE 802.11 wireless networks on the TCP performance and proposes a scheme to improve the performance of TCP over wireless links. A negative acknowledgment scheme, selective negative acknowledgment (SNACK), is applied on TCP over wireless networks and a series of ns-2 simulations are performed to compare its performance against that of other TCP schemes. The simulation results confirm that SNACK and its proposed enhancement SNACK-S, which incorporates a bandwidth estimation model at the sender, outperform conventional TCP implementations in 802.11 wireless networks.

Monolith and Partition Schemes with LDA and Neural Networks as Detector Units for Induction Motor Broken Rotor Bar Fault Detection

  • Broken rotor bars in induction motors can be detected by monitoring any abnormality of the spectrum amplitudes at certain frequencies in the motor current spectrum. Broken rotor bar fault detection schemes should rely on multiple signatures in order to overcome or reduce the effect of any misinterpretation of the signatures that are obscured by factors such as measurement noises and different load conditions. Multiple Discriminant Analysis (MDA) and Artificial Neural Networks (ANN) provide appropriate environments to develop such fault detection schemes because of their multi-input processing capabilities. This paper describes two fault detection schemes for broken rotor bar fault detection with multiple signature processing, and demonstrates that multiple signature processing is more efficient than single signature processing.

  • In this study, a Self-learning Neural-Fuzzy Networks is presented, Because of the fuzzy controller property, the designing problems of fuzzy if-then rules, membership functions and inference methods are very complex task. Thus in this paper we proposed the Neural-Fuzzy Networks composed by Sugeno and Takagi's fuzzy inference method and learned by using temporal back propagation algorithm. The proposed method can refine automatically the fuzzy if-then rules without human expert's knowledges. The induction motor servo system is used to demonstrate the effectiveness of the proposed control scheme and the feasibility of the acquired fuzzy controller. All results are supported by simulation.
