A Genome Wide Association Study on Age at First Calving Using High Density Single Nucleotide Polymorphism Chips in Hanwoo (Bos taurus coreanae)

  • Age at first calving is an important trait for achieving earlier reproductive performance. To detect quantitative trait loci (QTL) for reproductive traits, a genome wide association study was conducted on the 96 Hanwoo cows that were born between 2008 and 2010 from 13 sires in a local farm (Juk-Am Hanwoo farm, Suncheon, Korea) and genotyped with the Illumina 50K bovine single nucleotide polymorphism (SNP) chips. Phenotypes were regressed on additive and dominance effects for each SNP using a simple linear regression model after the effects of birth-year-month and polygenes were considered. A forward regression procedure was applied to determine the best set of SNPs for age at first calving. A total of 15 QTL were detected at the comparison-wise 0.001 level. Two QTL with strong statistical evidence were found at 128.9 Mb and 111.1 Mb on bovine chromosomes (BTA) 2 and 7, respectively, each of which accounted for 22% of the phenotypic variance. Also, five significant SNPs were detected on BTAs 10, 16, 20, 26, and 29. Multiple QTL were found on BTAs 1, 2, 7, and 14. The significant QTLs may be applied via marker assisted selection to increase rate of genetic gain for the trait, after validation tests in other Hanwoo cow populations.

Quantitative Trait Loci Affecting Rous Sarcoma Virus Induced Tumor Regression Trait in F2 Intercross Chickens

  • We performed a genome-wide linkage and quantitative trait locus (QTL) analysis to confirm the existence of QTL affecting Rous Sarcoma Virus (RSV) induced tumor regression, and to estimate their effects on phenotypic variance in an F2 resource population. The F2 population comprised 158 chickens obtained by crossing tumor regressive White Leghorn (WL) and tumor progressive Rhode Island Red (RIR) lines was measured for tumor formation after RSV inoculation. Forty-three tumor progressive and 28 tumor regressive chickens were then used for genome-wide linkage and QTL analysis using a total of 186 microsatellite markers. Microsatellite markers were mapped on 20 autosomal chromosomes. A significant QTL was detected with marker LEI0258 located within the MHC B region on chromosome 16. This QTL had the highest F ratio (9.8) and accounted for 20.1% of the phenotypic variation. Suggestive QTL were also detected on chromosomes 4, 7 and 10. The QTL on chromosome 4 were detected at the 1% chromosome-wide level explaining 17.5% of the phenotypic variation, and the QTLs on chromosome 7 and 10 were detected at the 5% chromosome-wide level and explained 11.1% and 10.5% of the phenotypic variation, respectively. These results indicate that the QTLs in the non-MHC regions play a significant role in RSV-induced tumor regression. The present study constitutes one of the first preliminary reports in domestic chickens for QTLs affecting RSV-induced tumor regression outside the MHC region.

Detection of Quantitative Trait Loci for Growth and Carcass Traits on BTA6 in a Hanwoo Population

  • The purpose of this study was to detect quantitative trait loci (QTL) for growth and carcass quality traits on BTA6 in a population of Hanwoo cattle. Three hundred and sixty one steers were produced from 39 sires that were sired by 17 grandsires in the two Hanwoo farming branches of the National Livestock Research Institute of Korea, between Spring 2000 and Fall 2002. DNA samples were collected for all of the steers, sires and grandsires, and the phenotypes for six growth and carcass quality traits were measured at 24 months of age. Twelve microsatellite markers were chosen on BTA6 and a linkage map was constructed by using seven of the twelve markers. Then, a chromosome-wide QTL scan was performed by applying an Animal Model, in which effects of QTL alleles within the grand sires were fitted as a random term. Three QTL were detected at the 5% chromosome-wise level for backfat thickness, average daily gain, and final weight. The most likely positions for the QTL were in the proximal region, i.e. 0 cM, 35 cM, and 63 cM, respectively. Also, another QTL for longissimus dorsi muscle area was detected at the 10% chromosome-wise level at 67 cM. These results were, in general, consistent with our previous report, in which candidate gene analyses showed that a SNP near ILSTS035 flanked by BM4621 (62.5 cM) and BMS2460 (81.3 cM) was associated with final weight, carcass weight, average daily gain, and longissimus dorsi muscle area in the same Hanwoo population.

Mapping of Quantitative Trait Loci on Porcine Chromosome 7 Using Combined Data Analysis

  • To further investigate the regions on porcine chromosome 7 that are responsible for economically important traits, phenotypic data from a total of 287 F2 individuals were collected and analyzed from 1998 to 2000. All animals were genotyped for eight microsatellite loci spanning the length of chromosome 7. QTL analysis was performed using interval mapping under the line-cross model. A permutation test was used to establish significance levels associated with QTL effects. Observed QTL effects were (chromosomewide significance, position of maximum significance in centimorgans): Birth weight (<0.01, 3); Carcass length (<0.05, 80); Longissimus muscle area (<0.01, 69); Skin percentage (<0.01, 69); Bone percentage (<0.01, 74); Fat depths at shoulder (<0.05, 54);Mean fat depth (<0.05, 81); Moisture in m. Longissimus Dorsi (<0.05, 88). Additional evidence was also found which suggested QTL for dressing percentage and fat depths at buttock. This study offers confirmation of several QTL affecting growth and carcass traits on SSC7 and provides an important step in the search for the actual major genes involved in the traits of economic interest.

Evaluation of BTA1 and BTA5 QTL Regions for Growth and Carcass Traits in American and Korean Cattle

  • Previously identified QTL regions on BTA1 and BTA5 were investigated to validate the QTL regions and to identify candidate genes for growth and carcass traits in commercial cattle populations from the USA and Korea. Initially, a total of 8 polymorphic microsatellite (MS) markers in the BTA1 and 5 QTL regions were used for Chi-square tests to compare the frequencies of individual alleles between high and low phenotypic groups for the US (Michigan Cattleman's Association/Michigan State University; MCA/MSU) cattle. For a subsequent study, 24 candidate genes containing missense mutations and located within the QTL regions based on bovine genome sequence data were analyzed for genotyping in the two commercial cattle populations. Re-sequencing analyses confirmed 18 public missense SNPs and identified 9 new SNPs. Seventeen of these SNPs were used for genotyping of the MCA/MSU cattle (n = 98) and Korean native cattle (n = 323). On BTA1, UPK1B, HRG, and MAGEF1 polymorphisms residing between BM1312 and BMS4048 were significantly associated with growth and carcass traits in one or both of the MCA/MSU and Korean populations. On BTA5, ABCD2, IL22 and SNRPF polymorphisms residing between BL4 and BR2936 were associated with marbling and backfat traits in one or both of the MCA/MSU and Korean cattle populations. These results suggested that BTA 1 and 5 QTL regions may be segregating in both Korean Hanwoo and USA commercial cattle populations and DNA markers tested in this study may contribute to the identification of positional candidate genes for marker-assisted selection programs.

The Possibility of TBC1D21 as a Candidate Gene for Teat Numbers in Pigs

  • Based on a quantitative traits locus (QTL) study using a $F_2$ intercross between Landrace and Korean native pigs, a significant QTL affecting teat numbers in SSC7 was identified. The strong positional candidate gene, TBC1D21, was selected due to its biological function for epithelial mesenchymal cell development. Sequence analysis revealed six single nucleotide polymorphisms (SNPs) in the TBC1D21 gene. Among these, two SNP markers, one silent mutation (SNP01) for g.13,050A>G and one missense mutation (SNP04) for c.829A>T (S277C), were genotyped and they showed significant associations with teat number traits (p value = 6.38E-05 for SNP01 and p value = 1.06E-07 for SNP04 with total teat numbers). Further functional validation of these SNPs could give valuable information for understanding the teat number variation in pigs.

돼지 염색체 6번의 연관지도 및 양적형질 유전자좌위 탐색 (Linkage Map and Quantitative Trait Loci(QTL) on Pig Chromosome 6)

  • 본 연구는 돼지의 염색체 6번에 존재하는 주요 경제형질에 관여하는 양적형질 유전자좌위(Quantitative trait loci; QTL)를 밝히기 위하여 초위성체 마커를 이용하여 유전자지도를 작성하였다. 기준집단의 조성은 재래돼지 수컷 5마리와 Landrace 암컷 9마리를 자연교미하여 생산된 F$_1$의 동복 자손별로 수컷 1두를 임의적으로 선발하여 암컷 2두 이상과 전형매 교배시켜 F$_2$ 240두를 생산하였고 QTL 분석에는 F$_2$ 183두만을 이용하였다. 기준집단의 표현형 성적은 3주령체중, 등지방두께, 도축 24시간 후의 pH, 전단력, 조단백질 함량 등을 조사 분석하였다. F$_2$ 집단은 재래돼지와 Landrace의 두 종의 평균성적을 갖고 있었으며, 개체간 표현형적 변이가 매우 높아서 경제형질과 연관된 QTL을 탐색하기 적절한 기준집단이라고 평가되었다. 연관지도는 29개의 초위성체 마커와 1개의 PCR-RFLP 마커(AMPKα2)를 이용하여 작성하였으며, 연관지도상의 염색체 길이는 169.3cM이었고, 마커간 평균 간격은 6.05cM이었다. 염색체 6번에서 경제형질과 연관된 유의적인 QTL은 모두 5개가 탐색 되었다. 3주령 체중과 연관된 QTL이 5cM 위치에서 탐색되었으며, 전단력, 도축 24시간 후 pH, 등지방두께, 조단백질 함량 등의 육질관련 QTL이 서로 다른 위치에서 5% 수준의 통계적 유의성이 확인되었다.

Multiple Linkage Disequilibrium Mapping Methods to Validate Additive Quantitative Trait Loci in Korean Native Cattle (Hanwoo)

  • The efficiency of genome-wide association analysis (GWAS) depends on power of detection for quantitative trait loci (QTL) and precision for QTL mapping. In this study, three different strategies for GWAS were applied to detect QTL for carcass quality traits in the Korean cattle, Hanwoo; a linkage disequilibrium single locus regression method (LDRM), a combined linkage and linkage disequilibrium analysis (LDLA) and a $BayesC{\pi}$ approach. The phenotypes of 486 steers were collected for weaning weight (WWT), yearling weight (YWT), carcass weight (CWT), backfat thickness (BFT), longissimus dorsi muscle area, and marbling score (Marb). Also the genotype data for the steers and their sires were scored with the Illumina bovine 50K single nucleotide polymorphism (SNP) chips. For the two former GWAS methods, threshold values were set at false discovery rate <0.01 on a chromosome-wide level, while a cut-off threshold value was set in the latter model, such that the top five windows, each of which comprised 10 adjacent SNPs, were chosen with significant variation for the phenotype. Four major additive QTL from these three methods had high concordance found in 64.1 to 64.9Mb for Bos taurus autosome (BTA) 7 for WWT, 24.3 to 25.4Mb for BTA14 for CWT, 0.5 to 1.5Mb for BTA6 for BFT and 26.3 to 33.4Mb for BTA29 for BFT. Several candidate genes (i.e. glutamate receptor, ionotropic, ampa 1 [GRIA1], family with sequence similarity 110, member B [FAM110B], and thymocyte selection-associated high mobility group box [TOX]) may be identified close to these QTL. Our result suggests that the use of different linkage disequilibrium mapping approaches can provide more reliable chromosome regions to further pinpoint DNA makers or causative genes in these regions.

저온에서 벼의 발아율 및 발아속도 관련 양적형질 유전자좌(QTL) 분석 (QTL Analysis of Germination Rate and Germination Coefficient of Velocity under Low Temperature in Rice)

  • 자포니카 벼의 저온 스트레스 내성 증진을 위하여, RIL 계통을 이용하여 저온 스트레스 내성 QTL을 탐색하였다. 이를 통하여 (1) 5, 9번 염색체에서 저온발아에 관련한 '기호벼' 유래 QTL, qLTG5와 qLTG9를 확인하였으며, 7, 9번 염색체에서 저온 발아속도에 관련한 '밀양23호' 및 '기호벼' 유래 QTL, qOGCV7, qOGCV9를 확인하였다. (2) Duncan 검정결과, 그룹VII [qLTG5+qLTG9 (qOGCV9)], 그룹VIII [qLTG5+qOGCV7+qLTG9 (qOGCV9)]의 계통들이 저온 스트레스에 내성이 있는 것으로 확인 되었다. (3) 최근 발표된 RIL 집단 담수내성 계통과 비교한 결과, 저온 스트레스에도 내성이 있으면서 담수발아에도 내성이 있는 것으로 확인된 총 2개의 유망 유전자원을 선발하였다. 본 연구의 결과를 통해 저온 및 혐기 관련 QTL의 집적은 벼의 저온에서의 발아 및 초기 입모율을 높여 저온스트레스 내성 개선에 도움이 되는 것으로 판단 되었으며, 선발된 유망 계통은 향후 직파재배 품종 육성에 유용한 유전자원으로 활용되어 직파재배의 안정성 증대에 기여할 것으로 기대된다.

콩시스트 선충 race14에 대한 저항성 유전자좌 구명 (Identification of Quantitative Trait Loci for Resistance to Soybean Cyst Nematode Race 14)

  • 본 연구는 콩 cyst 선충 race 14에 대한 저항성 QTLs 구명을 목적으로 한 바 결과를 요약하면 다음과 같다. 1. 회귀분석 결과 30개의 marker들(29 RAPD, 1 RFLP)에서 cyst 선충 race 14의 저항성에 대한 유의성이 인정되었다. 2. MAPMAKER/QTL 분석 결과 2개의 QTL들이 구명되었는데, 이 QTL들은 2개의 linkage groups (LGC-7와 LGC-9)에 위치하였으며, 모두 우성유전 양상을 나타내었다. 3. 다중회귀분석 결과 2개의 marker들($B15^2$$H06^1$)로 구성된 조합에서 가장 높은 표현적 변이의 값(22.9%)을 나타내었다. 콩 cyst 선충 rare 14에 대한 표현적 변이를 충분히 설명하기 위해서는 지속적인 QTL 구명 연구가 요구된다.
